Semi-analytical hierarchical Bayesian inference of nonlinear model structure in stochastic dynamics: Applied to compartmental models of infectious diseases.

A Bayesian computational framework for parsimonious inference in stochastic nonlinear dynamical systems is presented. This framework enables the concurrent estimation of system states, time-varying parameters, time-invariant parameters, and the optimal sparsity structure of the model parameters. Because differential equation-based models are often simplified mechanistic or phenomenological representations, robust inference from noisy measurement data requires explicit treatment of model error and uncertainty. Model error and time-varying parameters can be represented as random processes, enabl

Wanted: A population genetic theory of biological noise regulation.

Classical population genetics provides a robust, quantitative framework for modeling how natural selection acts on alleles that influence phenotypes with invariant fitness consequences for their carriers, such as running speed or drug resistance. By contrast, modifier theory considers the evolution of alleles that influence population genetic parameter values in their carriers, such as mutation or recombination rates. This is a more complicated problem. First, the fitness effects of modifier alleles reflect independently realized stochastic phenotype perturbations they induce in their carriers

Numerical Analysis of BIMs for Stochastic SIR and SIS Models with Variable Contact Diffusion Rates.

Qualitative properties of adequate numerical methods for stochastic differential equations to simulate the stochastic counterparts of some known models with variable contact diffusion rates in mathematical epidemiology are investigated, especially SIS and SIR models with non-constant total population sizes on bounded domains. We show the convergence of numerical approximations based on Balanced Implicit Methods (BIMs) by proving several properties; including positivity, invariance, stability, mean and mean square consistency, local uniform boundedness, mean square Hölder continuity and mean sq

Stochastic resonance stimulation effect on stability during walking in people with Parkinson disease.

People with Parkinson disease (PwPD) often face challenges with maintaining balance while walking, which can stem from sensory dysfunction. Studies have identified different biomechanical strategies that aid in preserving upright balance control. Stochastic resonance (SR) stimulation delivers sub-threshold electrical noise to enhance the detection capabilities of dysfunctional sensory systems. Yet, the effectiveness of SR in enhancing gait stability in PwPD is undetermined. The purpose of this study was to investigate the effects of SR on balance control during visually perturbed walking in Pw

Stochastic mutation as a mechanism for the emergence of SARS-CoV-2 new variants.

Predicting the future evolutionary trajectory of SARS-CoV-2 remains a critical challenge, particularly due to the pivotal role of spike protein mutations. It is therefore essential to develop evolutionary models capable of continuously integrating new experimental data. In this study, we employ a cladogram algorithm that incorporates established assumptions for mutant representation - using both four-letter and two-letter formats - along with an n-mer distance algorithm to construct a cladogenetic tree of SARS-CoV-2 mutations. This tree accurately captures the observed changes across macro-lin

A UAV-Based System for Validating a Backward Lagrangian Stochastic Model in a Dairy Cattle Farm.

This study characterizes a compost-bedded pack barn of a dairy cattle farm in terms of CO2 emissions approximately 20 min after tilling under stable atmospheric conditions. Emission fluxes were calculated with the bLS model WindTrax, assessing modeled CO2 concentrations at two altitudes (5.0 m and 10.0 m ABGL) by comparing them with those measured by a UAV-based system at the same two altitudes. The UAV-based system was equipped with a low-cost self-engineered MSP (multi-sensor platform) containing an NDIR sensor for measuring concentrations and detecting environmental conditions, which were m

Uncertainty quantification in cost-effectiveness analysis for stochastic-based infectious disease models: Insights from surveillance on lymphatic filariasis.

Cost-effectiveness analyses (CEA) typically involve comparing the effectiveness and costs of one or more interventions compared to the standard of care, in order to determine which intervention should be optimally implemented to maximise population health within the constraints of the healthcare budget. Traditionally, cost-effectiveness evaluations are expressed using incremental cost-effectiveness ratios (ICERs), which are compared with a fixed willingness-to-pay (WTP) threshold. Due to the inherent uncertainty in intervention costs and the overall burden of disease, particularly with regard

Contact pressure explains half of the abdominal aortic aneurysms wall thickness inter-study variability.

The stochastic rupture risk assessment of an abdominal aortic aneurysm (AAA) critically depends on sufficient data set size that would allow for the proper distribution estimate. However, in most published cases, the data sets comprise no more than 100 samples, which is deemed insufficient to describe the tails of AAA wall thickness distribution correctly. In this study, we propose a stochastic Bayesian model to merge thickness data from various groups. The thickness data adapted from the literature were supplemented by additional data from 81 patients. The wall thickness was measured at two d

Polynomial chaos expansion of SAR and temperature increase variability in 3 T MRI due to stochastic input data.

Objective.Numerical simulations are largely adopted to estimate dosimetric quantities, e.g. specific absorption rate (SAR) and temperature increase, in tissues to assess the patient exposure to the radiofrequency (RF) field generated during magnetic resonance imaging (MRI). Simulations rely on reference anatomical human models and tabulated data of electromagnetic and thermal properties of biological tissues. However, concerns may arise about the applicability of the computed results to any phenotype, introducing a significant degree of freedom in the simulation input data. In addition, simula

Assessing the impact of environmental regulations on environmental performance in Chinese cities: A spatial Stochastic Frontier Model with endogeneity analysis.

