Quantitative competitive reverse transcription-PCR for quantification of dengue virus RNA.

A quantitative competitive reverse transcription-PCR assay was developed to quantify dengue virus RNA in this study. The main features include a primer pair targeting a highly conserved region in the capsid and the addition of competing RNA that contains an internal deletion to provide a stringent internal control for quantification. It can be utilized to quantify RNA isolated from the four dengue virus serotypes but not RNA isolated from other flaviviruses, including Japanese encephalitis virus and hepatitis C virus, both prevalent in Asia. It can also be used to quantify dengue virus RNA iso

Diagnosis of Echinococcus multilocularis infection by reverse-transcription polymerase chain reaction.

Alveolar echinococcosis is a life-threatening parasitosis occurring in countries in the Northern hemisphere. The diagnosis of an Echinococcus multilocularis infection is routinely performed by radiological techniques and by the detection of specific antibodies in the sera of infected patients. However, because serodiagnosis fails in 5%-10% and radiological techniques are difficult to interpret in some cases, we developed a polymerase chain reaction for the detection of echinococcal-specific messenger RNA from fine-needle biopsy specimens. This technique was applied to the diagnosis of alveolar

Mechanism of HIV-1 capsid rupture and uncoating by reverse transcription.

One of the key events in the HIV-1 life cycle is reverse transcription (RT), during which single-stranded viral RNA (ssRNA) is converted into double-stranded DNA (dsDNA). This process occurs inside the mature HIV-1 capsid and, once it reaches a critical threshold, drives capsid rupture. This uncoating is essential for infection because it releases viral genetic material into the host cell nucleus. Despite its importance, many mechanistic details of this process remain to be fully understood. To address this gap, we develop a multiscale computational method for simulating RT inside the capsid,

An Enhanced Quantitative Reverse Transcription-PCR Approach for Measuring Circulating MicroRNAs.

Short (22 nt) RNAs called microRNAs (miRNAs) bind to and inhibit target messenger RNAs in gene regulatory networks. Recent study suggests that miRNAs circulate in a stable, cell-free form and that particular miRNAs in plasma or serum may be biomarkers for cancer and other diseases. Circulating miRNAs as biomarkers provide distinct challenges including pre-analytic variance and data standardization. We describe our qRT-PCR approach for measuring circulating miRNAs as biomarkers, as well as sample preparation, experimental design, and data processing issues.

Reference genes for reverse transcription quantitative PCR in canine brain tissue.

BACKGROUND: In the last decade canine models have been used extensively to study genetic causes of neurological disorders such as epilepsy and Alzheimer's disease and unravel their pathophysiological pathways. Reverse transcription quantitative polymerase chain reaction is a sensitive and inexpensive method to study expression levels of genes involved in disease processes. Accurate normalisation with stably expressed so-called reference genes is crucial for reliable expression analysis. RESULTS: Following the minimum information for publication of quantitative real-time PCR experiments precis

Reverse transcription, real-time PCR assay for detection of Toscana virus.

BACKGROUND: The arthropod-borne Toscana virus is a common cause of acute neurological infection in the Mediterranean basin. Recently, a new lineage, highly divergent from the Italian prototype, has been reported in Spain. OBJECTIVE: We describe a reverse transcription, real-time PCR assay for detection of both Toscana virus genotypes. The real-time PCR uses a TaqMan probe and an internal control to identify false negative results. STUDY DESIGN: A conserved region of the two known lineages of Toscana virus, located at the 3' end of the small segment of their genomes, was chosen to design both

Detection of Japanese encephalitis virus by reverse transcription/polymerase chain reaction.

A simple and rapid reverse transcription/polymerase chain reaction (RT-PCR) assay for detection of Japanese encephalitis virus (JEV) envelope (E) gene sequences in various biological samples is described. The assay successfully amplified JEV E gene sequences from infected cell cultures, Aedes aegypti larvae, mosquitoes and mouse blood. The sensitivity of the assay was currently 1 ng of JEV RNA and could be increased up to 1 pg on the background of 1 microgram of cellular RNA by biotinylation of the PCR product, Southern blot analysis and streptavidin/alkaline phosphatase detection.

[Diagnosis of neonatal enterovirus meningitis by reverse transcription-polymerase chain reaction].

We evaluated the potential clinical utility of a reverse transcription-polymerase chain reaction (RT-PCR) for neonatal enterovirus meningitis, comparing the results with viral culture and white blood cell (WBC) counts in the cerebrospinal fluid (CSF). Of the 41 cases of enteroviral infection, 31 cases (76%) were finally diagnosed as meningitis by either viral culture, CSF WBC count or RT-PCR. Of those with culture positive and negative, the RT-PCR positive rates were 10 (100%) and 6/13 (46%), respectively. Of those with and without WBC increase in the CSF, the RT-PCR positive rates were 18/20

Morphologic changes in human immunodeficiency virus type 1 virions secondary to intravirion reverse transcription: evidence indicating that reverse transcription may not take place within the intact viral core.

INTRODUCTION: In the past, retroviral endogenous reverse transcription (ERT) was considered an artificial process, secondary to permeabilization of the viral envelope by detergents or amphipathic peptides. However, recently we have demonstrated that ERT may occur in a variety of lentiviruses without detergent treatment and may lead to increased infectivity of lentivirions in initially quiescent T lymphocytes and nonproliferating cells, such as macrophages. As full-length reverse transcripts could be synthesized within lentiviral particles, it is worth evaluating the potential alterations in le

Detection of Influenza D Virus using Reverse Transcription Loop-Mediated Isothermal Amplification.

