Substrate specificity of homogeneous monkeypox virus uracil-DNA glycosylase.

Weak or nonexistent smallpox immunity in today's human population raises concerns about the possibility of natural or provoked genetic modifications leading to re-emergence of variola virus and other poxviruses. Thus, the development of new antiviral strategies aimed at poxvirus infections in humans is a high priority. The DNA repair protein uracil-DNA glycosylase (UNG) is one of the viral enzymes important for poxvirus pathogenesis. Consequently, the inhibition of UNG is a rational therapeutic strategy for infections with poxviruses. Monkeypox virus, which occurs naturally in Africa, can caus

Studies on the substrate specificity of Escherichia coli galactokinase.

In vitro glycorandomization (IVG) technology is dependent upon the ability to rapidly synthesize sugar phosphates. Compared with chemical synthesis, enzymatic (kinase) routes to sugar phosphates would be attractive for this application. This work focuses upon the development of a high-throughput colorimetric galactokinase (GalK) assay and its application toward probing the substrate specificity and kinetic parameters of Escherichia coli GalK. The demonstrated dinitrosalicylic assay should also be generally applicable to a variety of sugar-processing enzymes. [reaction: see text]

Substrate specificity and activity of extremotolerant tardigrade AP-endonuclease 1.

Tardigrades are microinvertebrates known for their extreme resilience to ionizing radiation, desiccation, and other environmental stresses. This tolerance is partly attributed to efficient DNA repair mechanisms. Here, we biochemically characterized the apurinic/apyrimidinic endonuclease 1 from Hypsibius exemplaris (hexAPE1), a multifunctional enzyme in the base excision repair (BER) pathway. Sequence analysis confirmed that hexAPE1 belongs to the ExoIII family and shares conserved catalytic residues with human APE1. Using synthetic DNA and RNA substrates, we demonstrated that hexAPE1 exhibits

Substrate Specificity and Immunological Implications of Cutibacterium acnes Phage Endolysins.

Cutibacterium acnes resistance to antibiotics poses a significant challenge in treating acne vulgaris. Bacteriophages offer a promising alternative to overcome this challenge given their specificity. In the current study, 15 bacteriophages were isolated from acne affected volunteers and subjected to whole genome sequencing to characterize their genetic features, diversity and endolysins encoding genes for further structural and functional analysis. Five representative endolysins (CAP 1-1, 6-3, 7-1, 10-3, and 12-3) were chosen for structural and functional analysis after average nucleotide iden

Substrate specificity and function of acetylpolyamine amidohydrolases from Pseudomonas aeruginosa.

BACKGROUND: Pseudomonas aeruginosa, a Gram-negative, aerobic coccobacillus bacterium is an opportunistic human pathogen and worldwide the fourth most common cause of hospital-acquired infections which are often high mortality such as ventilator-associated pneumoniae. The polyamine metabolism of P. aeruginosa and particularly the deacetylation of acetylpolyamines has been little studied up to now. Results with other bacterial pathogens e.g., Y. pestis suggest that polyamines may be involved in the formation of biofilms or confer resistance against certain antibiotics. RESULTS: To elucidate the

Structural basis for substrate specificity of Helicobacter pylori M17 aminopeptidase.

The M17 aminopeptidase from the carcinogenic gastric bacterium Helicobacter pylori (HpM17AP) is an important housekeeping enzyme involved in catabolism of endogenous and exogenous peptides. It is implicated in H. pylori defence against the human innate immune response and in the mechanism of metronidazole resistance. Bestatin inhibits HpM17AP and suppresses H. pylori growth. To address the structural basis of catalysis and inhibition of this enzyme, we have established its specificity towards the N-terminal amino acid of peptide substrates and determined the crystal structures of HpM17AP and i

Comparison of substrate specificity among human arylacetamide deacetylase and carboxylesterases.

Human arylacetamide deacetylase (AADAC) is an esterase responsible for the hydrolysis of some drugs, including flutamide, indiplon, phenacetin, and rifamycins. AADAC is highly expressed in the human liver, where carboxylesterase (CES) enzymes, namely, CES1 and CES2, are also expressed. It is generally recognized that CES1 prefers compounds with a large acyl moiety and a small alcohol or amine moiety as substrates, whereas CES2 prefers compounds with a small acyl moiety and a large alcohol or amine moiety. In a comparison of the chemical structures of known AADAC substrates, AADAC most likely p

Structural insights into aldosterone synthase substrate specificity and targeted inhibition.

