Rapid and supersensitive allele detection of Plasmodium falciparum chloroquine resistance via a Pyrococcus furiosus argonaute-triggered dual-signal biosensing platform.

BACKGROUND: Malaria remains a serious public health problem worldwide, particularly in Africa. Resistance to antimalarial drugs is an essential issue for malaria control and elimination. Currently, polymerase chain reaction (PCR) combined with Sanger sequencing is regarded as the gold standard for mutation detection. However, this method fails to meet the requirements of point-of-care testing (POCT) because of its time-consuming, expensive instruments and professional dependence. To support this strategy, we developed a novel diagnostic platform that combines recombinase polymerase amplificati

A novel Pyrococcus furiosus argonaute-based method for rapid and sensitive detection of Mycoplasma pneumoniae and a macrolide-resistance-related mutation.

Mycoplasma pneumoniae (MP) is a major cause of acute respiratory diseases. While macrolide resistance in MP has been recognized for decades, the recent surge in its prevalence has emerged as a growing clinical and public health concern. Rapid, sensitive, and specific detection of MP and macrolide-resistant Mycoplasma pneumoniae (MRMP) are crucial for preventing the spread of the disease. By leveraging the precise programmable recognition and cleavage capabilities of Pyrococcus furiosus Argonaute nuclease (PfAgo), we have established a short-PCR- based method that targets both the RepMP1 gene a

Pyrococcus furiosus argonaute combined with loop-mediated isothermal amplification for rapid, ultrasensitive, and visual detection of fowl adenovirus serotype 4.

Since 2015, an outbreak of an infectious disease in broilers caused by fowl adenovirus serotype 4 (FAdV-4) has occurred in China, resulting in substantial economic losses. Rapid, accurate, and specific detection are significant in the prevention and control of FAdV-4. In this study, an FAdV-4 detection method combining loop-mediated isothermal amplification (LAMP) and Pyrococcus furiosus Argonaute (PfAgo) was established. Specific primers, guide DNAs (gDNAs), and molecular beacons were designed to target a conserved region of the FAdV-4 hexon gene. After optimizing the reaction conditions, the

Pyrococcus furiosus Argonaute coupled PCR assay for accurate discrimination between the MS-H vaccine strain and clinical isolates of Mycoplasma synoviae.

Mycoplasma synoviae (MS) is a significant avian pathogen responsible for arthritis, tenosynovitis, airsacculitis, and abnormal eggshell apex syndrome in chickens, posing a substantial threat to the poultry industry. While the attenuated MS-H vaccine has proven effective and is widely implemented in poultry flocks. However, distinguishing the MS-H vaccine strain from wild-type strains remains a persistent challenge. Recently, Pyrococcus furiosus Argonaute (PfAgo) nucleases have garnered considerable attention due to their capacity for single-nucleotide discrimination. Leveraging the A367G SNP w

Rapid and Ultrasensitive Detection of Staphylococcus aureus by a One-Pot System Integrating Pyrococcus furiosus Argonaute with Loop-Mediated Isothermal Amplification.

Staphylococcus aureus (S. aureus) is one of the most common pathogens associated with oral and maxillofacial space infections (OMSI), significantly impairing patients' quality of life and posing substantial public health risks. Traditional detection methods are usually time-consuming and operationally complex, which limits their applicability for rapid on-site detection. This study introduces a novel, ultrasensitive nucleic acid detection system combining loop-mediated isothermal amplification (LAMP) with Pyrococcus furiosus Argonaute (PfAgo) in a one-pot strategy. The combination of LAMP and

DNA-based one-pot rapid biosensing platform integrating turn-back loop primer-accelerated LAMP and Pyrococcus furiosus Argonaute for meat visual authentication.

Meat adulteration is a significant global food safety challenge, creating a pressing need for rapid and on-site detection technologies. Herein, we present an intelligent one-pot biosensing platform termed one-pot TLAMP-PfAgo assay (OTPA) that integrates the rapid amplification of turn-back loop primer-accelerated loop-mediated isothermal amplification (LAMP) (TLAMP) with the sequence-specific detection of Pyrococcus furiosus Argonaute (PfAgo). This system features a clever heat-activatable design using microcrystalline wax to spatially separate reactions within a single tube, enabling contamin

Alcohol Dehydrogenase D From Pyrococcus furiosus is a Thermostable Rare Earth Element Binding Enzyme: Metal/cofactor Interactions Modulate the Apparent Reaction Equilibrium Constant.

