Residual-Based Sieve Maximum Full Likelihood Estimation for the Proportional Hazards Model.

The partial likelihood approach is the gold standard approach for estimating regression parameters in proportional hazards model, largely because it avoids specifying the baseline hazard function. However, this approach can lack robustness in the presence of model mis-specification, outliers, or high censoring rates. To address these limitations, we propose a sieve maximum full likelihood estimation method for the proportional hazards model. Our two-step procedure approximates the cumulative hazard function using piecewise polynomials, enabling simultaneous estimation of all model parameters w

Survival prediction based on compound covariate under Cox proportional hazard models.

Survival prediction from a large number of covariates is a current focus of statistical and medical research. In this paper, we study a methodology known as the compound covariate prediction performed under univariate Cox proportional hazard models. We demonstrate via simulations and real data analysis that the compound covariate method generally competes well with ridge regression and Lasso methods, both already well-studied methods for predicting survival outcomes with a large number of covariates. Furthermore, we develop a refinement of the compound covariate method by incorporating likelih

A non-proportional hazards cure model with an application to gastric cancer data analysis.

In many practical situations, some subjects may never experience the event of interest in their lifetime. These subjects are referred to as the cured or non-susceptible subjects. In the context of chronic disease treatment, this is referred to as a cure fraction. In this work, we extend the generalized time-dependent logistic (GTDL) model proposed by MacKenzie (1996) to a flexible family of models which accommodates not only non-proportional hazards, but also long-term survivors. Inferential methods are then developed for the proposed model and a Monte Carlo simulation study is also carried ou

A Bayesian Approach for the Cox Proportional Hazards Model with Covariates Subject to Detection Limit.

The research on biomarkers has been limited in its effectiveness because biomarker levels can only be measured within the thresholds of assays and laboratory instruments, a challenge referred to as a detection limit (DL) problem. In this paper, we propose a Bayesian approach to the Cox proportional hazards model with explanatory variables subject to lower, upper, or interval DLs. We demonstrate that by formulating the time-to-event outcome using the Poisson density with counting process notation, implementing the proposed approach in the OpenBUGS and JAGS is straightforward. We have conducted

Practical problems in fitting a proportional hazards model to data with updated measurements of the covariates.

We review and discuss the practical problems encountered when analysing the effect on survival of covariates which are measured repeatedly over time. Specific issues arise over and above those met with the standard proportional hazards model and concern all stages of data preparation, data analysis and interpretation of the results. Data from a randomized clinical trial of patients with primary biliary cirrhosis, on whom several measurements were taken at regular intervals after entry, are presented as an illustration.

Capturing Heterogeneous Time-Variation in Covariate Effects in Non-Proportional Hazard Regression Models.

A central focus in survival analysis is examining how covariates affect survival time. These covariate effects are often found to be either time-varying, heterogeneous-such as being specific to patients, treatments, or subgroups-or exhibit both characteristics simultaneously. While the standard model, the Cox proportional hazards model, allows neither time-varying nor heterogeneous effects, several extensions to the Cox model as well as alternative modeling frameworks have been introduced. However, no unified framework for incorporating heterogeneously time-varying effects of covariates has be

Using Cox's proportional hazards model for prognostication in carcinoma of the upper aero-digestive tract.

One of the major short comings of the traditional TNM system is its limited potential for prognostication. With the development of multifactorial analysis techniques, such as Cox's proportional hazards model, it has become possible to simultaneously evaluate a large number of prognostic variables. Cox's model allows both the identification of prognostically relevant variables and the quantification of their prognostic influence. These characteristics make it a helpful tool for analysis as well as for prognostication. The goal of the present study was to develop a prognostic index for patients

A comparison of the polytomous logistic regression and joint cox proportional hazards models for evaluating multiple disease subtypes in prospective cohort studies.

BACKGROUND: Polytomous logistic regression models are commonly used in case-control studies of cancer to directly compare the risks associated with an exposure variable across multiple cancer subtypes. However, the validity, accuracy, and efficiency of this approach for prospective cohort studies have not been formally evaluated. METHODS: We investigated the performance of the polytomous logistic regression model and compared it with an alternative approach based on a joint Cox proportional hazards model using simulation studies. We then applied both methods to a prospective cohort study to a

Relaxing the independent censoring assumption in the Cox proportional hazards model using multiple imputation.

The Cox proportional hazards model is frequently used in medical statistics. The standard methods for fitting this model rely on the assumption of independent censoring. Although this is sometimes plausible, we often wish to explore how robust our inferences are as this untestable assumption is relaxed. We describe how this can be carried out in a way that makes the assumptions accessible to all those involved in a research project. Estimation proceeds via multiple imputation, where censored failure times are imputed under user-specified departures from independent censoring. A novel aspect of

Regressive logistic and proportional hazards disease models for within-family analyses of measured genotypes, with application to a CYP17 polymorphism and breast cancer.

Various statistical methods have been proposed to evaluate associations between measured genetic variants and disease, including some using family designs. For breast cancer and rare variants, we applied a modified segregation analysis method that uses the population cancer incidence and population-based case families in which a mutation is known to be segregating. Here we extend the method to a common polymorphism, and use a regressive logistic approach to model familial aggregation by conditioning each individual on their mother's breast cancer history. We considered three models: 1) class A

Predicting completion of clinical trials in pregnant women: Cox proportional hazard and neural network models.

