From chromatin to proteostasis: multilevel gene regulation in Mendelian diseases.

Pathogenic variation can alter gene output at multiple levels, from chromatin accessibility and enhancer-promoter communication to RNA processing, translation and protein turnover. The diagnostic challenge is not to catalogue these layers, but to determine which regulatory mechanism is plausible for a given variant, phenotype, tissue and developmental context. This targeted narrative review synthesises representative Mendelian mechanisms across five linked levels: chromatin, transcription, RNA processing and stability, translation, and post-translational proteostasis. Three cross-cutting princ

Sex differences in gene regulation and its impact on cancer incidence.

There are significant sex differences in cancer incidence, yet the underlying regulatory mechanisms in normal tissues remain poorly understood. We studied 8,279 gene regulatory networks across 29 non-cancerous tissues and compared network centrality by sex. Cancer genes were differentially targeted by transcription factors in males and females, with an overrepresentation on the X chromosome, particularly among X-inactivation escapees, and key signaling pathways such as WNT, NOTCH, and p53. We observed higher targeting of cancer-related pathways in females for tissues that have higher tumor inc

HsfA-driven gene transcription regulates fungal morphogenesis and pathogenicity.

Aspergillus flavus, a ubiquitous filamentous fungus, severely compromises global food safety and public health by producing carcinogenic aflatoxins. Heat shock factor 1 (HSF1) orchestrates stress responses in eukaryotes, yet the functional role and regulatory mechanisms of its homolog, HsfA, in A. flavus remain elusive. Here, we demonstrate that A. flavus encodes two hsfA copies, whose knockdown or expression of a dominant-negative variant abrogates spore germination, a prerequisite for fungal development and colonization. Through integrated reverse genetics, ChIP-qPCR, electrophoretic mobilit

ENO1 couples HDAC1 to regulate histone lactylation and gene transcription.

Histone deacetylases (HDACs) regulate transcription and catalyze deacetylation predominantly within canonical transcriptional complexes. Nevertheless, the mechanistic role of other HDAC-associated proteins in orchestrating this process remains incompletely understood. To systematically decode endogenous HDAC interactomes in living cells, we developed BimPL, a heterobifunctional molecule-enabled proximity labeling strategy. Leveraging BimPL and quantitative proteomics, we robustly captured established HDAC complexes and identified putative interactors, including glycolytic enzyme enolase-1 (ENO

Scalable and multiplexed recorders of gene regulation dynamics across weeks.

Gene expression is dynamically controlled by gene regulatory networks comprising multiple regulatory components to mediate cellular functions1. An ideal tool for analysing these processes would track multi-component dynamics with both spatiotemporal resolution and scalability within the same cells, a capability not yet achieved. Here we present CytoTape, a genetically encoded, physiologically compatible, modular protein tape recorder for multiplexed and spatiotemporally scalable recording of gene regulation dynamics continuously for up to 3 weeks, with single-cell, up to minutes-scale resoluti

CRISPR-Cas9 screen to identify genes regulating cell death.

Regulated cell death mediated by dedicated molecular machines, known as programmed cell death, plays important roles in health and disease. Understanding the mechanisms of cell death is crucial for elucidating the control of cellular homeostasis and developing therapies for related diseases. Despite extensive research efforts spanning decades, many aspects of cell death mechanisms remain elusive, highlighting the need for continued exploration. Here, we describe how to identify novel regulators involved in cell death pathways using a genome-wide screening approach.

Optimized optogenetic anti-CRISPR for endogenous gene regulation in Drosophila.

Optogenetic tools-light-responsive proteins that enable to regulate specific cellular activities, study biological processes, and develop new therapies-are attractive approaches for achieving endogenous gene regulation under minimally invasive conditions. Our first step in constructing an optogenetic system to regulate endogenous Drosophila gene expression was to identify inhibitory anti-CRISPR (Acr) proteins that block CRISPRa-mediated activation. Next, we inserted optogenetic protein LOV2 into these Acrs, tested for their ability to optogenetically modulate endogenous gene upregulation throu

MicroRNA-coordinated synergism for placental gene regulation throughout pregnancy.

The regulation of gene expression by microRNAs (miRNAs) is essential during development. However, it is necessary to move beyond individual miRNAs to understand their functions and the intricate interplay as a coordinated system. To address this, we developed and implemented a network approach named miRNA-gene synergic co-regulatory networks. This method builds networks identifying pairs of genes jointly regulated (co-regulation) by multiple miRNAs (synergism). Using these networks, focusing on placental genes, we evaluated the coordinated regulation of miRNAs from different origins (maternal

Epigenetic regulation of gene expression in rare inherited retinal disorders.

The retina is a highly specialized neural tissue characterized by extreme cellular differentiation, high metabolic demand, and lifelong exposure to environmental stressors. These features render retinal cell identity exquisitely dependent on epigenetic regulation of gene expression. Rare hereditary retinal disorders offer a unique framework for understanding how epigenetic mechanisms modulate genotype-phenotype relationships in the human eye. This Mini Review provides an integrated overview of DNA methylation, histone modifications, chromatin remodeling, and non-coding RNA-mediated regulation

Changes in gene regulation are associated with the evolution of resistance to a novel parasite.

