Molecular mechanism of phosphorylation-mediated impacts on the conformation dynamics of ligand-bound BACE1 probed by Gaussian accelerated molecular dynamics.

Alzheimer's disease (AD) is a chronic neurodegenerative disorder predominantly affecting the elderly population. The pathogenesis of AD involves the production of highly neurotoxic amyloid-β peptide 1-42 (Aβ1-42) from the β-amyloid cleaving enzymes 1 (BACE1). Phosphorylation at the T259 site significantly influences the conformational dynamics of BACE1. Gaussian accelerated molecular dynamics (GaMD) simulations are combined with principal component analysis (PCA), hierarchical cluster analysis based on residue free energy decomposition, the molecular mechanics generalized Born surface area (MM

Pocket Contrastive Learning and Conformation Fusion for Robust Structure-Conditioned 3D Molecular Generation under Receptor Conformational Variation.

MOTIVATION: Pocket-conditioned molecular generation incorporates the three-dimensional geometry and chemical environment of protein binding sites into molecular design. However, receptor conformational variation can introduce distribution shifts between training and inference, particularly under cross-docking conditions. Existing approaches often do not fully exploit the correspondence between related receptor conformations during training. RESULTS: We propose a structure-conditioned 3D molecular generation framework that combines pocket-level contrastive learning with reference-conformation

Molecular characterization of Chinese G6PD deficiency by using polymerase chain reaction/single strand conformation polymorphism.

Using the polymerase chain reaction/single strand conformation polymorphism (PCR/SSCP), we studied the molecular characterization of 97 (86 male and 11 female) glucose-6-phosphate dehydrogenase (G6PD) deficient Chinese newborn babies and infants in southern Taiwan. Movement shifts were clearly seen in exon 2, 5, 6 and 12, respectively. No movement shift was seen in exon 9. Mutation confirmations were followed by direct sequencing. Using this approach we identified the molecular defect in 90 of the 97 above samples. Our results show a total of seven variants, the most common being at nucleotide

A conformation-based intra-molecular initiation factor identified in the flavivirus RNA-dependent RNA polymerase.

The flaviviruses pose serious threats to human health. Being a natural fusion of a methyltransferase (MTase) and an RNA-dependent RNA polymerase (RdRP), NS5 is the most conserved flavivirus protein and an important antiviral target. Previously reported NS5 structures represented by those from the Japanese encephalitis virus (JEV) and Dengue virus serotype 3 (DENV3) exhibit two apparently different global conformations, defining two sets of intra-molecular MTase-RdRP interactions. However, whether these NS5 conformations are conserved in flaviviruses and their specific functions remain elusive.

Molecular dynamics and atomic charge calculations in the study of heparin conformation in aqueous solution.

HF/6-31G** and molecular dynamics (MD) simulations were used to evaluate the performance of different atomic charge basis sets (i.e., Mulliken, Lowdin, and Electrostatic Potential Derived Charges--ESP) in heparin simulations. HF/3-21 G calculations were also used to study the NMR conformation of the IdoA residue. The results thus obtained indicated that ESP and Lowdin charges gave the better results in heparin simulations, followed by Mulliken charges, and that the minimum-energy conformation of IdoA can be different from that observed by NMR spectroscopy by less than 1 Angstrom. However, it w

Conformality of atomic/molecular layer deposited lithium terephthalate thin films.

The atomic/molecular layer deposition (ALD/MLD) technique is believed to provide unparallelled benefits for the fabrication of thin-film components for flexible 3D lithium-ion microbatteries, for which the nanoscale conformality of the active battery material layers is a critical requirement. For such an ALD/MLD-fabricated microbattery assembly, lithium-terephthalate (Li-TPA) is a prominent anode material candidate. Here we demonstrate the role of the lithium precursor in controlling the conformality of Li-TPA films. We first develop two new ALD/MLD processes for Li-TPA by pairing the Li precu

Molecular insights into nilvadipine-hemoglobin interactions: conformational dynamics and binding mechanisms.

Understanding the molecular basis of drug-protein interactions is essential for predicting pharmacokinetics and potential off-target effects. Here, we employ a combined experimental and computational approach to characterize the binding of Nilvadipine (a dihydropyridine calcium channel blocker) to hemoglobin (Hb). Using Soret band absorption and steady-state fluorescence spectroscopy across 298-310 K, we observed pronounced static quenching of Hb's intrinsic fluorescence, yielding Stern-Volmer constants (K SV) in the order of 104 M-1 and 1 : 1 binding stoichiometry. Thermodynamic parameters de

gmx_RRCS: A Precision Tool for Detecting Subtle Conformational Dynamics in Molecular Simulations.

Understanding conformational changes in biomolecules is crucial for insights into their biological functions and drug design, often studied by molecular dynamics (MD) simulations. However, current measurements such as root mean square deviation (RMSD), root mean square fluctuation (RMSF), interface area, and minimum distances fail to capture subtle conformational changes, including hydrophobic packing. Our study introduces gmx_RRCS, a precision tool developed to detect subtle conformational dynamics in MD simulations by analyzing residue-residue contact score (RRCS). This tool quantifies inter

Molecular Dynamics Investigation of the Influenza Hemagglutinin Conformational Changes in Acidic pH.

