DNA and RNA oxidative damage in the retina is associated with ganglion cell mitochondria.

This study examines retinas from a rat glaucoma model for oxidized nucleosides 8OHdG and 8OHG, biomarkers for oxidative damage of DNA and RNA, respectively. Immunohistochemical data indicate a predominant localization of 8OHdG/8OHG in retinal ganglion cells (RGCs). The levels for these oxidized DNA/RNA products were 3.2 and 2.8 fold higher at 1 and 2 weeks after intraocular pressure elevation compared to control retinas, respectively. 8OHdG/8OHG were almost exclusively associated with mitochondrial DNA/RNA: ~ 65% of 8OHdG/8OHG were associated with RNA isolated from mitochondrial fraction and ~

Small Regulatory RNAs in the Enterobacterial Response to Envelope Damage and Oxidative Stress.

The ability of bacteria to thrive in diverse habitats and to adapt to ever-changing environmental conditions relies on the rapid and stringent modulation of gene expression. It has become evident in the past decade that small regulatory RNAs (sRNAs) are central components of networks controlling the bacterial responses to stress. Functioning at the posttranscriptional level, sRNAs base-pair with cognate mRNAs to alter translation, stability, or both to either repress or activate the targeted transcripts; the RNA chaperone Hfq participates in stabilizing sRNAs and in promoting pairing between t

Increased DNA and RNA damage by oxidation in patients with bipolar I disorder.

The mechanisms underlying bipolar disorder (BD) and the associated medical burden are unclear. Damage generated by oxidation of nucleosides may be implicated in BD pathophysiology; however, evidence from in vivo studies is limited and the extent of state-related alterations is unclear. This prospective study investigated for we believe the first time the damage generated by oxidation of DNA and RNA strictly in patients with type I BD in a manic or mixed state and subsequent episodes and remission compared with healthy control subjects. Homocysteine may contribute to pathogenesis of RNA damage in brains with Alzheimer's disease.

BACKGROUND: The pathogenesis of Alzheimer's disease (AD) is related to homocysteine (HC), but the details are unknown. OBJECTIVE: We aimed to measure the cerebrospinal fluid (CSF) concentrations of 8-hydroxyguanosine (8-OHG), considering RNA oxidative damage marker, free HC and total HC in the CSF of patients with AD and in normal control subjects. METHOD AND PATIENTS: Subjects were 18 untreated patients with AD (M/F = 7/11) and 15 age-matched controls (M/F = 9/6), with a mean age +/- SD of 67.4 +/- 5.0 years for patients and of 65.7 +/- 9.2 years for controls. The concentrations of free HC,

RNA oxidation in chromatin modification and DNA-damage response following exposure to formaldehyde.

Formaldehyde is an environmental and occupational chemical carcinogen implicated in the damage of proteins and nucleic acids. However, whether formaldehyde provokes modifications of RNAs such as 8-oxo-7,8-dihydroguanine (8-oxoG) and the role that these modifications play on conferring long-term adverse health effects remains unexplored. Here, we profile 8-oxoG modifications using RNA-immunoprecipitation and RNA sequencing (8-oxoG RIP-seq) to identify 343 RNA transcripts heavily enriched in oxidations in human bronchial epithelial BEAS-2B cell cultures exposed to 1 ppm formaldehyde for 2 h. Single-nucleotide polymorphism screening and RNA sequencing of key messenger RNAs associated with neonatal hypoxic-ischemia brain damage.

A single-nucleotide polymorphism (SNP) is an alteration in one nucleotide in a certain position within a genome. SNPs are associated with disease susceptibility. However, the influences of SNPs on the pathogenesis of neonatal hypoxic-ischemic brain damage remain elusive. Seven-day-old rats were used to establish a hypoxic ischemic encephalopathy model. SNPs and expression profiles of mRNAs were analyzed in hypoxic ischemic encephalopathy model rats using RNA sequencing. Genes exhibiting SNPs associated with hypoxic ischemic encephalopathy were identified and studied by gene ontology and pathwa

Oxidative Stress-Induced Damage to RNA and DNA and Mortality in Individuals with Psychiatric Illness.

