Mutation rate variability in viral populations: implications for lethal mutagenesis.

Lethal mutagenesis is a strategy to achieve viral extinction by drugging viral mutation rates beyond an extinction threshold. Accurate estimation of the extinction threshold is critical, as elevating viral mutation rates near, but not past this threshold increases the likelihood of mutations that could result in drug resistance, vaccine escape, or increased pathogenesis. Traditional models of lethal mutagenesis rely on the Poisson distribution, which assumes a uniform mutation rate across individuals. Yet, RNA viruses like influenza A virus (IAV) can have varied mutation rates due to mutations

Reinforced-count simulation for decision calibration under over-dispersed multi-type service demand.

Service counts are often converted into capacity or inventory decisions with independent Poisson models, although clustering and latent heterogeneity can make the counts substantially more variable. We present reinforced-count simulation (RCS) as a low-parameter, pre-deployment stress test: it asks whether a decision calibrated under independence remains adequate when type shares persist. RCS is compared with independent Poisson, negative-binomial, empirical-residual and Scarf moment-robust decisions. The empirical analysis uses two public datasets. Multivariate control charts for monitoring a bivariate correlated count process with application to meningococcal disease.

In recent years, with the increasing number and complexity of infectious diseases, the idea of using control charts to monitor public health and disease has been proposed. In this paper, we study multivariate control charts for monitoring a bivariate integer-valued autocorrelation process with bivariate Poisson distribution and select the optimal control scheme by comparing the performance of control charts. Furthermore, the meningococcal patient event in two states in Australia serves as an example to illustrate the application of these methods. The results show that the D exponentially weigh

Incidence of disorders tested by systematic screening: confidence limits and comparison of programmes.

Using the data from screening done in Switzerland since 1965, we showed that the probability of finding cases with increased phenylalanine or leucine concentrations is compatible with a Poisson distribution. If there are no trends present from year to year and if the Poisson distribution is an accurate fit further statistical treatment is possible. The advantage of using the Poisson distribution is exemplified by the calculation of confidence limits for the incidence of hyperphenylalaninaemia, maple syrup urine disease and hypothyroidism. Furthermore, statistical comparisons between different

The impacts of precipitation patterns on dengue epidemics in Guangzhou city.

Some studies have demonstrated that precipitation is an important risk factor of dengue epidemics. However, current studies mostly focused on a single precipitation variable, and few studies focused on the impact of precipitation patterns on dengue epidemics. This study aims to explore optimal precipitation patterns for dengue epidemics. Weekly dengue case counts and meteorological data from 2006 to 2018 in Guangzhou of China were collected. A generalized additive model with Poisson distribution was used to investigate the association between precipitation patterns and dengue. Precipitation pa

Suspending tonsillectomy: the effects on primary and secondary acute care in Scotland.

For the first six months of 2001, tonsillectomy operations were effectively suspended in Scotland. This was due to concern regarding the potential transmission of vCJD prions by surgical instruments, and the subsequent gradual introduction of disposable instruments. The number of patients awaiting tonsillectomy therefore increased and theoretically there should have been an increase in the number of tonsillitis episodes in the community, or even in the number of tonsillitis-related complications seen in secondary care. We examined for these effects using available national data sources which r

A quantitative framework for evaluating the effect of community treatment on the morbidity due to ascariasis.

There is growing emphasis on the use of community treatment to reduce the level of morbidity caused by helminth infection. The design of chemotherapy programmes, in terms of frequency of treatment and proportion of the community treated, would be assisted by a quantitative framework which enabled the morbidity reduction achieved by different approaches to be compared. The present study describes a model developed for this purpose which embodies two innovative features. First, a quantitative score of morbidity (the proportion of individuals harbouring an intense infection) is used to rate the s

Estimating marginal effects with zero-inflated models: A tutorial with the R package mzim.

Count data in the psychological and health sciences are often characterized by an excess of zero values, a feature known as zero inflation. While traditional zero-inflated models, such as the zero-inflated Poisson (ZIP) and zero-inflated negative binomial (ZINB), were developed to handle such data, they present challenges for applied researchers. Standard count models can produce biased estimates, and the dual-parameter output of traditional zero-inflated models provides conditional effects for a latent-at-risk subpopulation, complicating interpretation and often failing to answer research que

Geographically weighted regression analysis for nonnegative continuous outcomes: An application to Taiwan dengue data.

Geographically Weighted Regression (GWR) has gained widespread popularity across various disciplines for investigating spatial heterogeneity with respect to data relationships in georeferenced datasets. However, GWR is typically limited to the analysis of continuous dependent variables, which are assumed to follow a symmetric normal distribution. In many fields, nonnegative continuous data are often observed and may contain substantial amounts of zeros followed by a right-skewed distribution of positive values. When dealing with such type of outcomes, GWR may not provide adequate insights into

Estimating partial-body ionizing radiation exposure by automated cytogenetic biodosimetry.