The Orthomyxoviridae family includes influenza D virus (IDV), an emerging pathogen primarily affecting cattle and swine; there is evidence of cross-species transmission and potential zoonotic risk. Although active human infections have yet to be confirmed, high seroprevalence in cattle-exposed populations highlights the need for continued surveillance. We developed and validated a rapid, field-deployable reverse transcription loop-mediated isothermal amplification assay for IDV detection; specificity was 99.2% and sensitivity ranged from 95.6% (cycle quantification <30) to 81.8% (cycle quantif

Chirality-Promoted Chemical Ligation and Reverse Transcription of Acyclic Threoninol Nucleic Acid.

The building blocks of current life on Earth are chiral compounds, such as 2'-deoxy-D-ribose of DNA and L-amino acids with homochirality, which play an important role in various biological reactions. We investigated the effect of chirality on the template-directed chemical synthesis of nucleic acids as a model for primitive replication of genetic materials in the absence of enzymes. The efficiency of the template-directed chemical ligation of two acyclic nucleic acids, achiral serinol nucleic acid (SNA) and chiral acyclic l-threoninol nucleic acid (L-aTNA), induced by N-cyanoimidazole and a di

Rapid detection of rabies virus by reverse transcription loop-mediated isothermal amplification.

In this study, reverse transcription loop-mediated isothermal amplification (RT-LAMP) was established which can detect 10(3) copies of viral RNA corresponding to approximately 5 fg of RNA. RT-LAMP with the Phil primer set designed according to the nucleotide sequences obtained from a Kyoto patient who contracted rabies in the Philippines was able to amplify all 16 street viral sequences derived from the Philippines. The specificity of RT-LAMP products was easily confirmed by digestion with RsaI restriction enzyme. The reaction of RT-LAMP could be completed within 1 h and could be conducted und

Quantification of Clostridium botulinum toxin gene expression by competitive reverse transcription-PCR.

Clostridium botulinum produces a characteristic botulinum neurotoxin which can cause an often fatal neuroparalytic condition known as botulism. Although food-borne botulism is rare, critical screening by food companies is necessary to ensure that food products are safe. At present, the food industry assesses the risks of botulinum neurotoxin production by challenge testing to check any new food products and to check the efficacy of new storage regimes. Challenge testing involves artificial introduction of defined strains of microorganisms into food, and microbial growth and possible toxin prod

Detection of canine cytokine gene expression by reverse transcription-polymerase chain reaction.

Further characterization of the canine immune system will greatly benefit from the availability of tools to detect canine cytokines. Our interest concerns the study on the role of cytokines in canine visceral leishmaniasis. For this purpose, we have designed specific primers using previously published sequences for the detection of canine IL-2, IFN-gamma and IL10 mRNA by reverse transcription-polymerase chain reaction (RT-PCR). For IL-4, we have cloned and sequenced this cytokine gene, and developed canine-specific primers. To control for sample-to-sample variation in the quantity of mRNA and

Reverse transcription, amplification and sequencing of poliovirus RNA by Taq DNA polymerase.

A model for virion RNA of the poliomyelitis virus, which does not pass the stage of DNA copies during biogenesis, demonstrates that Taq DNA polymerase is capable of synthesizing 960-bp cDNA with the specific primer. When comparing the nucleotide sequence of the starting virion RNA and recombinant DNAs, isolated from several independent clones, copying and amplification of virion RNA appear accurate (one substitution per 960 bp). A comparison of Taq and Tth DNA polymerases in RT/PCR indicates that the sensitivity of Taq polymerase seems to be two orders of magnitude higher than that of Tth poly

Development of a transcription-reverse transcription concerted reaction method for specific detection of human enterovirus 71 from clinical specimens.

A transcription-reverse transcription (RT) concerted reaction (TRCR) method was developed for rapid and specific detection of EV71 from clinical specimens. This method was validated with EV71 strains from all of the known genotypes (genotypes A, B1 to B5, and C1 to C5), with detection limits of 10 to 10(3) copies, and was useful for identification of EV71 from throat swabs of patients with hand, foot, and mouth disease (HFMD).

Detection of balanced translocations in acute lymphoblastic leukemia by a novel multiplex reverse transcriptase reverse transcription-polymerase chain reaction.

Fusion transcripts detection is essential for subtyping and diagnosis of acute lymphoblastic leukemia (ALL). This enables institution of appropriate therapy and provides a parameter to monitor disease progression and response to therapy. This study endeared to detect and analyze various balanced translocations known in ALL by using a novel polymerase chain reaction (PCR) method. A pilot study was done in which 16 consecutive cases of ALL were analyzed and followed-up for a period of 1 year. Diagnosis of ALL was established after subjecting blood/bone marrow aspirate samples to morphological ex

Initiation of reverse transcription during cell-to-cell transmission of human immunodeficiency virus infection uses pre-existing reverse transcriptase.

H3B cells, a laboratory clone of H9 cells persistently infected with the HTLV-IIIB strain of human immunodeficiency virus (HIV), contained significant levels of cell-associated reverse transcriptase (RT) activity measured by in vitro assays using either exogenous or endogenous templates. The cell-associated RT activity detected using exogenous template was almost wholly in a soluble (non-sedimentable) form whereas endogenous activity sedimented as a particulate structure associated with viral RNA. Despite this, H3B cells did not contain episomal HIV DNA detectable by Southern blot, indicating
