Label-Free Longitudinal Imaging of Single Cell Drug Response with a 3D-Printed Cell Culture Platform.

Image-based phenotypic screening has emerged as a powerful tool for revealing single-cell heterogeneity and dynamic phenotypic responses in preclinical drug discovery. Compared to traditional static end point assays, live-cell longitudinal imaging captures the temporal trajectories of individual cells, including transient morphological adaptations, motility shifts, and divergent subpopulation behaviors, enabling high content features and more robust early prediction of treatment outcomes. Fluorescence-based screening, while highly specific, is constrained in live-cell contexts by broad spectra

Highly Constrained Kinetic Models for Single-Cell Gene Expression Analysis.

Advances in single-cell RNA sequencing (scRNA-seq) and high-resolution imaging techniques, such as single-molecule tracking (SMT) of RNA and transcription factors, allow researchers to quantitatively explore dynamics and variation but have never been integrated into a single coherent model. In this study, we propose a kinetic model that intakes multiple data types, including steady-state and time-resolved datasets, to simulate and fit stochastic models of gene transcription to experimental data. We find that 3-state models provide an essential improvement over the widely used 2-state model for

Nasal epithelial cell culture fluorescence recovery after photobleaching predicts cystic fibrosis therapeutic response.

BACKGROUND: Human nasal epithelial (HNE) cells can be sampled noninvasively and cultured to provide a model of the airway epithelium that reflects cystic fibrosis (CF) pathophysiology. We hypothesised that in vitro measures of HNE cell physiology would correlate directly with in vivo measures of lung physiology and therapeutic response, providing a framework for using HNE cells for therapeutic development and precision medicine. METHODS: We sampled nasal cells from participants with CF (CF group, n=26), healthy controls (HC group, n=14) and single CF transmembrane conductance regulator (CFTR)

Advances in Quantitative Techniques for Mapping RNA Modifications.

RNA modifications are essential regulators of gene expression and cellular function, modulating RNA stability, splicing, translation, and localization. Dysregulation of these modifications has been linked to cancer, neurodegenerative disorders, viral infections, and other diseases. Precise quantification and mapping of RNA modifications are crucial for understanding their biological roles. This review summarizes current and emerging methodologies for RNA modification analysis, including mass spectrometry, antibody-based and non-antibody-based approaches, PCR- and NMR-based detection, chemical-

Super-Resolution-Chip: an in-vitro platform that enables super-resolution microscopy of co-cultures and 3D systems.

The development of organs-on-a-chip platforms has revolutionized in-vitro cellular culture by allowing cells to be grown in an environment that better mimics human physiology. However, there is still a challenge in integrating those platforms with advanced imaging technology. This is extremely important when we want to study molecular changes and subcellular processes on the level of a single molecule using super-resolution microscopy (SRM), which has a resolution beyond the diffraction limit of light. Currently, existing platforms that include SRM have certain limitations, either as they only

Spectroscopic assessment of alterations in macromolecule and small-molecule metabolites in human brain after stroke.

BACKGROUND AND PURPOSE: We sought to measure the temporal evolution and spatial distribution of lesion macromolecules and small molecules (lactate, N-acetyl compounds, creatine, and choline) in stroke patients by using short echo time in vivo proton MR spectroscopy. METHODS: Single-voxel spectra with TE=22 ms were obtained with and without inversion recovery suppression of small-molecule resonances from 30 examinations of 24 patients 3 to 214 days after stroke. Subtraction of the suppressed from the unsuppressed spectra yielded metabolite spectra without overlap from macromolecules. Two-dimen

Ion-specific effects on the interaction between fibronectin and negatively charged mica surfaces.

Atomic force microscopy (AFM) imaging and subsequent image analysis have been used to measure the ion-specific and ionic strength effects on the adsorption of fibronectin to mica surfaces in buffer solution. Increasing the concentration of monovalent Na(+) salt solutions is shown to cause a transition from tightly aggregated and "string-of-beads" structures on the mica surface to well dispersed single-molecule adsorption. Studying the effect of two divalent salts, Ni(2+) and Ca(2+), reveals a dramatic enhancement of fibronectin adsorption to mica in buffer solutions containing Ni(2+), but not

Chiral Water Structures on the Dolomite(104)-S Surface Enantiomer.

