Life Cycle Characterization of Sulfolobus Monocaudavirus 1, an Extremophilic Spindle-Shaped Virus with Extracellular Tail Development.

UNLABELLED: We provide here, for the first time, insights into the initial infection stages of a large spindle-shaped archaeal virus and explore the following life cycle events. Our observations suggest that Sulfolobus monocaudavirus 1 (SMV1) exhibits a high adsorption rate and that virions adsorb to the host cells via three distinct attachment modes: nosecone association, body association, and body/tail association. In the body/tail association mode, the entire virion, including the tail(s), aligns to the host cell surface and the main body is greatly flattened, suggesting a possible fusion e

Microbial taxonomic and functional responses to heavy metal gradients in mining-impacted stream sediments.

Legacy heavy metal pollution from historical mining restructures sediment microbial composition and function directly impacting contaminant fate and ecosystem health. The Dongdagou stream (Baiyin, China) possesses a pronounced geochemical gradient caused by long-term discharge of potentially toxic metals including Cd, Cu, Pb, and Zn. We employed this natural gradient to characterize microbial taxonomic and functional responses to metal stress. Sediment samples from four zones along the contamination gradient were analyzed for geochemistry, metal concentrations, and microbial composition (bacte

Mechanisms of algal biomass input enhanced microbial Hg methylation in lake sediments.

Eutrophication is a major environmental concern in lake systems, impacting the ecological risks of contaminants and drinking water safety. It has long been believed that eutrophication and thus algal blooms would reduce methylmercury (MeHg) levels in water, as well as MeHg bioaccumulation and trophic transfer (e.g., by growth dilution). In this study, however, we demonstrated that algae settlement and decomposition after algal blooms increased MeHg levels in sediments (54-514% higher), as evidenced by the results from sediments in 10 major lakes in China. These could in turn raise concerns abo

Rumen fermentation and microbial diversity of sheep fed a high-concentrate diet supplemented with hydroethanolic extract of walnut green husks.

OBJECTIVE: This study aimed to assess the impact of a hydroethanolic extract of walnut green husks (WGH) on rumen fermentation and the diversity of bacteria, methanogenic archaea, and fungi in sheep fed a high-concentrate diet. METHODS: Five healthy small-tailed Han ewes with permanent rumen fistula were selected and housed in individual pens. This study adopted a self-controlled and crossover design with a control period and an experimental period. During the control period, the animals were fed a basal diet (with a ratio of concentrate to roughage of 65:35), while during the treatment perio

Metagenomic analysis exploring taxonomic diversity of rumen microbial communities in Vechur and crossbred cattle of Kerala state, India.

Rumen, one of the most productive diverse microbial habitats plays a vital role in the breakdown of feed to produce energy for maintenance and milk production in cattle. Culture-based procedures could identify only 10% of microbial species present in the rumen. Kerala, one of the southern states of India, owns only one native cattle breed, the Vechur cattle, which is noted for its short stature, disease resistance and adaptability to hot humid climate. Lower population density and decreased milk production potential of Vechur cattle led to the development of crossbred cattle of Kerala, with hi

ICTV Virus Taxonomy Profile: Apasviridae 2026.

The family Apasviridae includes dsDNA viruses associated with the marine archaeal lineage Poseidoniales. Members of this family have been identified using metagenomic analyses of brackish estuarine samples and are related to other 'magroviruses' infecting Poseidoniales archaea. The family belongs to the order Magrovirales and includes the genus Agnivirus and the species Agnivirus brisbanense. Viruses in the family possess a linear dsDNA genome of about 108 kbp and encode modules for DNA replication and virion morphogenesis, such as those relating to the formation of an icosahedral capsid and a

Complete genome sequence of Atopobium parvulum type strain (IPP 1246).

