Disentangling batch effects and biological signals across conditions in single-cell transcriptome.

Batch effects, which arise due to technical variations across different experimental factors, pose a significant challenge for single-cell transcriptomic analysis. Although various batch correction methods have been developed to mitigate these effects, they often indiscriminately mix data from different batches, leading to the removal of biologically meaningful signals. This limitation hinders comparative analyses across multiple conditions, an essential aspect of scientific research. Recent approaches attempt to address this issue by mapping data to separate spaces, but they prevent direct co

Deep-learning-based acoustic pipeline defect detection and characterization in dynamic environments involving varying temperature and fluid flow.

Pipeline failures in industrial and municipal systems pose significant risks of environmental contamination, economic losses, and public safety hazards. However, it is often challenging to implement conventional pipeline inspection methods under dynamic environmental/operational conditions. Specifically, some of the most popular extended-range inspection methods for pipelines are based on acoustic guided-wave defect detection techniques, but they often exhibit degraded performance due to variable liquid flow rates and temperature fluctuations, resulting in critical gaps in continuous and relia

Nursing Process Data for Health Care Cost Prediction Using Machine Learning: Longitudinal Study.

BACKGROUND: Machine learning (ML) has been demonstrated to enhance health care cost prediction by handling high-dimensional data and identifying complex patterns. However, current risk-adjustment models rarely incorporate structured nursing information derived from the nursing process. This information captures care needs and human responses to health problems. OBJECTIVE: This study aimed to evaluate the impact of integrating nursing process data into ML-based predictive models of individual health care costs, including cost component analyses, compared with models based solely on sociodemogr

Unsupervised deep learning framework for early detection of wellbore trajectory deviation in drilling operations.

Wellbore trajectory deviation remains one of the major operational challenges encountered during directional and extended-reach drilling because even small departures from the planned well path can lead to poor reservoir placement, wellbore instability, increased non-productive time, and significant drilling costs. In most field operations, trajectory monitoring depends on periodic directional surveys together with threshold-based diagnostics. Although these methods are widely used, they often identify deviations only after they have become operationally noticeable, limiting the opportunity fo

Learning state-space models with Kolmogorov-Arnold networks: an autonomous underwater engineering perspective.

This paper investigates Kolmogorov-Arnold Networks (KANs) as parametrisations of learned nonlinear state-space models in control-relevant settings. We ask whether replacing standard MLP maps with KAN-based ones yields a useful trade-off between predictive accuracy and deployability-oriented properties such as compactness, smoothness, and post hoc inspectability, with particular focus on underwater robotics. To study this question, we use a common autoencoder-based identification backbone and instantiate two KAN-based identification realisations, comparing their performance with their MLP-param

Deep learning based thyroid prediction with opposition learning based red panda optimization feature selection.

This research introduces a novel approach for thyroid prediction by considering three various publicly available datasets. The input data from the dataset is preprocessed to ensure standardization and balance for mitigating the biased outcomes. Then, the proposed cascaded autoencoder-based simple recurrent model is employed for extracting significant spatio-temporal features. From the extracted features, the optimal feature is selected using the proposed Opposition Learning-based Red Panda Optimization (OL_RPO) algorithm, which enhances the efficiency of the predictive model. Finally, the thyr

Learning chemical-induced gene expression perturbations with WAVE.

Chemical-induced transcriptional profiles facilitate systematic characterization of compound-driven perturbations, offering critical insights into mechanisms of action, especially for compounds with poorly defined molecular targets. However, experimentally profiling gene expression across all combinations of cell lines and compounds is impractical, limiting the large-scale application of comparative transcriptomics in drug screening. To address this, we developed a deep learning framework named WAVE (Wave Action-of-Drug with Variational Encoder), which predicts gene expression profiles from ch

Quantifying the spatial information loss of Dose-Volume Histograms in Gamma Knife radiosurgery via unsupervised 3D dose geometry embedding.

Dose-Volume Histograms (DVH) discard spatial information by summarizing 3D distributions into 1D curves. This study quantifies this loss in Gamma Knife radiosurgery and introduces TopoGK, a novel unsupervised deep learning framework capturing full 3D dose geometry. Ninety-six vestibular schwannoma plans were analyzed. Dose grids were tumor-centered, resampled to [Formula: see text] voxels, and normalized to [Formula: see text]. A 3D Convolutional Variational Autoencoder compressed each dose-mask volume into a 64dimensional spatial embedding. Spatial information loss was quantified by comparing

Unsupervised Feature-Construction-Based Motor Fault Diagnosis.

