A consensus molecular subtypes classification strategy for clinical colorectal cancer tissues.

Consensus Molecular Subtype (CMS) classification of colorectal cancer (CRC) tissues is complicated by RNA degradation upon formalin-fixed paraffin-embedded (FFPE) preservation. Here, we present an FFPE-curated CMS classifier. The CMSFFPE classifier was developed using genes with a high transcript integrity in FFPE-derived RNA. We evaluated the classification accuracy in two FFPE-RNA datasets with matched fresh-frozen (FF) RNA data, and an FF-derived RNA set. An FFPE-RNA application cohort of metastatic CRC patients was established, partly treated with anti-EGFR therapy. Key characteristics per

Comparative Toxicogenomics Database (CTD): update 2023.

The Comparative Toxicogenomics Database (CTD; http://ctdbase.org/) harmonizes cross-species heterogeneous data for chemical exposures and their biological repercussions by manually curating and interrelating chemical, gene, phenotype, anatomy, disease, taxa, and exposure content from the published literature. This curated information is integrated to generate inferences, providing potential molecular mediators to develop testable hypotheses and fill in knowledge gaps for environmental health. This dual nature, acting as both a knowledgebase and a discoverybase, makes CTD a unique resource for

DDInter: an online drug-drug interaction database towards improving clinical decision-making and patient safety.

Drug-drug interaction (DDI) can trigger many adverse effects in patients and has emerged as a threat to medicine and public health. Despite the continuous information accumulation of clinically significant DDIs, there are few open-access knowledge systems dedicated to the curation of DDI associations. To facilitate the clinicians to screen for dangerous drug combinations and improve health systems, we present DDInter, a curated DDI database with comprehensive data, practical medication guidance, intuitive function interface, and powerful visualization to the scientific community. Currently, DD

Dependency Map correlation analysis reveals WDR89 as a genome maintenance factor.

The Cancer Dependency map project (DepMap) has created an unprecedented resource of siRNA and CRISPR genetic screens across more than 1000 cell line models. Numerous computational tools have been developed to analyze DepMap outputs and have revealed new genetic dependencies relevant to cancer. Here we extracted correlation information from the DepMap using curated gene sets of biological pathways to determine if this approach could reveal new high confidence candidates. Beginning with a set of curated DNA repair proteins we determined correlations of query gene knockout fitness across all DepM

An Iterative, Pathologist-in-the-Loop Workflow for Generation of Clinical-Grade Synthetic Pathology Images in a Diverse Cohort of Pancreatic Tumors.

BACKGROUND/OBJECTIVES: The training of diagnostic pancreatic pathologists is largely limited by the diversity of available pathology images, especially those of rare diseases or conditions. METHODS: Using a cohort of seven pancreatic neoplasms, we developed an iterative, pathologist-in-the-loop workflow integrating scalable tile pruning, generative-model optimization, and postprocessing truncation. Two pathologists evaluated synthetic-image quality and subtype representation on a 0-3 scale; the independent pathologist was blinded to image source and truncation condition and also rated curated

Predictive classification-based read-across for diverse functional vitiligo-linked chemical exposomes (ViCE): A new approach for the assessment of chemical safety for the vitiligo disease in humans.

We have explored a new approach using a similarity measure-based read-across derived hypothesis to address the precise risk assessment of vitiligo active chemicals. In this analysis, we initially prepared a data set by combining vitiligo active compounds taken from the previous literature with non-vitiligo chemicals, which are non-skin sensitizers reported in another literature. Afterward, we performed the manual curation process to obtain a curated dataset. Furthermore, the optimum similarity measure was identified from a validation set using a pool of 47 descriptors from the analysis of the

FAIR Data Standards for AI in Plant Biology: Current Practice and Case Studies.

Artificial Intelligence (AI) has become a central analytical approach in plant science, supporting prediction, pattern discovery, and integration across molecular, phenotypic, and environmental data. While methodological advances have been rapid, progress is increasingly constrained less by algorithms than by the structure, semantics, and interoperability of the underlying data. In this review, we examine how the Findable, Accessible, Interoperable, and Reusable (FAIR) principles are currently realized in AI-driven plant research and how different implementations shape which AI analyses are fe

A Model for Cotton Emergence Based on Thirty Years of Seed Treatment Trials Conducted by the National Cotton Seed Treatment Committee.

Over 30 years, the National Cotton Council's National Cottonseed Treatment program has conducted coordinated seed treatment trials across the U.S., resulting in a comprehensive dataset of over 500 field trials. After data curation compiled from annual reports published in the Cotton Beltwide Proceedings, we used data from 409 field trials to develop beta regression models for upland cotton (Gossypium hirsutum L.) seedling emergence that integrates environmental and pathogen variables and to evaluate the efficacy of seed treatments. The minimum air temperature nine days post-planting and the cu

From bonds to interactions: comprehensive molecular characterization via polarizable bond-dipole approach.

