AOP-Based Analysis of Curated Transcriptomic Data Reveals a Context-Dependent Core Mechanism of PFAS-Induced Liver Steatosis.

Toxicology faces the need to shift from generalized hazard evaluation toward precision approaches that account for the impact of the exposed biological systems. This need is particularly evident for per- and polyfluoroalkyl substances (PFAS), a highly persistent and diverse chemical class whose multiorgan apical toxicities are well documented, yet whose mechanistic understanding remains fragmented. To address this gap, a comprehensive toxicogenomic collection covering multiple PFAS and biological systems is curated, harmonized, and standardized. Through systematic integration of these data wit

Investigating the relationship between pesticide exposure, GSTM1 and GSTT1 polymorphisms, and oxidative stress biomarkers in affected farmers.

Organophosphate pesticides, widely used in agriculture, are effective in pest control but pose environmental and health risks through soil, water, and air contamination. Exposure to these chemicals is linked to adverse human health effects, underscoring the need for environmentally sustainable practices. This study aimed to assess urinary organophosphate metabolites and examine the relationship between GSTM1 and GSTT1 gene polymorphisms with biomarkers of oxidative stress among farmers in Himachal Pradesh exposed to pesticides. We collected urine samples (50 mL) from the exposed group to detec

Identification of chemicals targeting dementia genes and pathways in the Comparative Toxicogenomics Database.

INTRODUCTION: Dementia is a public health challenge and exposures likely contribute to risk, though many have not been evaluated. We screened chemicals for enrichment with dementia genes and related pathways. METHODS: We obtained gene lists from Agora and the Comparative Toxicogenomics Database (CTD) for 1008 chemicals and nine dementia-related pathways (e.g., Alzheimer's disease, tauopathies). We tested pairwise chemical-dementia gene enrichment using Fisher exact tests and proportional reporting ratios (PRRs), accounting for multiple comparisons with false discovery rate (FDR < 1 × 10-6).

An in silico toxicogenomic approach in constructing the aflatoxin B1-mediated regulatory network of hub genes in hepatocellular carcinoma.

Aflatoxin B1 (AFB1) can cause hepatocellular carcinoma (HCC) through a mutagenic mode of action but can also lead to global changes in gene expression; however, the AFB1 network of molecular pathways involved in HCC is not known. Here, we used toxicogenomic data from human liver cells exposed to AFB1 to infer the network of AFB1-responsive molecular pathways involved in HCC. The following computational tools: STRING, MCODE, cytoHubba, iRegulon, kinase enrichment tool KEA3, and DAVID were used to identify protein-protein interaction network, hub genes, transcription factors (TFs), upstream kina

Network-based integrated analysis for toxic effects of high-concentration formaldehyde inhalation exposure through the toxicogenomic approach.

Formaldehyde is a colorless, pungent, highly reactive, and toxic environmental pollutant used in various industries and products. Inhaled formaldehyde is a human and animal carcinogen that causes genotoxicity, such as reactive oxygen species formation and DNA damage. This study aimed to identify the toxic effects of inhaled formaldehyde through an integrated toxicogenomic approach utilizing database information. Microarray datasets (GSE7002 and GSE23179) were collected from the Gene Expression Omnibus database, and differentially expressed genes were identified. The network analyses led to the

Toxicogenomics of drug induced liver injury - from mechanistic understanding to early prediction.

Despite rigorous preclinical testing, clinical attrition rates in drug development remain high with drug-induced liver injury (DILI) remaining one of the most frequent causes of project failures. To understand DILI mechanisms, major efforts are put into the development of physiologically relevant cell models and culture paradigms with the aim to enhance preclinical to clinical result translation. While the majority of toxicogenomic studies have been based on cell lines, there are emerging trends toward the predominant use of stem cell-derived organoids and primary human hepatocytes in complex

The State-of-the Art of Environmental Toxicogenomics: Challenges and Perspectives of "Omics" Approaches Directed to Toxicant Mixtures.

The last decade witnessed extraordinary advances in "omics" methods, particularly transcriptomics, proteomics and metabolomics, enabling toxicologists to integrate toxicokinetics and toxicodynamics with mechanistic insights on the mode-of-action of noxious chemicals, single or combined. The toxicology of mixtures is, nonetheless, a most challenging enterprise, especially for environmental toxicologists and ecotoxicologists, who invariably deal with chemical mixtures, many of which contain unknowns. Despite costs and demanding computations, the systems toxicology framework, of which "omics" is

Integration of Animal, Population, and Toxicogenomic Evidence on the Hematotoxic and Immunosuppressive Effects of Environmental Exposure to PFAS Mixtures in Adolescents.

Perfluoroalkyl and polyfluoroalkyl substances (PFASs) are emerging contaminants widely found in drinking water and food, potentially entering the human body through these sources. To investigate these effects, we simulated PFAS exposure doses in animal models, ranging from general population to occupational levels, and analyzed blood and spleen samples. Epidemiological studies linked PFAS exposure to immunosuppression and hematotoxicity, while toxicogenomic analyses validated the underlying biological mechanisms. PFAS exposure caused immunotoxic effects, including altered blood parameters and

Comparing the toxicity of iodinated X-ray contrast media on eukaryote- and prokaryote-based quantified microarray assays.

