Sequence heterogeneity of HTLV-I proviral DNA in the central nervous system of patients with HTLV-I-associated myelopathy.

The nucleotide sequence of human T-lymphotropic virus type I (HTLV-I) in central nervous system tissue was determined in 3 autopsy cases with HTLV-I-associated myelopathy (HAM)/tropical spastic paraparesis (TSP) and 1 seropositive carrier without HAM/TSP but with multiple sclerosis. All HAM/TSP samples (3 spinal cords and 2 brains) and the sample from the seropositive carrier without HAM/TSP (brain) were positive for HTLV-I env (5146-6681), pX5' (6549-7494), and pX3' (7354-8276) regions by the two-step polymerase chain reaction method. A nucleotide sequence analysis of the pX5' and pX3' polyme

Genomic organization of GB viruses A and B: two new members of the Flaviviridae associated with GB agent hepatitis.

The genomes of two positive-strand RNA viruses have recently been cloned from the serum of a GB agent-infected tamarin by using representational difference analysis. The two agent, GB viruses A and B (GBV-A and GBV-B, respectively), have genomes of 9,493 and 9,143 nucleotides, respectively, and single large open reading frames that encode potential polyprotein precursors of 2,972 and 2,864 amino acids, respectively. The genomes of these agents are organized much like those of other pestiviruses and flaviviruses, with genes predicted to encode structural and nonstructural proteins located at th

In vivo non-invasive monitoring of dystrophin correction in a new Duchenne muscular dystrophy reporter mouse.

Duchenne muscular dystrophy (DMD) is a fatal genetic disorder caused by mutations in the dystrophin gene. To enable the non-invasive analysis of DMD gene correction strategies in vivo, we introduced a luciferase reporter in-frame with the C-terminus of the dystrophin gene in mice. Expression of this reporter mimics endogenous dystrophin expression and DMD mutations that disrupt the dystrophin open reading frame extinguish luciferase expression. We evaluated the correction of the dystrophin reading frame coupled to luciferase in mice lacking exon 50, a common mutational hotspot, after delivery

Molecular identification of the gene responsible for congenital nephrogenic diabetes insipidus.

Antidiuretic hormone (arginine vasopressin) binds to and activates V2 receptors in renal collecting tubule cells. Subsequent stimulation of the Gs/adenylyl cyclase system promotes insertion of water pores into the luminal membrane and thereby reabsorption of fluid. In congenital nephrogenic diabetes insipidus (CNDI), an X-linked recessive disorder, the kidney fails to respond to arginine vasopressin. Here we report that an affected male of a family with CNDI has a deletion in the open reading frame of the V2 receptor gene, causing a frame shift and premature termination of translation in the t

Genome sequence of Fraser's dolphin morbillivirus isolated from a stranded Fraser's dolphin (Lagenodelphis hosei) in Hawai'i.

Over the past three decades, cetacean morbilliviruses (CeMVs) have emerged as significant pathogens affecting cetacean populations worldwide. Here, we report the genome sequence of a new CeMV, designated Fraser's dolphin morbillivirus (FDMV), isolated from a stranded Fraser's dolphin (Lagenodelphis hosei) in Hawai'i in 2018. Next-generation sequencing facilitated recovery of the nearly complete FDMV genome (15,685 bp), and annotation indicated a genomic organization similar to that of other morbilliviruses, including six open reading frames. Genetic analysis of the FDMV RNA-dependent RNA polym

Isolation and complete genome sequence of a novel Mycobacterium phage MS619.

Mycobacterium, an opportunistic pathogen, is highly prone to causing infections in humans, and its resistance to antibiotics poses a significant challenge. Phage therapy has emerged as a highly promising alternative treatment. In this study, a bacteriophage infecting Mycobacterium smegmatis was isolated from soil, named MS619, and classified within the class Caudoviricetes. Phages have an icosahedral head (60 ± 2 nm in diameter) and a long, non-contractile tail with a size of 125 ± 2 nm. The genome of MS619 was found to be a double-stranded DNA composed of 48,955 bp, containing 76 open reading

Molecular Cloning, Characterization, and Function of Insulin-Related Peptide 1 (IRP1) in the Haliotis discus hanna.

