Genome-wide association studies of coffee intake in UK/US participants of European ancestry uncover cohort-specific genetic associations.

Coffee is one of the most widely consumed beverages. We performed a genome-wide association study (GWAS) of coffee intake in US-based 23andMe participants (N = 130,153) and identified 7 significant loci, with many replicating in three multi-ancestral cohorts. We examined genetic correlations and performed a phenome-wide association study across hundreds of biomarkers, health, and lifestyle traits, then compared our results to the largest available GWAS of coffee intake from the UK Biobank (UKB; N = 334,659). We observed consistent positive genetic correlations with substance use and obesity in

Disease-Phenotype Deconvolution in Genetic Eye Diseases Using Online Mendelian Inheritance in Man.

PURPOSE: Capturing organ-specific phenomes in genetic diseases is an uphill task for the eye as it comprises tissue types derived from all three germinal layers. We attempted to deconstruct genetic eye diseases (GEDs) into primary phenotypic features, to understand the complex genome-phenome relationship in GEDs. METHODS: Using phenotype, molecular basis, and gene description features in OMIM as a primary resource, we analyzed gene-phenotype information. All ocular and systemic phenotypes were categorized and ranked based on occurrence. Clustering was performed on shared ocular features to id

Characterization of genetic and phenotypic heterogeneity of obstructive sleep apnea using electronic health records.

BACKGROUND: Obstructive sleep apnea (OSA) is defined by frequent episodes of reduced or complete cessation of airflow during sleep and is linked to negative health outcomes. Understanding the genetic factors influencing expression of OSA may lead to new treatment strategies. Electronic health records (EHRs) can be leveraged to both validate previously reported OSA-associated genomic variation and detect novel relationships between these variants and comorbidities. METHODS: We identified candidate single nucleotide polymorphisms (SNPs) via systematic literature review of existing research. Usi

Advances and Applications of Genome Editing in Precision Crop Breeding.

Genome editing is becoming an important tool for crop improvement by enabling precise modification of genetic variation. CRISPR-Cas technologies have expanded beyond nuclease-induced mutations to include base and prime editing, transcriptional and epigenetic regulation, multiplex editing, organelle editing and targeted DNA insertion. These advances support the development of agronomically valuable alleles and extend crop improvement beyond conventional selection, recombination and random mutagenesis. Applications now include plant architecture, yield-related traits, resistance to biotic and ab

Gene Editing in Forest Tree Breeding for Stress Resistance: From Mechanisms to Future Prospects.

Forest ecosystems face escalating threats from climate change alongside a surging demand for sustainable bioproducts. While conventional tree breeding is inherently constrained by long generation cycles, high heterozygosity, and complex genomes, CRISPR-based genome editing provides a precision framework for targeted genetic improvement. This review synthesises the fundamental principles and limitations of multiple gene-editing technologies, with a particular emphasis on CRISPR systems (Cas9, Cas12, and Cas13), in the specific context of woody perennial biology. Recent applications in key fores

Metabolomic Differences in Connective Tissue Disease-Associated Versus Idiopathic Pulmonary Arterial Hypertension in the PVDOMICS Cohort.

OBJECTIVE: Patients with connective tissue disease-associated pulmonary arterial hypertension (CTD-PAH) experience worse survival and derive less benefit from pulmonary vasodilator therapies than patients with idiopathic PAH (IPAH). We sought to identify differential metabolism in patients with CTD-PAH versus patients with IPAH that might underlie these observed clinical differences. METHODS: Adult participants with CTD-PAH (n = 141) and IPAH (n = 165) from the Pulmonary Vascular Disease Phenomics (PVDOMICS) study were included. Detailed clinical phenotyping was performed at cohort enrollment

A clinical care intensity atlas of 505 diseases from 90 million people.

No single population-derived measure ranks the entire diagnosed phenome by clinical care intensity on one scale. From insurance claims contributed by 90 million US enrollees, we derived a care-intensity score that ranks 505 diseases by one uniform scoring rule applied identically to every diagnosis, with no disease-specific clinical input. It tracks Global Burden of Disease disability weights (Spearman ρ = 0.53, n = 130), a pharmacy-only signal recovers much the same order (ρ = 0.71), and a related utilization summary predicts one-year in-hospital death close to a validated comorbidity index.

Mouse and human studies support DSTYK loss of function as a low-penetrance and variable expressivity risk factor for congenital urinary tract anomalies.

PURPOSE: Previous work identified rare variants in DSTYK associated with human congenital anomalies of the kidney and urinary tract (CAKUT). Here, we present a series of mouse and human studies to clarify the association, penetrance, and expressivity of DSTYK variants. METHODS: We phenotypically characterized Dstyk knockout mice of 3 separate inbred backgrounds and re-analyzed the original family segregating the DSTYK c.654+1G>A splice-site variant (referred to as "SSV" below). DSTYK loss of function (LOF) and SSVs were annotated in individuals with CAKUT, epilepsy, or amyotrophic lateral scl

Searching for the causal effects of body mass index in over 300 000 participants in UK Biobank, using Mendelian randomization.

Mendelian randomization (MR) has been used to estimate the causal effect of body mass index (BMI) on particular traits thought to be affected by BMI. However, BMI may also be a modifiable, causal risk factor for outcomes where there is no prior reason to suggest that a causal effect exists. We performed a MR phenome-wide association study (MR-pheWAS) to search for the causal effects of BMI in UK Biobank (n = 334 968), using the PHESANT open-source phenome scan tool. A subset of identified associations were followed up with a formal two-stage instrumental variable analysis in UK Biobank, to est

Heart rate phase is an indicator of chronotype-relevant circadian shifts associated with human disease: an All of Us Research Program analysis.

