Analytical method to determine the orientation of rigid spin labels in DNA.

We demonstrate the ability of pulsed electron double resonance (PELDOR) experiments to determine the orientation of spin labels in biological macromolecules. Thus, the distance information usually obtained from PELDOR data can be complemented by the mutual orientation of macromolecular domains. A method to determine the angle beta between the spin label normal and the interspin axis is proposed and analyzed mathematically. The obtained analytical expression allows extraction of angles beta without a fitting procedure if these angles are equal for both nitroxide of biradical. The method was app

Inhibition of lipid peroxidation by spin labels. Relationships between structure and function.

Inhibition of lipid peroxidation by nitroxide radicals and their corresponding hydroxylamines was investigated. The nitroxides were either oxazolidines or piperidines, differing in substitution of the backbone of the molecule (a five or six-membered ring structure, respectively). Concentration requirements for 50% inhibition of microsomal lipid peroxidation varied from 340 to 6 microM for the nitroxides, and from 120 to 3 microM for the hydroxylamines, correlating with lipophilicity and chemical structure. Intramembrane concentrations required for 50% inhibition was independent of lipophilicit

Modeling of spin-spin distance distributions for nitroxide labeled biomacromolecules.

Electron Paramagnetic Resonance (EPR) spectroscopy is a powerful method for unraveling structures and dynamics of biomolecules. Out of the EPR tool box, Pulsed Electron-Electron Double Resonance spectroscopy (PELDOR or DEER) enables one to resolve such structures by providing distances between spin centers on the nanometer scale. Most commonly, both spin centers are spin labels or one is a spin label and the other is a paramagnetic metal ion, cluster, amino acid or cofactor radical. Often, the translation of the measured distances into structures is complicated by the long and flexible linker

Electron spin resonance of spin-labeled lipid assemblies and proteins.

Spin-label electron spin resonance (ESR) spectroscopy is a valuable means to study molecular mobility and interactions in biological systems. This paper deals with conventional, continuous wave ESR of nitroxide spin-labels at 9-GHz providing an introduction to the basic principles of the technique and applications to self-assembled lipid aggregates and proteins. Emphasis is given to segmental lipid chain order and rotational dynamics of lipid structures, environmental polarity of membranes and proteins, structure and conformational dynamics of proteins.

Nitroxide spin labels and EPR spectroscopy: A powerful association for protein dynamics studies.

Site-Directed Spin Labelling (SDSL) technique is based on the attachment of a paramagnetic label onto a specific position of a protein (or other bio-molecules) and the subsequent study by Electron Paramagnetic Resonance (EPR) spectroscopy. In particular, continuous-wave EPR (cw-EPR) spectra can detect the local conformational dynamics for proteins under various conditions. Moreover, pulse-EPR experiments on doubly spin-labelled proteins allow measuring distances between spin centres in the 1.5-8 nm range, providing information about structures and functions. This review focuses on SDSL-EPR spe

A Comparison of Cysteine-Conjugated Nitroxide Spin Labels for Pulse Dipolar EPR Spectroscopy.

The structure-function and materials paradigms drive research on the understanding of structures and structural heterogeneity of molecules and solids from materials science to structural biology. Functional insights into complex architectures are often gained from a suite of complementary physicochemical methods. In the context of biomacromolecular structures, the use of pulse dipolar electron paramagnetic resonance spectroscopy (PDS) has become increasingly popular. The main interest in PDS is providing long-range nanometre distance distributions that allow for identifying macromolecular topo

Arterial Spin Labeling in Pediatric Neuroimaging.

Perfusion imaging using arterial spin labeling noninvasively evaluates cerebral blood flow utilizing arterial blood water as endogenous tracer. It does not require the need of radiotracer or intravenous contrast and offers unique complimentary information in the imaging of pediatric brain. Common clinical applications include neonatal hypoxic ischemic encephalopathy, pediatric stroke and vascular malformations, epilepsy and brain tumors. Future applications may include evaluation of silent ischemia in sickle cell patients, monitor changes in intracranial pressure in hydrocephalus, provide addi

Arterial spin labeling perfusion in neonates.

Abnormal brain perfusion is a key mechanism underlying neonatal brain injury. Understanding the mechanisms leading to brain perfusion changes in high-risk neonates and how these alterations may influence brain development is key to improve therapeutic strategies preventing brain injury and the neurodevelopmental outcome of these infants. To date, several studies demonstrated that Arterial Spin Labeling is a reliable tool to accurately and non-invasively analyze brain perfusion, facilitating the understanding of normal and pathological mechanisms underlying neonatal brain maturation and injury.

Superselective pseudocontinuous arterial spin labeling.

A new technique for the imaging of flow territories of individual extra- and intracranial arteries is presented. The method is based on balanced pseudocontinuous arterial spin labeling but employs additional time-varying gradients in between the radiofrequency pulses of the long labeling train. The direction of the additional gradient vector is perpendicular to the selected artery and its azimuthal angle is switched after every radiofrequency pulse. The phases of the radiofrequency pulses are adopted to cancel out the phase accrual of the spins at the center of the target vessel due to the ext

Measurements of short distances between trityl spin labels with CW EPR, DQC and PELDOR.