Aldosterone is a major mineralocorticoid hormone that plays a key role in the regulation of electrolyte balance and blood pressure. Excess aldosterone levels can arise from dysregulation of the renin-angiotensin-aldosterone system and are implicated in the pathogenesis of hypertension and heart failure. Aldosterone synthase (cytochrome P450 11B2, CYP11B2) is the sole enzyme responsible for the production of aldosterone in humans. Blocking of aldosterone synthesis by mediating aldosterone synthase activity is thus a recently emerging pharmacological therapy for hypertension, yet a lack of struc

Substrate specificity of the neuraminidase of different mumps virus strains.

The hydrolysis of neuraminlactose, fetuin, ovomucoid, kappa-caseinglycopeptide and mucine from the bovine submaxillary gland with the neuraminidase (NA) of mumps virus strains Jeryl Lynn, Enders and Berlin 9/76 was investigated to determine the pH-dependence of the reaction with the different substrates. The corresponding curves showed splitting into several peaks with reaction maxima ranging from pH 4.7 to pH 6.7. This occurred probably due to the heterogeneity of the virus samples. The NA of each virus strain had the best reaction affinity to neuraminlactose followed by decreasing affinities

Regio- and enantioselective oxidation by CYP108N12: substrate scope and specificity.

Growing demand for efficient, safe and economically viable catalytic processes has driven increasing interest in using enzymes for large-scale, biocatalytic transformations. Cytochromes P450 are enantio-, regio- and chemo-selective enzymes renowned for catalysing oxygen insertion into unactivated C-H bonds across a wide range of compounds including steroids, alkanes and terpenes. Despite their impressive catalytic ability and diverse substrate scope, these enzymes are somewhat limited in utility by their requirement for auxiliary redox partner proteins as well as stoichiometric amounts of an e

Mapping the Substrate Specificity Landscape of PAD2 and PAD4 Enzymes.

Pathological citrullination of proteins is implicated in several diseases, including rheumatoid arthritis, neurodegenerative disorders, and cancer. This irreversible post-translational modification is driven by the peptidyl arginine deiminase (PAD) enzyme family. Although the substrate specificity of the key PAD2 and PAD4 isotypes has been studied, the detailed role of individual amino acids from a multidimensional perspective remains unexplored. Here, we designed a combinatorial library of 256 synthetic peptides to comprehensively map PAD2 and PAD4 substrate preferences. Sixteen natural amino

Substrate and inhibitor specificity of Plasmodium nucleoside transporters ENT1 orthologs.

Malaria caused by Plasmodium infection poses a serious hazard to human health. Plasmodium falciparum equilibrative nucleoside transporter 1 (PfENT1), which mediates nucleoside uptake, is essential for the growth and proliferation of Plasmodium parasites, suggesting that PfENT1 is a potential antimalarial target. The promising compound GSK4 effectively inhibits the transport activity of PfENT1, thereby restraining the growth of Plasmodium parasites. However, it still needs to be clarified whether Plasmodium ENT1 orthologs have different selectivities for nucleosides and inhibitors. Here, we sys

Adaptive evolution: Eukaryotic enzyme's specificity shift to a bacterial substrate.

Prolyl-tRNA synthetase (ProRS), belonging to the family of aminoacyl-tRNA synthetases responsible for pairing specific amino acids with their respective tRNAs, is categorized into two distinct types: the eukaryote/archaeon-like type (E-type) and the prokaryote-like type (P-type). Notably, these types are specific to their corresponding cognate tRNAs. In an intriguing paradox, Thermus thermophilus ProRS (TtProRS) aligns with the E-type ProRS but selectively charges the P-type tRNAPro, featuring the bacterium-specific acceptor-stem elements G72 and A73. This investigation reveals TtProRS's notab

Substrate specificity in phospholipid transformations by plant phospholipase D isoenzymes.