Metals are frequently exploited in the active sites of enzymes; however, the involvement of rare earth elements (REEs) in biocatalysis has been less commonly observed. Here, we show that the alcohol dehydrogenase D (AdhD) from Pyrococcus furiosus can bind REE ions, and the forward activity (alcohol oxidation) is accelerated by the addition of REEs, while, unexpectedly, the reverse reaction is inhibited. In the companion paper, we discovered a REE binding site in the AdhD structure that is distal to the active site. Here, we identified a second REE binding interaction that is only observed in t

Development of wheat genotypes expressing a glutamine-specific endoprotease from barley and a prolyl endopeptidase from Flavobacterium meningosepticum or Pyrococcus furiosus as a potential remedy to celiac disease.

Ubiquitous nature of prolamin proteins dubbed gluten from wheat and allied cereals imposes a major challenge in the treatment of celiac disease, an autoimmune disorder with no known treatment other than abstinence diet. Administration of hydrolytic glutenases as food supplement is an alternative to deliver the therapeutic agents directly to the small intestine, where sensitization of immune system and downstream reactions take place. The aim of the present research was to evaluate the capacity of wheat grain to express and store hydrolytic enzymes capable of gluten detoxification. For this pur

Transgalactosylation by thermostable beta-glycosidases from Pyrococcus furiosus and Sulfolobus solfataricus. Binding interactions of nucleophiles with the galactosylated enzyme intermediate make major contributions to the formation of new beta-glycosides during lactose conversion.

The hyperthermostable beta-glycosidases from the Archaea Sulfolobus solfataricus (SsbetaGly) and Pyrococcus furiosus (CelB) hydrolyse beta-glycosides of D-glucose or D-galactose with relaxed specificities pertaining to the nature of the leaving group and the glycosidic linkage. To determine how specificity is manifested under conditions of kinetically controlled transgalactosylation, the major transfer products formed during the hydrolysis of lactose by these enzymes have been identified, and their appearance and degradation have been determined in dependence of the degree of substrate convers

Identification of protein-bound dinitrosyl iron complexes by nuclear resonance vibrational spectroscopy.

We have applied (57)Fe nuclear resonance vibrational spectroscopy (NRVS) to identify protein-bound dinitrosyl iron complexes. Intense NRVS peaks due to vibrations of the N-Fe-N unit can be observed between 500 and 700 cm(-1) and are diagnostic indicators of the type of iron dinitrosyl species present. NRVS spectra for four iron dinitrosyl model compounds are presented and used as benchmarks for the identification of species formed in the reaction of Pyrococcus furiosus ferredoxin D14C with nitric oxide.

Modular control of l-tryptophan isotopic substitution via an efficient biosynthetic cascade.

Isotopologs are powerful tools for investigating biological systems. We report a biosynthetic-cascade synthesis of Trp isotopologs starting from indole, glycine, and formaldehyde using the enzymes l-threonine aldolase and an engineered β-subunit of tryptophan synthase. This modular route to Trp isotopologs is simple and inexpensive, enabling facile access to these compounds.

Expression and Purification of a Multidrug Transporter PfMATE for Structural Analyses Using Solution NMR.

Multidrug and toxin extrusion (MATE) family transporters excrete various toxic compounds coupled to Na+/H+ influx. In a recent breakthrough, a structural analysis of Pyrococcus furiosus MATE (PfMATE) using solution NMR has unveiled how substrate export is coupled to ion influx. This significant advancement was made possible by expressing a stable-isotope-labeled PfMATE in an E. coli in vivo expressing system and an in vitro expression system using a commercially available E. coli-based in vitro expression system. In this chapter, we will delve into the details of both expression systems and pr

Heterologous Expression of Chaperones from Hyperthermophilic Archaea Inhibits Aminoglycoside-Induced Protein Misfolding in Escherichia coli.

Aminoglycoside antibiotics affect protein translation fidelity and lead to protein aggregation and an increase in intracellular oxidative stress level as well. The overexpression of the chaperonin GroEL/GroES system promotes short-term tolerance to aminoglycosides in Escherichia coli. Here, we demonstrated that the coexpression of prefoldin or Hsp60 originating from the hyperthermophilic archaeon Pyrococcus furiosus in E. coli cells can rescue cell growth and inhibit protein aggregation induced by streptomycin exposure. The results of our study show that hyperthermophilic chaperones endow E. c

Exploration and comparative visualization of metabolic networks in GEMs with MMINT.