The Chinese government has implemented environmental regulations to address the deterioration of air quality associated with rapid industrialization. However, there is no consensus on whether environmental regulations are beneficial to environmental performance. The technical challenges related to endogeneity and spatial correlation may bias the estimation of the emission reduction effect of regulations. In this study, we comprehensively evaluate the environmental performance of sulfur dioxide regulations in Chinese cities using a novel stochastic frontier model that introduces the single cont

Informing policy via dynamic models: Cholera in Haiti.

Public health decisions must be made about when and how to implement interventions to control an infectious disease epidemic. These decisions should be informed by data on the epidemic as well as current understanding about the transmission dynamics. Such decisions can be posed as statistical questions about scientifically motivated dynamic models. Thus, we encounter the methodological task of building credible, data-informed decisions based on stochastic, partially observed, nonlinear dynamic models. This necessitates addressing the tradeoff between biological fidelity and model simplicity, a

The degree of inhomogeneity of the absorbed cell nucleus doses in the bronchial region of the human respiratory tract.

Inhalation of short-lived radon progeny is an important cause of lung cancer. To characterize the absorbed doses in the bronchial region of the airways due to inhaled radon progeny, mostly regional lung deposition models, like the Human Respiratory Tract Model (HRTM) of the International Commission on Radiological Protection, are used. However, in this model the site specificity of radiation burden in the airways due to deposition and fast airway clearance of radon progeny is not described. Therefore, in the present study, the Radact version of the stochastic lung model was used to quantify th

Stochastic response analysis for nonlinear vibration systems with adjustable stiffness property under random excitation.

Nonlinear vibration systems with adjustable stiffness property have attracted considerable attentions for their prominent broadband performances. In the present manuscript, we consider the stochastic dynamical systems with adjustable stiffness and proposed a numerical method for the random responses analysis of the Gaussian white noise excited systems. A multi-dimensional Fokker-Plank-Kolmogorov equation governing the joint probability density of the mechanical states is derived according to the theory of diffusion processes. We solve the multi-dimensional equation using a splitting method and

QRA. Critical slowing down as an early warning of transitions in episodes of bipolar disorder: A simulation study based on a computational model of circadian activity rhythms.

Bipolar disorder is characterized by repeated episodes of mania and depression, and can be understood as pathological complex system behaviour involving cognitive, affective and psychomotor disturbance. Accurate prediction of episode transitions in the long-term pattern of mood changes in bipolar disorder could improve the management of the disorder by providing an objective early warning of relapse. In particular, circadian activity changes measured via actigraphy may contain clinically relevant signals of imminent systemic dysregulation. In this study, we propose a mathematical index to inve

Individualizing drug dosage with longitudinal data.

We propose a two-step procedure to personalize drug dosage over time under the framework of a log-linear mixed-effect model. We model patients' heterogeneity using subject-specific random effects, which are treated as the realizations of an unspecified stochastic process. We extend the conditional quadratic inference function to estimate both fixed-effect coefficients and individual random effects on a longitudinal training data sample in the first step and propose an adaptive procedure to estimate new patients' random effects and provide dosage recommendations for new patients in the second s

Modeling stochastic and spatial heterogeneity in a human airway tree to determine variation in respiratory system resistance.

Asthma is a variable disease with changes in symptoms and airway function over many time scales. Airway resistance (Raw) is variable and thought to reflect changes in airway smooth muscle activity, but just how variation throughout the airway tree and the influence of gas distribution abnormalities affect Raw is unclear. We used a multibranch airway lung model to evaluate variation in airway diameter size, the role of coherent regional variation, and the role of gas distribution abnormalities on mean Raw (Raw) and variation in Raw as described by the SD (SDRaw). We modified an anatomically cor

The epidemiological dynamics of infectious trachoma may facilitate elimination.

INTRODUCTION: Trachoma programs use mass distributions of oral azithromycin to treat the ocular strains of Chlamydia trachomatis that cause the disease. There is debate whether infection can be eradicated or only controlled. Mass antibiotic administrations clearly reduce the prevalence of chlamydia in endemic communities. However, perfect coverage is unattainable, and the World Health Organization's goal is to control infection to a level where resulting blindness is not a public health concern. Here, we use mathematical models to assess whether more ambitious goals such as local elimination o

Simulation of ammonium and chromium transport in porous media using coupling scheme of a numerical algorithm and a stochastic algorithm.

The migration of the species of chromium and ammonium in groundwater and their effective remediation depend on the various hydro-geological characteristics of the system. The computational modeling of the reactive transport problems is one of the most preferred tools for field engineers in groundwater studies to make decision in pollution abatement. The analytical models are less modular in nature with low computational demand where the modification is difficult during the formulation of different reactive systems. Numerical models provide more detailed information with high computational dema

Measuring information integration.

BACKGROUND: To understand the functioning of distributed networks such as the brain, it is important to characterize their ability to integrate information. The paper considers a measure based on effective information, a quantity capturing all causal interactions that can occur between two parts of a system. RESULTS: The capacity to integrate information, or Phi, is given by the minimum amount of effective information that can be exchanged between two complementary parts of a subset. It is shown that this measure can be used to identify the subsets of a system that can integrate information,
