Operator learning for urban water clarification hydrodynamics and particulate matter transport with physics-informed neural networks.

Computational fluid dynamics (CFD) can be a powerful tool for higher-fidelity water infrastructure planning and design. Despite decades of development and demonstration over a wide range of water systems such as clarification basins, activated sludge processes, ozone contactors, etc., CFD remains primarily used in academic research, with limited application in civil and environmental engineering practice. This limitation is contributed by its higher computational cost and demand for specialized user skills. This, however, need not be the case, if a robust and efficient surrogate model can be d

Application of machine learning in a rodent malaria model for rapid, accurate, and consistent parasite counts.

Rodent malaria models serve as important preclinical antimalarial and vaccine testing tools. Evaluating treatment outcomes in these models often requires manually counting parasite-infected red blood cells (iRBCs), a time-consuming process, which can be inconsistent between individuals and labs. We have developed an easy-to-use machine learning (ML)-based software, Malaria Screener R, to expedite and standardize such studies by automating the counting of Plasmodium iRBCs in rodents. This software can process Giemsa-stained blood smear images captured by any camera-equipped microscope. It featu

Web-CONEXS: an inroad to theoretical X-ray absorption spectroscopy.

Accurate analysis of the rich information contained within X-ray spectra usually calls for detailed electronic structure theory simulations. However, density functional theory (DFT), time-dependent DFT and many-body perturbation theory calculations increasingly require the use of advanced codes running on high-performance computing (HPC) facilities. Consequently, many researchers who would like to augment their experimental work with such simulations are hampered by the compounding of nontrivial knowledge requirements, specialist training and significant time investment. To this end, we presen

A brain-computer interface based on self-regulation of gamma-oscillations in the superior parietal cortex.

OBJECTIVE: Brain-computer interface (BCI) systems are often based on motor- and/or sensory processes that are known to be impaired in late stages of amyotrophic lateral sclerosis (ALS). We propose a novel BCI designed for patients in late stages of ALS that only requires high-level cognitive processes to transmit information from the user to the BCI. APPROACH: We trained subjects via EEG-based neurofeedback to self-regulate the amplitude of gamma-oscillations in the superior parietal cortex (SPC). We argue that parietal gamma-oscillations are likely to be associated with high-level attentiona

Effectiveness of mixed reality-based rehabilitation on hands and fingers by individual finger-movement tracking in patients with stroke.

BACKGROUND: Mixed reality (MR) is helpful in hand training for patients with stroke, allowing them to fully submerge in a virtual space while interacting with real objects. The recognition of individual finger movements is required for MR rehabilitation. This study aimed to assess the effectiveness of updated MR-board 2, adding finger training for patients with stroke. METHODS: Twenty-one participants with hemiplegic stroke (10 with left hemiplegia and 11 with right hemiplegia; nine female patients; 56.7 ± 14.2 years of age; and onset of stroke 32.7 ± 34.8 months) participated in this study.

Reannotation-Free Automatic Recognition Methods for Empty Camera Trap Images Based on MegaDetector Optimization.

Camera traps are widely used in wildlife surveys but often generate numerous empty images due to false triggers, which are time-consuming to filter manually. Microsoft's MegaDetector (MD) is commonly applied for empty image filtering; however, setting its confidence threshold is challenging because a high threshold increases the false negative rate (FNR), whereas a low threshold raises the false positive rate (FPR), making it difficult to achieve a satisfactory trade-off between the two. To address this dilemma, we proposed three MD-based methods with different performance and computational re

Combining Deep Learning Techniques and Image Analysis Methods for Vertebrae, Disc, and Spinal Stenosis Characterization in Lumbar Spine MRI.

Artificial neural networks (ANN) in medicine are presented as a decision-making support method that allows obtaining more optimal solutions in terms of time and resource management. In this article, an ANN-aided decision support method has been developed to classify and quantify low back disease, specifically vertebrae and disc characterization, and spinal stenosis from MRI. A set of 1960 slices from 200 patients extracted from T2-weighted lumbar spine MRI has been used to train and evaluate neural networks. The segmentations of the discs and vertebrae have been accomplished using U-nets. Expe

Interfacing brain with computer to improve communication and rehabilitation after brain damage.

Communication and control of the external environment can be provided via brain-computer interfaces (BCIs) to replace a lost function in persons with severe diseases and little or no chance of recovery of motor abilities (ie, amyotrophic lateral sclerosis, brainstem stroke). BCIs allow to intentionally modulate brain activity, to train specific brain functions, and to control prosthetic devices, and thus, this technology can also improve the outcome of rehabilitation programs in persons who have suffered from a central nervous system injury (ie, stroke leading to motor or cognitive impairment)

Deep learning enables stochastic optical reconstruction microscopy-like superresolution image reconstruction from conventional microscopy.

Despite its remarkable potential for transforming low-resolution images, deep learning faces significant challenges in achieving high-quality superresolution microscopy imaging from wide-field (conventional) microscopy. Here, we present X-Microscopy, a computational tool comprising two deep learning subnets, UR-Net-8 and X-Net, which enables STORM-like superresolution microscopy image reconstruction from wide-field images with input-size flexibility. X-Microscopy was trained using samples of various subcellular structures, including cytoskeletal filaments, dot-like, beehive-like, and nanoclust

Reconstruction of upper limb motor function using functional electrical stimulation (FES).

