Interaction of drugs amlodipine and paroxetine with the metabolizing enzyme CYP2B4: a molecular dynamics simulation study.

The interactions of the drugs amlodipine and paroxetine, which are prescribed respectively for treatment of hypertension and depression, with the metabolizing enzyme cytochrome CYP2B4 as the drug target, have been studied by molecular dynamics (MD) simulation. Poly ethylene glycol was used to control the drugs' interactions with each other and with the target CYP2B4. Thirteen simulation systems were carefully designed, and the results obtained from MD simulations indicated that amlodipine in the PEGylated form prescribed with paroxetine in the nonPEGylated form promotes higher cytochrome stabi

Use of molecular dynamics simulation to explore structural facets of human prion protein with pathogenic mutations.

Prion diseases are caused by mutations at different positions of the prion protein. A large number of pathogenic mutations are reported in the literature. Two of such point mutations T193I and R148H located at two different helical strands (H2 and H1) of the prion protein associated with fCJD (familial Creutzfeld-Jacob disease) are studied. We have used classical molecular dynamics (MD) simulation technique to understand the conformational changes and dynamics of the protein under the effect of mutation and compared with the native prion protein. The results indicate that: both mutated forms a

Analysis of Coxiela burnetti dihydrofolate reductase via in silico docking with inhibitors and molecular dynamics simulation.

Coxiella burnetii is a gram-negative bacterium able to infect several eukaryotic cells, mainly monocytes and macrophages. It is found widely in nature with ticks, birds, and mammals as major hosts. C. burnetii is also the biological warfare agent that causes Q fever, a disease that has no vaccine or proven chemotherapy available. Considering the current geopolitical context, this fact reinforces the need for discovering new treatments and molecular targets for drug design against C. burnetii. Among the main molecular targets against bacterial diseases reported, the enzyme dihydrofolate reducta

Molecular dynamics simulation of dipalmitoylphosphatidylcholine modified with a MTSL nitroxide spin label in a lipid membrane.

We investigate the interaction between dipalmitoylphosphatidylcholine (DPPC) and a nitroxide spin label in order to understand its influences on lipid structure and dynamics using molecular dynamics simulations. The system was modified by covalently attaching nitroxide spin labels to the headgroups of two DPPC molecules. (S-(2,2,5,5-tetramethyl-2,5-dihydro-1H-pyrrol-3-yl)methyl methanesulfonothioate) (MTSL) was used as the spin label. The label position and dynamics were analyzed as was the impact of the modified DPPC on the structure of the surrounding lipids. The modified DPPC molecules loca

Effect of osteogenesis imperfecta mutations on free energy of collagen model peptides: a molecular dynamics simulation.

We have carried out stochastic boundary molecular dynamics simulations to estimate free energy changes for substitutions of Gly with Val, Arg and Trp residues in a collagen-like peptide. The relative free energy change differences of mutants containing a Val, an Arg and a Trp relative to the wild type are 5.7, 8.1 and 9.5 kcal/mol, respectively. The corresponding free energy change differences of mutants containing two mutated residues are on average 7.6, 10.5 and 14.7 kcal/mol, respectively. We show that the free energy change differences are correlated with the severity of OI from statistica

Probing ligand binding modes of Mycobacterium tuberculosis MurC ligase by molecular modeling, dynamics simulation and docking.

Multi drug resistance capacity for Mycobacterium tuberculosis (MDR-Mtb) demands the profound need for developing new anti-tuberculosis drugs. The present work is on Mtb-MurC ligase, which is an enzyme involved in biosynthesis of peptidoglycan, a component of Mtb cell wall. In this paper the 3-D structure of Mtb-MurC has been constructed using the templates 1GQQ and 1P31. Structural refinement and energy minimization of the predicted Mtb-MurC ligase model has been carried out by molecular dynamics. The streochemical check failures in the energy minimized model have been evaluated through Proche

Quantifying protein interface footprinting by hydroxyl radical oxidation and molecular dynamics simulation: application to galectin-1.

Biomolecular surface mapping methods offer an important alternative method for characterizing protein-protein and protein-ligand interactions in cases in which it is not possible to determine high-resolution three-dimensional (3D) structures of complexes. Hydroxyl radical footprinting offers a significant advance in footprint resolution compared with traditional chemical derivatization. Here we present results of footprinting performed with hydroxyl radicals generated on the nanosecond time scale by laser-induced photodissociation of hydrogen peroxide. We applied this emerging method to a carb

Exploring the molecular mechanism of Epimedium for the treatment of ankylosing spondylitis based on network pharmacology, molecular docking, and molecular dynamics simulations.