Abalone is a popular mollusk in the marine aquaculture industry of China. However, existing challenges, like slow growth, individual miniaturization, and the absence of abundant abalone, have emerged as significant obstacles impeding its long-term progress in aquaculture. Studies have demonstrated that insulin-related peptide (IRP) is a crucial factor in the growth of marine organisms. However, limited studies have been conducted on IRP in abalone. This study indicated that the hdh-MIRP1 open reading frame (ORF) was composed of 456 base pairs, which encoded 151 amino acids. Based on the gene e

Exploring the extrachromosomal plasmid rDNA of Naegleria fowleri AY27 genotype II: A human brain-eating amoeba via high-throughput sequencing.

Naegleria fowleri, also known as brain-earing amoeba, causes severe and rapidly fatal CNS infection in humans called primary amebic meningoencephalitis (PAM). The DNA from the N. fowleri clinical isolate was sequenced for circular extrachromosomal ribosomal DNA (CERE - rDNA). The CERE contains 18 S, 5.8 S, and 28 S ribosomal subunits separated by internal transcribed spacers, 5 open reading frames (ORFs), and mostly repeat elements comprising 7268 bp out of 15,786 bp (46%). A wide variety of variations and recombination events were observed. Finally, the ORFs that comprised only 4 hypothetical

Transmission cluster of COVID-19 cases from Uruguay: emergence and spreading of a novel SARS-CoV-2 ORF6 deletion.

BACKGROUND: Evolutionary changes in severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) include indels in non-structural, structural, and accessory open reading frames (ORFs) or genes. OBJECTIVES: We track indels in accessory ORFs to infer evolutionary gene patterns and epidemiological links between outbreaks. METHODS: Genomes from Coronavirus disease 2019 (COVID-19) case-patients were Illumina sequenced using ARTIC_V3. The assembled genomes were analysed to detect substitutions and indels. FINDINGS: We reported the emergence and spread of a unique 4-nucleotide deletion in the acce

Ubiquitination of SARS-CoV-2 NSP6 and ORF7a Facilitates NF-κB Activation.

Patients with severe coronavirus disease 2019 tend to have high levels of proinflammatory cytokines, which eventually lead to cytokine storm and the development of acute respiratory distress syndrome. However, the detailed molecular mechanisms of proinflammatory cytokine production remain unknown. Here, we screened severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) genes and found that nonstructural protein 6 (NSP6) and open reading frame 7a (ORF7a) activated the NF-κB pathway. NSP6 and ORF7a interacted with transforming growth factor β-activated kinase 1 (TAK1), and knockout (KO) of

Genomic characterization of a novel circovirus from a stranded Longman's beaked whale (Indopacetus pacificus).

Tissues from a juvenile Longman's beaked whale that stranded in Hawaii in 2010 were screened for viruses using a Next-Generation Sequencing (NGS) approach. From the NGS data, the full genome (1,849 bp) of a novel beaked whale circovirus (BWCV) was determined. Two open reading frames (ORF) were annotated, including ORF1 that encodes the capsid gene, ORF2 that encodes the replication-associated gene, and a 9-bp conserved nonamer on the apex of the open loop found in all circoviruses. Independent phylogenetic analyses based on amino acid sequence alignments of the two CV proteins supported the BW

Opium poppy mosaic virus, a new umbravirus isolated from Papaver somniferum in New Zealand.

A novel virus, tentatively named "opium poppy mosaic virus" (OPMV), was isolated from Papaver somniferum (opium poppy) with leaf mosaic and mottling symptoms in Auckland, New Zealand, in 2006. The virus was mechanically transmitted to herbaceous plants of several species, in which it induced local and/or systemic symptoms. No virus particles were observed by electron microscopy in the diseased P. somniferum or any of the symptomatic herbaceous plants. The complete genomic sequence of 4230 nucleotides contains four open reading frames (ORF) and is most closely related (59.3 %) to tobacco bushy

Complete genome sequence of trivittatus virus.

Trivittatus virus (family Bunyaviridae, genus Orthobunyavirus) represents an important genetic intermediate between the California encephalitis group and the Bwamba/Pongola and Nyando groups. Here, we report the first complete genome sequence of the prototype (Eklund) strain, isolated in 1948, which, interestingly, shows only a few differences when compared to partial sequences of modern strains.

Glucose-6-phosphate dehydrogenase (G6PD) mutations database: review of the "old" and update of the new mutations.

