The X chromosome in quantitative trait locus mapping.

The X chromosome requires special treatment in the mapping of quantitative trait loci (QTL). However, most QTL mapping methods, and most computer programs for QTL mapping, have focused exclusively on autosomal loci. We describe a method for appropriate treatment of the X chromosome for QTL mapping in experimental crosses. We address the important issue of formulating the null hypothesis of no linkage appropriately. If the X chromosome is treated like an autosome, a sex difference in the phenotype can lead to spurious linkage on the X chromosome. Further, the number of degrees of freedom for th

Genetic parameters and pedigree-based selective breeding outcomes for productivity traits in industrial black soldier fly (hermetia illucens L.) production systems.

BACKGROUND: Selective breeding in mass-reared insects has progressed rapidly in recent years, and the black soldier fly (Hermetia illucens L. - Diptera: Stratiomyidae), the most widely cultivated insect species for animal feed, is emerging as a strong candidate for genetic improvement. Estimation of quantitative‑genetic parameters and implementation of pedigree‑based selection schemes are essential to increase genetic gain while controlling inbreeding under industrial rearing. Here, we report a pilot‑scale breeding experiment conducted under family group‑mating with partial pedigree uncertaint

Phenotypic variability and heritability of the cephalic region of Caiman latirostris.

The study of the cephalic shape of crocodilian is relevant in the fields of ecology, systematics, evolution, and conservation. Therefore, the integration of geometric analysis within quantitative genetics allows the evaluation of the inheritable shape components. In this study, the dorsal cephalic region of 210 Caiman latirostris hatchlings was analyzed from seven populations in Santa Fe, Argentina, to detect intra-, and inter-population phenotypic variability, and to determine the heritability of biological shape and size, using newly available geometric morphometric tools. The principal comp

Identification of Candidate Genes Associated with Growth Traits in Procambarus clarkii Using Whole-Genome Resequencing.

Growth is a critical economic trait in all aquaculture industries. To address issues such as germplasm degradation, a comprehensive understanding of the growth and development mechanisms, along with genetic improvement strategies, for Procambarus clarkii (P. clarkii) is urgently required. In this study, we performed whole-genome resequencing on 89 individuals from five cultured stocks to investigate growth traits (body length) and identified a total of 46,919,297 high-quality single nucleotide polymorphisms (SNPs). Based on these SNPs, we conducted principal component analysis (PCA), phylogene

Island influences on plant functional traits and trait-trait associations across species- and community-scales.

The island rule predicts gigantism or dwarfism in body size of island species relative to their mainland counterparts. However, whether other functional traits shift and whether trait-trait associations on islands differ between species and community levels remains unclear. We measured 13 carbon- and water-related functional traits in 37 shared tree species across 35 eastern Chinese islands and 66 nearby mainland plots. We examined species-level trait value shifts and associations under the island rule and compared trait associations between species and communities. Most size-related, wood-ana

Spectral network analysis illuminates coordinated plant traits across a climate gradient.

Understanding how plant populations respond to environmental variation through functional leaf traits remains challenging due to limitations of traditional phenotyping approaches. Hyperspectral reflectance offers a powerful high-throughput solution, simultaneously capturing leaf biochemistry, water content, and structural properties across hundreds of wavelengths. We present a framework combining hyperspectral data, inverse modeling, and network analysis to investigate population-level variation in Streptanthus tortuosus. Using a common garden experiment with four populations, we apply supervi

Heritability of hypothyroidism in the Finnish Hovawart population.

BACKGROUND: The Hovawart is a working and companion dog breed of German origin. A few hundred Hovawart dogs are registered annually in Finland. The most common disease with a proposed genetic background in Hovawarts is hypothyroidism. The disease is usually caused by lymphocytic thyroiditis, an autoimmune disorder which destroys the thyroid gland. Hypothyroidism can be treated medically with hormone replacement. Its overall incidence could also be reduced through selection, provided that the trait shows an adequate genetic basis. The aim of this study was to estimate the heritability of hypoth

Dissection of Complex, Fitness-Related Traits in Multiple Drosophila Mapping Populations Offers Insight into the Genetic Control of Stress Resistance.