This study aimed to develop a model for predicting the completion of clinical trials involving pregnant women using the Cox proportional hazard model and neural network model (DeepSurv) and to compare the predictive performance of both methods. We collected data on 819 clinical trials performed on pregnant women and intervention studies using at least one drug as intervention from 2009 to 2018 from ClinicalTrials.gov. The Cox proportional hazard model and DeepSurv were used to develop models that predict clinical trial completion. The concordance index (C-index) was used to evaluate the predic

A Corrected Score Approach for Proportional Hazards Model With Error-Contaminated Covariates Subject to Detection Limits.

In survival analysis under the proportional hazards model, covariates may be subject to both measurement error and detection limits. Most existing approaches only address one of these two complications and can lead to substantial bias and erroneous inference when dealing with both simultaneously. There is very limited research that addresses both these problems at the same time. These approaches are exclusively based on likelihood and require distribution assumptions on the underlying true covariates, as well as restricted independence assumptions on the censoring time. We propose a novel corr

Reasons why osteoarthritis predicts mortality: path analysis within a Cox proportional hazards model.

OBJECTIVES: To identify potentially modifiable factors that mediate the association between symptomatic osteoarthritis (OA) and premature mortality. METHODS: A population-based prospective cohort study; primary care medical record data were linked to self-report information collected by questionnaire in adults aged 50 years and over (n=10 415). OA was defined by primary care consultation and moderate-to-severe pain interference in daily life. A Cox proportional hazards analysis determined the total effect (TE) of OA on mortality after adjustment for potential confounders. Within the Cox model

Determinant factors for mortality during treatment among tuberculosis patients: Cox proportional hazards model.

BACKGROUND: Investigating the survival of tuberculosis (TB) patients is one of the main parts of the TB control program. It can be related to many factors. This study aimed to estimate the survival experience and its associated factors among these patients. METHODOLOGY: All TB patients detected during March 2005 to 31 September 2014 were entered into this prospective cohort. Each patient was investigated from the diagnosis date and followed until the last available information during treatment. Data analysis was performed using Kaplan Meier and multivariate Cox regression models. RESULTS: Th

[Analysis of therapeutic prognosis of primary open-angle glaucoma by the proportional hazards model and the life-table method].

We retrospectively analyzed the therapeutic prognosis of primary open-angle glaucoma by the life-table method and the proportional hazards model. One hundred and eight patients (202 eyes) were studied. The follow-up period ranged from 6 to 125 months (40 +/- 25 months: mean +/- SD). The Kaplan-Meier life-table method indicated that therapeutic prognosis was significantly related to pretreatment intraocular pressure (IOP) and visual field defect, and that more intensive treatment was needed for higher IOP and more deteriorated visual field defect. Analysis by the proportional hazards model show

A Novel Approach for Analyzing Non-Proportional Hazards With Long-Term Survivors: The Defective Yang-Prentice Model.

In survival analysis, addressing non-proportional hazards and the presence of long-term survivors poses substantial methodological challenges, as traditional models often fail to capture these features adequately. To overcome these limitations, a novel long-term survival model is proposed that integrates the Yang and Prentice framework with a defective Gompertz distribution. The proposed model provides a robust approach for analyzing time-to-event data with non-proportional hazards and a cure fraction. Comprehensive simulation studies and an application to colorectal cancer data illustrate its

Violations of proportional hazard assumption in Cox regression model of transcriptomic data in TCGA pan-cancer cohorts.

BACKGROUND: Cox proportional hazard regression (CPH) model relies on the proportional hazard (PH) assumption: the hazard of variables is independent of time. CPH has been widely used to identify prognostic markers of the transcriptome. However, the comprehensive investigation on PH assumption in transcriptomic data has lacked. RESULTS: The whole transcriptomic data of the 9,056 patients from 32 cohorts of The Cancer Genome Atlas and the 3 lung cancer cohorts from Gene Expression Omnibus were collected to construct CPH model for each gene separately for fitting the overall survival. An average

Interval mapping of quantitative trait loci for time-to-event data with the proportional hazards mixture cure model.

Interval mapping using normal mixture models has been an important tool for analyzing quantitative traits in experimental organisms. When the primary phenotype is time-to-event, it is natural to use survival models such as Cox's proportional hazards model instead of normal mixtures to model the phenotype distribution. An extra challenge for modeling time-to-event data is that the underlying population may consist of susceptible and nonsusceptible subjects. In this article, we propose a semiparametric proportional hazards mixture cure model which allows missing covariates. We discuss applicatio

A proportional hazards model with time-dependent covariates and time-varying effects for analysis of fetal and infant death.

Birth-weight- and gestational-age-specific perinatal mortality curves intersect when compared by race and maternal smoking. The authors propose a new measure to replace fetal and infant mortality and an analytic strategy to assess the effects of risk factors on this outcome. They used 1998 data for US Blacks and Whites. Age-specific post-last menstrual period (LMP) mortality rate was defined as the proportion of deaths (stillbirth, perinatal death, or infant death) at a given age post-LMP. The authors used extended Cox regression with time-varying covariates and hazard ratios to model the effe