Trityl based spin labels are emerging as a complement to nitroxides in nanometer distance measurements using EPR methods. The narrow spectral width of the trityl radicals prompts us to ask the question at which distance between these spin centers, the pseudo-secular part of the dipolar coupling and spin density delocalization have to be taken into account. For this, two trityl-trityl and one trityl-nitroxide model compounds were synthesized with well-defined interspin distances. Continuous wave (CW) EPR, double quantum coherence (DQC) and pulsed electron-electron double resonance (PELDOR) spec

Detection and analysis of spin signal in spin-labeled poly(l-lysine).

In this paper, the authors present the study of spin-labeled poly(l-lysine) biological molecules (polypeptides) using electron paramagnetic resonance, atomic force microscopy, and electron spin noise-scanning tunneling microscopy. In the presented studies, the authors were able to obtain the information about the local distribution of the spin signal emission, and they registered the spectra for the selected area with nanometer resolution. The preparation method of spin-labeled biopolymer, experimental setup, and the procedure of calibration are also described in detail.

Stabilizing Nitroxide Spin Labels for Structural and Conformational Studies of Biomolecules by Maleimide Treatment.

Nitroxide (NO) spin radicals are effective in characterizing structures, interactions and dynamics of biomolecules. The EPR applications in cell lysates or intracellular milieu require stable spin labels, but NO radicals are unstable in such conditions. We showed that the destabilization of NO radicals in cell lysates or even in cells is caused by NADPH/NADH related enzymes, but not by the commonly believed reducing reagents such as GSH. Maleimide stabilizes the NO radicals in the cell lysates by consumption of the NADPH/NADH that are essential for the enzymes involved in destabilizing NO radi

Effect of ADP on the orientation of spin-labeled myosin heads in muscle fibers: a high-resolution study with deuterated spin labels.

We have used electron paramagnetic resonance (EPR) to determine the effects of ADP on the orientational distribution of nitroxide spin labels attached to myosin heads in skinned rabbit psoas muscle fibers. To maximize the specificity of labeling, we spin-labeled isolated myosin heads (subfragment 1) on a single reactive thiol (SH1) and diffused them into unlabeled muscle fibers. To maximize spectral and orientational resolution, we used perdeuterated spin labels, 2H-MSL and 2H-IASL, eliminating superhyperfine broadening and thus narrowing the line widths. Two different spin labels were used, w

Revealing of the spin-spin interaction due to incorporating a spin label in the carbohydrate parts of immuniglobulins M and G.

The EPR spectra of the preparations produced by spin labeling of the carbohydrate parts in monoclonal IgM and normal IgG with 2,2,6,6-tetramethyl-4-aminopiperidine-1-oxyl as the spin label indicate the existence of a rapid spin-spin exchange interaction between two spin labels. In the case of spin-labeled IgM, the carrier of such a spectrum is shown to be a glycopeptide noncovalently bound to IgM; it includes two spin labels and may be detached from the macromolecule by a combination of dialysis and gel filtration.

A facile method for attaching nitroxide spin labels at the 5' terminus of nucleic acids.

In site-directed spin labeling (SDSL), a nitroxide moiety containing a stable, unpaired electron is covalently attached to a specific site within a macromolecule, and structural and dynamic information at the labeling site is obtained via electron paramagnetic resonance (EPR) spectroscopy. Successful SDSL requires efficient site-specific incorporation of nitroxides. Work reported here presents a new method for facile nitroxide labeling at the 5' terminus of nucleic acids of arbitrary sizes. T4-polynucleotide kinase was used to enzymatically substitute a phosphorothioate group at the 5' terminu

Studies on the superoxide releasing site in plasma membranes of neutrophils with ESR spin-labels.

Superoxide (O2-)-generating membranes of pig blood neutrophils were studied by the ESR spin-label method. Neutrophils were spin-labeled with doxylstearic acids, consisting of nitroxide free radicals bonded to the 5, 7, 12, or 16 position of stearic acid (5-, 7-, 12-, or 16-DS), to detect the reduction of their nitroxide radicals at different positions in the membrane. The spin-labeled cells were then stimulated with phorbol myristate acetate (PMA). Stimulation of the labeled cells resulted in a marked decrease in the spin concentration of 5-DS due to the reduction by O2-, but not in those of t

Taking a molecular motor for a spin: helicase mechanism studied by spin labeling and PELDOR.

The complex molecular motions central to the functions of helicases have long attracted attention. Protein crystallography has provided transformative insights into these dynamic conformational changes, however important questions about the true nature of helicase configurations during the catalytic cycle remain. Using pulsed EPR (PELDOR or DEER) to measure interdomain distances in solution, we have examined two representative helicases: PcrA from superfamily 1 and XPD from superfamily 2. The data show that PcrA is a dynamic structure with domain movements that correlate with particular functi
