Translating Osteoarthritis Genetic Risk Into Biomarkers: Opportunities, Pitfalls, and Implementation Considerations.

Osteoarthritis (OA) is a heterogeneous joint disease in which patients differ widely in onset, progression, pain burden, and inflammatory activity, yet clinical tools for early risk stratification and mechanism-informed subtyping remain limited. Human genetic studies have identified many OA-associated loci, but translation into deployable biomarkers has been slow because most signals are polygenic, largely noncoding, and dependent on tissue and cell state. Despite rapid progress in OA genomics, a major remaining challenge is how to systematically convert genetic discoveries into clinically act

Artificial Intelligence in Pediatric Cardiovascular Genetics: From Multimodal Diagnosis to Risk Prediction and Precision Therapeutics.

Artificial intelligence (AI) is increasingly being explored as a bridge between high-dimensional cardiovascular phenotyping and genomic interpretation in children with inherited and congenital heart disease. This review focuses specifically on where AI-assisted approaches in pediatric cardiovascular genetics have progressed beyond proof-of-concept, how the maturity of evidence differs between general genomic tools and pediatric cardiovascular applications, and what is required for responsible clinical translation. Inherited and rare cardiovascular disorders are characterized by genetic heterog

Cell Painting Identifies Phenotypic Clusters Associated with Anticancer Drug Responses in OVCAR-3 Ovarian Cancer Cells.

Cell Painting is a high-content imaging approach that enables systematic characterization of cellular responses to chemical perturbations through quantitative morphological profiling. Although this methodology has been widely applied in drug discovery and functional genomics, ovarian cancer models remain comparatively underrepresented in Cell Painting studies. In the present work, we established a Cell Painting workflow for OVCAR-3 ovarian cancer cells and applied it to the phenotypic profiling of 54 anticancer compounds representing diverse mechanisms of action. Cells were exposed to compound

Molecular frustration: a hypothesis for regulation of viral infections.

The recent revolution in imaging techniques and results from RNA footprinting in situ reveal how the bacteriophage MS2 genome regulates both particle assembly and genome release. We have proposed a model in which multiple packaging signal (PS) RNA-coat protein (CP) contacts orchestrate different stages of a viral life cycle. Programmed formation and release of specific PS contacts with CP regulates viral particle assembly and genome uncoating during cell entry. We hypothesize that molecular frustration, a concept introduced to understand protein folding, can be used to better rationalize how P

BonoboFlow: viral genome assembly and haplotype reconstruction from nanopore reads.

SUMMARY: Viral genome sequencing and analysis are crucial for understanding the diversity and evolution of viruses. Traditional Sanger sequencing is limited by low sequence depth and is labor intensive. Next-Generation Sequencing (NGS) methods, such as Illumina, offer improved sequencing depth and throughput but face challenges with accurate reconstruction of viral genomes due to genome fragmentation. Third-generation sequencing platforms, such as PacBio and Oxford Nanopore Technologies (ONT), generate long reads with high throughput. However, PacBio is constrained by substantial resource requ

Unlocking cis-regulatory landscapes across 500 million years of evolution and disease mechanisms.

Genomic DNA encodes regulatory information that determines where, when, and to what extent genes are expressed. Theoretically, we should be able to identify these transcriptional "instructions" by examining genomic DNA sequence alone, yet this has remained challenging. Here we present the Vertebrate Regulatory MOdule Detector (VRMOD), a method that accurately predicts gene regulatory sequences using only the query genomic sequences. We applied VRMOD to 309 Ensembl genomes, generating a compendium of high-resolution, genome-position-fixed cis-regulatory modules without parameter tuning. We perf

Predicting cell invasion in breast tumor microenvironment from radiological imaging phenotypes.

BACKGROUND: The abundance of immune and stromal cells in the tumor microenvironment (TME) is informative of levels of inflammation, angiogenesis, and desmoplasia. Radiomics, an approach of extracting quantitative features from radiological imaging to characterize diseases, have been shown to predict molecular classification, cancer recurrence risk, and many other disease outcomes. However, the ability of radiomics methods to predict the abundance of various cell types in the TME remains unclear. In this study, we employed a radio-genomics approach and machine learning models to predict the inf

Tracking the intracellular localization of African swine fever virus genomic DNA using DNAscope in situ hybridization.

