High-throughput sequencing is becoming the method of choice for plant diagnostics. It allows the detection of known and novel viruses and viroids, even in co-infection, without preliminary knowledge of the target. However, this method has its own limitations when compared to real-time PCR or ELISA. Laboratories that implement this type of technologies in-house must ensure that the performance criteria meet the requirements associated with their diagnostic activity. In this study, we present a workflow for in-house plant viruses and viroid detection, based on total RNA extraction, ribodepletion

Hop stunt viroid (HSVd) is an emerging threat to sweet cherry production in China, yet its geographic distribution and genomic characteristics remain poorly understood. Here, we report the first occurrence of HSVd in cherry in Hebei Province and the complete genome sequences of three local isolates: YT-HSVd‑1 (PQ580329), YT-HSVd‑14 (PQ580330), and YT-HSVd‑15 (PQ580350). Phylogenetic analysis placed them within a distinct Plum‑type clade alongside isolates SC‑17, SC‑13 (Shandong sweet cherry), FP2 (Japanese plum; AB098502.1), HSVd.apr9, and HSVd.apr10 (Moroccan apricot), sharing 91.45-97.01% nu

Apple hammerhead viroid (AHVd) is an emerging pathogen with a global distribution in apple-growing regions. To clarify its occurrence and distribution in northern China, long non-coding RNA (lncRNA) sequencing combined with RT-PCR was employed to screen 502 apple samples from commercial orchards in Hebei, Liaoning, Inner Mongolia, Shandong, and Shaanxi. AHVd was detected in 34.7% of samples, with infection rates ranging from 25.6% to 37.5% across the five provinces. Notably, 93.7% of AHVd-positive samples were co-infected with multiple viruses, with one extreme case harboring ten distinct path

Fluorescence in situ hybridisation (FISH) is a valuable technique for visualising RNA molecules in their native cellular context. Still, its application in plant tissues is often limited by tissue autofluorescence and the lack of optimised protocols. Here, we developed and validated a simple, reproducible FISH workflow to detect Apple scar skin viroid (ASSVd) in cucumber. Systematic optimisation of probe chemistry, tissue selection, and sampling stage significantly improved assay sensitivity and reproducibility. The AZDye594-labelled antisense riboprobe produced higher signal-to-background rat

In spring 2012, a severe disease was observed on a limited number of tomato plants (Solanum lycopersicum L.) in a research greenhouse facility in western North Carolina. The first symptoms noted were downward curling of the terminal leaves accompanied by a rough puckered darker green texture. This was followed in time by greater distortion of the leaves with pale green on leaf margins. Older leaves with symptoms developed necrosis, with necrotic spots and streaks appearing on a few fruits. On some of these affected fruits, stems, peduncles, pedicels, and sepals also showed symptoms. Infected p

Citrus viroid V (CVd-V), a member of the species Apscaviroid epsiloncitri (family Pospiviroidae), is a graft-transmitted pathogen that spreads through infected propagation material and has been reported in several countries. Recently, it has been detected for the first time in Italy. Although CVd-V is generally considered asymptomatic, foliar and stem symptoms have been observed in Etrog citron. In several citrus species, mixed infections of CVd-V with other viroids give synergistic effects that cause more severe symptoms. To evaluate its spread, a specific and sensitive RT-qPCR assay was deve

Aptamers are powerful tools for detecting and analyzing biomolecules that consist of proteins or nucleic acids. However, their application to aptamers against viroids-highly structured self-replicating RNAs-has not yet been explored. In this study, a magnetic bead- and high-throughput sequencing-based SELEX (MB-HTS-SELEX) protocol for selecting potential aptamers against potato spindle tuber viroid (PSTVd) is presented. Full-length biotinylated-PSTVd RNA was transcribed in vitro, immobilized on streptavidin-coated magnetic beads, and incubated with a library of ~3.32 × 1014 molecules of random

Tomato plants expressing the NahG transgene, which prevents accumulation of endogenous salicylic acid (SA), were used to study the importance of the SA signalling pathway in basal defence against Citrus Exocortis Viroid (CEVd) or Tomato Spotted Wilt Virus (TSWV). The lack of SA accumulation in the CEVd- or TSWV-infected NahG tomato plants led to an early and dramatic disease phenotype, as compared to that observed in the corresponding parental Money Maker. Addition of acibenzolar-S-methyl, a benzothiadiazole (BTH), which activates the systemic acquired resistance pathway downstream of SA signa

In December 2008, a collection of Citrus spp. in Kerikeri, New Zealand was surveyed for virus and viroid diseases. Symptoms characteristic of virus or viroid infection were not observed other than Citrus tristeza virus (CTV)-associated stem pitting when examined with the bark removed. Total RNA was extracted from bark samples of 273 trees using RLT buffer (Qiagen Inc., Chatsworth, CA) on a KingFisher mL workstation (Thermo Scientific, Waltham, MA) and tested by reverse transcription (RT)-PCR). Samples from three trees, two from sweet orange, Citrus × sinensis (L.) Osbeck (pro sp.) (maxima × re

Northern-blot hybridization and low-scale sequencing have revealed that plants infected by viroids, non-protein-coding RNA replicons, accumulate 21-24 nt viroid-derived small RNAs (vd-sRNAs) similar to the small interfering RNAs, the hallmarks of RNA silencing. These results strongly support that viroids are elicitors and targets of the RNA silencing machinery of their hosts. Low-scale sequencing, however, retrieves partial datasets and may lead to biased interpretations. To overcome this restraint we have examined by deep sequencing (Solexa-Illumina) and computational approaches the vd-sRNAs

