Genetics and phenomics of hypothyroidism and goiter due to NIS mutations.

Molecular cloning of the NIS gene in 1996 allowed examination of the molecular basis of congenital hypothyroidism due to iodide transport defect (ITD) many years after the first case was described by Federman et al. in 1958. Since 1997, when the first NIS mutation causing ITD was identified and characterized, 12 different NIS molecular defects have been described in 31 ITD patients. Interestingly, marked clinical heterogeneity between patients with the same NIS mutation and in patients with different mutations in the NIS gene without a clear genotype-phenotype correlation has been observed. Phenomics research on coronary heart disease based on human phenotype ontology.

The characteristics of holistic, dynamics, complexity, and spatial and temporal features enable "Omics" and theories of TCM to interlink with each other. HPO, namely, "characterization," can be understood as a sorting and generalization of the manifestations shown by people with diseases on the basis of the phenomics. Syndrome is the overall "manifestation" of human body pathological and physiological changes expressed by four diagnostic methods' information. The four diagnostic methods' data could be the most objective and direct manifestations of human body under morbid conditions. In this a

Diagnostic Prediction of Von Willebrand Disease using Multiple Bleeding Phenomics Datasets.

The rigorous assessment of bleeding symptoms is a key component in establishing a diagnosis in patients suspected of having von Willebrand disease (VWD) and other inherited bleeding disorders. Multiple bleeding questionnaires have been developed and validated to capture bleeding history phenotypes for assessing patients with bleeding disorders. In this study we developed a prediction model based on Naïve Bayes decision tree classifier by analyzing various phenotypic attributes derived from multiple bleeding questionnaires. We evaluated the classification effectiveness derived from the top 25 a

Genetics and phenomics of hypothyroidism and goiter due to TPO mutations.

Thyroid peroxidase (TPO) is a heme binding protein localized on the apical membrane of the thyrocyte. TPO enzymatic activity is essential for thyroid hormonogenesis. Inactivating mutations form the molecular basis for a specific subtype of congenital hypothyroidism: thyroid dyshormonogenesis due to an iodide organification defect. The most common phenotype of this autosomal recessive disease is a total iodide organification defect, with severe and permanent hypothyroidism as a consequence. Currently 61 properly annotated mutations in the TPO gene have been reported, of which the majority are m

Chemobehavioural phenomics and behaviour-based psychiatric drug discovery in the zebrafish.

Despite their ubiquity and impact, psychiatric illnesses and other disorders of the central nervous system remain among the most poorly treated diseases. Most psychiatric medicines were discovered due to serendipitous observations of behavioural phenotypes in humans, rodents and other mammals. Extensive behaviour-based chemical screens would likely identify novel psychiatric drugs. However, large-scale chemical screens in mammals are inefficient and impractical. In contrast, zebrafish are very well suited for high-throughput behaviour-based drug discovery. Furthermore, the vast amounts of data

Expanding the phenome and variome of skeletal dysplasia.

PURPOSE: To describe our experience with a large cohort (411 patients from 288 families) of various forms of skeletal dysplasia who were molecularly characterized. METHODS: Detailed phenotyping and next-generation sequencing (panel and exome). RESULTS: Our analysis revealed 224 pathogenic/likely pathogenic variants (54 (24%) of which are novel) in 123 genes with established or tentative links to skeletal dysplasia. In addition, we propose 5 genes as candidate disease genes with suggestive biological links (WNT3A, SUCO, RIN1, DIP2C, and PAN2). Phenotypically, we note that our cohort spans 36

Genomics and phenomics of body mass index reveals a complex disease network.

Elevated body mass index (BMI) is heritable and associated with many health conditions that impact morbidity and mortality. The study of the genetic association of BMI across a broad range of common disease conditions offers the opportunity to extend current knowledge regarding the breadth and depth of adiposity-related diseases. We identify 906 (364 novel) and 41 (6 novel) genome-wide significant loci for BMI among participants of European (N~1.1 million) and African (N~100,000) ancestry, respectively. Using a BMI genetic risk score including 2446 variants, 316 diagnoses are associated in the

Astrocytes phenomics as new druggable targets in healthy aging and Alzheimer's disease progression.

For over a century after their discovery astrocytes were regarded merely as cells located among other brain cells to hold and give support to neurons. Astrocytes activation, "astrocytosis" or A1 functional state, was considered a detrimental mechanism against neuronal survival. Recently, the scientific view on astrocytes has changed. Accumulating evidence indicate that astrocytes are not homogeneous, but rather encompass heterogeneous subpopulations of cells that differ from each other in terms of transcriptomics, molecular signature, function and response in physiological and pathological con

Hyperbolic topological data analysis mapper reveals dynamic trait-environment patterns in plant phenomics.

Modern plant phenotyping faces the challenge of interpreting complex, high-dimensional data. Traditional analytical tools often fail to capture the non-linear, hierarchical, and temporal relationships that define plant responses under multifactorial conditions. We present the Hyperbolic Topological Data Analysis Mapper (HTDA-Mapper), a novel algorithm designed to overcome these limitations by embedding data in Poincaré ball space. Unlike conventional Euclidean approaches, HTDA-Mapper preserves the hierarchical structure of phenotypic traits, improves cluster resolution, and reveals hidden grow

Yeast Phenomics: An Experimental Approach for Modeling Gene Interaction Networks that Buffer Disease.

