Evidence of a millennia-old association between a methanogenic archaeon and a bacterium in dental calculus: A re-analysis of ancient and modern metagenomic datasets.

OBJECTIVES: Granehäll et al. (2021) identified TS-2 as an unknown Methanobrevibacter lineage abundant in ancient dental calculus, less prevalent in modern samples, and not linked to any cultivated representative. We aimed (i) to determine whether TS-2 corresponds to the cultivated oral archaeon Methanobrevibacter massiliense using genome-based species delineation, and (ii) to assess the antiquity of the association between M. massiliense and Pyramidobacter piscolens in ancient and modern dental calculus. DESIGN: This fully in silico study combined comparative genomics with re-analysis of 97 a

A comparison of methanogens of different regions of the equine hindgut.

The diversity of the methanogenic archaea associated with the six segments of the horse and donkey hindgut (caecum, right ventral colon, left ventral colon, left dorsal colon, right dorsal colon, and rectum) was analyzed using 16S rDNA gene clone library. A total of 641 positive clones, 321 from the horse and 320 from the donkey hindgut, were examined by the RFLP, revealing 9 different ribotypes, 8 in the horse and 5 in the donkey hindgut. In both the animals Methanobacteriales (Methanobrevibacter-like sequences) and Methanomicrobiales (Methanocorpusculum-like sequences) were detected as the d

In-vitro archaeacidal activity of biocides against human-associated archaea.

BACKGROUND: Several methanogenic archaea have been detected in the human intestinal microbiota. These intestinal archaea may contaminate medical devices such as colonoscopes. However, no biocide activity has been reported among these human-associated archaea. METHODOLOGY: The minimal archaeacidal concentration (MAC) of peracetic acid, chlorhexidine, squalamine and twelve parent synthetic derivatives reported in this study was determined against five human-associated methanogenic archaea including Methanobrevibacter smithii, Methanobrevibacter oralis, Methanobrevibacter arboriphilicus, Methano

Impact of Fe and Ni Addition on the VFAs' Generation and Process Stability of Anaerobic Fermentation Containing Cd.

The effects of Cd, Cd + Fe, and Cd + Ni on the thermophilic anaerobic fermentation of corn stover and cow manure were studied in pilot experiments by investigating the biogas properties, process stability, substrate biodegradation, and microbial properties. The results showed that the addition of Fe and Ni into the Cd-containing fermentation system induced higher cumulative biogas yields and NH4+-N concentrations compared with the only Cd-added group. Ni together with Cd improved and brought forward the peak daily biogas yields, and increased the CH4 contents to 80.76%. Taking the whole fermen

Human methanogen diversity and incidence in healthy and diseased colonic groups using mcrA gene analysis.

BACKGROUND: The incidence and diversity of human methanogens are insufficiently characterised in the gastrointestinal tract of both health and disease. A PCR and clone library methodology targeting the mcrA gene was adopted to facilitate the two-fold aim of surveying the relative incidence of methanogens in health and disease groups and also to provide an overview of methanogen diversity in the human gastrointestinal tract. RESULTS: DNA faecal extracts (207 in total) from a group of healthy controls and five gastrointestinal disease groups were investigated. Colorectal cancer, polypectomised,

Sex-specific microbial and tryptophan signatures of depression implicate archaeal methanogens and indole-3-acetic acid only in women.

Sex differences in mental health are often overlooked, yet gut microbiota-host metabolite interactions may contribute to sexual dimorphism in depression. In a population-based cohort, we investigated sex-specific links among plasma tryptophan metabolites, depressive symptoms (PHQ-9), and the gut microbiome, controlling for smoking, diet, alcohol, and physical activity. Women (N = 419) exhibited higher plasma indole-3-acetic acid (IAA) and picolinic acid (PA) concentrations, but lower trigonelline (TRIG) than men (N = 383). Machine learning models with SHAP explanations revealed that IAA and TR

Ancient dental calculus reveals oral microbiome shifts associated with lifestyle and disease in Great Britain.

The prevalence of chronic, non-communicable diseases has risen sharply in recent decades, especially in industrialized countries. While several studies implicate the microbiome in this trend, few have examined the evolutionary history of industrialized microbiomes. Here we sampled 235 ancient dental calculus samples from individuals living in Great Britain (∼2200 BCE to 1853 CE), including 127 well-contextualized London adults. We reconstructed their microbial history spanning the transition to industrialization. After controlling for oral geography and technical biases, we identified multiple

Relationship Between Methane Emissions and Intestinal Methanogenic Microbiota in Micro-Mini Pigs.

