Lifestyle change and mobility in obese adults with type 2 diabetes.

BACKGROUND: Adults with type 2 diabetes mellitus often have limitations in mobility that increase with age. An intensive lifestyle intervention that produces weight loss and improves fitness could slow the loss of mobility in such patients. METHODS: We randomly assigned 5145 overweight or obese adults between the ages of 45 and 74 years with type 2 diabetes to either an intensive lifestyle intervention or a diabetes support-and-education program; 5016 participants contributed data. We used hidden Markov models to characterize disability states and mixed-effects ordinal logistic regression to

Detection of PCR chimeras in adaptive immune receptor repertoire sequences.

MOTIVATION: Adaptive Immune Receptor Repertoire sequencing (AIRR-seq) has emerged as a central approach for studying T cell and B cell receptor populations, and is now an important component of studies of autoimmunity, immune responses to pathogens, vaccines, allergens, and cancers, and for antibody discovery. When amplifying the rearranged V(D)J genes encoding antigen receptors, each cycle of the Polymerase Chain Reaction (PCR) can produce spurious "chimeric" hybrids of two or more different template sequences. While the generation of chimeras is well understood in bacterial and viral sequenc

CNV-Finder: streamlining copy number variation discovery.

MOTIVATION: Copy Number Variations (CNVs) play pivotal roles in complex disease etiology, often requiring large sample sizes to analyze disease associations. While genotyping arrays offer a cost-effective approach for CNV detection using Log R Ratio (LRR) and B Allele Frequency (BAF) signals, existing independent array-based callers suffer from high false positive rates and noise susceptibility, burdening manual validation. RESULTS: We present CNV-Finder, a deep learning pipeline employing Long Short-Term Memory (LSTM) networks for large-scale CNV identification within user-defined genomic re

Supervised Learning of Physical Activity Features From Functional Accelerometer Data.

OBJECTIVE: We propose a new health informatics framework to analyze physical activity (PA) from accelerometer devices. Accelerometry data enables scientists to extract personal digital features useful for precision health decision making. Existing methods in accelerometry data analysis typically begin with discretizing summary counts by certain fixed cutoffs into activity categories. One well-known limitation is that the chosen cutoffs are often validated under restricted settings, and cannot be generalizable across populations, devices, or studies. METHODS: We develop a data-driven approach

Mild traumatic brain injury impairs the coordination of intrinsic and motor-related neural dynamics.

Mild traumatic brain injury (mTBI) poses a considerable burden on healthcare systems. Whilst most patients recover quickly, a significant number suffer from sequelae that are not accompanied by measurable structural damage. Understanding the neural underpinnings of these debilitating effects and developing a means to detect injury, would address an important unmet clinical need. It could inform interventions and help predict prognosis. Magnetoencephalography (MEG) affords excellent sensitivity in probing neural function and presents significant promise for assessing mTBI, with abnormal neural

A segmentation method based on HMRF for the aided diagnosis of acute myeloid leukemia.

BACKGROUND AND OBJECTIVES: The diagnosis of acute myeloid leukemia (AML) is purely dependent on counting the percentages of blasts (>20%) in the peripheral blood or bone marrow. Manual microscopic examination of peripheral blood or bone marrow aspirate smears is time consuming and less accurate. The first and very important step in blast recognition is the segmentation of the cells from the background for further cell feature extraction and cell classification. In this paper, we aimed to utilize computer technologies in image analysis and artificial intelligence to develop an automatic program

AI tools for cryo-EM: Protein particle picking, density map enhancement, and atomic model building.

Single-particle cryo-electron microscopy (cryo-EM) has rapidly evolved from largely manual, stepwise workflows to AI-assisted, increasingly automated protein structure determination pipelines. This chapter presents an end-to-end view on our deep learning-based AI tools that address three major stages of cryo-EM data analysis: protein particle picking, density map enhancement, and atomic structural model building. First, we introduce two of our AI-based particle pickers: CryoTransformer, a transformer-residual architecture trained on the large-scale CryoPPP dataset, and CryoSegNet, which couple

Same movies, different stories: aberrant brain state dynamics during naturalistic emotional stimuli in depression.

BACKGROUND: Affective social interaction relies on aligning emotional and cognitive responses with others, reflected in synchronized neural network states. Major depressive disorder (MDD), characterized by social withdrawal and emotional isolation, may impair this capacity. This study aimed to test whether individuals with first-episode, drug-naïve MDD exhibit disrupted shared neural representations during naturalistic emotional experiences, and to identify which specific brain-state dynamics underlie such alterations. METHODS: Participants with MDD (n = 55) and healthy controls (HCs, n = 62)

Static and dynamic functional connectivity of unruptured arteriovenous malformations-related epilepsy: A resting-state functional MRI study.