This study compared the toxicity mechanisms of four X-ray-based iodinated contrast media (ICM) on Escherichia coli (E. coli) and yeast microarray assays, aiming to determine the diverse toxicity mechanisms among different exposed organisms and the relationship between toxicity and their physical and chemical characteristics. The conventional phenotypic endpoint cytotoxicity and the change in reactive oxygen species (ROS) level were employed in conjunction with toxicogenomics to quantify changes in the gene/protein biomarker level in the regulation of different damage/repair pathways. Discovery and evaluation of inhibitor of LARP6 as specific antifibrotic compound.

Fibrosis is characterized by excessive production of type I collagen. Biosynthesis of type I collagen in fibrosis is augmented by binding of protein LARP6 to the 5' stem-loop structure (5'SL), which is found exclusively in type I collagen mRNAs. A high throughput screen was performed to discover inhibitors of LARP6 binding to 5'SL, as potential antifibrotic drugs. The screen yielded one compound (C9) which was able to dissociate LARP6 from 5' SL RNA in vitro and to inactivate the binding of endogenous LARP6 in cells. Treatment of hepatic stellate cells (liver cells responsible for fibrosis) wi

Microplastic-Mediated Gene Expression Alterations and Cancer Risk: Insights from Toxicogenomic Analysis.

Micro- and nanoplastics (MNPs) are pervasive environmental contaminants that pose significant threats to ecosystems and the health of humans and other organisms. Increasing evidence indicates that MNP exposure can induce various biological disturbances, including cytotoxicity, chronic inflammation, endocrine disruption, oxidative stress, metabolic dysfunction, and cellular impairment. Many of these processes are closely associated with cancer initiation and progression. However, the molecular mechanisms underlying the relationship between MNP exposure and carcinogenesis remain unclear. This re

Identification of Time-Invariant Biomarkers for Non-Genotoxic Hepatocarcinogen Assessment.

Non-genotoxic hepatocarcinogens (NGHCs) can only be confirmed by 2-year rodent studies. Toxicogenomics (TGx) approaches using gene expression profiles from short-term animal studies could enable early assessment of NGHCs. However, high variance in the modulation of the genes had been noted among exposure styles and datasets. Expanding from our previous strategy in identifying consensus biomarkers in multiple experiments, we aimed to identify time-invariant biomarkers for NGHCs in short-term exposure styles and validate their applicability to long-term exposure styles. In this study, nine time-

AIVIVE: a novel AI framework for enhanced in vitro to in vivo extrapolation (IVIVE) of toxicogenomics data.

In vitro to in vivo extrapolation (IVIVE) of toxicogenomics (TGx) data is essential for enhancing mechanism-based toxicity evaluations and minimizing animal use. However, translating in vitro findings to in vivo responses remains challenging. Generative adversarial networks (GANs) show potential in synthesizing gene expression data but often miss subtle, toxicologically relevant signals. We developed AIVIVE (artificial intelligence-aided IVIVE), a novel framework integrating GANs with local optimizers guided by biologically relevant gene modules to improve prediction accuracy. AIVIVE was train

CTD tetramers: a new online tool that computationally links curated chemicals, genes, phenotypes, and diseases to inform molecular mechanisms for environmental health.

The molecular mechanisms connecting environmental exposures to adverse endpoints are often unknown, reflecting knowledge gaps. At the Comparative Toxicogenomics Database (CTD), we developed a bioinformatics approach that integrates manually curated, literature-based interactions from CTD to generate a "CGPD-tetramer": a 4-unit block of information organized as a step-wise molecular mechanism linking an initiating Chemical, an interacting Gene, a Phenotype, and a Disease outcome. Here, we describe a novel, user-friendly tool called CTD Tetramers that generates these evidence-based CGPD-tetramer

Involvement of toxic metals and PCBs mixture in the thyroid and male reproductive toxicity: In silico toxicogenomic data mining.

Toxicological research is mostly limited to considering the effects of a single substance, even though the real exposure of people is reflected in their daily exposure to many different chemical substances in low-doses. This in silico toxicogenomic study aims to provide evidence for the selected environmental (organo)metals (lead, cadmium, methyl mercury) + polychlorinated biphenyls mixture involvement in the possible alteration of thyroid, and male reproductive system function, and furthermore to predict the possible toxic mechanisms of the environmental cocktail. Pharmacomicrobiomics: a novel route towards personalized medicine?

Inter-individual heterogeneity in drug response is a serious problem that affects the patient's wellbeing and poses enormous clinical and financial burdens on a societal level. Pharmacogenomics has been at the forefront of research into the impact of individual genetic background on drug response variability or drug toxicity, and recently the gut microbiome, which has also been called the second genome, has been recognized as an important player in this respect. Moreover, the microbiome is a very attractive target for improving drug efficacy and safety due to the opportunities to manipulate it

Plasticizer-responsive molecular axes in heart failure: a subtype-aware toxicogenomic framework relevant to environmental health.

Environmental exposure to synthetic chemicals has been associated with cardiovascular risk, yet mechanistic connections between real-world chemical mixtures and heart failure heterogeneity remain incompletely characterized. Here we present a mixture-aware toxicogenomic framework that integrates multi-cohort human cardiac transcriptomes with function-based grouping of 37 plasticizers. Using multi-resource, consensus-derived target profiles, we organized plasticizers into six functional clusters, enabling classification beyond chemical structure. Rather than relying on curated disease gene sets
