Iron nitrosyl complexes as models for biological nitric oxide transfer reagents.

Owing to the indiscriminate reactivity of the free NO radical, intricate control mechanisms are required for storage, transport and transfer of NO to its various biological targets. Among the proposed storage components are protein-bound thionitrosyls (Rprotein-SNO) and protein-bound dinitrosyl iron complexes. Current knowledge suggests the latter are derived from iron-sulfur cluster degradation in the presence of excess NO. Mobilization of protein-bound NO could involve NO or Fe(NO)2 unit transfer to small serum molecules such as glutathione, free cysteine, or iron-porphyrins. The study repor

ESpma: A method for assessing biological/non-biological interfaces using point-clouds-based structural features and protein language models.

Distinguishing biological protein-protein interfaces from non-biological contacts remains an important task in structural biology, particularly as protein complex structures continue to accumulate. Recent advances in protein language models (pLMs) have expanded their use across diverse protein prediction tasks, including sequence-based protein-protein interaction prediction. Such approaches often pool representations over entire sequences, whereas structure-based methods commonly rely on more complex graph- or geometry-based integration. We therefore asked how much interface-relevant informati

Somatic mutations in endometrial epithelium: biological insights and emerging in vitro models.

The human endometrium is a complex, dynamic, and poorly understood tissue involving monthly cyclical regeneration likely from adult stem/progenitor cells. This regeneration is associated with reproductive pathologies, such as endometriosis and adenomyosis. Endometrial epithelial cells have rates of mutations that are higher than expected for non-malignant tissue. Many of these mutations occur in known cancer-driver genes and can be inherited by endometriosis or adenomyosis lesions. The impact of these mutations on endometrial function and their contribution to endometrial pathologies is unclea

Experimental corneal alkali burn models: Methodological standards, biological outcomes, and translational gaps.

Corneal chemical burns represent a severe category of ocular trauma, particularly when caused by alkaline agents whose hydroxyl ions penetrate successive tissue planes through membrane saponification, ultimately depleting limbal epithelial stem cells and triggering irreversible conjunctivalisation. Experimental animal models have been central to decoding the cellular and molecular events governing this cascade and to evaluating candidate therapies under controlled conditions. This review synthesises the principal methodological frameworks used to establish corneal alkali burn models and critic

Biological Insights into Intestinal Adaptation from Preclinical Models of Short Bowel Syndrome.

Short bowel syndrome is a rare and clinically heterogeneous condition resulting from extensive intestinal resections or functional impairment, leading to malabsorption, fluid and electrolyte losses, and potential progression to intestinal failure requiring long-term parenteral nutrition. The long-term outcome of SBS is largely determined by intestinal adaptation, a progressive physiological response involving epithelial remodeling, intestinal stem cell expansion, lineage-specific proliferation, vascular remodeling, and the activity of trophic mediators-most notably glucagon-like peptide-2 (GLP

Animal models for assessing impact of C-section delivery on biological systems.

There has been a significant increase in Caesarean section (C-section) births worldwide over the past two decades and although it can be a life-saving procedure, the enduring effects on host physiology are now undergoing further scrutiny. Indeed, epidemiological data have linked C-section birth with multiple immune, metabolic and neuropsychiatric diseases. Birth by C-section is known to alter the colonisation of the neonatal gut microbiota (with C-section delivered infants lacking vaginal microbiota associated with passing along the birth canal), which in turn can impact the development and ma

Calculating all multiple parameter solutions of ODE models to avoid biological misinterpretations.

Biological system's dynamics are increasingly studied with nonlinear ordinary differential equations, whose parameters are estimated from input/output experimental data. Structural identifiability analysis addresses the theoretical question whether the inverse problem of recovering the unknown parameters from noise-free data is uniquely solvable (global), or if there is a finite (local), or an infinite number (non identifiable) of parameter values that generate identical input/output trajectories. In contrast, practical identifiability analysis aims to assess whether the experimental data prov

Correlative light and electron microscopy for human brain and other biological models.

Correlative light and electron microscopy (CLEM) combines light microscopy, for identifying a target via genetic labels, dyes, antibodies and morphological features, with electron microscopy, for analyzing high-resolution subcellular ultrastructures. Here, we describe step-by-step instructions to perform a CLEM experiment, optimized for the investigation of ultrastructural features in human brain tissue. The procedure is carried out at room temperature and can be adapted to other human and animal tissue samples. The procedure requires 8 d to complete and includes the stages of sample fixation

Next-Generation models of Gallbladder Carcinoma: Linking biological insights to precision medicine.

Gallbladder carcinoma (GBC) is among the most aggressive and deadly malignancies of the biliary tract, with limited early diagnosis and treatment options largely due to a poor understanding of its complex tumor biology. Effective preclinical in vitro models are essential for advancing the understanding of its complex pathobiology and improving therapeutic strategies. Recent research has expanded experimental platforms for studying GBC biology beyond conventional two-dimensional (2D) cultures to include advanced three-dimensional (3D) systems, xenograft models, and emerging technologies such as

Pathophysiology, biological models and new therapeutic approaches in β-Propeller Associated Neurodegeneration.