Methane production in pigs has been less frequently studied in comparison to cattle. In this study, we developed an original greenhouse gas (GHG) monitoring system designed for pigs and explored the relationship between GHG emissions measured using this system and methane-producing archaea in the porcine gut. The system comprises a semi-closed monitoring chamber and a photoacoustic gas monitor capable of real-time gas concentration monitoring. A gut microbiota analysis was conducted in parallel with the GHG measurements. Microbiota analysis revealed that the genus Methanobrevibacter dominated

Prevalence and molecular diversity of Archaea in subgingival pockets of periodontitis patients.

INTRODUCTION: The aim of this study was to investigate the prevalence and molecular diversity of Archaea in the subgingival crevices of patients with chronic periodontitis. METHODS: Subgingival plaque was collected from 41 patients with chronic periodontitis and 15 healthy subjects. The prevalence of Archaea in those plaque samples was tested by polymerase chain reaction with two broad-range archaeal primer sets. Amplicons from eight Archaea-positive plaque samples were cloned and sequenced for molecular diversity analysis using one of these two primer sets and a novel third primer set. RESU

Effects of the particle of ground alfalfa hay on the growth performance, methane production and archaeal populations of rabbits.

The world's annual output of rabbits is over 1.2 billion, therefore this sector is also one of the sources of greenhouse gases in livestock production. One hundred-twenty New Zealand rabbits were allocated into four treatments, five replicates in each treatment and six rabbits in each replicate to examine the effect of grinding alfalfa hay to different sizes on growth performance, methane production and cecal archaeal populations. The particle sizes of the alfalfa meal in the four treatment diets were 2500, 1000, 100 and 10 μm, while the other ingredients were ground through a 2.5 mm sieve. Th

A systematic review of studies on the faecal microbiota in anorexia nervosa: future research may need to include microbiota from the small intestine.

PURPOSE: Anorexia nervosa (AN) is a poorly understood and often chronic condition. Deviations in the gut microbiota have been reported to influence the gut-brain axis in other disorders. Therefore, if present in AN, it may impact on symptoms and illness progression. A review of the gut microbiota studies in AN is presented. METHOD: A literature search on PubMed yielded 27 articles; 14 were selected and based on relevance, 9 articles were included. The findings were interpreted in the larger context of preclinical research and clinical observations. RESULTS: 8 out of 9 included studies analys

Longitudinal change and causal relationship between gut microbiota and gestational diabetes mellitus.

BACKGROUND: Recent studies have increasingly shown the connection between gut microbiome and gestational diabetes mellitus (GDM). However, most studies only focused on a single time point during pregnancy. METHODS: We conducted a nested case-control study in a follow-up cohort, recruiting 52 patients with GDM and 52 healthy controls. 16 S rRNA sequencing was used to explore gut microbiota profiles at early, middle, and late trimesters during pregnancy. Mendelian randomization analysis was performed to investigate the causal relationship between gut microbiota and GDM. RESULTS: Diversity anal

Intracellular accumulation of hydrophobic 1,3-PDN inhibits methanogenesis in rumen methanogens.

Methane (CH4) from ruminants is a major source of agricultural greenhouse gas and represents a loss of dietary energy. 3-Nitrooxypropanol (3-NOP) is a known methanogenesis inhibitor, but its hydrophilic nature may limit the cellular accessibility to methanogens. Here, we systematically evaluated 1,3-propanediol dinitrate (1,3-PDN), a more hydrophobic derivative of 3-NOP, for its antimethanogenic potential and underlying mode of action using ruminal fermentation, pure-culture assays, multi-omics analyses, and molecular docking. Intracellular accumulation assays indicated greater cellular accumu

Comparative analysis of adhesin-like proteins from Methanobacteriales species.

Methanogenic archaea are key syntrophic partners in animal and human guts. However, the molecular basis of physical and functional interactions of methanogens with other cells remains poorly understood. Adhesin-like proteins (ALPs) are abundant, unusually large, and repeat-rich surface proteins and are potential prime candidates for mediating cell-cell interactions, however, due to poor characterization, ALPs often remain neglected in annotations of genomes and large-scale datasets. Here, we combined structure-guided analysis with comparative genomics to map ALP domain architectures across Met

Ecological restructuring of the nonbacterial fecal microbiome in obesity across human cohorts.

Obesity is a complex metabolic disorder increasingly linked to alterations in the gut microbiome. While most research has focused on bacterial communities, the contribution of nonbacterial components including viruses, archaea, and eukaryotic microorganisms remains insufficiently characterized. Here, we performed a multicohort analysis to investigate the role of the nonbacterial gut microbiome in obesity across three independent human cohorts. Using compositional analyses adjusted for key covariates and network based approaches, we identified consistent multikingdom alterations associated with
