New approaches for inhibiting HIV integrase: a journey beyond the active site.

Integrase (IN) inhibitors have proven to be highly beneficial in the treatment of HIV infection. The recently approved inhibitor, raltegravir, the phase III clinical trials compound elvitegravir, and all other agents reported to be in clinical trials bind to the active site of IN and share the same mechanism of action. There is a high probability for the development of cross resistance among these compounds. Therefore, drugs targeting alternative mechanisms and binding sites on IN are desired. Two potential sites for inhibiting the enzyme have been disclosed recently. The first site is located

Deguelin Alleviates Renal Tubular Epithelial Cell Injury in Lupus Nephritis by Inhibiting the PI3K/Akt Signaling Pathway.

Lupus nephritis (LN) is one of the most serious complications of systemic lupus erythematosus. Circadian rhythm disorders are related to the pathogenesis of LN. This study aims to identify the core circadian rhythm-related genes in LN and identify the potential natural active compounds for LN treatment. In the present study, cyclin A2 (CCNA2) and cyclin-dependent kinase inhibitor 3 (CDKN3) were identified as the core targets most related to the circadian rhythm of LN. Both of them were upregulated in blood and kidney tissue samples in LN and had high diagnostic efficacy. Deguelin had strong bi

Investigating the Self-Assembly of Polyelectrolyte Complex Micelles from Single-Stranded Oligodeoxynucleotide-Poly(ethylene glycol) Conjugates and Polyethylenimine.

Single-stranded oligodeoxynucleotide-poly(ethylene glycol) (ssODN-PEG) conjugates with varying ssODN and PEG lengths are synthesized and complexed with polyethylenimine (PEI) to form polyelectrolyte complex micelles (PCMs). The conjugation of PEG chains has a minor impact on ssODN binding; however, PEG chains of extended length can hinder ion pairing due to steric effects. The complexation of ssODN-PEG with branched PEI (BPEI) leads to the self-assembly of spherical core-shell PCMs. When PEG chains are too short relative to the complexed core, aggregation of the PCMs occurs, evidenced by a dev

Novel salivary gland specific binding elements located in the PSP proximal enhancer core.

The murine parotid secretory protein (PSP) gene is expressed selectively at high levels in parotid and sublingual salivary glands. Previously, the transcriptional activity of a PSP mini-gene, called Lama, was shown to be dependent on a 1.5 kb region located 3 kb upstream of the transcription start site. Here, functional studies in transgenic mice demonstrate that this proximal regulatory region has properties of a parotid and sublingual gland specific enhancer. Protein-binding experiments identify multiple sequence-specific binding complexes spanning the entire 1.5 kb enhancer region. Several

Efficient synthesis of a fluorescent tripod detection system for pesticides by microwave-assisted click chemistry.

A new tripod molecule containing an aromatic core bearing three peracetylated cyclodextrins was synthesized via a microwave-assisted Huisgen 1,3-dipolar cycloaddition and was studied by fluorescence spectroscopy. The photoluminescent properties of complexation phenomena with different pesticides were evaluated in acetonitrile. Fluorescence titrations have been performed to calculate binding constants, sensitivity factors, and limit of detection of the resulting complexes. 2D NMR experiments confirmed the inclusion of pesticide in the hydrophobic cavity of the macrocycle and validated the supra

Identification of a Tenochondral Ossification Sequence Producing Heterotopic Ossification in Human Achilles Tendinopathy.

Achilles tendinopathy is a common musculoskeletal disorder. A frequent late-stage manifestation is tendon heterotopic ossification (HO). Achilles HO forms predominantly via endochondral ossification, yet the cellular and molecular mechanisms underlying this pathologic condition remain elusive. Here, we analyzed surgically excised biopsy samples with symptomatic human Achilles tendons alongside non-diseased Achilles tendon controls primarily from lower-limb amputation donors to characterize the morphologic and mineralization patterns of the disease. Based on these analyses, we propose a stepwis

Granulomatous dermatitis in the context of chronic myelomonocytic leukemia: More than just reactive infiltrates. An illustrative case report with literature review.

Traditionally, skin involvement in chronic myelomonocytic leukemia (CMML) has been considered to be either specific (leukemia cutis) or non-specific, with granulomatous dermatitis included in the latter group. More recently, the true nature of the myeloid cells present in the cutaneous infiltrates of this theoretically reactive dermatitis is being clarified with the use of new molecular techniques such as next-generation sequencing. The same mutations in bone marrow (BM) myeloid neoplastic cells and in the cells of cutaneous infiltrates have been found. We present the case of a 77-year-old man

Insights into the development of molecular therapies for craniosynostosis.

For the past 2 decades, clinical and basic science researchers have gained significant insights into the molecular and genetic pathways associated with common forms of craniosynostosis. This has led to invaluable information for families and physicians in their attempts to understand the heterogeneity of craniosynostosis. Genetic mutations have been identified in the fibroblast growth factor receptors (FGFRs) as well as in other targets, including TWIST1, BMP, and RUNX2. Greater understanding of these and other pathways has led to the development of innovative approaches for applying medical t

Structure of SNX9 SH3 in complex with a viral ligand reveals the molecular basis of its unique specificity for alanine-containing class I SH3 motifs.