IMPORTANCE: All-cause mortality and the risk for age-related medical disease is increased in individuals with psychiatric illness, but the underlying biological mechanisms are not known. Oxidative stress on nucleic acids (DNA and RNA; NA-OXS) is a molecular driver of aging and a potential pathophysiological mechanism in a range of age-related disorders. OBJECTIVE: To study the levels of markers of NA-OXS in a large cohort of community-dwelling individuals with and without psychiatric illness and to evaluate their association with prospective all-cause mortality. The downregulation of the RNA-binding protein Staufen2 in response to DNA damage promotes apoptosis.

Staufen2 (Stau2) is an RNA-binding protein involved in cell fate decision by controlling several facets of mRNA processing including localization, splicing, translation and stability. Herein we report that exposure to DNA-damaging agents that generate replicative stress such as camptothecin (CPT), 5-fluoro-uracil (5FU) and ultraviolet radiation (UVC) causes downregulation of Stau2 in HCT116 colorectal cancer cells. In contrast, other agents such as doxorubicin and ionizing radiation had no effect on Stau2 expression. Consistently, Stau2 expression is regulated by the ataxia telangiectasia and

Penumbra-derived small extracellular vesicles carry pathogenic RNA driving remote damage after cortical infarction.

Small extracellular vesicles efficiently transport pathological RNAs in ischaemic stroke, but whether penumbral hypoxia-induced extracellular vesicles deliver pathogenic cargo to remote regions, impacting acute ischaemic stroke outcomes, remains unclear. Using a focal ischaemia mouse model, we isolated brain-derived extracellular vesicles (BDEVs) from the cortical penumbra and determined their pathological impact on synaptically connected remote regions. In vitro, penumbral BDEVs (PEVs) exacerbated recipient neuronal damage, intensifying apoptosis and dendritic injury during oxygen-glucose dep

DDERMMAL, a melanocytic long non-coding RNA, confers DNA damage tolerance to melanoma cells.

Despite remarkable advances in targeted therapies and immunotherapies, a subset of patients fails to respond due to intrinsic resistance, and the majority of those who initially benefit eventually relapse. The emergence of resistant clones under therapeutic pressure has been attributed to both genetic and/or non-genetic resistance mechanisms. Understanding the mechanisms of drug tolerance that drive persistence and resistance, as well as identifying novel biomarkers and therapeutic vulnerabilities, is therefore critically important. Many long non-coding RNAs (lncRNAs) have been implicated in D

A non-isotopic assay uses bromouridine and RNA synthesis to detect DNA damage responses.

Individuals with inherited xeroderma pigmentosum (XP) disorder and Cockayne syndrome (CS) are deficient in nucleotide excision repair and experience hypersensitivity to sunlight. Although there are several diagnostic assays for these disorders, the recovery of RNA synthesis (RRS) assay that can discriminate between XP cells and CS cells is very laborious. Here, we report on a novel non-radioisotope RRS assay that uses bromouridine (a uridine analog) as an alternative to (3)H-uridine. This assay can easily detect RNA polymerase I transcription in nucleoli and RNA polymerase II transcription in

Pt(IV)-Deferasirox Prodrug Combats DNA Damage Repair by Regulating RNA N6-Methyladenosine Methylation.

DNA damage repair is considered to be an important mechanism of cisplatin resistance, and the roles of iron homeostasis in action mechanisms of cisplatin have not been studied yet. Herein, a Pt(IV) prodrug (DFX-Pt) integrating cisplatin and the clinical oral iron-chelating agent deferasirox (DFX) is found to be highly active toward cisplatin-insensitive triple-negative breast cancer cells both in vitro and in vivo. RNA-sequencing shows that DFX-Pt can downregulate genes related to the double-strand break (DSB) damage pathway significantly. DFX-Pt can reduce cellular free iron, regulate the exp

RNA polymerase II large subunit is cleaved by caspases during DNA damage-induced apoptosis.