We leverage two complementary Drosophila melanogaster mapping panels to genetically dissect starvation resistance-an important fitness trait. Using >1600 genotypes from the multiparental Drosophila Synthetic Population Resource (DSPR), we map numerous starvation stress QTL that collectively explain a substantial fraction of trait heritability. Mapped QTL effects allowed us to estimate DSPR founder phenotypes, predictions that were correlated with the actual phenotypes of these lines. We observe a modest phenotypic correlation between starvation resistance and triglyceride level, traits that ha

Phenotypic variability and floral trait associations in bael [Aegle marmelos (L.) Correa] from the North-Western Himalayan plains.

Bael is a medicinal fruit tree of considerable economic and therapeutic importance and is predominantly propagated through seeds. The present investigation was undertaken to evaluate and interpret variation in floral characteristics among eighty wild bael genotypes, alongside two widely cultivated varieties, NB-5 and NB-9. Among the genotypes examined, JMU-Bael (Sel-27) consistently recorded the highest measurements for most floral attributes, including flower and bud dimensions, petal size, pedicel traits, as well as reproductive organ characteristics such as filament, anther, ovary, style an

Analysing Resilience Indicator Traits in Austrian Fleckvieh, Brown Swiss and Holstein-Friesian Cattle.

Recent studies suggest that variations in milk yield during lactation can serve as a metric for assessing individual resilience, with minimum fluctuations reflecting greater resilience in cows. With automatic milking systems, multiple records can be obtained from many cows on a daily basis. Given that animals are continually exposed to a range of stressors throughout their productive life, identifying resilience traits is crucial for preserving both their productive and reproductive capacities. We studied two resilience indicators: natural log-transformed variance (ln(σ2)) and lag-1 autocorrel

Evaluation and selection of superior snap melon (Cucumis melo var. momordica Duth. & Full.) genotypes using morphological, yield, and selected fruit quality traits.

The snap melon (Cucumis melo var. momordica Duth. & Full.), recognized for its characteristic fruit splitting at maturity, is a nutritious and resilient cucurbit with considerable potential for crop improvement. However, systematic breeding efforts remain limited due to low genetic variability present in available germplasm and the relationships among yield and selected fruit quality traits. This study evaluated 30 snap melon genotypes to quantify genetic variability, heritability, trait correlations, and genetic divergence for the identification of superior breeding materials. Substantial phe

Effect of parentage misidentification on estimates of genetic parameters for milk yield in the Mediterranean Italian buffalo population.

The objective of this study was to evaluate the effect of parentage misidentification on estimation of genetic parameters for the Italian buffalo population for milk yield from 45,194 lactation records of 23,104 Italian buffalo cows. Animals were grouped into 10 data sets in which sires and dams were DNA identified, or reported from the pedigree, or unknown. A derivative-free restricted maximum likelihood method was used to estimate components of variance with a repeatability model. The model contained age at calving nested within parity and days from calving to conception as linear covariates

Leaf traits and decomposition in tropical rainforests: revisiting some commonly held views and towards a new hypothesis.

Proper estimates of decomposition are essential for tropical forests, given their key role in the global carbon (C) cycle. However, the current paradigm for litter decomposition is insufficient to account for recent observations and may limit model predictions for highly diverse tropical ecosystems. In light of recent findings from a nutrient-poor Amazonian rainforest, we revisit the commonly held views that: litter traits are a mere legacy of live leaf traits; nitrogen (N) and lignin are the key litter traits controlling decomposition; and favourable climatic conditions result in rapid decomp

Quantitative analysis of production traits in saltwater crocodiles (Crocodylus porosus): III. juvenile survival.

