EGFR mutational status in penile cancer.

OBJECTIVE: No substantial improvement in overall survival has been obtained over the past two decades in penile cancer (PC). Clinical data are available on the role of epidermal growth factor receptors (EGFR) inhibitors in PC but no EGFR mutational analysis has been conducted. RESEARCH DESIGN AND METHODS: We reviewed formalin-fixed, paraffin-embedded blocks of PC at the Pathology Department of the National Cancer Institute since 2000 through 2012 to evaluate activating mutations in the tyrosine kinase domain of EGFR: EGFR E746 - A750 specific deletion in exon 19 and EGFR L858R specific point

Diagnostic and prognostic impact of cytokeratin 19 expression analysis in human tumors: a tissue microarray study of 13,172 tumors.

To evaluate cytokeratin 19 (CK19) expression in normal and cancerous tissues, 15,977 samples from 122 tumor types and 608 samples of 76 normal tissue types were analyzed by immunohistochemistry (IHC). In normal tissues, CK19 expression occurred in epithelial cells of most glandular organs but was strictly limited to the basal cell layer of nonkeratinizing squamous epithelium and absent in the skin. CK19 expression in ≥90% of cases was seen in 34% of the tumor entities including the adenocarcinomas of the pancreas (99.4%), colorectum (99.8%), esophagus (98.7%), and stomach (97.7%), as well as b

Lysate Preparation for Reverse Phase Protein Arrays.

Protein lysates from a variety of sample materials, e.g., cell lines, serum, frozen tissues, formalin-fixed and paraffin-embedded (FFPE) tissues, and fine needle aspirates, are compatible with the analysis using reverse phase protein arrays (RPPAs). Due to this diversity of input material, lysate preparation is one of the critical steps for obtaining reliable RPPA results. The challenges include, but are not limited to, achieving complete solubilization, avoiding chemical or enzymatic protein modifications, and degradation. In this chapter, preparations of lysates for RPPA analysis are describ

Immunohistochemical expression of glypican-3 in pediatric tumors: an analysis of 414 cases.

Glypican-3 (GPC3) is a proteoglycan thought to play an important role during development. Germline GPC3 mutations are seen in the rare Simpson-Golabi-Behmel syndrome (SGBS), which predisposes patients to Wilms tumor, hepatoblastoma, and neuroblastoma. While numerous adult tumors have been evaluated by immunohistochemistry for GPC3, no comprehensive assessment has been done in pediatric tumors. We therefore investigated GPC3 expression in 143 pediatric central nervous system (CNS) tumors and 271 non-CNS tumors. Among non-CNS tumors, GPC3 expression was seen in 9/9 (100%) hepatoblastomas, 4/6 (6

Synthetic Antigen Gels as Practical Controls for Standardized and Quantitative Immunohistochemistry.

Optimization and standardization of immunohistochemistry (IHC) protocols within and between laboratories requires reproducible positive and negative control samples. In many situations, suitable tissue or cell line controls are not available. We demonstrate here a method to incorporate target antigens into synthetic protein gels that can serve as IHC controls. The method can use peptides, protein domains, or whole proteins as antigens, and is compatible with a variety of fixation protocols. The resulting gels can be used to create tissue microarrays (TMAs) with a range of antigen concentration

Tissue-based Alzheimer gene expression markers-comparison of multiple machine learning approaches and investigation of redundancy in small biomarker sets.

BACKGROUND: Alzheimer's disease has been known for more than 100 years and the underlying molecular mechanisms are not yet completely understood. The identification of genes involved in the processes in Alzheimer affected brain is an important step towards such an understanding. Genes differentially expressed in diseased and healthy brains are promising candidates. RESULTS: Based on microarray data we identify potential biomarkers as well as biomarker combinations using three feature selection methods: information gain, mean decrease accuracy of random forest and a wrapper of genetic algorith

Optimizing core diameter and number for CK20 immunohistochemistry in colorectal cancer tissue microarrays: A virtual TMA simulation study.

Cytokeratin 20 (CK20) expression in colorectal cancer (CRC) exhibits significant intratumoral heterogeneity, posing challenges for tissue microarray (TMA)-based immunohistochemical assessment. Optimal TMA design parameters (core diameter and number) remain undefined. This study aimed to determine optimal TMA parameters for CK20 detection using an optimized virtual TMA (vTMA) simulation strategy. A total of 154 CRC cases were included. Whole slide images of CK20-stained sections were used as reference standards. An optimized vTMA approach involving unrestricted candidate core generation, non-ov

KLK7 expression in human tumors: a tissue microarray study on 13,447 tumors.

BACKGROUND: Kallikrein-related peptidase 7 (KLK7) is a chymotrypsin-like serine protease which is essential for the desquamation of corneocytes and thus plays a pivotal role in maintaining skin homeostasis. In cancer, KLK7 overexpression was suggested to represent a route for metastasis through cleavage of cell junction and extracellular matrix proteins of cancer cells. METHODS: To comprehensively determine KLK7 protein expression in normal and neoplastic tissues, a tissue microarray containing 13,447 samples from 147 different tumor types and subtypes as well as 608 samples of 76 different n

From gene expression analysis to tissue microarrays: a rational approach to identify therapeutic and diagnostic targets in lymphoid malignancies.

Mantle cell lymphoma (MCL) is an aggressive lymphoid malignancy for which better treatment strategies are needed. To identify potential diagnostic and therapeutic targets, a signature consisting of MCL-associated genes was selected based on a comprehensive gene expression analysis of malignant and normal B cells. The corresponding protein epitope signature tags were identified and used to raise monospecific, polyclonal antibodies, which were subsequently analyzed on paraffin-embedded sections of malignant and normal tissue. In this study, we demonstrate that the initial selection strategy of M

High mobility group protein 2 (HMGA2) is highly expressed in a broad range of benign and malignant tumors.