OBJECTIVE: To investigate the static and dynamic network alteration during the interictal phase in patients with epileptic unruptured arteriovenous malformation (AVM). METHODS: This study employed the seed-to-seed functional connectivity (FC) and the Hidden Markov Model (HMM) to analyze resting-state functional MRI (rsfMRI) data from 24 AVM patients at a single neurosurgery center and 23 control subjects from public datasets. The HMM successfully identified brain states related to AVM subgroups, which were further evaluated using intra- and inter-network-level FC analysis and graph theory. R

Enhanced Single-Particle Upconversion Imaging via Energy Migration Boosting.

Lanthanide-doped upconversion nanoparticles (UCNPs) are promising bioimaging probes due to their exceptional photostability and minimal background interference. However, their limited single-particle brightness has hindered broader applications. The study addresses this challenge by enhancing energy migration (EM) between sensitizer Yb3+ to improve energy transfer efficiency to emitter Er3+. Nanoparticles are designed with a sensitizer/emitter-segregated core-shell-shell architecture (NaLu0.9Er0.1F4@NaYbF4@NaLuF4) to inhibit back energy transfer (BET) and then increased Yb3+ doping levels (NaL

Neural dynamics during heat pain threshold assessment using the method of limits.

The assessment of the heat pain threshold (HPT) as part of quantitative sensory testing (QST) protocols is a widely applied method which is used both in experimental settings and for the characterization of clinical populations. The neuronal responses that occur during clinically utilized HPT assessments, however, have been scarcely investigated directly. To address this gap, we investigated the peristimulus BOLD time courses in response to ascending thermal ramps employing the "Method of Limits" (MoL) approach of HPT testing in 30 healthy male participants. This showed that several brain regi

Tracking the Immediate and Short-Term Effects of Continuous Theta Burst Stimulation on Dynamic Brain States.

Continuous Theta Burst Stimulation (cTBS) has been shown to modulate cortical oscillations and induce cortical inhibitory effects. Electroencephalography (EEG) studies have shown some immediate effects of cTBS on brain activity. To investigate both immediate effects and short-term effects of cTBS on dynamic brain changes, cTBS was applied to 22 healthy participants over their left motor cortex. We recorded eyes-open, resting-state EEG and performance in the Nine-Hole Peg Test (NHPT) before cTBS, immediately after cTBS, and 80 minutes after cTBS. We identified nine states using a Hidden Markov

Temporal-Framing Adaptive Network for Heart Sound Segmentation Without Prior Knowledge of State Duration.

OBJECTIVE: This paper presents a novel heart sound segmentation algorithm based on Temporal-Framing Adaptive Network (TFAN), including state transition loss and dynamic inference. METHODS: In contrast to previous state-of-the-art approaches, TFAN does not require any prior knowledge of the state duration of heart sounds and is therefore likely to generalize to non sinus rhythm. TFAN was trained on 50 recordings randomly chosen from Training set A of the 2016 PhysioNet/Computer in Cardiology Challenge and tested on the other 12 independent databases (2,099 recordings and 52,180 beats). And fur

The first report of polymorphisms and genetic characteristics of the prion protein gene (PRNP) in horses.

Prion diseases have a wide host range, but prion-infected cases have never been reported in horses. Genetic polymorphisms that can directly impact the structural stability of horse prion protein have not been investigated thus far. In addition, we noticed that previous studies focusing on horse-specific amino acids and secondary structure predictions of prion protein were performed for limited parts of the protein. In this study, we found genetic polymorphisms in the horse prion protein gene (PRNP) in 201 Thoroughbred horses. The identified polymorphism was assessed to determine whether this p

RavN is a member of a previously unrecognized group of Legionella pneumophila E3 ubiquitin ligases.

The eukaryotic ubiquitylation machinery catalyzes the covalent attachment of the small protein modifier ubiquitin to cellular target proteins in order to alter their fate. Microbial pathogens exploit this post-translational modification process by encoding molecular mimics of E3 ubiquitin ligases, eukaryotic enzymes that catalyze the final step in the ubiquitylation cascade. Here, we show that the Legionella pneumophila effector protein RavN belongs to a growing class of bacterial proteins that mimic host cell E3 ligases to exploit the ubiquitylation pathway. The E3 ligase activity of RavN was

Creating reference data for early hospital outbreak detection algorithms from experts' ratings.

BACKGROUND: Early outbreak detection algorithms can be useful tools to prevent healthcare-acquired infections in hospitals. However, their development and evaluation are hindered by the lack of available labelled data. AIM: The aim of this study was to build a reference dataset for outbreak detection in hospitals using two different consensus approaches used to build this dataset. METHODS: 25 Canadian and French experts were asked to review one-year time series of weekly incidence from different types of microorganisms, based on the data of a French university hospital. For each time series,

Combining video telemetry and wearable MEG for naturalistic imaging.

Neuroimaging studies have typically relied on rigorously controlled experimental paradigms to probe cognition, in which movement is restricted, primitive, an afterthought or merely used to indicate a subject's choice. Whilst powerful, these paradigms do not often resemble how we behave in everyday life, so a new generation of ecologically valid experiments are being developed. Magnetoencephalography (MEG) measures neural activity by sensing extracranial magnetic fields. It has recently been transformed from a large, static imaging modality to a wearable method where participants can move freel
