Artificial intelligence driven design of catalysts and materials for ring opening polymerization using a domain-specific language.

Advances in machine learning (ML) and automated experimentation are poised to vastly accelerate research in polymer science. Data representation is a critical aspect for enabling ML integration in research workflows, yet many data models impose significant rigidity making it difficult to accommodate a broad array of experiment and data types found in polymer science. This inflexibility presents a significant barrier for researchers to leverage their historical data in ML development. Here we show that a domain specific language, termed Chemical Markdown Language (CMDL), provides flexible, exte

Analyzing Wav2Vec 1.0 Embeddings for Cross-Database Parkinson's Disease Detection and Speech Features Extraction.

Advancements in deep learning speech representations have facilitated the effective use of extensive unlabeled speech datasets for Parkinson's disease (PD) modeling with minimal annotated data. This study employs the non-fine-tuned wav2vec 1.0 architecture to develop machine learning models for PD speech diagnosis tasks, such as cross-database classification and regression to predict demographic and articulation characteristics. The primary aim is to analyze overlapping components within the embeddings on both classification and regression tasks, investigating whether latent speech representat

Self-supervised learning for characterising histomorphological diversity and spatial RNA expression prediction across 23 human tissue types.

As vast histological archives are digitised, there is a pressing need to be able to associate specific tissue substructures and incident pathology to disease outcomes without arduous annotation. Here, we learn self-supervised representations using a Vision Transformer, trained on 1.7 M histology images across 23 healthy tissues in 838 donors from the Genotype Tissue Expression consortium (GTEx). Using these representations, we can automatically segment tissues into their constituent tissue substructures and pathology proportions across thousands of whole slide images, outperforming other self-

Forecasting influenza hemagglutinin mutations through the lens of anomaly detection.

The influenza virus hemagglutinin is an important part of the virus attachment to the host cells. The hemagglutinin proteins are one of the genetic regions of the virus with a high potential for mutations. Due to the importance of predicting mutations in producing effective and low-cost vaccines, solutions that attempt to approach this problem have recently gained significant attention. A historical record of mutations has been used to train predictive models in such solutions. However, the imbalance between mutations and preserved proteins is a big challenge for the development of such models

Self-supervised learning framework application for medical image analysis: a review and summary.

Manual annotation of medical image datasets is labor-intensive and prone to biases. Moreover, the rate at which image data accumulates significantly outpaces the speed of manual annotation, posing a challenge to the advancement of machine learning, particularly in the realm of supervised learning. Self-supervised learning is an emerging field that capitalizes on unlabeled data for training, thereby circumventing the need for extensive manual labeling. This learning paradigm generates synthetic pseudo-labels through pretext tasks, compelling the network to acquire image representations in a pse

Identifying and ranking potential driver genes of Alzheimer's disease using multiview evidence aggregation.

MOTIVATION: Late onset Alzheimer's disease is currently a disease with no known effective treatment options. To better understand disease, new multi-omic data-sets have recently been generated with the goal of identifying molecular causes of disease. However, most analytic studies using these datasets focus on uni-modal analysis of the data. Here, we propose a data driven approach to integrate multiple data types and analytic outcomes to aggregate evidences to support the hypothesis that a gene is a genetic driver of the disease. The main algorithmic contributions of our article are: (i) a gen

Disentangled representations for causal cognition.

Complex adaptive agents consistently achieve their goals by solving problems that seem to require an understanding of causal information, information pertaining to the causal relationships that exist among elements of combined agent-environment systems. Causal cognition studies and describes the main characteristics of causal learning and reasoning in human and non-human animals, offering a conceptual framework to discuss cognitive performances based on the level of apparent causal understanding of a task. Despite the use of formal intervention-based models of causality, including causal Bayes

A distributed multitask multimodal approach for the prediction of Alzheimer's disease in a longitudinal study.

Predicting the progression of Alzheimer's Disease (AD) has been held back for decades due to the lack of sufficient longitudinal data required for the development of novel machine learning algorithms. This study proposes a novel machine learning algorithm for predicting the progression of Alzheimer's disease using a distributed multimodal, multitask learning method. More specifically, each individual task is defined as a regression model, which predicts cognitive scores at a single time point. Since the prediction tasks for multiple intervals are related to each other in chronological order, m

Neural Encoding and Decoding With Distributed Sentence Representations.

Building computational models to account for the cortical representation of language plays an important role in understanding the human linguistic system. Recent progress in distributed semantic models (DSMs), especially transformer-based methods, has driven advances in many language understanding tasks, making DSM a promising methodology to probe brain language processing. DSMs have been shown to reliably explain cortical responses to word stimuli. However, characterizing the brain activities for sentence processing is much less exhaustively explored with DSMs, especially the deep neural netw

Image classification using spectral features from a Kerr comb photonic reservoir computer.

In this work, we present a photonic classification architecture based on a Kerr microresonator operating as a nonlinear reservoir. The system exploits chaotic optical frequency comb formation in a high-Q microresonator to transform time-encoded input signals into high-dimensional spectral representations. Using the QR-compressed MNIST handwritten digit dataset, we numerically demonstrate that the proposed architecture improves classification accuracy from 71.67% to 83.88% compared with a purely linear baseline, even when only a small subset of input features is used. We further analyze the inf

A new dimension in protein-RNA interface prediction: Integrating protein language models and geometric deep learning.

RNA-binding proteins (RBPs) are essential across biology, from viruses to complex multicellular organisms. They regulate gene expression and cellular responses, making RNA recognition central to understanding health and disease. Biochemical, biophysical, and structural studies have defined core principles of RNA binding, but recent RNA interactome surveys have expanded the RBP repertoire and revealed many noncanonical RNA-binding regions. This diversity demands highly scalable predictive methods. Here, we review machine learning predictors built on protein language models and structure-aware r

Speech technology and cinema: can they learn from each other?

The voice is the most important sound of a film soundtrack. It represents a character and it carries language. There are different types of cinematic voices: dialogue, internal monologues, and voice-overs. Conventionally, two main characteristics differentiate these voices: lip synchronization and the voice's attributes that make it appropriate for the character (for example, a voice that sounds very close to the audience can be appropriate for a narrator, but not for an onscreen character). What happens, then, if a film character can only speak through an asynchronous machine that produces a