Phospholipase D (PLD) catalyzes the hydrolysis and transesterification of glycerophospholipids at the terminal phosphodiester bond. In many plants, several isoforms of PLD have been identified without knowing their functional differences. In this paper, the specificities of two PLD isoenzymes from white cabbage (Brassica oleracea var. capitata) and two ones from opium poppy (Papaver somniferum L.), which were recombinantly produced in Escherichia coli, were compared in the hydrolysis of phospholipids with different head groups and in the transphosphatidylation of phosphatiylcholine with severa

Substrate Specificity of B12-Depedent Ribonucleotide Reductases: Biotechnology and Metabolic Implications.

Ribonucleotide reductases (RNRs) catalyze one of the central biochemical reactions, giving rise to deoxyribonucleotides, the building blocks of DNA. Due to their importance in cellular metabolism, this class of enzymes has been extensively studied over five decades. One aspect that has been neglected so far is the substrate specificity in terms of noncanonical nucleotides. While some of these compounds are physiologically relevant, many non-natural nucleotides are important in medical science, biotechnology and synthetic biology. In this study, we investigated the substrate specificity of two

Redirecting the Neo-Substrate Specificity of Cereblon-Targeting PROTACs to Helios.

Immunomodulatory imide drugs (IMiDs), such as thalidomide and its analogues, are some of the most commonly utilized E3 ligase ligands for the development of proteolysis targeting chimeras (PROTACs). While the canonical neo-substrates of IMiDs (i.e., Ikaros and Aiolos) are often considered to be unwanted targets of PROTACs, maintaining the degradation of these neo-substrates also provides the opportunity to synergistically degrade multiple proteins with a single compound. Here, we report the development of ALV-07-082-03, a CDK4/CDK6/Helios triple degrader that consists of palbociclib, an FDA-ap

Mapping the substrate specificity of the Plasmodium M1 and M17 aminopeptidases.

During malarial infection, Plasmodium parasites digest human hemoglobin to obtain free amino acids for protein production and maintenance of osmotic pressure. The Plasmodium M1 and M17 aminopeptidases are both postulated to have an essential role in the terminal stages of the hemoglobin digestion process and are validated drug targets for the design of new dual-target anti-malarial compounds. In this study, we profiled the substrate specificity fingerprints and kinetic behaviors of M1 and M17 aminopeptidases from Plasmodium falciparum and Plasmodium vivax, and the mouse model species, Plasmodi

Yellow fever virus NS2B/NS3 protease: hydrolytic properties and substrate specificity.

Here we report the hydrolytic behavior of recombinant YFV NS2B/NS3 protease against FRET substrates mimicking the prime and non-prime region of the natural polyprotein cleavage sites. While the P2-P'1 motif is the main factor associated with the catalytic efficiency of Dengue (DV) and West Nile Virus (WNV) protease, we show that the k(cat)/K(m) of YFV NS2B/NS3 varied by more than two orders of magnitude, despite the presence of the same motif in all natural substrates. The catalytic significance of this homogeneity - a unique feature among worldwide prominent flavivirus - was kinetically analy

Unexpected wide substrate specificity of C. perfringens α-toxin phospholipase C.

Clostridium perfringens phospholipase C (CpPLC), also called α-toxin, is the main virulence factor for gas gangrene in humans. The lipase activity serves the bacterium to generate lipid signals in the host eukaryotic cell, and ultimately to degrade the host cell membranes. Several previous reports indicated that CpPLC was specific for phosphatidylcholine and sphingomyelin. Molecular docking studies described in this paper predict favorable interactions of the CpPLC active site with other phospholipids, e.g. phosphatidylethanolamine, phosphatidylinositol and, to a lesser extent, phosphatidylgly

Biochemical properties and substrate specificity of GOB-38 in Elizabethkingia anophelis.

The novel pathogen, Elizabethkingia anophelis, has gained attention due to its high mortality rates and drug resistance facilitated by its inherent metallo-β-lactamases (MBLs) genes. This study successfully identified and outlined the functions of the B3-Q MBLs variant, GOB-38, in a clinical sample of E. anophelis. The T7 expression system was employed to stimulate the expression of recombinant protein in Escherichia coli, followed by an analysis of the biochemical properties of purified GOB-38. Our findings indicate that the enzyme GOB-38 displays a wide range of substrates, including broad-s