Ankylosing spondylitis (AS) is a rheumatic disease that causes inflammation and bone formation in the spine. Despite significant advances in treatment, adverse side effects have triggered research into natural compounds. Epimedium (EP) is a traditional Chinese herb with a variety of pharmacological activities, including antirheumatic, anti-inflammatory, and immunomodulatory activities; however, its direct effects on AS treatment and the underlying molecular mechanisms have not been systematically studied. Thus, here, we used network pharmacology, molecular docking, and molecular dynamics simul

Molecular Interplay of Small Molecules and Calcium Ions with α-Synuclein Revealed by NMR and Molecular Dynamics Simulations.

Human α-synuclein is an intrinsically disordered protein concentrated at presynaptic terminals and strongly linked to Parkinson's disease and other synucleinopathies. Its dynamic C-terminal region mediates interactions with small molecules and metal ions. Here, we used high-resolution nuclear magnetic resonance spectroscopy (NMR) and molecular dynamics (MD) simulations to characterize interactions between the C-terminal α-synuclein construct, the small molecule fasudil, and calcium ions. NMR data show that fasudil and Ca2+ bind preferentially to overlapping regions enriched in alternating tyro

Effects of Imidazolium-Based Ionic Liquids on Molecular Structural Transitions of Polysulfone Using Molecular Dynamics Simulations.

Polysulfone (PSF)-ionic liquids (ILs) composites exhibit great potential for the development of advanced ultrafiltration membranes. Therefore, understanding the molecular-level interactions between PSF and IL is critical. In this work, the structure and intermolecular properties of PSF with two cations, 1-butyl-3-methylimidazolium ([BMIM]+) and 1-ethyl-3-methylimidazolium ([EMIM]+) with a combination of six anions ([NO3]-, [FRM]-, [ACT]-, [BF4]-, [TFS]-, and [BEZ]- are studied using molecular dynamics simulations. The conformational structures of the PSF chains are analyzed using the radius of

Targeting SARS-CoV-2 nucleocapsid oligomerization: Insights from molecular docking and molecular dynamics simulations.

The outbreak of COVID-19 caused by SARS-CoV-2 virus continually led to infect a large population worldwide. Currently, there is no specific viral protein-targeted therapeutics. The Nucleocapsid (N) protein of the SARS-CoV-2 virus is necessary for viral RNA replication and transcription. The C-terminal domain of N protein (CTD) involves in the self-assembly of N protein into a filament that is packaged into new virions. In this study, the CTD (PDB ID: 6WJI) was targeted for the identification of possible inhibitors of oligomerization of N protein. Herein, multiple computational approaches were

Molecular docking study and molecular dynamic simulation of human cyclooxygenase-2 (COX-2) with selected eutypoids.

Inflammation is a key factor linked to almost all chronic and degenerative diseases implicit with certain levels of pain. In studies, over the past few years, it has been discovered that prostaglandins are the main cause of this inflammation and therefore could be blocked. Although no steroidal medications can be effective, natural compounds may offer a safer and often an effective alternative treatment for pain relief, especially for long-term use. Hence to find out natural anti-inflammatory compounds, we have highlighted five important butenolides that are eutypoid A, B, C, D and E with stru

Molecular Mechanism of Uptake of Cationic Photoantimicrobial Phthalocyanine across Bacterial Membranes Revealed by Molecular Dynamics Simulations.

Phthalocyanines are aromatic macrocyclic compounds, which are structurally related to porphyrins. In clinical practice, phthalocyanines are used in fluorescence imaging and photodynamic therapy of cancer and noncancer lesions. Certain forms of the substituted polycationic metallophthalocyanines have been previously shown to be active in photodynamic inactivation of both Gram-negative and Gram-positive bacteria; one of them is zinc octakis(cholinyl)phthalocyanine (ZnPcChol8+). However, the molecular details of how these compounds translocate across bacterial membranes still remain unclear. In t

Structure and dynamics of the aliphatic cholesterol side chain in membranes as studied by (2)H NMR spectroscopy and molecular dynamics simulation.