Mortality records of 1302 juvenile crocodiles were available for analysis. Crocodiles that were slaughtered during this study were treated as censored (n = 2151). Additionally, records from animals that had neither died nor been slaughtered, i.e. were still alive in the production system (n = 1582), were censored at the last date of data collection. There were a total of 3733 censored records. The data were all full-sib records from 29 parental pairs from Janamba Croc Farm (Northern Territory, Australia), collected over nine consecutive years. Data were analysed using an extension of Cox's pro

Genome-Wide Association Study in Rice Revealed a Novel Gene in Determining Plant Height and Stem Development, by Encoding a WRKY Transcription Factor.

Semi-dwarfism is a main agronomic trait in crop breeding. In this study, we performed genome-wide association study (GWAS) and identified a new quantitative trait nucleotide (QTN) for rice shoot length. The peak QTN (C/T) was located in the first coding region of a group III WRKY transcription factor OsWRKY21 (LOC_Os01g60640). Interestingly, further haplotype analysis showed that C/T difference only existed in the indica group but not in the japonica group, resulting in significant differences in plant height among the different indica rice varieties. OsWRKY21 was expressed in embryo, radicle,

The effect of mitochondrial DNA polymorphisms on cattle reproduction.

The aim of this study was to identify SNPs located in mitochondrial DNA that are associated with reproductive traits in beef cows. A total of 1999 Nelore females genotyped with the high-density Illumina BovineHD BeadChip (Illumina Inc., San Diego, CA, USA) were used to study the association of mitochondrial DNA variants with reproductive traits using a single-step procedure. In a preliminary analysis, the present results indicate a small participation of the mitogenome in the expression of reproductive traits in beef cattle. However, possible difficulties related to the biological characterist

Nonsyndromic brachydactyly type D and type E mapped to 7p15 in healthy children and adults from the Jirel ethnic group in eastern Nepal.

OBJECTIVES: There is phenotypic overlap between Brachydactyly Type D (BDD) and Brachydactyly Type E (BDE) that suggests a possible common underlying etiology. We seek to understand the genetic underpinnings of, and relationship between, these skeletal anomalies. METHODS: The Jirel ethnic group of eastern Nepal participates in various genetic epidemiologic studies, including those in which hand-wrist radiographs have been taken to examine skeletal development. Nearly 2,130 individuals (969 males; 1,161 females) were phenotyped for BDD/BDE. Of these, 1,722 individuals (773 males; 949 females) w

A method for identifying genes related to a quantitative trait, incorporating multiple siblings and missing parents.

When studying either qualitative or quantitative traits, tests of association in the presence of linkage are necessary for fine-mapping. In a previous report, we suggested a polytomous logistic approach to testing linkage and association between a di-allelic marker and a quantitative trait locus, using genotyped triads, consisting of an individual whose quantitative trait has been measured and his or her two parents. Here we extend that approach to incorporate marker information from entire nuclear families. By computing a weighted score function instead of a maximum likelihood test, we allow

Cross-trait mapping of shared susceptibility across inflammatory bowel disease and spondyloarthropathies.

BACKGROUND: Inflammatory bowel diseases (IBDs) and spondyloarthropathies (SpAs) frequently co-occur, yet the subtype-specific genetic architecture and effector tissues that implement this gut-joint coupling remain poorly defined. METHODS: We integrated European-ancestry GWAS summary statistics for IBD, Crohn's disease, ulcerative colitis, ankylosing spondylitis, psoriatic arthritis, reactive arthritis and enteropathic arthritis, covering 22.21 million variants across 1,263,767 individuals. National genomic evaluation for a novel functional longevity trait.

BACKGROUND: Cow longevity plays a major role in beef cattle industry profitability, reflecting the female's ability to remain productive in the herd. In this context, longitudinal models as random regression models (RRM) are the preferred method for genetic evaluation as they account for genetic and environmental effects over time. Traditionally, RRM longevity evaluations use binary phenotypes; however, redefining the phenotype as the number of calves could enhance variability, better identify cows with consistent reproductive performance, and penalize irregular calving patterns.
