Phosphorus Release and Regeneration Following Laboratory Lysis of Bacterial Cells.

The availability of phosphorus limits primary production in large regions of the oceans, and marine microbes use a variety of strategies to overcome this limitation. One strategy is the production of alkaline phosphatase (APase), which allows hydrolysis of larger dissolved organic phosphorus (DOP) compounds in the periplasm or at the cell surface for transport of orthophosphate into the cell. Cell lysis, driven by grazing and viral infection, releases phosphorus-containing cell components, along with active enzymes that could persist after lysis. The importance of this continued enzymatic acti

Genomic analysis of oceanic cyanobacterial myoviruses compared with T4-like myoviruses from diverse hosts and environments.

T4-like myoviruses are ubiquitous, and their genes are among the most abundant documented in ocean systems. Here we compare 26 T4-like genomes, including 10 from non-cyanobacterial myoviruses, and 16 from marine cyanobacterial myoviruses (cyanophages) isolated on diverse Prochlorococcus or Synechococcus hosts. A core genome of 38 virion construction and DNA replication genes was observed in all 26 genomes, with 32 and 25 additional genes shared among the non-cyanophage and cyanophage subsets, respectively. These hierarchical cores are highly syntenic across the genomes, and sampled to saturati

The role of phytoplankton in the deep chlorophyll maximum CO2 dynamics along a zonal section (34.5°S) in South Atlantic Ocean.

Marine phytoplankton acts directly on the carbon biogeochemical cycle as key mediators of the biological carbon pump, and its efficiency is dependent on the composition of phytoplankton communities. Therefore, in the present study, we aimed to investigate the composition of phytoplankton communities in the deep chlorophyll maximum and the role of the different phytoplankton groups in CO2 dynamics and biogeochemical processes along the South Atlantic Ocean. Environmental and biological data were collected in the deep chlorophyll maximum in 59 stations along a zonal section (34.5°S) in the South

Heat stress drives increases in phytoplankton cell size in future oligotrophic oceans.

Warming and nutrient limitation are major stressors that affect primary production in the ocean, with cascading impacts on the food web. Yet, we lack a mechanistic understanding of how phytoplankton manage multiple stressors and the implications of these responses for phytoplankton biogeography. By combining theory, proteome allocation modeling, and climate projections, we identified two potential competing strategies for multi-stressor growth: (1) nutrient efficient smaller cells or (2) heat-tolerant larger cells. We found that Prochlorococcus are more vulnerable in warmer, "heat-stressed", t

Nanopore Long-Read Metagenomics Reveals Pollution-Driven Antibiotic Resistance and Xenobiotic Degradation in Urban Beach Microbiomes.

Coastal ecosystems are vital for biodiversity but are increasingly threatened by urbanisation and pollution, which significantly alter local microbial communities. This study assessed bacterial diversity and functional profiles in urban and island beaches in Belém, Brazil. Urban beaches showed significantly higher microbial diversity and evenness, alongside functional plasticity due to pollutant input, while island beaches hosted more specialised and stable communities. Taxonomic analysis revealed the significant enrichment of opportunistic genera such as Comamonas, Clostridium and Paenibacill

The planktonic microbiome of the Great Barrier Reef.

Large genome databases have markedly improved our understanding of marine microorganisms1-5. Although these resources have focused on prokaryotes, genomes from many dominant marine lineages, such as Pelagibacter and Prochlorococcus, are conspicuously underrepresented. Here we present the Great Barrier Reef Microbial Genomes Database (GBR-MGD), comprising 5,283 prokaryotic genomes obtained from Great Barrier Reef seawater samples using Nanopore and Illumina sequencing, including a collection of high-quality genomes of underrepresented groups. We show that standard short-read assemblies miss the

Topological analysis reveals state transitions in human gut and marine bacterial communities.

Microbiome dynamics influence the health and functioning of human physiology and the environment and are driven in part by interactions between large numbers of microbial taxa, making large-scale prediction and modeling a challenge. Here, using topological data analysis, we identify states and dynamical features relevant to macroscopic processes. We show that gut disease processes and marine geochemical events are associated with transitions between community states, defined as topological features of the data density. We find a reproducible two-state succession during recovery from cholera in

Cyanobacteria from marine oxygen-deficient zones encode both form I and form II Rubiscos.

Cyanobacteria are highly abundant in the marine photic zone and primary drivers of the conversion of inorganic carbon into biomass. To date, all studied cyanobacterial lineages encode carbon fixation machinery relying upon form I Rubiscos within a CO2-concentrating carboxysome. Here, we report that the uncultivated anoxic marine zone (AMZ) IB lineage of Prochlorococcus from pelagic oxygen-deficient zones (ODZs) harbors both form I and form II Rubiscos, the latter of which are typically noncarboxysomal and possess biochemical properties tuned toward low-oxygen environments. We demonstrate that

Simulation Experiment of Environmental Impact of Deep-Sea Mining: Response of Phytoplankton Community to Polymetallic Nodules and Sediment Enrichment in Surface Water.

In this paper, simulation experiments were conducted to study the response of phytoplankton biomass and community composition to the influence of polymetallic nodules and sediment at four stations in the western Pacific in 2021. Chlorophyll a, pico-phytoplankton cell abundance, and metal concentration were measured before and after 24 h of deck incubation. The results show that there were three different patterns of response, namely, restrained, stimulated, and unaffected patterns. The restrained pattern appeared in the filtered treatments at station Incub.01, and the stimulated pattern appear

Microorganisms uniquely capture and predict stony coral tissue loss disease and hurricane disturbance impacts on US Virgin Island reefs.