The genome project increased appreciation of genetic complexity underlying disease phenotypes: many genes contribute each phenotype and each gene contributes multiple phenotypes. The aspiration of predicting common disease in individuals has evolved from seeking primary loci to marginal risk assignments based on many genes. Genetic interaction, defined as contributions to a phenotype that are dependent upon particular digenic allele combinations, could improve prediction of phenotype from complex genotype, but it is difficult to study in human populations. High throughput, systematic analysis

High-throughput pesticide toxicity assessment in Black Soldier Fly (Hermetia illucens) by behavioral phenomics.

The increasing demand for efficient and ecologically relevant toxicity assessment methods has driven the exploration of alternative model organisms. Hermetia illucens, the Black Soldier Fly (BSF), has emerged as a promising candidate due to its rapid life cycle, high reproductive capacity, and adaptability to diverse environments. This study proposes BSF as a novel insect model for high-throughput chemical toxicity assessments, leveraging its locomotion activity as a sensitive and quantifiable endpoint. Preliminary results showed that BSF larvae exhibit more active locomotion than other insect

Genetics and phenomics of hypothyroidism and goiter due to iodotyrosine deiodinase (DEHAL1) gene mutations.

Iodotyrosine deiodinase is a thyroidal enzyme that deiodinates mono- and di-iodotyrosines (MIT, DIT) and recycles iodine, a scarce element in the environment, for the efficient synthesis of thyroid hormone. Failure of this enzyme leads to hypothyroidism, goiter and mental retardation, a clinical phenotype yet described in the 1950s, whose diagnostic hallmark is the elevation of iodotyrosines in serum and urine. DEHAL1, the gene responsible for this activity, was recently isolated and the molecular basis for the iodotyrosine deiodinase deficiency (ITDD) unraveled. The current clinical picture o

Why bother with controlled-environment phenotyping when field phenomics is already up and running?

Plant phenomics has undergone rapid development over the past two decades, driven by advances in imaging, robotics, artificial intelligence and data analysis. Whilst field phenotyping is increasingly operational and scalable, the relevance of controlled-environment (CE) phenotyping is questioned because of concerns regarding the limited transferability of results to agricultural conditions. This Expert View first addresses the limitations and risks of using CE as surrogate of outdoor conditions. However, we argue that CE enables the disentangling of interacting environmental drivers allowing c

VN1K is a pangenome-informed multi-omics and phenomics resource for the Vietnamese population.

The population of Vietnam remains underrepresented in global genomic databases. Here, we present VN1K, a resource of multi-omics and phenotypic information for 1011 unrelated Vietnamese individuals. We present high-depth short-read whole-genome sequencing data for all samples along with various -omics datasets. Using a high-sensitivity variant detection pipeline, which includes a pangenome graph reference and a deep-learning framework, we identify approximately 42 million variants with 7 million short insertions/deletions and 90 thousand structural variants. VN1K also features a whole-genome m

Artificial Intelligence-Driven Multiomics Integration in Lung Cancer: From Data Convergence to Precision Phenomics.

Lung cancer remains a leading cause of cancer-related mortality worldwide due to its extensive molecular heterogeneity, late-stage diagnosis, and therapeutic resistance. Advances in high-throughput omics technologies have enabled comprehensive characterization of tumors across multiple biological layers, including genomics, epigenomics, transcriptomics, proteomics, and metabolomics. However, single-omics analyses provide only fragmented insights into tumor biology, highlighting the need for integrative multiomics approaches. Artificial intelligence (AI), particularly machine learning and deep

An atlas of exposome-phenome associations in health and disease risk.

Nongenetic exposures comprising the 'exposome', including diet, lifestyle, infections and pollutants, shape many clinical phenotypes yet the evidence remains fragmented. Here we conducted an exposome-wide association study incorporating 619 exposure indicators and 305 quantitative phenotypes across ten independent waves of the US Centers for Disease Control and Prevention National Health and Nutrition Examination Survey. Replicable and stable signals were most concentrated in cardiometabolic and anthropometric phenotypes, linking objective nutrient biomarkers and lipophilic pollutants with bod

Brooding and neuroticism are strongly interrelated manifestations of the phenome of depression.

INTRODUCTION: We found that neuroticism may be identified as a subclinical manifestation of the phenome of depression, comprising depressive and anxiety symptoms, and suicidal behaviors. Rumination is positively associated with depression and neuroticism and may mediate the effects of neuroticism on depression. This study aimed to determine whether rumination or its components, including brooding or reflection, mediate the effects of neuroticism on depression or, alternatively, whether both neuroticism and rumination are manifestations of the phenome of depression. METHODS: This study recruit

Phenome of coeliac disease vs. inflammatory bowel disease.

Coeliac disease (CeD) is characterized by gliadin-induced intestinal inflammation appearing in genetically susceptible individuals, such as HLA-DQ2.5 carriers. CeD, as well as other chronic intestinal disorders, such as Crohn's disease (CD) and ulcerative colitis, has been associated with increased morbidity and mortality, but the causes are unknown. We systematically analysed CeD-associated diagnoses and compared them to conditions enriched in subjects with CD/UC as well as in HLA-DQ2.5 carriers without CeD. We compared the overall and cause-specific mortality and morbidity of 3,001 patients
