Homologues to the first gene for autosomal dominant polycystic kidney disease are pseudogenes.

PKD1 is the first gene identified to be causative for the condition of autosomal dominant polycystic kidney disease. There are several genes homologous to PKD1 that are located proximal to the master gene on the same chromosome. Two of these genes have been recently covered in a large sequencing work on chromosome 16, and their structure has been broadly analyzed. However, the major question whether homologous genes (HG) code for functionally active polypeptides has not been resolved so far. The current study identifies and partially characterizes four more homologues of PKD1, different from t

Co-amplification of nuclear pseudogenes and assessment of heteroplasmy of mitochondrial DNA mutations.

The potential co-amplification of actual mtDNA and nucleus-embedded mtDNA sequences was studied for the mtDNA domains encompassing the major disease-causing mtDNA mutations. By using two different cell lines devoid of mtDNA (rho degree cell lines), it is shown that nucleus-embedded mtDNA sequences readily co-amplified with most of the mtDNA domains encompassing disease-causing mtDNA mutations. The selection of mtDNA primers for specificity on rho degree cells constitutes a simple procedure to avoid such co-amplification. It appears mandatory prior to quantify mtDNA mutations, especially when d

Mutational analysis of a patient with mucopolysaccharidosis type VII, and identification of pseudogenes.

PCR of cDNA produced from patient fibroblasts allowed us to determine the paternal mutation in the first patient reported with beta-glucuronidase-deficiency mucopolysaccharidosis type VII (MPS VII). The G-->T transversion 1,881 bp downstream of the ATG translation initiation codon destroys an MboII restriction site and converts Trp627 to Cys (W627C). Digestion of genomic DNA PCR fragments with MboII indicated that the patient and the father were heterozygous for this missense mutation in exon 12. Failure to find cDNAs from patient RNA which did not contain this mutation suggested that the mate

Analysis of spliceosome-related coding and noncoding genes and pseudogenes reveals novel candidates.

Splicing is a complex molecular mechanism in eukaryotic cells essential to gene expression and regulation, involving more than 300 protein-coding genes (PCGs) and 43 small nuclear RNA (snRNA) genes. However, fewer than 30 gene-disease relationships have been described as spliceosomopathies to date. This discrepancy suggests the splicing machinery as an underexplored area for human disease gene discovery. For snRNA currently classified as pseudogenes, we prioritized candidates with similar epigenomic, genomic, and hypermutability features as functional snRNA genes. Population-variant-depletion

Both male and female gamete generating cells produce processed pseudogenes in the human genome.

The human genome contains an unusually large number of processed pseudogenes. The fact that processed pseudogenes are roughly 33% more abundant in our X chromosome than in our autosomes suggests that this overabundance is the result of the fact that human oogenesis is much longer than that of non-mammalian species. Here, we analyze the origins of the processed pseudogenes found on the human Y chromosome to determine whether human spermatogenesis also contribute to this overabundance. Our results show that human processed pseudogenes not only retrotranspose to the Y chromosome, but are also pro

Detection of RNA expression from pseudogenes and non-coding genomic regions of Mycobacterium leprae.

We have previously reported that some pseudogenes are expressed in Mycobacterium leprae (M. leprae), the causative agent of leprosy, and that their expression levels alter upon infection of macrophages. We attempted to further examine the expression of pseudogene and non-coding genomic region in M. leprae, in this study. 19 Pseudogenes, 17 non-coding genomic regions, and 21 coding genes expression in M. leprae maintained in the footpads of the hypertensive nude rat (SHR/NCrj-rnu) were examined by reverse transcriptase polymerase chain reaction (RT-PCR). The expression of some of these pseudoge

Silk moth chorion pseudogenes: hallmarks of genomic evolution by sequence duplication and gene conversion.

