Learning stochastic process-based models of dynamical systems from knowledge and data.

BACKGROUND: Identifying a proper model structure, using methods that address both structural and parameter uncertainty, is a crucial problem within the systems approach to biology. And yet, it has a marginal presence in the recent literature. While many existing approaches integrate methods for simulation and parameter estimation of a single model to address parameter uncertainty, only few of them address structural uncertainty at the same time. The methods for handling structure uncertainty often oversimplify the problem by allowing the human modeler to explicitly enumerate a relatively small

A stochastic model of Echinococcus multilocularis transmission in Hokkaido, Japan, focusing on the infection process.

Echinococcus multilocularis causes human alveolar echinococcus. In Japan, high prevalence of E. multilocularis among the fox population has been reported throughout Hokkaido. Accordingly, control measures, such as fox hunting and the distribution of bait containing Praziquantel, have been conducted. This study developed a transmission model for individuals in the fox population and included a stochastic infection process to assess the prevalence of E. multilocularis. To make our model realistic, we used the worm burden for each individual in the fox population. We assumed that the worm burden

Generation of slow waves in the antral region of guinea-pig stomach--a stochastic process.

1. Slow waves were recorded from the circular muscle layer of the antral region of guinea-pig stomach. Slow waves were abolished by 2APB, an inhibitor of IP(3)-induced Ca2+ release. 2. When the rate of generation of slow waves was monitored it was found to vary from cycle to cycle around a mean value. The variation persisted after abolishing neuronal activity with tetrodotoxin. 3. When simultaneous recordings were made from interstitial cells in the myenteric region (ICC(MY)) and smooth muscle cells of the circular layer, variations in the rate of generation of slow waves were found to be link

Weak selection and stochastic processes limit the emergence of antigenic variants during household transmission of influenza A viruses.

Influenza viruses undergo antigenic drift, the gradual accumulation of mutations that cause antigenic changes in the viral surface proteins hemagglutinin (HA) and neuraminidase (NA). Although selection for antigenic variants is detectable on the global scale, the processes by which antigenic variants are generated and selected in individual hosts remain unclear. It has been hypothesized that selection for antigenic variants may occur during the establishment of a new infection, rather than over time in a single host. Here, we leveraged a large household cohort study to assess whether selection

Analysis of a stochastic SIB cholera model with saturation recovery rate and Ornstein-Uhlenbeck process.

In this paper, a stochastic SIB(Susceptible-Infected-Vibrios) cholera model with saturation recovery rate and Ornstein-Uhlenbeck process is investigated. It is proved that there is a unique global solution for any initial value of the model. Furthermore, the sufficient criterion of the stationary distribution of the model is obtained by constructing a suitable Lyapunov function, and the expression of probability density function is calculated by the same condition. The correctness of the theoretical results is verified by numerical simulation, and the specific expression of the marginal probab

On the dynamics of antigen receptors on the B-cell membrane through a two-dimensional stochastic process.

B cells are important components of the adaptive immune system, responsible for antibody production and working as antigen-presenting cells. B cells display protein receptors on their membrane, which bind with foreign antigens and process them before presenting them to T cells. In this work, we present a stochastic process modeling the dynamics of such receptors on the B cell. The model consists of a two-dimensional birth-death process {(X(t),Y(t)),t≥0} having linear transition rates, where X(t) and Y(t) represent the number of free and occupied receptors, respectively. After determining the p

Stochastic processes and changes in evolutionary rate are associated with diversification in a lineage of tropical hard pines (Pinus).

The study of the patterns of polymorphism and molecular evolution among closely related species is key to understanding the evolutionary forces involved in the diversification of lineages. This point is a big challenge in species with slow evolutionary rates, long life cycles, and ancient, shared polymorphisms such as conifers. Under the premise of divergence in a stepwise migration process, we expect clinal geographical patterns of purifying selection efficiency, and genetic structure related to latitude or longitude. If migration is accompanied by changes in the environment, we could further

An event-driven hybrid rescheduling approach for integrated process planning and scheduling considering stochastic rework.

While the static integrated process planning and scheduling (IPPS) problem is theoretically well-established, its practical application is limited in unpredictable manufacturing environments demanding dynamic adaptability. This paper proposes a dynamic IPPS problem considering stochastic rework (IPPS-SR), whose solution optimizes product quality and scheduling performance when imperfect items require reprocessing. We first formulate a mathematical optimization model for IPPS-SR that minimizes makespan and schedule instability, and then present an event-driven hybrid rescheduling approach featu

Bifurcation and chaotic dynamics in a spatiotemporal epidemic model with delayed optimal control, stochastic process, and sensitivity analysis.

This study introduces an epidemic model with a Beddington-DeAngelis-type incidence rate and Holling type II treatment rate. The Beddington-DeAngelis incidence rate is used to evaluate the effectiveness of inhibitory measures implemented by susceptible and infected individuals. Moreover, the choice of Holling type II treatment rate in our model aims to assess the impact of limited treatment facilities in the context of disease outbreaks. First, the well-posed nature of the model is analyzed, and then, we further investigated the local and global stability analysis along with bifurcation of co-d

Time-dose reciprocity mechanism for the inactivation of Escherichia coli explained by a stochastic process with two inactivation effects.