Neurodegeneration with brain iron accumulation (NBIA) encompasses a set of rare disorders that present a diagnostic challenge due to their genetic and clinical diversity, with treatment options currently limited to symptom alleviation. One subtype, β-Propeller Associated Neurodegeneration (BPAN), results from pathogenic variants in the WDR45 gene on the X chromosome. This condition is marked by iron accumulation in the globus pallidus and substantia nigra, alongside early onset developmental delays, seizures, and motor impairments. The WDR45 gene produces the WDR45 protein, which plays a key r

Discrete element models of tooth enamel, a complex three-dimensional biological composite.

Enamel, the hard surface layer of teeth, is a three-dimensional biological composite made of crisscrossing mineral rods bonded by softer proteins. Structure-property relationships in this complex material have been difficult to capture and usually require computationally expensive models. Here we present more efficient discrete element models (DEM) of tooth enamel that can capture the effects of rod decussation and rod-to-interface stiffness contrast on modulus, hardness, and fracture resistance. Enamel-like microstructures were generated using an idealized biological growth model that capture

Establishing better biological models to understand occlusion. I: TM joint anatomic relationships.

Belief in and rejection of a relationship of occlusion and temporomandibular joint (TMJ) condyle-fossa position with normal and abnormal function are still contentious issues. Clinical opinions can be strong, but support in most published data (mostly univariate) is problematic. Distribution overlap, low sensitivity and specificity are a common basis to reject any useful prediction value. Notwithstanding, a relationship of form with function is a basic tenet of biology. These are multifactor problems, but the questions mostly have not been analysed as such. This review moves the question forwa

Panic anxiety: a new biological model.

Previously unrecognized similarities among metabolic responses to various maneuvers used to evoke anxiety in patients with panic disorder are described. On the basis of these observations, a new biological model is proposed for panic disorder, in which the primary defect--which is neuroendocrine rather than psychiatric--is operationally placed within the redox-regulating apparatus of the brain stem. This model is consistent with many clinical features of panic disorder and also provides a theoretical framework for further studies of the pathophysiology of this and related conditions (e.g., hyp

Biologic modelling of periodontal disease progression.

AIM: To investigate the synergistic role of biologic markers from saliva, serum and plaque in modelling periodontitis disease progression. MATERIAL AND METHODS: This longitudinal study evaluated characteristics of disease progression in 114 patients with generalized moderate to severe periodontitis. The primary outcome was detection of sites with progressing attachment loss sites over 6 months in patients who received scaling and root planing or oral hygiene only. The predictive potential of 27 biomarkers in serum, whole saliva and subgingival plaque was evaluated using three classification a

Worms in space? A model biological dosimeter.

Although it is well known that radiation causes mutational damage, little is known about the biological effects of long-term exposure to radiation in space. Exposure to radiation can result in serious heritable defects in experimental animals, and in humans, susceptibility to cancer, radiation-sickness, and death at high dosages. It is possible to do ground controlled studies of different types of radiation on experimental animals and to physically measure radiation on the space station or on space probes. However, the actual biological affects of long-term exposure to the full range of space

Mind versus machine: can biological models of the mind inspire machine intelligence design?

Models of human cognition that look biologically plausible might in principle be a source of insights that could prove applicable to machine intelligence. The Modular Cognition Framework fits that description in terms of its biological credentials and its potential to identify the challenges confronting GenAI developers. However, it is an account of cognition in the mind and not in the brain. Accordingly, the account includes a clear delineation of the two intimately related concepts, mind and brain, and a definition of their relationship. If either brain or mind can contribute to this debate,

In Vitro Platforms in Bone Tissue Engineering: From Biological Foundations to Advanced Models.

Large bone defects and related diseases affect millions worldwide, while conventional treatments such as autologous grafting remain limited by donor supply and high complication rates. Bone tissue engineering (BTE) has therefore emerged as a potential strategy to complement existing therapies. Over the past four decades, BTE has progressed from simple scaffold-based methods toward advanced bone-on-a-chip (BOC) systems. Despite substantial advances, current in vitro models still fail to fully capture the complexity of the bone microenvironment, hindering preclinical future translation. This stu

Insights from selenoprotein I mouse models for understanding biological roles of this enzyme.

Selenoprotein I (selenoi) is a metabolic enzyme expressed in a wide variety of tissues that catalyzes the transfer of the ethanolamine phosphate group from CDP-ethanolamine to lipid acceptors to generate ethanolamine phospholipids. It is a member of the selenoprotein family, a class of proteins that mostly play fundamental roles in redox homeostasis and are defined by the co-translational incorporation of selenium in the form of selenocysteine. Loss-of-function mutations in the human SELENOI gene have been found in rare cases leading to a complex form of hereditary spastic paraplegia. Understa

Biological mechanisms of normal tissue damage: importance for the design of NTCP models.

The normal tissue complication probability (NTCP) models that are currently being proposed for estimation of risk of harm following radiotherapy are mainly based on simplified empirical models, consisting of dose distribution parameters, possibly combined with clinical or other treatment-related factors. These are fitted to data from retrospective or prospective clinical studies. Although these models sometimes provide useful guidance for clinical practice, their predictive power on individuals seems to be limited. This paper examines the radiobiological mechanisms underlying the most importan