The part of the genetic locus of the domesticated silk moth, Bombyx mori, in which high cysteine (Hc) chorion genes of late developmental specificity reside contains regions encompassing gene-like sequences which exhibit properties distinct from those of functional Hc genes. One of these regions has been characterized and shown to contain a chorion pseudogene, psi HcB.15, which shares pronounced similarities with a transcribed chorion pseudogene, psi HcB.12/13, which was characterized previously. Both pseudogenes are homologous to HcB chorion genes but bear multiple single nucleotide substitut

Pseudogenes as Potential Diagnostic, Prognostic and Therapeutic Biomarkers in Colorectal Cancer: A Systematic Review.

BackgroundColorectal cancer (CRC) is a leading cause of oncologic death worldwide. Elucidating the molecular mechanisms that underpin its pathogenesis is essential for identifying novel therapeutic targets. Pseudogenes have historically been regarded as non-functional genomic vestiges but have gained recognition for their contributory roles in the oncogenesis of CRC.AimsThis systematic review aims to comprehensively evaluate the current literature regarding the involvement of pseudogenes in CRC, with a focus on their clinical relevance as diagnostic and prognostic biomarkers and their potentia

Probing the Evolutionary History of Human Bitter Taste Receptor Pseudogenes by Restoring Their Function.

Lineage-specific gene losses can be driven by selection or environmental adaptations. However, a lack of studies on the original function of species-specific pseudogenes leaves a gap in our understanding of their role in evolutionary histories. Pseudogenes are of particular relevance for taste perception genes, which encode for receptors that confer the ability to both identify nutritionally valuable substances and avoid potentially harmful substances. To explore the role of bitter taste pseudogenization events in human origins, we restored the open reading frames of the three human-specific p

Regulation of antiviral and antitumor immunity by the BRCA1 pseudogene in human cancers.

Pseudogenes have been regarded as nonfunctional byproducts of evolutionary processes. However, emerging evidence indicates that pseudogenes perform diverse biological roles in human physiology and pathology. We identified the BRCA1 pseudogene (BRCA1P1), a fusion pseudogene derived from the BRCA1 tumor suppressor and RPLP1 ribosomal protein genes, as an immunoregulatory RNA in breast cancer. In this study, we show that BRCA1P1 expression varies across multiple cancer cell types, with no significant association with BRCA1 or BRCA2 somatic mutations in breast and ovarian tumors. Interestingly, BR

Experimental evidence for negative selection in the evolution of a Yersinia pestis pseudogene.

Yersinia pestis, the agent of bubonic plague, evolved from the enteric pathogen Yersinia pseudotuberculosis within the past 20,000 years. Because ancestor and descendant both exist, it is possible to infer steps in molecular evolution by direct experimental approaches. The Y. pestis life cycle includes establishment of a biofilm within its vector, the flea. Although Y. pseudotuberculosis makes biofilms in other environments, it fails to do so in the insect. We show that rcsA, a negative regulator of biofilms that is functional in Y. pseudotuberculosis, is a pseudogene in Y. pestis. Replacement

Opsin 3, encoding a non-visual photoreceptor, is a pseudogene in cattle.

The non-visual photoreceptor opsin 3 (OPN3) performs various functions by directly accepting light and activating G protein-coupled receptor signalling in non-visual tissues. OPN3, which is expressed in brown adipocytes, induces the expression of uncoupling protein 1 to generate heat upon exposure to blue light. There have been few reports on OPN3 expression in ruminants, and the mRNA sequence registered in a database as bovine OPN3 is the only predicted sequence. Therefore, we examined OPN3 expression in cattle. In the bovine retina, amplified fragments of the visual opsins, rhodopsin and ops

Adhesive Functions or Pseudogenization of Type Va Autotransporters in Brucella Species.

Adhesion to host cells is a key step for successful infection of many bacterial pathogens and may define tropism to different host tissues. To do so, bacteria display adhesins on their surfaces. Brucella is an intracellular pathogen capable of proliferating in a wide variety of cell types. It has been described that BmaC, a large protein that belongs to the classical (type Va) autotransporter family, is required for efficient adhesion of Brucella suis strain 1330 to epithelial cells and fibronectin. Here we show that B. suis 1330 harbors two other type Va autotransporters (BmaA and BmaB), whic

Accelerated pseudogenization of trace amine-associated receptor genes in primates.