Functional electrical stimulation (FES) techniques progress by adopting the developments in computers and engineering, but complete functional reconstruction is not yet possible to be achieved. The attachment of the devices to the body can be complex, and training to handle FES is not easy. FES systems are expensive and their coverage by medical insurance is limited with the exception of a few systems. Hence, recognition of FES by the medical community is limited and as a result, it is not a common therapy. However, FES is the main method available for reconstruction of motor function, at pres

Estimation and validation of temporal gait features using a markerless 2D video system.

BACKGROUND AND OBJECTIVE: Estimation of temporal gait features, such as stance time, swing time and gait cycle time, can be used for clinical evaluations of various patient groups having gait pathologies, such as Parkinson's diseases, neuropathy, hemiplegia and diplegia. Most clinical laboratories employ an optoelectronic motion capture system to acquire such features. However, the operation of these systems requires specially trained operators, a controlled environment and attaching reflective markers to the patient's body. To allow the estimation of the same features in a daily life setting,

Comparing virtual reality and simulation to teach the assessment and management of acute surgical scenarios: A pilot study.

BACKGROUND AND AIMS: Traditional apprenticeship-based surgical training presents with challenges, especially in acute scenarios. Simulation provides the current standard of facilitating surgical training in a low-risk environment but is restricted by limited accessibility and high costs. Virtual reality (VR) offers immersive three-dimensional computer-generated training scenarios and can connect users from various locations. We aimed to compare the performance of junior doctors to manage an acute surgical scenario using VR and mannequin-based simulation. We hypothesised that VR would be as eff

Investigating singing imagery as an additional or alternative control task for EEG-based Brain-Computer Interfaces.

INTRODUCTION: Brain-computer interfaces (BCIs) provide a movement-free means of communication and control, typically based on motor imagery (MI) tasks of hand, foot, or tongue movements. Most BCI studies focus on classifying up to four such tasks, which limits the number of available commands and restricts overall system functionality. Expanding the range of reliable mental tasks would directly increase the number of possible commands and thereby enhance the practical utility of BCIs. Singing imagery (SI) may offer an intuitive alternative or additional task to complement conventional MI parad

Recommendations for Combining Brain-Computer Interface, Motor Imagery, and Virtual Reality in Upper Limb Stroke Rehabilitation: Qualitative Participatory Design Study.

BACKGROUND: The high incidence and prevalence of upper limb impairment post stroke highlights the need for advancements in rehabilitation. Brain-computer interfaces (BCIs) represent a promising technology by directly training the central nervous system. The integration of motor imagery (MI) and motor observation through virtual reality (VR) using BCIs provides valuable opportunities for rehabilitation. However, the diversity in intervention designs demonstrates the lack of guiding recommendations integrating neurorehabilitation principles for BCIs. OBJECTIVE: This study aims to develop recomm

Developing and Testing a Web-Based Provider Training for Cognitive Behavioral Therapy of Insomnia.

INTRODUCTION: Chronic insomnia is a common and debilitating disease that increases risk for significant morbidity and workplace difficulties. Cognitive behavioral therapy for insomnia (CBT-I) is the first-line treatment, but there is a critical lack of behavioral health providers trained in CBT-I because, in part, of a bottleneck in training availability and costs. The current project developed and evaluated a web-based provider training course for CBT-I: CBTIweb.org. MATERIALS AND METHODS: Subject matter experts developed the content for CBTIweb.org. Then, trainees completed alpha testing (n

Quadcopter control in three-dimensional space using a noninvasive motor imagery-based brain-computer interface.

OBJECTIVE: At the balanced intersection of human and machine adaptation is found the optimally functioning brain-computer interface (BCI). In this study, we report a novel experiment of BCI controlling a robotic quadcopter in three-dimensional (3D) physical space using noninvasive scalp electroencephalogram (EEG) in human subjects. We then quantify the performance of this system using metrics suitable for asynchronous BCI. Lastly, we examine the impact that the operation of a real world device has on subjects' control in comparison to a 2D virtual cursor task. APPROACH: Five human subjects we

REViewer: haplotype-resolved visualization of read alignments in and around tandem repeats.

BACKGROUND: Expansions of short tandem repeats are the cause of many neurogenetic disorders including familial amyotrophic lateral sclerosis, Huntington disease, and many others. Multiple methods have been recently developed that can identify repeat expansions in whole genome or exome sequencing data. Despite the widely recognized need for visual assessment of variant calls in clinical settings, current computational tools lack the ability to produce such visualizations for repeat expansions. Expanded repeats are difficult to visualize because they correspond to large insertions relative to th

How many people does it take to operate a picture archiving and communication system?

The most frequently asked question without a correct answer is: "Just how many people does it take to operate a picture archiving and communication system (PACS)?" At Texas Children's Hospital, our consensus is that we do not yet know. As soon as we felt we had adequate staffing to provide timely response for routine services, we found that including the Intensive Care Units (ICUs) increased our demand for urgent response beyond our capacity. The addition of inpatient bedside imaging to PACS also increased the demand for round-the-clock and weekend PACS services. Our answer to the staffing que

Fast estimation of patient-specific organ doses from abdomen and head CT examinations without segmenting internal organs using machine learning models.

BACKGROUND: Computed Tomography (CT) imaging is essential for disease detection but carries a risk of cancer due to X-ray exposure. Typically, assessing this risk requires segmentation of the internal organ contours to predict organ doses, which hinders its clinical application. This study introduces a method that uses support vector regression (SVR) models trained on skin outline radiomic features to predict organ doses without organ segmentation, thus streamlining the process for clinical use. METHODS: CT scans of the head and abdomen were used to extract radiomic features of the skin outli