The surface protein hemagglutinin (HA) of the influenza virus plays a pivotal role in facilitating viral infection by binding to sialic acid receptors on host cells. Its conformational state is pH-sensitive, impacting its receptor-binding ability and evasion of the host immune response. In this study, we conducted extensive equilibrium microsecond-level all-atom molecular dynamics (MD) simulations of the HA protein to explore the influence of low pH on its conformational dynamics. Specifically, we investigated the impact of protonation on conserved histidine residues (H1062) located in the hin

Conformational Trajectory of the Molecular Chameleon Grazoprevir From Formulation to Target-Bound.

Macrocycles represent a promising class of beyond-rule-of-5 (bRo5) therapeutics, capable of targeting proteins traditionally considered undruggable by conventional small molecules. Macrocycles exhibit intrinsic flexibility and often display a "chameleon-like" ability to adapt to their environment, thereby enhancing their oral bioavailability. Describing their structures and conformational changes is essential for advancing their development in the bRo5 space. In this study, we present the novel solid- and solution-state structures of the macrocycle grazoprevir, determined using microcrystal el

Conformational dynamics in peptide toxins: Implications for receptor interactions and molecular design.

Peptide toxins are potent and often exquisitely selective probes of the structure and function of ion channels and receptors, and are therefore of significant interest to the pharmaceutical and biotech industries as both pharmacological tools and therapeutic leads. The three-dimensional structures of peptide toxins are essential as a basis for understanding their structure-activity relationships and their binding to target receptors, as well as in guiding the design of analogues with modified potency and/or selectivity for key targets. NMR spectroscopy has played a key role in elucidating the

Heavy-atom-free aza-BODIPY dye with twisted molecular conformation as type I photosensitizer for phototheranostics.

The hypoxic tumor microenvironment fundamentally undermines the efficacy of conventional type II photodynamic therapy (PDT), necessitating oxygen-independent strategies for durable cancer treatment. Here, we present a heavy-atom-free aza-BODIPY dye, NBDPTO, rationally engineered with twisted molecular conformation as a type I photosensitizer for multimodal imaging-guided phototherapy. By incorporating methoxy-substituted triarylamine donors and molecular rotors at the 2,6-positions, NBDPTO achieved enhanced intramolecular charge transfer, strong NIR-II fluorescence, and efficient spin-orbit ch

Neuroprotection and axon regeneration by novel low-molecular-weight compounds through the modification of DOCK3 conformation.

Dedicator of cytokinesis 3 (DOCK3) is an atypical member of the guanine nucleotide exchange factors (GEFs) and plays important roles in neurite outgrowth. DOCK3 forms a complex with Engulfment and cell motility protein 1 (Elmo1) and effectively activates Rac1 and actin dynamics. In this study, we screened 462,169 low-molecular-weight compounds and identified the hit compounds that stimulate the interaction between DOCK3 and Elmo1, and neurite outgrowth in vitro. Some of the derivatives from the hit compound stimulated neuroprotection and axon regeneration in a mouse model of optic nerve injury

Molecular insights into the oligomerization dynamics and conformations of amyloidogenic and non-amyloidogenic amylin from discrete molecular dynamics simulations.

The amyloid aggregation of human islet amyloid polypeptide (hIAPP) is associated with pancreatic β-cell death in type 2 diabetes. The S20G substitution of hIAPP (hIAPP(S20G)), found in Japanese and Chinese people, is more amyloidogenic and cytotoxic than wild-type hIAPP. Rat amylin (rIAPP) does not have aggregation propensity or cytotoxicity. Mounting evidence suggests that soluble low-molecular-weight amyloid oligomers formed during early aggregation are more cytotoxic than mature fibrils. The self-assembly dynamics and oligomeric conformations remain unknown because the oligomers are heterog

Gigantol disrupts AR and iNOS conformation and promotes aggregation through direct molecular interaction to suppress diabetic cataract.

Diabetic cataract (DC) is a major cause of vision impairment, partly driven by the pathological roles of aldose reductase (AR) and inducible nitric oxide synthase (iNOS). Gigantol, a bibenzyl compound derived from Dendrobium, has shown potential in preventing DC, yet its molecular mechanism remains incompletely understood. In this study, we investigated the modulation of conformational integrity and aggregation propensity of AR/iNOS by gigantol using fluorescent labeling, fluorescence resonance energy transfer (FRET), single-molecule imaging in living cells, fluorescence spectroscopy, confocal

3D conformation and crystal interaction insights into drug development challenges for HCV drug analogues via molecular simulations.

ABT-333 and ABT-072 are two potent non-nucleoside NS5B polymerase inhibitors designed for the treatment of the hepatitis C virus (HCV). These structural analogs differ only by a minor substituent change, which disrupts the planarity of the naphthyl group on the ABT-333 compound through the addition of a more flexible trans-olefin substituent. However, this minor change leads to significant differences in their conformational preferences and intermolecular interactions, resulting in a ripple effect with drug development implications, ranging from crystal polymorphism and low aqueous solubility

Molecular mechanism of the effect of ZnCl2 and MgCl2 solution on the conformation of the tau267-312 monomer.

Alzheimer's disease is generally believed to be caused by abnormal aggregation of tau protein; however, there remains a lack of understanding about the aggregation process of tau protein in a solution environment. To explore the conformational properties of the tau protein monomer (tau267-312) in the presence of zinc and magnesium ions, we performed all-atom molecular dynamics simulations of tau267-312 in solutions of zinc chloride and magnesium chloride at different concentrations and compared these results with those obtained in pure water. The calculation results show that the β-sheet conte