INTRODUCTION: Hop (Humulus lupulus L.), a vital crop in the brewing industry, is increasingly threatened by infections caused by viroids and viruses. The extensive use of vegetative propagation in hop cultivation facilitates the accumulation and dissemination of these pathogens. However, little is known about their prevalence and ecological behavior in non-commercial settings. This study provides a comprehensive overview of viroid and virus infections across Germany, with particular attention to their occurrence and potential transmission across commercial, settlement, and wild hop populations

The RNA genome of pathogenic and non-pathogenic variants of citrus Hop stunt viroid (HSVd) differ by five to six nucleotides located within the variable (V) domain referred to as the "cachexia expression motif". Sensitive hosts such as mandarin and its hybrids are seriously affected by cachexia disease. Current methods to differentiate HSVd variants rely on lengthy greenhouse biological indexing on Parson's Special mandarin and/or direct nucleotide sequence analysis of amplicons from RT-PCR of HSVd-infected plants. Two independent high throughput assays to segregate HSVd variants by real-time

How viroids, tiny non-protein-coding RNAs (~250-400 nt), incite disease is unclear. One hypothesis is that viroid-derived small RNAs (vd-sRNAs; 21-24 nt) resulting from the host defensive response, via RNA silencing, may target for cleavage cell mRNAs and trigger a signal cascade, eventually leading to symptoms. Peach latent mosaic viroid (PLMVd), a chloroplast-replicating viroid, is particularly appropriate to tackle this question because it induces an albinism (peach calico, PC) strictly associated with variants containing a specific 12-14-nt hairpin insertion. By dissecting albino and green

Understanding how viruses and subviral agents initiate disease is central to plant pathology. Whether RNA silencing mediates the primary lesion triggered by viroids (small non-protein-coding RNAs), or just intermediate-late steps of a signaling cascade, remains unsolved. While most variants of the plastid-replicating peach latent mosaic viroid (PLMVd) are asymptomatic, some incite peach mosaics or albinism (peach calico, PC). We have previously shown that two 21-nt small RNAs (PLMVd-sRNAs) containing a 12-13-nt PC-associated insertion guide cleavage, via RNA silencing, of the mRNA encoding a h

In plant–pathogen interactions, infection typically leads to growth inhibition or even host mortality. However, under certain environmental conditions, some pathogens can paradoxically enhance host fitness in response to stress. Viroids, such as potato spindle tuber viroid (PSTVd), are circular single-stranded RNAs that cause plant diseases. In this study, PSTVd was used as a model to investigate adaptive host–pathogen interactions under polyethylene glycol (PEG)-simulated drought stress. Tomato (Solanum lycopersicum) plants were infected with PSTVd and then subjected to drought treatment usin

Viroids are small infectious pathogens, composed of a short single-stranded circular RNA. Hop (Humulus lupulus L.) plants are hosts to four viroids from the family Pospiviroidae. Hop latent viroid (HLVd) is spread worldwide in all hop-growing regions without any visible symptoms on infected hop plants. In this study, we evaluated the influence of HLVd infection on the content and the composition of secondary metabolites in maturated hop cones, together with gene expression analyses of involved biosynthesis and regulation genes for Saaz, Sládek, Premiant and Agnus cultivars. We confirmed that t

Five epidemics of diffuse, poorly differentiated lymphocytic, immunoblastic, and plasmacytoid lymphoma induced by an infectious, horizontally transmitting viroidlike agent have occurred in two hamster facilities. Incidence summaries and pathologic characteristics of the lymphomas induced in LSH and LVG hamsters are presented. An elevated leukocyte count with a marked increase in neutrophils and a significant decrease in small mononuclear lymphocytes was detected in 5-week-old but not in 10- or 25-week-old LVG hamsters born in the facility contaminated with the lymphoma-inducing agent. Trialeurodes vaporariorum, commonly known as the greenhouse whitefly, severely infests important crops and serves as a vector for apple scar skin viroid (ASSVd). This vector-mediated transmission may cause the spread of infection to other herbaceous crops. For effective management of ASSVd, it is important to explore the whitefly's proteins, which interact with ASSVd RNA and are thereby involved in its transmission. In this study, it was found that a small heat shock protein (sHsp) from T. vaporariorum, which is expressed under stress, binds to ASSVd RNA. The sHsp gene is 606 bp in length and

The Oxford Nanopore Technologies (ONT) MinION MK1b sequencer was found to be a useful low-cost entry device for the detection of plant viruses and viroids, especially when double-stranded RNA (dsRNA) is used as input material. Extractions from either dormant wood or mature leaf tissue are suitable for this purpose. A set of 45 plant samples with various known virus and viroid infections was sequenced with both a MinION Mk1b and an Illumina NextSeq 500, for the purpose of comparing detection rates between sequencing methods. Despite the larger sequencing capacity of the NextSeq, the MinION repr

In order to promote a local Tunisian product, this study was designed to examine, for the first time, the anti-Acanthamoeba activity (Acanthamoeba castellanii Neff) of the essential oils of Tunisian Citrus sinensis peels (Maltese half-blood) and the effect of viroid plant infection on this activity. To do so, three samples of peels' essential oils were studied: from a healthy plant (Control), a plant inoculated with Citrus exocortis viroid (CEVd) and one inoculated with hot stunt cachexia viroid (HSVd). The samples were extracted by hydrodistillation from dried peels and characterized by GC-MS