High mobility group protein 2 (HMGA2) is an essential component of the enhanceosome that regulates gene transcription during organ development, and its re-expression in adult tissues is often linked to tumor formation and progression. To investigate HMGA2's role in cancer, a tissue microarray of 18,582 samples from 154 tumor types and 608 samples from 76 normal tissues was analyzed. HMGA2 expression was generally higher in cancer than in normal tissues. Of the 15,915 tumor samples, 37.5% showed HMGA2 positivity: 12% weak, 11.5% moderate, and 13.9% strong. HMGA2 was detected in at least one cas

Distribution of insulin mRNA transcripts within the human body.

Here we sought evidence for the existence of insulin mRNA-producing cells outside the human pancreas. Commercially available complementary DNA (cDNA) arrays prepared from 72 different types of adult human tissues were screened by PCR for transcripts encoding insulin, and other classic pancreatic hormones. Insulin mRNA transcripts were detected by standard PCR in the pancreas, stomach, pylorus region of the stomach, and the duodenum; and additionally by nested PCR in the jejunum, ileum and cecum, but not in other body tissues including the brain and colon. Most of these tissues also variably ex

The reliability of lymphoma diagnosis in small tissue samples is heavily influenced by lymphoma subtype.

A specific pathologic diagnosis is important in malignant lymphoma because the diverse disease subtypes require tailored approaches to clinical management. Reliance on small samples obtained with cutting needles has been advocated as a less invasive alternative to using larger, excised samples. Although published studies have demonstrated the safety and apparent sufficiency of this approach in informing clinical care, none have systematically determined the accuracy of pathologic lymphoma subtyping based on very small samples. We used a tissue microarray representing 67 cases of malignant lymp

Gene expression profiling of pulmonary mucosa-associated lymphoid tissue lymphoma identifies new biologic insights with potential diagnostic and therapeutic applications.

We conducted comprehensive gene expression profiling (GEP) of primary pulmonary mucosa-associated lymphoid tissue (MALT) lymphoma (n = 33) and compared the results to GEP of other B- and T-cell lymphomas and normal lymphocytes to identify novel markers and deregulated pathways. MALT has a prominent T-cell signature and a marginal zone/memory B-cell profile. Four novel transcripts were specifically overexpressed in MALT, and 2 of these, MMP7 and SIGLEC6, were validated at the protein level. GEP also revealed distinct molecular subsets in MALT. One subset, characterized by MALT1 translocations,

Engineering programmable tumor microenvironment interactions through single-cell bioprinting of spatially defined cell microarrays.

Cancer evolution is increasingly understood as a byproduct of dynamic interactions between malignant cells and the surrounding tumor microenvironment, with local cellular neighborhoods serving as key regulators of disease-relevant behavior. While spatial biology studies of healthy and malignant tissues have revealed spatial features correlating with clinical outcomes, the mechanisms by which individual cell interactions propagate to shape cancer evolution remain difficult to resolve in native tissues. Here, we use single-cell bioprinting to engineer tumor microenvironment interactions through

Glypican-3 is expressed in rhabdomyosarcomas but not adult spindle cell and pleomorphic sarcomas.

AIMS: Glypican-3 (GPC3) is a membrane-bound heparan sulphate proteoglycan. Glypicans are predominantly expressed during development in cell- and tissue-specific manners and act as co-receptors for many heparin-binding growth factors, playing important roles in cell growth and differentiation. GPC3 expression has been linked to several visceral malignancies, but its role in sarcomas is unexplored. Rhabdomyosarcomas (RMS), the most common paediatric soft tissue sarcomas (STS), are aggressive tumours that frequently show histological overlap with other STS. Immunohistochemistry was performed on t

TissuStamp: a novel high-throughput tissue transfer workflow for FFPE spatial biology assays.

Spatial biology is shifting from single-sample studies to cohort-scale analyses required for translational research, AI model development, and clinical deployment, yet tissue preparation methods have remained largely unchanged for decades, creating a critical throughput bottleneck. Existing approaches face a trade-off: traditional processing accommodates only a few samples per slide, while tissue microarrays increase sample count by restricting analysis to small cores that limit spatial context. This technical note describes TissuStamp™, a tissue transfer system that enables high-throughput FF

Tissue microarrays of bone marrow aspirate clot allow assessment of multiple samples.

Time optimization and cost reduction without quality loss is fundamental for scientific production. The TMA technique allows large-scale analysis of paraffin-embedded and fixed tissues using non-decalcified bone marrow specimens. Cytoinclusion samples (n = 264) were selected from patients diagnosed with monoclonal gammopathy (n = 189) at Botucatu Medical School, São Paulo State University. Slides were cut from the TMA block and stained with H&E and immunohistochemical markers. Of the 276 fragments included in the receptor block, 45 core detachments were observed, thus 84% of the samples remain

Round robin study of formalin-fixed paraffin-embedded tissues in mass spectrometry imaging.

Mass spectrometry imaging (MSI) has provided many results with translational character, which still have to be proven robust in large patient cohorts and across different centers. Although formalin-fixed paraffin-embedded (FFPE) specimens are most common in clinical practice, no MSI multicenter study has been reported for FFPE samples. Here, we report the results of the first round robin MSI study on FFPE tissues with the goal to investigate the consequences of inter- and intracenter technical variation on masking biological effects. A total of four centers were involved with similar MSI instr