PURPOSE: Inhomogeneous exposures to ionizing radiation can be detected and quantified with the dicentric chromosome assay (DCA) of metaphase cells. Complete automation of interpretation of the DCA for whole-body irradiation has significantly improved throughput without compromising accuracy, however, low levels of residual false positive dicentric chromosomes (DCs) have confounded its application for partial-body exposure determination. MATERIALS AND METHODS: We describe a method of estimating and correcting for false positive DCs in digitally processed images of metaphase cells. Nearly all D

Importance of Distributional Forms for the Assessment of Protozoan Pathogens Concentrations in Drinking-Water Sources.

The identification of appropriately conservative statistical distributions is needed to predict microbial peak events in drinking water sources explicitly. In this study, Poisson and mixed Poisson distributions with different upper tail behaviors were used for modeling source water Cryptosporidium and Giardia data from 30 drinking water treatment plants. Small differences (<0.5-log) were found between the "best" estimates of the mean Cryptosporidium and Giardia concentrations with the Poisson-gamma and Poisson-log-normal models. However, the upper bound of the 95% credibility interval on the m

Testing for a change-point in registry data with an example on hypospadias.

The Poisson distribution is often suitable for analysing non-infectious disorders with low prevalence rates. The numbers of babies born with hypospadias in the Liverpool Congenital Malformations Registry during 1960 to 1982 do not fit a Poisson distribution with constant prevalence rates, but a change-point Poisson process does fit. A significance test is described and its power is considered in two simulation studies. A small discrepancy is noted that does not diminish appreciably when Bartlett's correction is applied.

Technical and biological variance structure in mRNA-Seq data: life in the real world.

BACKGROUND: mRNA expression data from next generation sequencing platforms is obtained in the form of counts per gene or exon. Counts have classically been assumed to follow a Poisson distribution in which the variance is equal to the mean. The Negative Binomial distribution which allows for over-dispersion, i.e., for the variance to be greater than the mean, is commonly used to model count data as well. RESULTS: In mRNA-Seq data from 25 subjects, we found technical variation to generally follow a Poisson distribution as has been reported previously and biological variability was over-dispers

Comparison of Poisson and Bernoulli spatial cluster analyses of pediatric injuries in a fire district.

BACKGROUND: With limited resources available, injury prevention efforts need to be targeted both geographically and to specific populations. As part of a pediatric injury prevention project, data was obtained on all pediatric medical and injury incidents in a fire district to evaluate geographical clustering of pediatric injuries. This will be the first step in attempting to prevent these injuries with specific interventions depending on locations and mechanisms. RESULTS: There were a total of 4803 incidents involving patients less than 15 years of age that the fire district responded to duri

[Statistical distribution of involved axillary lymph nodes in breast cancer].

Our aim is to characterize the statistical distribution of the number of involved lymph nodes in breast cancer. The material uses a sample of 109618 women from the US SEER (Surveillance, Epidemiology, and End Results). In a first analysis, we observed a log-concave distribution with overdispersion which excluded a Poisson stochastic process. A Negative Binomial (NB) provided an acceptable fit. Overdispersion implies that there are patients who are more at risk than expected, and/or cascade processes in which the variability increases when there are more involved lymph nodes. In a second series

A contaminated regression model for count health data.

In medical and health research, investigators are often interested in countable quantities such as hospital length of stay (e.g., in days) or the number of doctor visits. Poisson regression is commonly used to model such count data, but this approach can't accommodate overdispersion-when the variance exceeds the mean. To address this issue, the negative binomial (NB) distribution (NB-D) and, by extension, NB regression provide a well-documented alternative. However, real-data applications present additional challenges that must be considered. Two such challenges are (i) the presence of (mild)

Estimation of apnea-hypopnea index uncertainty in the presence of long wake bouts and overdispersion.

Objective. In the analysis of obstructive sleep apnea (OSA), the main clinical index is the apnea-hypopnea index (AHI), or the average rate of respiratory events during sleep. This rate fluctuates during sleep, due to a variety of factors, such as sleep phases, body position, and other physiological mechanisms. Two people with the same AHI may manifest OSA may manifest OSA in drastically different ways. Therefore, a computed degree of statistical uncertainty alongside the average AHI would be a useful addition to a comprehensive sleep report-. In the current literature, the AHI uncertainty was

Relationship between collider bias and interactions on the log-additive scale.

Collider bias occurs when conditioning on a common effect (collider) of two variables X,Y. In this article, we quantify the collider bias in the estimated association between exposure X and outcome Y induced by selecting on one value of a binary collider S of the exposure and the outcome. In the case of logistic regression, it is known that the magnitude of the collider bias in the exposure-outcome regression coefficient is proportional to the strength of interaction δ3 between X and Y in a log-additive model for the collider: P(S=1|X,Y)=exp{δ0+δ1X+δ2Y+δ3XY}. We show that this result also hold