UV radiation induces DNA lesions that are repaired by the nucleotide excision repair (NER) pathway. Cells that are NER deficient such as those derived from xeroderma pigmentosum (XP) patients are susceptible to apoptosis after 10J/m(2) UV radiation, a dose largely survivable by repair proficient cells. Herein, we report that RNA polymerase II large subunit (RNAP II-LS) undergoes caspase-mediated cleavage, yielding a 140kDa C-terminal fragment in XP lymphoblasts but not NER proficient lymphoblasts after 10J/m(2) UV irradiation. Cleavage could also be induced by cisplatin or oxaliplatin, but not

Gene therapy with caspase-3 small interfering RNA-nanoparticles is neuroprotective after optic nerve damage.

Apoptosis, a key mechanism of programmed cell death, is triggered by caspase-3 protein and lowering its levels with gene therapy may rescue cell death after central nervous system damage. We developed a novel, non-viral gene therapy to block caspase-3 gene expression using small interfering RNA (siRNA) delivered by polybutylcyanoacrylate nanoparticles (CaspNPs). In vitro CaspNPs significantly blocked caspase-3 protein expression in C6 cells, and when injected intraocularly in vivo, CaspNPs lowered retinal capsase-3 immunofluorescence by 57.9% in rats with optic nerve crush. The noncoding RNA GRAS1 interacts with NKAP and protects against DNA damage and cell death.

Noncoding RNA (ncRNA) gene products may be involved in diverse biological processes. We find that the growth regulator antisense 1 (GRAS1) noncoding RNA (ncRNA) transcript protects against cell death in human cell lines. GRAS1 ncRNA is one of the biomolecules produced from the EPB41L4A- AS1 gene locus, which also encodes the SNORA13 snoRNA and the TIGA1 protein. Specific knockdown of GRAS1 ncRNA leads to cell death and extensive DNA damage. We used RNA antisense purification and mass spectrometry to identify NF-κB activating protein (NKAP) as a direct interaction partner of GRAS1 ncRNA. NKAP w

Tricyclic Analogs of Thioguanine as Photosensitizers of Reactive Oxygen Species-Induced DNA and RNA Damage.

Analogs of tricyclic thiopurine nucleosides combine structural features of endogenous DNA adducts with efficient photosensitizing chromophores, making them valuable models for studying nucleic acid damage induced by reactive oxygen species (ROS). In this work, we investigate the photochemical properties of two tricyclic guanosine derivatives, 9-thio-1,N2-ethenoguanosine and 6-methyl-9-thio-1,N2-ethenoguanosine, under UVA irradiation. We characterize their excited-state behavior, their ability to generate singlet oxygen (1O2) and superoxide radicals (O2●-), and the resulting oxidative transform

Non-coding RNA regulation of the radiation-induced DNA damage response and its translational relevance.

Radiotherapy outcomes are strongly influenced by the DNA damage response (DDR), a coordinated network of signalling proteins, that detects breaks in DNA, and governs DNA repair, cell cycle checkpoint activation and cell-fate decisions. While canonical DDR control has traditionally been attributed to protein kinases such as ataxia-telangiectasia mutated (ATM), ATM and rad3-related (ATR), and DNA-dependent protein kinase catalytic subunit (DNA-PKcs), accumulating evidence demonstrates that non-coding RNAs (ncRNAs), including microRNAs (miRNAs), long non-coding RNAs (lncRNAs), circular RNAs (circ

RNA Methylation and Transcriptome Analysis Reveal Key Regulatory Pathways Related to Cadmium-Induced Liver Damage.

Cadmium (Cd) is a prevalent environmental and industrial contaminant that causes significant damage to liver function. However, the role of m6A methylation─a critical epigenetic modification─in Cd-induced liver injury remains poorly understood. This study aimed to investigate the effects of m6A methylation in Cd-induced liver damage. A mouse model of Cd-induced liver injury was established, and exposure to CdCl2 (20 mg/kg) for 90 days resulted in reduced m6A methylation levels. Using methylated RNA immunoprecipitation sequencing (MeRIP-seq) and RNA sequencing (RNA-Seq), we characterized the m6