The genome of African swine fever virus (ASFV) is characterized by a single linear double-stranded DNA molecule. However, the question of whether ASFV genomic DNA enters the nucleus has been a subject of debate. In this study, DNAscope in situ hybridization (ISH) technology was employed to trace the genomic DNA of ASFV. Specific probes targeting the DNA of the ASFV HLJ/18 strain were designed and synthesized, facilitating the successful detection of ASFV DNA in ASFV-infected porcine alveolar macrophages (PAMs). Detection of ASFV genomic DNA commenced as early as 2 h post-infection (hpi), with

Spatial chromatin architecture and accessibility co-profiling of mammalian tissues.

Cellular function depends on the spatial organization of cells and biomolecules within the tissue microenvironment. Advances in spatial omics have enabled profiling of molecular features such as transcriptome, proteome and epigenome, and there has been rapid progress of imaging-based approaches to study spatial three-dimensional (3D) genome organization. Here we present Spatial-ATAC-Hi-C, a microfluidic‑based platform for genome-wide, spatially resolved joint-profiling of 3D genome organization and chromatin accessibility on tissue slides. Applied to mouse and human brains, Spatial-ATAC-Hi-C r

Prognostication in Autosomal Dominant Polycystic Kidney Disease: Current Tools, Clinical Gaps, and Future Directions.

Autosomal Dominant Polycystic Kidney Disease (ADPKD) is the most prevalent hereditary kidney disorder. While the disease is well-defined, its clinical course is highly variable, making the prediction of individual patient outcomes a significant challenge for clinicians and a source of psychological distress for those affected. Current prognostic tools fall into two primary categories: imaging-based models and genetic scoring systems. However, these unimodal approaches have inherent limitations. Imaging-based metrics often lose prognostic resolution in advanced disease stages as fibrosis begins

Single-strain mobilome sequencing quantifies bacterial genetic response to stress, including activity of IS elements, prophages, RNAs, and REPINs.

Microbial genomes are continuously being rearranged by mobile genetic elements (MGEs), leading to configurations that may confer novel phenotypic traits such as antibiotic resistance, degradation of compounds, or metabolic features. Standard genomic sequencing provides a snapshot of a genome in one configuration, but this static image does not give insight into the dynamics of genomic evolution and whether MGEs are actively changing a genome. We applied single-strain mobilome sequencing to Escherichia coli K-12 MG1655 under various stress conditions: UV, SDS, nalidixic acid, tetracycline, cetr

DAPI staining and DNA content estimation of nuclei in uncultivable microbial eukaryotes (Arcellinida and Ciliates).

Though representing a major component of eukaryotic biodiversity, many microbial eukaryotes remain poorly studied, including the focus of the present work, testate amoebae of the order Arcellinida (Amoebozoa) and non-model lineages of ciliates (Alveolata). In particular, knowledge of genome structures and changes in genome content over the often-complex life cycles of these lineages remains enigmatic. However, the limited available knowledge suggests that microbial eukaryotes have the potential to challenge our textbook views on eukaryotic genomes and genome evolution. In this study, we develo

Enhancing genomic prediction for key production traits in chickens through ultrasound phenotyping and multi-model comparative analysis.

BACKGROUND: Growth performance and carcass traits are economically vital in poultry breeding. In Wenchang chickens, reducing excessive abdominal fat represents a critical breeding objective. However, as a typical carcass trait, abdominal fat thickness has traditionally been measurable only post-slaughter, resulting in inefficient and costly selection processes that hinder genetic progress for these traits. To overcome this limitation, we developed an integrated approach combining non-invasive ultrasound phenotyping and multi-model genomic selection to evaluate growth and fat-related traits in

Bioluminescence Imaging to Study Recombinant Orthopoxvirus Infection in Animal Models.

Bioluminescent images of viral replication in live animals (in vivo) reveal disease dynamics and effects of medical countermeasures over time. After selecting an appropriate orthopoxvirus animal model for the study, a recombinant virus with the firefly luciferase gene inserted in the genome is used to infect the animals. On the day of bioluminescent imaging, the substrate, D-luciferin, is prepared; animals are sedated and injected with the substrate and IVIS imager is utilized; various bioluminescent images are acquired; then animals recover and are able to continue in the study. Ex vivo imagi

Deep learning-based precision phenotyping of spine curvature identifies novel genetic risk loci for scoliosis in the UK Biobank.

Scoliosis is the most common developmental spinal deformity, but its genetic underpinnings remain only partially understood. To identify scoliosis-related loci, we utilized dual energy X-ray absorptiometry (DXA) scans from 57,588 individuals in the UK Biobank (UKB), and quantified spinal curvature using deep learning-based vertebral segmentation and landmarking to measure cumulative horizontal displacement. On a subset of 150 individuals, our automated image-derived curvature measurements showed a correlation of 0.83 with clinical Cobb angle assessments, supporting their validity as a proxy fo