In the present paper we have updated the G6PD mutations database, including all the last discovered G6PD genetic variants. We underline that the last database has been published by Vulliamy et al. [1] who analytically reported 140 G6PD mutations: along with Vulliamy's database, there are two main sites, such as http://202.120.189.88/mutdb/ and www.LOVD.nl/MR, where almost all G6PD mutations can be found. Compared to the previous mutation reports, in our paper we have included for each mutation some additional information, such as: the secondary structure and the enzyme 3D position involving by

Complete coding sequences of the rabbitpox virus genome.

Rabbitpox virus (RPXV) is highly virulent for rabbits and it has long been suspected to be a close relative of vaccinia virus. To explore these questions, the complete coding region of the rabbitpox virus genome was sequenced to permit comparison with sequenced strains of vaccinia virus and other orthopoxviruses. The genome of RPXV strain Utrecht (RPXV-UTR) is 197 731 nucleotides long, excluding the terminal hairpin structures at each end of the genome. The RPXV-UTR genome has 66.5 % A + T content, 184 putative functional genes and 12 fragmented ORF regions that are intact in other orthopoxvir

The genome of Brucella melitensis.

The genome of Brucella melitensis strain 16M was sequenced and contained 3,294,931 bp distributed over two circular chromosomes. Chromosome I was composed of 2,117,144 bp and chromosome II has 1,177,787 bp. A total of 3,198 ORFs were predicted. The origins of replication of the chromosomes are similar to each other and to those of other alpha-proteobacteria. Housekeeping genes such as those that encode for DNA replication, protein synthesis, core metabolism, and cell-wall biosynthesis were found on both chromosomes. Genes encoding adhesins, invasins, and hemolysins were also identified.

Structural and phylogenetic analyses of umbravirus and umbra-like virus genomes suggest evolution of capsid-like proteins from 30K movement proteins.

Plant umbraviruses (UVs) encode, in embedded open reading frames, an unstructured movement protein (MP) (ORF3) required for vascular long-distance movement and a structured 30K-type MP (ORF4) for cell-to-cell movement. UVs do not encode capsid proteins and require helper viruses for vector acquisition. Umbra-like viruses (ULVs) comprise two groups whose RNA-dependent RNA polymerases share significant similarity with UVs and whose non-replicase ORFs, if any, are either single, embedded, or separate. Group 2 ULVs, which lack encoded MPs, use a host-encoded MP and do not require a helper virus, p

First complete coding sequence of ovine herpesvirus 2 from a malignant catarrhal fever case of Formosan sambar deer in Taiwan: Genomic characterization and molecular epidemiology.

Malignant catarrhal fever (MCF) is a highly fatal disease of cattle and other cloven-hoofed animals, most commonly caused by ovine herpesvirus 2 (OvHV-2), a member of the subfamily Gammaherpesvirinae. Despite nearly four decades since its identification, coding-complete genomic data for OvHV-2 remain limited. Recently, a Formosan sambar deer, an endemic subspecies in Taiwan, presented with characteristic MCF lesions and tested positive for OvHV-2 by PCR. We reconstructed the first coding-complete OvHV-2 genome from Taiwan (OvHV-2 TW01) using a hybrid whole-genome sequencing approach. The TW01

Pantanal virophage: a new virophage species associated with a moumouvirus and a transpoviron, expanding the genus Sputnikvirus.

Amoeba-infecting giant viruses, such as mimiviruses, challenged paradigms of virology since their discovery. Their extensive and complex genomes and particle structures can interact with virophages and transpovirons, revealing unique aspects of the viral ecology and evolution. Here, we describe the isolation of Pantanal virophage, a new virophage obtained from Brazilian pantanal biome. The virophage was found in association with moumouvirus pantanense and a transpoviron sequence. Sequencing and genomic analysis revealed that Pantanal virophage presents a 17,964 bp genome with 21 coding sequenc

Restoring Dystrophin Expression by Skipping Exons 6 and 8 in Neonatal Dystrophic Dogs.

Duchenne muscular dystrophy (DMD) is caused by the mutations in the DMD gene resulting in no dystrophin production. Skipping DMD exons using phosphorodiamidate morpholino oligomers (PMOs) is an emerging treatment strategy that can restore the reading frame of the mutated gene and produce truncated but functional dystrophin protein. To date, four PMOs, including eteplirsen, casimersen, viltolarsen, and golodirsen, have been conditionally approved by the FDA for the treatment of DMD. Since degeneration of muscle fibers and irreversible fibrosis occur from childhood, the earlier treatment is pref