The particular distribution of dolomite over geological time scales and the challenges of growing dolomite under geological conditions in a laboratory setting are still some of the most intriguing scientific puzzles. So-called organogenic models that suggest the role of molecules, especially of extracellular polymeric substances in the liquid phase, in dolomite formation currently challenge the attempts to understand dolomite formation in the context of kinetic constraints. Here, we confirm the presence of chirality on dolomite(104) surfaces by atomic-scale imaging with noncontact atomic force

Comparison of two analytical platforms for quantification of neuroglial biomarkers in blood samples: a single molecule array and an electrochemiluminescence assay.

Advances in ultrasensitive immunoassays have enabled reliable quantification of neuroglial biomarkers in blood, providing valuable insights into neurological disorders. However, cross-platform evaluations are necessary to ensure comparability and standardization. This study aimed to compare the analytical performance of a Single Molecule Array (Simoa) and an ultrasensitive electrochemiluminescence (ECL) assay for quantifying neurofilament light chain (NfL) and glial fibrillary acidic protein (GFAP) in human serum. Baseline serum samples from 174 participants in the RIFUND trial were analyzed i

SuperResNET - single-molecule network analysis detects changes to clathrin structure induced by small-molecule inhibitors.

SuperResNET is a network analysis pipeline for the analysis of point cloud data generated by single-molecule localization microscopy (SMLM). Here, we applied SuperResNET network analysis of SMLM direct stochastic optical reconstruction microscopy (dSTORM) data to determine how the clathrin endocytosis inhibitors pitstop 2, dynasore and latrunculin A (LatA) alter the morphology of clathrin-coated pits. SuperResNET analysis of HeLa and Cos7 cells identified three classes of clathrin structures: small oligomers (class I), pits and vesicles (class II), and larger clusters corresponding to fused pi

Integrating PD-L1-targeted radioligand with protein degradation for precision tumor theranostics.

Targeting programmed death ligand 1 (PD-L1) with proteolysis-targeting chimera (PROTAC) remains challenging due to the inability of visualized synergistic methods. Here, we report an integrated PD-L1-Targeted Radioligand with Protein Degradation (PRPD) platform that synergistically merges positron emission tomography (PET) imaging, targeted protein degradation, radiostimulation and radioligand therapy into a single small-molecule construct. We developed this radiotheranostic platform by designing amino acid-based linkers to conjugate PD-L1-targeting moiety, E3 ubiquitin ligase ligand, and 1,4,

Prostate-Specific Membrane Antigen Targeted StarPEG Nanocarrier for Imaging and Therapy of Prostate Cancer.

The tumor uptake of large non-targeted nanocarriers primarily occurs through passive extravasation, known as the enhanced permeability and retention (EPR) effect. Prior studies demonstrated improved tumor uptake and retention of 4-arm 40 kDa star polyethylene glycol (StarPEG) polymers for cancer imaging by adding prostate-specific membrane antigen (PSMA) targeting small molecule ligands. To test PSMA-targeted delivery and therapeutic efficacy, StarPEG nanodrugs with/without three copies of PSMA-targeting ligands, ACUPA, are designed and synthesized. Fluorescence microscopy: established and emerging methods, experimental strategies, and applications in immunology.

Cutting-edge biophysical technologies including total internal reflection fluorescence microscopy, single molecule fluorescence, single channel opening events, fluorescence resonance energy transfer, high-speed exposures, two-photon imaging, fluorescence lifetime imaging, and other tools are becoming increasingly important in immunology as they link molecular events to cellular physiology, a key goal of modern immunology. The primary concern in all forms of microscopy is the generation of contrast; for fluorescence microscopy contrast can be thought of as the difference in intensity between th

Fluorescence imaging of two-photon linear dichroism: cholesterol depletion disrupts molecular orientation in cell membranes.