Coral reef ecosystems are now commonly affected by major climate and disease disturbances. Disturbance impacts are typically recorded using reef benthic cover, but this may be less reflective of other ecosystem processes. To explore the potential for reef water-based disturbance indicators, we conducted a 7-year time series on US Virgin Island reefs where we examined benthic cover and reef water nutrients and microorganisms from 2016 to 2022, which included two major disturbances: hurricanes Irma and Maria in 2017 and the stony coral tissue loss disease outbreak starting in 2020. The disease o

T4 genes in the marine ecosystem: studies of the T4-like cyanophages and their role in marine ecology.

From genomic sequencing it has become apparent that the marine cyanomyoviruses capable of infecting strains of unicellular cyanobacteria assigned to the genera Synechococcus and Prochlorococcus are not only morphologically similar to T4, but are also genetically related, typically sharing some 40-48 genes. The large majority of these common genes are the same in all marine cyanomyoviruses so far characterized. Given the fundamental physiological differences between marine unicellular cyanobacteria and heterotrophic hosts of T4-like phages it is not surprising that the study of cyanomyoviruses

Two aspartate residues close to the lesion binding site of Agrobacterium (6-4) photolyase are required for Mg2+ stimulation of DNA repair.

Prokaryotic (6-4) photolyases branch at the base of the evolution of cryptochromes and photolyases. Prototypical members contain an iron-sulphur cluster which was lost in the evolution of the other groups. In the Agrobacterium (6-4) photolyase PhrB, the repair of DNA lesions containing UV-induced (6-4) pyrimidine dimers is stimulated by Mg2+ . We propose that Mg2+ is required for efficient lesion binding and for charge stabilization after electron transfer from the FADH- chromophore to the DNA lesion. Furthermore, two highly conserved Asp residues close to the DNA-binding site are essential fo

Mechanism of cyanobacterial ferredoxin-dependent flavin thioredoxin reductase reveals thiolate-FAD charge transfer and catalytic asymmetry in a homodimer.

Ferredoxin-dependent flavin thioredoxin reductases (FFTRs) catalyze the reduction of the disulfide bond in thioredoxins using electrons transferred from ferredoxin, and therefore play a pivotal role in cellular disulfide relay reactions. FFTRs are essential in cyanobacteria such as Gloeobacter and Prochlorococcus, in which they serve as the sole thioredoxin reduction system, as well as in certain Clostridium species, where they are implicated in processes such as sporulation. Despite the well-established role of ferredoxin in reducing FFTRs, the underlying mechanistic details remain poorly und

Characterization of phytoplankton-excreted metabolites mediating carbon flux through the surface ocean.

The marine labile dissolved organic carbon (DOC) pool is a dynamic reservoir of thousands of molecules that cycles approximately one-quarter of Earth's primary production within days to weeks. After excretion by phytoplankton and other microbes, metabolites are rapidly consumed, resulting in low standing concentrations (picomolar to low nanomolar). Despite the decades-long search for labile DOC sources and molecular identities, marine phytoplankton exometabolomes are not well characterized, largely due to difficulties in measuring small polar molecules in saline water. Here, we profiled the ex

Uncovering the hidden bacterial ghost communities of yeast and experimental evidences demonstrates yeast as thriving hub for bacteria.

Our major concern was to address "yeast endobacteria" which was based on a few reports in the recent past where bacteria may find yeast as a niche for survival. In this study, we report the microbiota of twenty-nine axenic yeast cultures recovered from different habitats based on their 16S rRNA gene-amplicon metagenomes. Yeasts were identified based on D1/D2 or ITS gene sequences. Bacterial diversity was widespread, varied and rich among all yeasts except for four strains. Taxa belonging to the phylum Firmicutes, Proteobacteria, Actinobacteria and Bacteroidetes and the genera; Streptococcus, P

Summer monsoon onset-induced changes of autotrophic pico- and nanoplankton in the largest monsoonal estuary along the west coast of India.

This study presents the response of autotrophic pico- and nanoplankton to southwest monsoon-associated hydrographical transformations in the Cochin backwaters (CBW), the largest monsoonal estuary along the west coast of India. By the onset of the southwest monsoon, the euhaline/mesohaline conditions in the downstream/upstream of CBW usually transform into oligohaline/limnohaline. The flow cytometer analysis revealed the dominance of picoeukaryotes > Synechococcus > nanoautotrophs, with Prochlorococcus either very low or entirely absent. Synechococcus abundance was high during the pre-southwest

Solar Irradiance Changes and Phytoplankton Productivity in Earth's Ocean Following Astrophysical Ionizing Radiation Events.

Two atmospheric responses to simulated astrophysical ionizing radiation events significant to life on Earth are production of odd-nitrogen species, especially NO2, and subsequent depletion of stratospheric ozone. Ozone depletion increases incident short-wavelength ultraviolet radiation (UVB, 280-315 nm) and longer (>600 nm) wavelengths of photosynthetically available radiation (PAR, 400-700 nm). On the other hand, the NO2 haze decreases atmospheric transmission in the long-wavelength UVA (315-400 nm) and short-wavelength PAR. Here, we use the results of previous simulations of incident spectra

Whole-cell spatiotemporal model and multimodal data illuminate the multiscale light responses in a photosynthetic bacterium.

Photosynthetic microorganisms rely on multiple central carbon metabolism pathways to adapt to fluctuating light and energy availability across diel cycles. Mechanistic insight into the regulatory dynamics of this adaptation requires integrating processes that operate across disparate timescales, from rapid redox-dependent post-translational modifications (PTMs) to slower changes in protein expression and metabolic pathway usage. Here, we develop a whole-cell 4D (3D + time) model of the marine cyanobacterium Prochlorococcus marinus MED4 that explicitly represents the spatial, subcellular organi