Cholesterol is an evolutionarily highly optimized molecule particularly known for its ability to condense the phospholipids in cellular membranes. Until recently, the accompanying increase in the chain order of the surrounding phospholipids was attributed to the planar and rigid tetracyclic ring structure of cholesterol. However, detailed investigations of cholesterol's aliphatic side chain demonstrated that this side chain is responsible for approximately half of the condensation effect. Therefore, we investigated the structure and dynamics of the aliphatic side chain of cholesterol using (2)

Integrative proteomic analysis and molecular dynamics simulations of ANKLE2 reveal mechanisms of microcephaly.

UNLABELLED: ANKLE2 is a scaffolding protein with crucial roles in neuroprogenitor cell division and embryonic brain development. Pathogenic variants in ANKLE2 cause primary microcephaly, a congenital disorder characterized by impaired neurodevelopment. Nonetheless, the underlying dysfunction of ANKLE2 is not understood. Here, we define the ANKLE2 protein interaction landscape, which includes cell division proteins and novel microcephaly candidates in the APC (anaphase-promoting complex). Analysis of six pathogenic variants reveals changes in this interactome that likely result in microcephaly.

Investigating turbulence in strongly coupled dusty plasma using molecular dynamics simulations.

The turbulence dynamics of dusty plasma flows, governed by strong long-range Coulomb interactions between particles, remains inadequately understood. In this paper, we simulate two-dimensional (2D) (KHI) and (RTI) turbulence in dusty plasma using the molecular dynamics (MD) Large-scale Atomic/Molecular Massively Parallel Simulator (LAMMPS) code. The intermediate wavenumbers of these flows exhibit k-3 and k-11/5 spectra, respectively. However, both flows exhibit a thermalized E(k)∝k spectrum at large wavenumbers. The wavenumber range of thermalization extends towards lower values, ultimately re

Leveraging molecular dynamics simulations to study psychedelics and their receptors in future drug development.

INTRODUCTION: Psychedelics show great promise for treating Central Nervous System (CNS) disorders but are limited by side effects like hallucinations. Molecular dynamics (MD) simulations offer atomic-level insights into receptor interactions, helping to overcome these challenges and guide the development of safer, more effective psychedelic-based therapies. AREAS COVERED: This perspective reviews how MD simulations provide atomic-level insights into key psychedelic-receptor mechanisms: biased signaling, receptor multimerization, and lipid modulation. We also discuss MD's role in validating cr

Design and Optimization of Indomethacin Nanocrystals using Machine Learning and Molecular Dynamics Simulations.

In this study, a stable nanocrystalline drug delivery system for indomethacin (IND) was rapidly developed by integrating machine learning methods with Hummer Acoustic Resonance (HAR) technology. This system effectively enhanced the solubility of IND and demonstrated excellent scalability. High-throughput screening using HAR technology identified P188-PVA as the optimal composite stabilizer for IND nanocrystal suspensions. Molecular dynamics simulations were employed to thoroughly investigate the interaction mechanisms between the drug and stabilizers. Systematic design and optimization of IND

Electrophysiological Modeling and Molecular Dynamics Simulations of Cardiac Sodium Channels in Brugada Syndrome.

Brugada syndrome (BrS) is a rare but potentially fatal genetic cardiac disorder, primarily caused by mutations in sodium and potassium ion channels, leading to ventricular arrhythmias and sudden cardiac death. Despite advances in computational modeling, the precise effects of ionic environment and channel kinetics on BrS-related action potentials remain incompletely understood. In this study, we developed a flexible electrophysiological model of cardiac sodium channels using a modifiable Richards activation function to simulate major BrS phenotypes and optimized the shape parameter (h) using p

Photoinduced Dissociation of Halobenzenes: Nonadiabatic Molecular Dynamics Simulations Reveal Key Pathways.

Aryl halides are prototypical molecules for studying photodissociation, yet the role of spin-orbit coupling (SOC) in their dynamics remains incompletely understood. Using state-of-the-art ab initio calculations and excited-state dynamics simulations, we explore the photodissociation pathways of iodobenzene (PhI) and bromobenzene (PhBr). For PhI, two dissociation pathways, direct and indirect modes, are identified, consistent with gas-phase experiments. In contrast, photodissociation of PhBr occurs only after overcoming the energy barrier between bound and repulsive states, which requires activ