Atopobium parvulum (Weinberg et al. 1937) Collins and Wallbanks 1993 comb. nov. is the type strain of the species and belongs to the genomically yet unstudied Atopobium/Olsenella branch of the family Coriobacteriaceae. The species A. parvulum is of interest because its members are frequently isolated from the human oral cavity and are found to be associated with halitosis (oral malodor) but not with periodontitis. Here we describe the features of this organism, together with the complete genome sequence, and annotation. This is the first complete genome sequence of the genus Atopobium, and the

N6-methyl-adenine: an epigenetic signal for DNA-protein interactions.

N(6)-methyl-adenine is found in the genomes of bacteria, archaea, protists and fungi. Most bacterial DNA adenine methyltransferases are part of restriction-modification systems. Certain groups of Proteobacteria also harbour solitary DNA adenine methyltransferases that provide signals for DNA-protein interactions. In gamma-proteobacteria, Dam methylation regulates chromosome replication, nucleoid segregation, DNA repair, transposition of insertion elements and transcription of specific genes. In Salmonella, Haemophilus, Yersinia and Vibrio species and in pathogenic Escherichia coli, Dam methyla

Challenges in redirecting rumen hydrogen flow in vitro: insights from new hydrogenotrophic isolates.

BACKGROUND: Reducing methane (CH4) released from the rumen of cattle is essential for lowering greenhouse gas emissions from livestock. Methanogens, the archaea responsible for producing CH4, are the dominant hydrogen (H2) sink in the rumen. Hydrogen is a by-product of normal rumen fermentation, and increased H2 levels, resulting from inhibiting methanogenesis, may have negative effects on certain rumen fermentation processes. However, increased H2 levels may also open the possibility for H2 to be redirected into alternative pathways, harbored by H2-utilizing (hydrogenotrophic) bacteria that w

Emergent macrophytes specifically regulate ammonia-oxidizing microbial communities and functions: comammox dominance and N2O emission effects.

AIMS: Emergent macrophytes regulate nitrogen-cycling microbial processes in lake riparian zones, though the mechanisms underlying these species-specific effects remain to be fully elucidated. This study investigated the structure, functional activity, and environmental drivers of three ammonia-oxidizing microbial communities in sediments with different emergent macrophytes (Phragmites australis, Typha orientalis, and Thalia dealbata) in Meixi Lake, Changsha. METHODS AND RESULTS: Metagenomic sequencing, quantitative PCR (qPCR), potential nitrification rate, and N2O yield were integrated to rev

Gradual CO2 Increase More Strongly Boosts Nitrification and Ammonia Oxidizers in Paddy Soils Than Abrupt Increase.

Elevated atmospheric CO2 can alter nitrogen availability through the regulation of ammonia oxidation in paddy soils. However, most previous research has focused on abrupt CO2 enrichment, which does not reflect the gradual increase in atmospheric CO2 under future climate change scenarios. Consequently, the effects of progressive versus abrupt CO2 enrichment on ammonia oxidizers remain underexplored. Three CO2 treatments were established using an automated CO2 regulation system: ambient CO2 (CK), progressive CO2 increase (PI; +40 ppm yr.-1 to +200 ppm), and abrupt CO2 increase (AI; +200 ppm). Co

Secondary metabolite biosynthetic gene clusters and microbial diversity as predicted by shotgun metagenomic sequencing approach in hospitals and pharmaceutical industry wastes.

Hospital and pharmaceutical industry wastes harbor a diverse microbial community influenced by their complex chemical composition, including antibiotic-rich compounds originating from soil microorganisms. This study employs a shotgun metagenomic approach to comprehensively characterize the microbial composition of hospital and Pharmaceutical industry wastes for the first time in Ethiopia. Metagenomic DNA was extracted and used to construct a whole-genome shotgun library, which was subsequently sequenced using the Illumina HiSeq1500 platform. Taxonomic analysis revealed that bacteria were the p

Assessing the methanogenic activity of microbial communities enriched from a depleted reservoir.