Trace amines (TAs) in the mammalian brain have been investigated for four decades. Trace amine-associated receptors (TAARs) were discovered during the search for receptors activated by TAs. TAARs are considered a second class of vertebrate olfactory receptors and successfully proliferated in conjunction with adaptation to living on the ground to detect carnivore odors. Thus, therian mammals have a high number of TAAR genes due to rapid species-specific gene duplications. In primate lineages, however, their genomes have significantly smaller numbers of TAAR genes than do other mammals. To eluci

Pseudogene accumulation might promote the adaptive microevolution of Yersinia pestis.

Plague is a natural focus-based disease, and for better understanding of this disease it is crucial to determine the molecular mechanisms of its pathogen, Yersinia pestis, for adapting to different foci. Gene inactivation, loss and acquisition are the main mechanisms that contribute to a pathogen's fitness. Determination of the whole-genome sequences of three Y. pestis strains, CO92, KIM and 91001, provided a good opportunity to probe into its genome in minute detail. Many genetic variations were found between the three strains. The present work focused on adaptive microevolutionary analysis o

Characterization of polymorphic markers in the von Willebrand factor gene and pseudogene.

Three TaqI restriction fragment length polymorphisms (RFLP) detected by the central portion of von Willebrand factor cDNA, which recognizes the true gene and in addition pseudogenic sequences, were characterized and mapped. Small cDNA fragments which hybridized with DNA from families with von Willebrand disease were used. Two of the RFLP, recognized by 1.7 and 0.45 kb cDNA fragments, are not in linkage either with von Willebrand disease or with RFLP located in the von Willebrand factor (vWF) gene, which indicates their pseudogenic location. These markers located in 22q11, near to the bcr gene,

Rat metallothionein-1 structural gene and three pseudogenes, one of which contains 5'-regulatory sequences.

As shown by Southern blot analysis, the metallothionein-1 (MT-1) genes in rats comprise a multigene family. We present the sequence of the MT-1 structural gene and compare its features with other metallothionein genes. Three MT-1 pseudogenes which we sequenced apparently arose by reverse transcription of processed mRNA transcripts. Two of these, MT-1 psi a and MT-1 psi c, are retrogenes which derive from the MT-1 mRNA, having diverged from the MT-1 gene 6.9 and 2.6 million years ago, respectively. The third, MT-1 psi b, differs from the MT-1 cDNA by only three nucleotide alterations. Surprisin

Multiple substitutions in the von Willebrand factor gene that mimic the pseudogene sequence.

We have analyzed a type IIB and a type I von Willebrand disease family for the presence of mutations in the region coding for the glycoprotein Ib binding domain of the von Willebrand factor. Since this sequence is also present in the highly homologous von Willebrand factor pseudogene, we have studied genomic DNA as well as cDNA, which was produced from RNA isolated from endothelial cells or platelets. In both families, we have detected multiple consecutive nucleotide substitutions in the 5' end of exon 28 that result in a sequence identical to the von Willebrand factor pseudogene. These substi

Transcript Patterns of Bovine CYP21A2 and Its Pseudogene in Adrenal and Ovarian Tissues.

BACKGROUND: The cytochrome P450 family 21 subfamily A member 2 gene (CYP21A2) encodes 21-hydroxylase, a key enzyme in adrenal steroid biosynthesis. Despite its physiological importance, the diversity of CYP21A2 transcript variants and their tissue-specific expression in domestic animals, including cattle, remains largely unexplored. This study aimed to characterize CYP21A2 transcription in adrenal glands and ovaries and assess the potential transcriptional activity of its pseudogene, CYP21A1P. METHODS: CYP21A2 transcription was investigated in adrenal and ovarian tissues of 12 healthy cows us