INTRODUCTION: Host-parasite interactions are ubiquitous and are important drivers of host diversification and evolution. In particular, host immune systems are frequent targets of parasite-driven selection. The resulting rapid evolution of immune genes is usually framed as an ongoing 'arms race' between a co-evolving pair of host and parasite species. However, immune evolution may often be driven by the acquisition of a new and unfamiliar parasite. For instance, when marine populations of threespine stickleback (Gasterosteus aculeatus) colonized freshwater lakes approximately 12,000 years ago,

Diurnal regulation of urinary behavior and gene expression in aged mice.

Nocturia, defined as waking one or more times per night to urinate, is a prevalent and burdensome condition with few effective treatments. While the primary risk factor for nocturia is advanced age, few preclinical studies have addressed the pathophysiological mechanisms of nocturia in older subjects. Here, we develop a translational model of nocturia using aging mice and a behavioral paradigm that enables circadian assessment of voluntary urination in group-housed animals. We discovered dampened diurnal regulation of urinary behavior in aged mice compared to adult controls. Molecular analyses

Sex differences in gene regulation and its impact on cancer incidence.

Sex differences in the incidence rates of many cancer types are well-documented. While differences in lifestyle, environmental exposures, and hormone levels can influence disease risk and incidence, there is limited understanding of how cancer driver genes are differentially regulated between males and females in normal tissues, and how these differences may contribute to the observed sex differences in cancer epidemiology. We studied 8,279 gene regulatory networks across 29 non-cancerous tissues in the GTEx dataset, referred here as normal tissues. Using network centrality measures, we compar

Circadian Gene BMAL1 Regulation of Cellular Senescence in Thyroid Aging.

As global aging accelerates, the incidence of thyroid diseases, particularly hypothyroidism, is rising in the elderly. The thyroid-stimulating hormone (TSH) levels increase in healthy elderly populations. However, whether the thyroid undergoes cellular senescence and how this relates to thyroid hormone (TH) synthesis remain unclear. To investigate the molecular and functional characteristics of thyroid aging, we performed scRNA-seq on human thyroids from young, middle-aged, and old groups, identifying thousands of aging-related differentially expressed genes and revealing the early onset of ag

A smart gene circuit for precise regulation of tumor cell behavior.

Personalized gene circuit is a robust mode of cellular regulation that can manipulate intracellular gene expression to achieve desired functional regulation. However, the construction of logic circuits that automatically sense the characteristics of a particular environment within a cell is often difficult and lacking in sensitivity. Here, we synthesize from scratch specific promoters capable of sensing in cells, and use the combination of different types of promoters to construct smart gene circuits that can regulate gene expression in specific cell types sensitively. In detail, the tumour-sp

Sex-dimorphic gene regulation in murine macrophages across niches.

Macrophages are a key cell type of the innate immune system and are involved at all steps of inflammation: (i) they present antigens to initiate inflammation, (ii) they clear up foreign bodies through phagocytosis and (iii) they resolve inflammation by removing or deactivating mediator cells. Many subtypes of macrophages have been identified, classified by their niche and/or embryonic origin. In order to better develop therapies for conditions with macrophage dysfunction, it is crucial to decipher potential sex differences in key physiological mediators of inflammation so that treatment effica

Interplay of Light, Melatonin, and Circadian Genes in Skin Pigmentation Regulation.

Circadian regulation of skin pigmentation is essential for thermoregulation, ultraviolet (UV) protection, and synchronization of skin cell renewal. This regulation involves both cell-autonomous photic responses and non-cell-autonomous hormonal control, particularly through melatonin produced in a light-sensitive manner. Photosensitive opsins, cryptochromes, and melatonin regulate circadian rhythms in skin pigment cells. We studied light/dark cycles and melatonin coordination in melanin synthesis and cell proliferation of Xenopus laevis melanophores. In vivo, tadpole pigmentation shows robust c

FOXP genes regulate Purkinje cell diversity and cerebellar morphogenesis.

Cerebellar Purkinje cells (PCs), the sole output neurons of the cerebellar cortex, are essential for motor coordination, learning and circuit formation. While functionally diverse, the extent of PC heterogeneity and the molecular drivers of this diversity remain unclear. Using single-cell RNA sequencing, we identified at least 11 molecularly distinct PC subtypes in the embryonic mouse cerebellum. Spatial reconstruction revealed that these subtypes are organized in embryonic patterns that predict key features of adult cerebellar architecture, including longitudinal stripes and lobular specifici

Bidirectional regulation of motor circuits using magnetogenetic gene therapy.

Here, we report a magnetogenetic system, based on a single anti-ferritin nanobody-TRPV1 receptor fusion protein, which regulated neuronal activity when exposed to magnetic fields. Adeno-associated virus (AAV)-mediated delivery of a floxed nanobody-TRPV1 into the striatum of adenosine-2a receptor-Cre drivers resulted in motor freezing when placed in a magnetic resonance imaging machine or adjacent to a transcranial magnetic stimulation device. Functional imaging and fiber photometry confirmed activation in response to magnetic fields. Expression of the same construct in the striatum of wild-typ

Regulation of bacterial virulence genes by PecS family transcription factors.

Bacterial plant pathogens adjust their gene expression programs in response to environmental signals and host-derived compounds. This ensures that virulence genes or genes encoding proteins, which promote bacterial fitness in a host environment, are expressed only when needed. Such regulation is in the purview of transcription factors, many of which belong to the ubiquitous multiple antibiotic resistance regulator (MarR) protein family. PecS proteins constitute a subset of this large protein family. PecS has likely been distributed by horizontal gene transfer, along with the divergently encode