Chronotype describes an individual's day or night preference and is thought to exert health effects through circadian timing, yet continuous circadian measures related to chronotype have never been examined in large human cohorts. We sought to quantify wearable-derived heart rate phase (HRP) as an indicator of chronotype-relevant circadian shifts and determine its associations with human disease. Heart rate was aggregated over 5 min intervals in All of Us participants with wearable data and fit to a sine curve with 24 h period to determine HRP. Associations between HRP and circadian genomic va

Cell-type-specific genetic associations in Lewy body dementia identified using single-cell eQTL-based Mendelian randomization.

BACKGROUND: Lewy body dementia (LBD) is a complex neurodegenerative disorder marked by α-synuclein aggregation and dual impairment of cognitive and motor function. While genome-wide association studies have identified risk loci, the cellular mechanisms linking genetic variation to disease susceptibility remain largely unexplored. METHODS: We performed single-cell transcriptome-wide Mendelian randomization using brain cell-type-specific eQTLs across eight major cell types. Genetic associations were evaluated using inverse-variance weighted models, followed by Bayesian colocalization analysis. R

Characterizing trends in clinical genetic testing: A single-center analysis of EHR data from 1.8 million patients over two decades.

A lack of structural data in electronic health records (EHRs) makes assessing the impact of genetic testing on clinical practice challenging. We extracted clinical genetic tests from the EHRs of more than 1.8 million patients seen at Vanderbilt University Medical Center from 2002 to 2022. With these data, we quantified the use of clinical genetic testing in healthcare and described how testing patterns and results changed over time. We assessed trends in types of genetic tests, tracked usage across medical specialties, and introduced a new measure, the genetically attributable fraction (GAF),

Causal proteomic insights into drug target discovery for tension-type headache.

BACKGROUND: The pathophysiology of tension-type headache (TTH) remains poorly understood, and current treatments are largely symptomatic. Identifying genetically supported, causally relevant proteins may provide insights into disease mechanisms and enable precision therapeutics. METHODS: We conducted a proteome-wide Mendelian randomization (MR) analysis integrating large-scale plasma proteomic quantitative trait loci with genome-wide association study data for TTH. Phenome-wide MR, enrichment, protein-protein interaction (PPI), and mediation analyses were performed to identify druggable target

Druggable targets for Parkinson's disease: transcriptomics based Mendelian randomization study.

Parkinson's disease (PD) is a prevalent neurodegenerative disorder. Currently available drugs for PD, can only relieve the symptoms of PD, but cannot prevent the progression of the disease and have serious side effects. Other new druggable therapeutic targets for PD are needed. First, six GEO datasets with transcriptomic data from the substantia nigra (SN) region of the brain were downloaded to find dysregulated druggable genes in PD. Then, Mendelian randomization (MR) and summary statistics-based MR (SMR) analysis were conducted using eQTL data from both brain tissue and blood to investigate

Phenotypic Findings Associated with Variation in Elastin.

UNLABELLED: Variation in the elastin gene ( ELN ) may contribute to connective tissue disease beyond the known disease associations of Supravalvar Aortic Stenosis and Cutis Laxa. Exome data from MyCode Community Health Initiative participants were analyzed for ELN rare variants (mean allele frequency <1%, not currently annotated as benign). Participants with variants of interest underwent phenotyping by dual chart review using a standardized abstraction tool. Additionally, all rare variants that met inclusion criteria were collapsed into an ELN gene burden score to perform a Phenome-wide Assoc

Automatic discovery of image-based signatures for ipilimumab response prediction in malignant melanoma.

In the context of precision medicine with immunotherapies there is an increasing need for companion diagnostic tests to identify potential therapy responders and avoid treatment coming along with severe adverse events for non-responders. Here, we present a retrospective case study to discover image-based signatures for developing a potential companion diagnostic test for ipilimumab (IPI) in malignant melanoma. Signature discovery is based on digital pathology and fully automatic quantitative image analysis using virtual multiplexing as well as machine learning and deep learning on whole-slide

High distress in parents whose children undergo predictive testing for long QT syndrome.

Staphylococcus aureus infections are associated with high mortality rates. Often considered an extracellular pathogen, S. aureus can persist and replicate within host cells, evading immune responses, and causing host cell death. Classical methods for assessing S. aureus cytotoxicity are limited by testing culture supernatants and endpoint measurements that do not capture the phenotypic diversity of intracellular bacteria. Using a well-established epithelial cell line model, we have developed a platform called InToxSa (intracellular toxicity of S. aureus) to quantify intracellular cytotoxic S.

The RASA2/RASA3 ortholog RasGAP1 modulates obesity-linked phenotypes and is associated with leptin-analog signaling in Drosophila.

INTRODUCTION: Obesity arises from the interplay between genetic predisposition, metabolic signaling, and neural circuits that regulate feeding and energy expenditure. Large-scale association studies repeatedly implicate regulators of Ras/Rap GTPase signaling in adiposity and metabolic risk, but the mechanisms linking these intracellular switch modules to neural control of energy balance remain unclear. METHODS: We used a translational approach centered on Drosophila RasGAP1, the closest ortholog of mammalian RASA2/3. Pan-neuronal RasGAP1 knockdown was assessed for effects on locomotor behavio