Using a depleted gas reservoir as a natural reactor is a novel approach for microbial methanation of hydrogen (H2) and carbon dioxide (CO2) into methane (CH4). This approach, known as underground biomethanation reactor (UMR), could enable the simultaneous valorization of geologically sequestered CO2 and the excess renewable energy, stored in the form of H2 in the same formation as the CO2. In this study, we explore the possibility to trigger biomethanation from formation water sample by testing various carbon sources (CO2, trypticase peptone, glucose, and acetate) in batch test with a defined

Floodplain nitrifiers harbor the genetic potential for utilizing a wide range of organic nitrogen compounds.

UNLABELLED: Organic compounds such as urea and cyanate can serve as nitrogen (N) sources for nitrifying microorganisms, including ammonia-oxidizing archaea (AOA) and bacteria (AOB), complete ammonia-oxidizing (comammox) bacteria, and nitrite-oxidizing bacteria (NOB). Here we investigated metagenome-assembled genomes (MAGs) for all four nitrifier guilds generated from hydrologically variable floodplain sediments of the Wind River Basin (WRB; Riverton, WY, USA) for their genetic potential to utilize organic N compounds. A vast majority of WRB nitrifier MAGs harbored urease (ure) and at least one

Microbial iron oxide respiration coupled to sulfide oxidation.

Microorganisms have driven Earth's sulfur cycle since the emergence of life1-6, yet the sulfur-cycling capacities of microorganisms and their integration with other element cycles remain incompletely understood. One such uncharacterized metabolism is the coupling of sulfide oxidation with iron(III) oxide reduction, a ubiquitous environmental process hitherto considered to be strictly abiotic7,8. Here we present a comprehensive genomic analysis of sulfur metabolism across prokaryotes, and reveal bacteria that are capable of oxidizing sulfide using extracellular solid phase iron(III). Based on a

Soil prokaryotic and fungal biome structures associated with crop disease status across the Japan Archipelago.

Archaea, bacteria, and fungi in the soil are increasingly recognized as determinants of agricultural productivity and sustainability. A crucial step for exploring soil microbiomes with important ecosystem functions is to perform statistical analyses on the potential relationship between microbiome structure and functions based on comparisons of hundreds or thousands of environmental samples collected across broad geographic ranges. In this study, we integrated agricultural field metadata with microbial community analyses by targeting 2,903 bulk soil samples collected along a latitudinal gradie

Biotic and abiotic factors acting on community assembly in parallel anaerobic digestion systems from a brewery wastewater treatment plant.

Anaerobic digestion is a complex microbial process that mediates the transformation of organic waste into biogas. The performance and stability of anaerobic digesters relies on the structure and function of the microbial community. In this study, we asked whether the deterministic effect of wastewater composition outweighs the effect of reactor configuration on the structure and dynamics of anaerobic digester archaeal and bacterial communities. Biotic and abiotic factors acting on microbial community assembly in two parallel anaerobic digestion systems, an upflow anaerobic sludge blanket diges

Pesticide effects on nitrogen cycle related microbial functions and community composition.

The extensive application of pesticides in agriculture raises concerns about their potential negative impact on soil microorganisms, being the key drivers of nutrient cycling. Most studies have investigated the effect of a single pesticide on a nutrient cycling in single soil type. We, for the first time, investigated the effect of 20 commercial pesticides with different mode of actions, applied at their recommended dose and five times their recommended dose, on nitrogen (N) microbial cycling in three different agricultural soils from southern Australian. Functional effects were determined by

Antifungal and anti-biofilm activity of the first cryptic antimicrobial peptide from an archaeal protein against Candida spp. clinical isolates.

Candida species cause cutaneous and systemic infections with a high mortality rate, especially in immunocompromised patients. The emergence of resistance to the most common antifungal drugs, also due to biofilm formation, requires the development of alternative antifungal agents. The antimicrobial peptide VLL-28, isolated from an archaeal transcription factor, shows comparable antifungal activity against 10 clinical isolates of Candida spp. Using a fluoresceinated derivative of this peptide, we found that VLL-28 binds to the surface of planktonic cells. This observation suggested that it could