There is a great demand for developing and demonstrating novel disinfection technologies for protection against various pathogenic viruses and bacteria. In this context, ultraviolet (UV) irradiation offers an effective and convenient method for the inactivation of pathogenic microorganisms. The quantitative evaluation of the efficacy of UV sterilization relies on the simple time-dose reciprocity law proposed by Bunsen-Roscoe. However, the inactivation rate constants reported in the literature vary widely, even at the same dose and wavelength of irradiation. Thus, it is likely that the physical

Sinoatrial Node Impulses Emerge From Unique Synchronization Processing Solutions of Partially Stochastic Local Calcium Signals.

BACKGROUND: Incessant, spontaneous, heterogeneous local calcium (Ca2+) oscillations (LCOs) occur throughout the neuronal-like cytoarchitecture of the sinoatrial node (SAN). OBJECTIVES: The goal of this study was to define how LCO information processing forms recurrent, rhythmic global SAN impulses. METHODS: Novel dynamical systems and network analyses were applied to images of Ca2+ signals in mouse SANs ex vivo. RESULTS: Ca2+ dynamics generated by self-organization of LCOs within pacemaker cells throughout the SAN were intermediate between highly periodic and stochastic, and formed regional

Evaluation Method of Fatigue Life for Asphalt Pavement on the Steel Bridge Deck Based on the Inhomogeneous Poisson Stochastic Process.

The paving layer on the steel box girder bridge deck is widely used when constructing pavements for steel bridges. Owing to the orthotropic feature of steel decks, a transverse clapboard and rib can lead to a concentration of stress. Consequently, fatigue cracks are often identified in asphalt concrete pavement layers due to re-compaction caused by heavy vehicles. This study aims to derive an evaluation method of fatigue life for asphalt pavement based on the inhomogeneous Poisson stochastic process in view of the highly random and uncertain working conditions of layered composite structures.

Understanding Alzheimer's disease in the context of aging: Findings from applications of stochastic process models to the Health and Retirement Study.

There is growing literature on applications of biodemographic models, including stochastic process models (SPM), to studying regularities of age dynamics of biological variables in relation to aging and disease development. Alzheimer's disease (AD) is especially good candidate for SPM applications because age is a major risk factor for this heterogeneous complex trait. However, such applications are largely lacking. This paper starts filling this gap and applies SPM to data on onset of AD and longitudinal trajectories of body mass index (BMI) constructed from the Health and Retirement Study su

Quantitative analysis and stochastic modeling of osteophyte formation and growth process on human vertebrae based on radiographs: a follow-up study.

Osteophytes are frequently observed in elderly people and most commonly appear at the anterior edge of the cervical and lumbar vertebrae body. The anterior osteophytes keep developing and will lead to neck/back pain over time. In clinical practice, the accurate measurement of the anterior osteophyte length and the understanding of the temporal progression of anterior osteophyte growth are of vital importance to clinicians for effective treatment planning. This study proposes a new measuring method using the osteophyte ratio index to quantify anterior osteophyte length based on lateral radiogra

Ideal observer estimation for binary tasks with stochastic object models.

Objective. We propose a new formulation for ideal observers (IOs) that incorporate stochastic object models (SOMs) for data acquisition optimization.Approach. A data acquisition system is considered as a (possibly nonlinear) discrete-to-discrete mapping from a finite-dimensional object space,x∈Rnd, to a finite-dimensional measurement space,y∈Rm. For binary tasks, the two underlying SOMs,H0andH1, are specified by two probability density functions (PDFs)p0(x),p1(x). This leads to the notion of intrinsic likelihood ratio (LR)ΛI(x)=p1(x)/p0(x)and intrinsic class separability (ICS), the latter quant

Stochastic model of the human middle ear using a nonparametric probabilistic approach.

Several mathematical models of the human middle ear dynamics have been studied since the mid-twentieth century. Despite different methods applied, all of these models are based on deterministic approaches. Experimental data have shown that the middle ear behaves as an uncertain system due to the variability among individuals. In this context, stochastic models are useful because they can represent a population of middle ears with its intrinsic uncertainties. In this work, a nonparametric probabilistic approach is used to model the human middle ear dynamics. The lumped-element method is adopted

Seasonal effects in the elimination of trachoma.

The World Health Organization currently recommends annual mass antibiotic treatment to eliminate the ocular chlamydia that cause blinding trachoma. Active trachoma is believed to be seasonal in many areas of the world, and the optimal season in which to treat has not as yet been established. Here we use mathematical models of disease transmission to demonstrate that ideally, treatment should be administered before the low season to have the greatest chance of locally eliminating infection.

Critical habitat size of organisms diffusing with stochastic resetting.

The persistence of populations depends on the minimum habitat area required for survival, known as the critical patch size. While most studies assume purely diffusive movement, additional movement components can significantly alter habitat requirements. Here, we investigate how critical patch sizes are affected by stochastic resetting, where each organism intermittently returns to a common fixed location, modeling behaviors such as homing, refuge-seeking, or movement toward essential resources. We analytically derive the total population growth over time and the critical patch size. Our result

Pink-noise behaviour of biosystems.

Pink (1/f) noise is one of the most common behaviours of biosystems. Our present paper is devoted to clarify the origin of this interesting phenomenon. It is shown that the stationary random stochastic processes under self-similar conditions (as we have in living objects) generate pink noise independently of the kind and number of variables.