Any bearing faults are a leading cause of motor damage and bring economic losses. Fast and accurate identification of bearing faults is valuable for preventing damaging the whole equipment and continuously running industrial processes without interruption. Vibration signals from a running motor can be utilized to diagnose a bearing health condition. This study proposes a detection method for bearing faults based on two types of neural networks from motor vibration data. The proposed method uses an autoencoder neural network for constructing a new motor vibration feature and a feed-forward neur

Synthetic data augmentation for CT-based emphysema subtype classification: A comparative evaluation of generative and classical approaches.

Data scarcity is a persistent challenge in medical image analysis. Synthetic data generation using deep generative models has been proposed as a potential approach to address this limitation, yet its performance in small-data settings remains poorly characterized. This study compared three class-conditional generative approaches, a conditional variational autoencoder (cVAE), a conditional shallow-decoder VAE variant (cSD-VAE), and a conditional Wasserstein GAN with gradient penalty (cWGAN-GP), against classical geometric augmentation for emphysema subtype classification on 168 CT patches (thre

Enhancing 3D dopamine transporter imaging as a biomarker for Parkinson's disease via self-supervised learning with diffusion models.

Accurate diagnosis and precise estimation of disease progression states are crucial for developing effective treatment plans for patients with parkinsonism. Although various deep learning-based computer-aided diagnostic models have demonstrated benefits, they have been relatively underexplored in parkinsonism owing to limited data and lack of external validation. We introduce the hierarchical wavelet diffusion autoencoder (HWDAE), a generative self-supervised model trained with 1,934 dopamine transporter positron emission tomography (DAT PET) images. HWDAE learns relevant disease traits during

SpaOmicsVAE: A deep learning framework for integrative analysis of spatial multi-omics data.

Spatial multi-omics technologies have revolutionized our understanding of biological systems by enabling simultaneous measurement of multiple molecular features while preserving spatial information. However, the effective integration and analysis of these complex datasets remain challenging. Here we introduce SpaOmicsVAE, a novel computational framework that combines variational autoencoder architecture with a dual graph neural network to address these challenges. The framework uniquely integrates spatial and feature information through an attention-based mechanism, effectively handling data s

A hybrid learning approach to better classify exhaled breath's infrared spectra: A noninvasive optical diagnosis for socially significant diseases.

Early diagnosis is crucial for effective treatment of socially significant diseases, such as type 1 diabetes mellitus (T1DM), pneumonia, and asthma. This study employs a diagnostic method based on infrared laser spectroscopy of human exhaled breath. The experimental setup comprises a quantum cascade laser, which emits in a pulsed mode with a peak power of up to 150 mW in the spectral range of 5.3-12.8 μm (780-1890 cm-1), and a Herriott multipass gas cell with a specific optical path length of 76 m. Using this setup, spectra of exhaled breath in the mid-infrared range were obtained from 165 vol

AI-augmented evidence as the next core competence in rare disease drug development: from snapshots to 360-degree movies.

Rare disease drug development generates fragmented evidence that often fails health technology assessment (HTA) standards. This article sets out a 'snapshots to 360-degree movies' framework: Reconstructing a disease course from patients each seen once, through autoencoders, data-driven disease staging and optimal transport. Each component has been demonstrated elsewhere-ordering in rare neurodegenerative disease, the others outside rare disease-but not yet together at patient-population scale; the article states the conditions under which it would fail. The binding constraint is not regulatory

3D UXFormer: Dual-Branch Feature Fusion for Precise Breast MRI Multi-Tissue Segmentation.

Accurate segmentation of breast tissues in MRI is essential for precise breast cancer diagnosis and effective treatment planning. Manually segmenting these tissues is not only arduous but also time-consuming. Fusing multi-phase MRI images, like the Contrast-enhanced Early ([Formula: see text]) and Contrast-enhanced Peak ([Formula: see text]) phases, to fully utilize their complementary information remains a challenge. In this paper, we introduce a novel 3D UXFormer model. It combines the 3D UNET and Vision Transformer (ViT) through a dual-branch structure, capitalizing on the 3D UNET's local f

Distributed neural codes of the 3D position in the marmoset frontal cortex and hippocampus.

The neural encoding of the animal's position is essential for spatial navigation and cognition, yet the three-dimensional (3D) positioning system in the primate brain remains poorly understood. By combining wireless multi-channel recordings from common marmosets with a free-forging task in the 3D space, we identified 42% and 24% neurons in the frontal cortex (FC) and hippocampus (HPC) as place cells, respectively. Place cells in FC and HPC encoded the 3D position with similar spatial information, sparsity and stability, and exhibited stronger functional connections than non-place cells. Notabl