Genome-scale metabolic models (GEMs) are essential tools in systems and engineering biology, enabling the simulation of genome-encoded pathways, predicting metabolic fluxes and emergent phenotypes. GEM network visualization tools can facilitate the interpretation of the predictions derived from GEMs. Here, we present metabolic modeling interactive network tool (MMINT), a tool specifically designed for the exploration and comparison of GEM flux distribution networks. MMINT enables interactive toggling of source and target metabolites and reactions and highlights similarities and differences bet

Ultrasensitive and rapid detection of botulinum neurotoxin serotype A via Argonaute-mediated signal cascade with a pregnancy test strip readout.

Rapid and ultrasensitive detection of botulinum neurotoxin serotype A (BoNT/A), the most lethal known toxin, is critical for food safety and clinical diagnosis. Herein, we present a novel visual detection platform integrating a programmable DNA-guided nuclease, mutant Pyrococcus furiosus Argonaute (mPfAgo), with a pregnancy test strip (PTS), collectively termed mPfAgo-PTS. In this design, BoNT/A is first captured by an immunocomplex functionalized with a DNA tag. After amplification, the resulting amplicon directs mPfAgo to cleave a customized probe conjugated to human chorionic gonadotropin (

A macrocyclic peptide that serves as a cocrystallization ligand and inhibits the function of a MATE family transporter.

The random non-standard peptide integrated discovery (RaPID) system has proven to be a powerful approach to discover de novo natural product-like macrocyclic peptides that inhibit protein functions. We have recently reported three macrocyclic peptides that bind to Pyrococcus furiosus multidrug and toxic compound extrusion (PfMATE) transporter and inhibit the transport function. Moreover, these macrocyclic peptides were successfully employed as cocrystallization ligands of selenomethionine-labeled PfMATE. In this report, we disclose the details of the RaPID selection strategy that led to the id

PfAgo-mediated a rapid and visual detection assay for porcine circovirus type 3 based on recombinase-aided amplification.

BACKGROUND: Porcine circovirus type 3 (PCV3) is widely distributed in swine populations and has been associated with diverse clinical manifestations. Its broad tissue tropism and variable clinical presentation pose challenges for rapid and reliable diagnosis, particularly under field or resource-limited conditions. RESULTS: Here, we report a rapid nucleic acid detection assay that integrates recombinase-aided amplification (RAA) with Pyrococcus furiosus Argonaute (PfAgo) for PCV3 detection. The sealed-tube, two-stage RAA-PfAgo assay targets a highly conserved 41-bp region within the ORF2 gene

Extracellular Loops of the Treponema pallidum FadL Orthologs TP0856 and TP0858 Elicit IgG Antibodies and IgG+-Specific B-Cells in the Rabbit Model of Experimental Syphilis.

The resurgence of syphilis in the new millennium has called attention to the importance of a vaccine for global containment strategies. Studies with immune rabbit serum (IRS) indicate that a syphilis vaccine should elicit antibodies (Abs) that promote opsonophagocytosis of treponemes by activated macrophages. The availability of three-dimensional models for Treponema pallidum's (Tp) repertoire of outer membrane proteins (OMPs) provides an architectural framework for identification of candidate vaccinogens with extracellular loops (ECLs) as the targets for protective Abs. Herein, we used Pyroco

Immunodominant extracellular loops of Treponema pallidum FadL outer membrane proteins elicit antibodies with opsonic and growth-inhibitory activities.

The global resurgence of syphilis has created a potent stimulus for vaccine development. To identify potentially protective antibodies (Abs) against Treponema pallidum (TPA), we used Pyrococcus furiosus thioredoxin (PfTrx) to display extracellular loops (ECLs) from three TPA outer membrane protein families (outer membrane factors for efflux pumps, eight-stranded β-barrels, and FadLs) to assess their reactivity with immune rabbit serum (IRS). Five ECLs from the FadL orthologs TP0856, TP0858 and TP0865 were immunodominant. Rabbits and mice immunized with these five PfTrx constructs produced ECL-