The plasma membrane of cells is an ordered environment, giving rise to anisotropic orientation and restricted motion of molecules and proteins residing in the membrane. At the same time as being an organized matrix of defined structure, the cell membrane is heterogeneous and dynamic. Here we present a method where we use fluorescence imaging of linear dichroism to measure the orientation of molecules relative to the cell membrane. By detecting linear dichroism as well as fluorescence anisotropy, the orientation parameters are separated from dynamic properties such as rotational diffusion and h

Three-dimensional biplane spectroscopic single-molecule localization microscopy.

Spectroscopic single-molecule localization microscopy (sSMLM) captures the full emission spectra of individual molecules while simultaneously localizing their spatial locations at a precision greatly exceeding the optical diffraction limit. To achieve this, sSMLM uses a dispersive optical component to separate the emitted photons into dedicated spatial and spectral imaging channels for simultaneous acquisition. While adding a cylindrical lens in the spatial imaging channel enabled three-dimensional (3D) imaging in sSMLM, the inherent astigmatism leads to technical hurdles in spectral calibrati

A Trifunctional, Rare-Earth Theranostic Chelator Platform to Enable Diagnostic Nuclear Imaging, Surgical Resection, and Radiotherapy.

Here, we establish a single-molecule, trifunctional platform compatible with diagnostic positron emission tomography (PET), optical imaging-assisted intrasurgical resection, and chelation of radiotherapeutic rare-earth nuclides. Building on previous pyridylalkynylaryl (PEPA) antenna scaffolds, mono- and bisantenna analogs incorporating either PEPA or methoxy-substituted MEPA chromophores were prepared to assess the role of pyridylalkynylaryl number and polyethylene glycol (PEG) substitution on photophysical and biological performance. Photophysical characterization with Eu(III) revealed that a

Imaging nanoscopic co-assemblies of α-synuclein and Tau in human samples.

α-synuclein (αS), amyloid-β (Aβ), and Tau aggregates are hallmarks of many neurodegenerative diseases, yet the prevalence and nature of their nanoscopic co-assemblies remain poorly understood. Here, we adapt a single-molecule pull-down (SiMPull) assay to profile αS, Aβ, and Tau co-assemblies across post-mortem brain tissue homogenates, soluble brain fractions, human serum, cerebrospinal fluid, and saliva. We show that αS-Tau co-assemblies are abundant across all sample matrices, accounting for ~10-70% of total αS aggregates in both Parkinson's disease (PD) and control samples. Notably, αS-Tau

A combined PIE-FRET and FCS assay to monitor RNA dynamics and cleavage by SARS-CoV-2 Nsp15.

Nsp15 is an endoribonuclease, highly conserved among coronaviruses, that helps the virus evade detection in host cells by cleaving uridine-rich viral RNA sequences. Those sequences would otherwise trigger immune response pathways. Its essential role in pathogenesis and highly conserved nature make Nsp15 an attractive target for therapeutic intervention. While its crystal structure and uridine specificity are well-established, the influence of RNA structural dynamics and divalent cations on Nsp15 activity remains less understood. Leveraging single-molecule Pulsed Interleaved Excitation (PIE)-FR

Microarrays of small molecules embedded in biodegradable polymers for use in mammalian cell-based screens.

We developed a microarray-based system for screening small molecules in mammalian cells. This system is compatible with image-based screens and requires fewer than 100 cells per compound. Each compound is impregnated in a 200-microm-diameter disc composed of biodegradable poly-(D),(L)-lactide/glycolide copolymer. Cells are seeded on top of these discs, and compounds slowly diffuse out, affecting proximal cells. In contrast with microtiter-based screening, this system does not involve the use of wells or walls between each compound-treated group of cells. We demonstrate detection of the effects

Multidentate Polymer Coatings for Compact and Homogeneous Quantum Dots with Efficient Bioconjugation.

Quantum dots are fluorescent nanoparticles used to detect and image proteins and nucleic acids. Compared with organic dyes and fluorescent proteins, these nanocrystals have enhanced brightness, photostability, and wavelength tunability, but their larger size limits their use. Recently, multidentate polymer coatings have yielded stable quantum dots with small hydrodynamic dimensions (≤10 nm) due to high-affinity, compact wrapping around the nanocrystal. However, this coating technology has not been widely adopted because the resulting particles are frequently heterogeneous and clustered, and co