Class I SH3 domain-binding motifs generally comply with the consensus sequence [R/K]xØPxxP, the hydrophobic residue Ø being proline or leucine. We have studied the unusual Ø = Ala-specificity of SNX9 SH3 by determining its complex structure with a peptide present in eastern equine encephalitis virus (EEEV) nsP3. The structure revealed the length and composition of the n-Src loop as important factors determining specificity. We also compared the affinities of EEEV nsP3 peptide, its mutants, and cellular ligands to SNX9 SH3. These data suggest that nsP3 has evolved to minimize reduction of confo

Linking di-2-ethylhexyl phthalate (DEHP) exposure to osteoporosis through population analysis, network toxicology, and experimental evidence.

BACKGROUND: Osteoporosis is a major public health problem, and environmental toxicants such as di(2-ethylhexyl) phthalate (DEHP) have been implicated as potential risk factors. However, the molecular mechanisms linking DEHP exposure with osteogenic impairment remain unclear. METHODS: The association between DEHP exposure and osteoporosis risk using NHANES data, and employed network toxicology and molecular docking to identify key regulatory targets. To further verify these predictions, wet-lab experiments including Western blotting and quantitative PCR (qPCR) were conducted in osteoblast-rela

Clonal cytopenias of undetermined significance: potential predictor of myeloid malignancies?

The recent identification of the potential for clonal replication in patients with unexplained cytopenias, resulting in myelodysplastic syndrome (MDS) or myeloid malignancies, has opened the way to identifying a new precursor entity: clonal cytopenia of undetermined significance (CCUS). CCUS has come into the spotlight in recent years with the detection of molecular abnormalities in cytogenetic studies, fluorescence in situ hybridization, and next-generation sequencing. Several clinical trials and retrospective studies are underway to examine further the associated mutation profiles, study the

VEGF-loaded mineral-coated microparticles improve bone repair and are associated with increased expression of epo and RUNX-2 in murine non-unions.

A poor vascular supply of the fracture gap is a key factor for the development of atrophic non-unions. Mineral-coated microparticles (MCM) represent a sophisticated carrier system for the delivery of vascular endothelial growth factor (VEGF). Hence, we investigated whether VEGF-loaded MCM improve bone repair in non-unions. For this purpose, we analyzed binding and release kinetics of MCM for VEGF in vitro. Moreover, we applied VEGF-loaded or -unloaded MCM in a murine non-union model in vivo and studied the process of bone healing by means of biomechanical, radiological, histomorphometric, and

Structural features of the minimal DNA binding domain (M98-F219) of human nucleotide excision repair protein XPA.

XPA, an essential protein in nucleotide excision repair (NER), interacts with damaged DNA and other proteins (RPA, ERCC1 and TFIIH) to remove a wide variety of chemically and structurally distinct DNA lesions from the eukaryotic genome. To understand the structural basis for the role of XPA in the repair process, the structure of the minimal DNA binding domain of human XPA [XPA-MBD (M98-F219)] was studied by NMR spectroscopy. A three-dimensional structure for XPA-MBD was generated using distance geometry and simulated annealing methods from NOE-based distance restraints, hydrogen bond and Zn-S

Network toxicology and molecular docking strategy for Analyzing the toxicity and mechanisms of Bisphenol a in hypertension.

Environmental pollution is an important risk factor for hypertension, and bisphenol A (BPA) is a prevalent environmental contaminant. This study aimed to investigate the potential toxicity of BPA and the underlying molecular mechanisms of BPA-induced hypertension through network toxicology and molecular docking. Initially, we predicted that BPA would be cardiotoxic. We subsequently identified 51 potential targets and extracted 14 core targets of the effects of BPA on hypertension. Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) enrichment analysis demonstrated that these

Damaging the conical morphology of HIV-1 capsid by targeting the FG-binding pocket and disfavoring pentameric subunits needed for core closure.

The HIV-1 capsid is an essential viral component, targeted by the long-acting antiretroviral Lenacapavir (LEN). LEN binds to the HIV-1 capsid protein (CA) at the phenylalanine-glycine (FG) binding pocket (FGBP), a site for multiple host-factor and antiviral interactions in CA hexamers (CAHEX). Previously, we generated a chemical library to investigate the FGBP; ZW-1261, a lead compound, exhibits potent antiviral activity and strong inter-subunit interactions within CAHEX. Here, we report the molecular mechanism by which ZW-1261 affects the morphology and integrity of capsid lattice. ZW-1261 al

Structural insights into the role of eIF3 in translation mediated by the HCV IRES.

The genomes of various RNA viruses and a subset of human genes contain structured RNA elements termed internal ribosomal entry sites (IRESs) to initiate translation in a cap-independent manner. The well-studied IRES from Hepatitis C virus (HCV) binds to eukaryotic initiation factor 3 (eIF3), but how the HCV IRES harnesses eIF3 for viral translation remains unclear. Here, we determined multiple cryo-EM structures in which the HCV IRES binds simultaneously to the ribosome and eIF3, covering steps from initiation to elongation. The eIF3 core subunits are displaced from the ribosome by binding mor

DVE-1 is a telomere-binding protein and links the NuRD complex to telomere regulation in C. elegans.

Telomeres are repetitive DNA sequences at the ends of linear chromosomes bound by specialized proteins. In our previous quantitative proteomics screen for telomere-binding proteins of Caenorhabditis elegans, we identified DVE-1, a homolog of mammalian SATB proteins and a transcription factor, as a telomere repeat-binding protein. Here, we validate DVE-1 as a telomere-binding protein in C. elegans, demonstrating in vitro binding of DVE-1 to the single-stranded C-rich telomeric sequence and in vivo co-localization with the telomere-binding protein POT-1.