Accurately characterizing molecular interactions stands as a pivotal requirement for ensuring the reliability of molecular dynamics simulations. In line with our bond-dipole-based interaction model proposed by Gao et al. [X.-C. Gao, Q. Hao and C.-S. Wang, J. Chem. Theory Comput., 2017, 13, 2730-2741.], we have implemented an efficient and concise approach to compute electrostatic potential. This methodology capitalizes on the polarizable nature of chemical bond dipoles, resulting in a model of remarkable simplicity. In this study, we have revised the polarizable bond-dipole-based force field (

The global meningitis genome partnership.

Genomic surveillance of bacterial meningitis pathogens is essential for effective disease control globally, enabling identification of emerging and expanding strains and consequent public health interventions. While there has been a rise in the use of whole genome sequencing, this has been driven predominately by a subset of countries with adequate capacity and resources. Global capacity to participate in surveillance needs to be expanded, particularly in low and middle-income countries with high disease burdens. In light of this, the WHO-led collaboration, Defeating Meningitis by 2030 Global

Artificial Intelligence-Enabled ECG Screening for LVSD in LBBB: Evaluating Model Development and Transfer Learning Approaches.

BACKGROUND: Left bundle branch block (LBBB) is a common electrocardiogram (ECG) abnormality associated with left ventricular systolic dysfunction (LVSD). Although artificial intelligence (AI)-driven ECG analysis shows promise for LVSD screening, it remains unclear if a general AI-ECG model or one tailored for LBBB patients yields better performance. OBJECTIVES: This study evaluates 4 AI-ECG models for detecting LVSD in LBBB patients and examines the impact of training cohort definitions. METHODS: We developed 4 models using 364,845 ECGs from 4 hospitals: 1) a general AI-ECG model; 2) a model

Investigating the relationship between Pfkelch13 mutations and response to artemisinin-based treatment for uncomplicated falciparum malaria: a protocol for a systematic review and individual patient data meta-analysis.

INTRODUCTION: Artemisinin-based combination therapies (ACTs) remain the WHO-recommended treatment for uncomplicated Plasmodium falciparum malaria. However, the emergence and spread of artemisinin resistance (ART-R) threatens ACT efficacy. ART-R is phenotypically expressed as delayed parasite clearance, which can facilitate ACT partner drug resistance. ART-R has been causally linked to specific mutations in the Pfkelch13 gene. METHODS AND ANALYSIS: The systematic review and associated meta-analysis aim to determine the correlation between Pfkelch13 (alleles present in the Kelch13 gene region o

Machine Learning-Guided Design of MQ Silicone Resin Reinforced Addition-Curing Silicone Rubber: From Literature Data Mining to Experimental Validation.

MQ silicone resins are widely used reinforcing fillers for addition-curing liquid silicone rubber (LSR); however, establishing a quantitative composition-property relationship remains challenging because published data are fragmented across matrix chemistries, crosslinkers, catalyst systems and testing standards. Here we present a machine-learning-guided workflow integrating literature data mining, interpretable random-forest (RF) modelling and independent experimental validation for the design of MQ-reinforced LSR. An RF model trained on 55 curated literature points spanning RTV and LSR syste

AFRbase: a database of protein mutations responsible for antifungal resistance.

MOTIVATION: Fungal pathogens are known to cause life threatening invasive infections with rising global mortality rates. Besides, the indiscriminate use of antifungals in both clinics and agriculture has promoted antifungal drug resistance in the last decade. Fungi can show drug resistance by a variety of mechanisms. But primary driver in all these hitherto documented mechanisms is stable and heritable point mutations in the key proteins. Therefore, cataloguing mutations that can confer resistance is the first step toward understanding the mechanisms leading to the emergence of antifungal resi

Structured Schemas for Provenance-Rich, LLM-Assisted QSP Model Calibration.

Quantitative systems pharmacology (QSP) models require calibration data from literature, yet manual curation is inconsistently documented and large language model (LLM) extraction can hallucinate values and fabricate citations. We present MAPLE (Model-Aware Parameterization from Literature Evidence), which uses structured validation schemas as a collaboration interface between LLMs and modelers. Two schemas span two scales: the SubmodelTarget schema for isolated experiments constraining individual parameters, and the CalibrationTarget schema for clinical and in vivo endpoints constraining the

Multi-omics data integration and network-based analysis drives a multiplex drug repurposing approach to a shortlist of candidate drugs against COVID-19.

The severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) pandemic is undeniably the most severe global health emergency since the 1918 Influenza outbreak. Depending on its evolutionary trajectory, the virus is expected to establish itself as an endemic infectious respiratory disease exhibiting seasonal flare-ups. Therefore, despite the unprecedented rally to reach a vaccine that can offer widespread immunization, it is equally important to reach effective prevention and treatment regimens for coronavirus disease 2019 (COVID-19). Contributing to this effort, we have curated and analyzed
