Multienzyme Cascade Bioreactor for a 10 min Digestion of Genomic DNA into Single Nucleosides and Quantitative Detection of Structural DNA Modifications in Cellular Genomic DNA.

Identification and quantification of chemical DNA modifications provide essential information on genomic DNA changes, for example, epigenetic modifications and abnormal DNA lesions. In this vein, it requires to digest genomic DNA strands into single nucleosides, facilitating the mass spectrometry analysis. However, rapid digestion of such supramacromolecule DNA of several millions Daltons (molecular weight) into single nucleosides remains very challenging. Here, we constructed an immobilized benzonase capillary bioreactor and further tandemly coupled with immobilized snake venom phosphodiester

Probing Protein-DNA Conformational Dynamics in DNA Damage Recognition: Xeroderma Pigmentosum Group A Stabilizes the Damaged DNA-RPA14 Complex by Controlling Conformational Fluctuation Dynamics.

DNA damage inside biological systems may result in diseases like cancer. One of the major repairing mechanisms is the nucleotide excision repair (NER) that recognizes and repairs the damage caused by several internal and external exposures, such as DNA double-strand distortion due to the chemical modifications. Recognition of lesions is the initial stage of the DNA damage repair, which occurs with the help of several proteins like Replication Protein A (RPA) and Xeroderma Pigmentosum group A (XPA). The recognition process involves complex conformational dynamics of the proteins. Studying the d

DNA isolation protocol effects on nuclear DNA analysis by microarrays, droplet digital PCR, and whole genome sequencing, and on mitochondrial DNA copy number estimation.

Potential bias introduced during DNA isolation is inadequately explored, although it could have significant impact on downstream analysis. To investigate this in human brain, we isolated DNA from cerebellum and frontal cortex using spin columns under different conditions, and salting-out. We first analysed DNA using array CGH, which revealed a striking wave pattern suggesting primarily GC-rich cerebellar losses, even against matched frontal cortex DNA, with a similar pattern on a SNP array. The aCGH changes varied with the isolation protocol. Droplet digital PCR of two genes also showed protoc

DNA damage formation, DNA repair, and survival after exposure of DNA repair-proficient and nucleotide excision repair-deficient human lymphoblasts to UVA1 and UVB.

PURPOSE: The comet assay has been used to visualize DNA damage in single cells after exposure to UV light. These comets are commonly thought to reflect transient, repair-induced DNA breaks. The goal of the work presented here was to further characterize the nature of UV-induced comets and to further elucidate DNA damage formation by different wavelengths of ultraviolet light. MATERIALS AND METHODS: Detailed dose-response and time-course experiments with comet formation were carried out with normal and nucleotide excision repair (NER)-deficient xeroderma pigmentosum (XP) lymphoblasts. Structural basis of B-to-Z DNA transition mediated by an anti-Z-DNA antibody.

Z-DNA is a left-handed double-helical form of DNA that plays roles in transcription, immune responses, viral infection, bacterial biofilm formation, and autoimmune diseases. Despite its importance, the instability of Z-DNA under physiological conditions has hindered detailed structural and functional investigations. Moreover, although antibodies are known to recognize nucleic acids, the mechanisms underlying their detection and stabilization of dynamic DNA under biological conditions remain unclear. This study provides the first atomic-level structural insights into antibody-mediated B-to-Z DN

Dynamic phosphorylation of cGAS by DNA-PKcs and PPP1CC balances DNA repair and innate immunity.

Cyclic GMP-AMP synthase (cGAS) is a DNA sensor that localizes to both the cytosol and the nucleus, with dynamic nucleocytoplasmic shuttling. In the cytosol, it drives innate immune signaling upon detecting misplaced self-DNA or foreign DNA. In the nucleus, cGAS is normally tethered to chromatin and catalytically silent, but upon genotoxic stress it is reactivated and engages in DNA damage repair. How cGAS temporally coordinates these dual functions during genotoxic stress remains unresolved. In this study, we identified a context-dependent phosphorylation timer in cells with detectable nuclear

Location of oncogene-induced DNA damage sites revealed by quantitative analysis of a DNA counterstain.

Oncogene activation is a key driver of cancer development, inducing aberrant cellular proliferation and DNA replication stress. This in turn, leads to DNA damage-which accumulates in specific genomic regions-contributing to genomic instability in cancer. However, the interplay between oncogene-induced DNA damage and chromatin organization is still poorly understood. In this study, we introduce a QUantitative ANalysis of DNA cOunterstains (QUANDO) to investigate the subnuclear localization of DNA damage in single-cell nuclei of U937-PR9 cells, an in vitro model of acute promyelocytic leukemia (

Genetic analysis of cell-free DNA in follicular lymphoma in comparison with tissue-derived DNA.

Early disease progression, including histological transformation, can occur in follicular lymphoma, but tumor heterogeneity makes comparison difficult. We analyzed cell-free DNA from 30 patients with follicular lymphoma to assess cell-free DNA concentration and gene mutations. Mutational profiles were also examined in 16 cases using DNA from formalin-fixed, paraffin-embedded tissue samples. Cell-free DNA concentrations were higher in cases with histological transformation. Both the number of mutations per patient and the number of mutated genes were greater in cell-free DNA than in formalin-fi

A comparative application of spectrophotometric and spectrofluorimetric methods to estimate levofloxacin-DNA and ofloxacin-DNA interactions.

Ofloxacin (OFL) and its (S)-enantiomer, levofloxacin (LEV), are among members of the fluoroquinolone antibiotic class, renowned for their broad-spectrum efficacy against both gram-negative and gram-positive bacteria. These potent drugs have been widely used in both human and veterinary medicine, working as bactericidal agents by binding to DNA gyrase, an essential enzyme for bacterial DNA replication. Understanding the binding constants of these drugs to DNA is vital for elucidating their interaction mechanisms and enhancing our grasp of gene expression regulation. The interactions of LEV and

Refined design of a DNA logic gate for implementing a DNA-based three-level circuit.

DNA computing circuits are favored by researchers because of their high density, high parallelism, and biocompatibility. However, compared with electronic circuits, current DNA circuits have significant errors in understanding the OFF state and logic "0". Nowadays, DNA circuits only have two input states: logic "0" and logic "1", where logic "0" also means the OFF state. Corresponding to an electronic circuit, it is more like an on-off switch than a logic circuit. To correct this conceptual confusion, we propose a three-level circuit. The circuit divides the input signal into three cases: "non

Natural Products and Their Derivatives as Inhibitors of the DNA Repair Enzyme Tyrosyl-DNA Phosphodiesterase 1.

Tyrosyl-DNA phosphodiesterase 1 (TDP1) is an important repair enzyme that removes various covalent adducts from the 3' end of DNA. Particularly, covalent complexes of topoisomerase 1 (TOP1) with DNA stabilized by DNA damage or by various chemical agents are an examples of such adducts. Anticancer drugs such as the TOP1 poisons topotecan and irinotecan are responsible for the stabilization of these complexes. TDP1 neutralizes the effect of these anticancer drugs, eliminating the DNA adducts. Therefore, the inhibition of TDP1 can sensitize tumor cells to the action of TOP1 poisons. This review c

Targeting the DNA Damage Response and DNA Repair Pathways to Enhance Radiosensitivity in Colorectal Cancer.

Radiotherapy is an important component of current treatment options for colorectal cancer (CRC). It is either applied as neoadjuvant radiotherapy to improve local disease control in rectal cancers or for the treatment of localized metastatic lesions of CRC. DNA double-strand breaks (DSBs) are the major critical lesions contributing to ionizing radiation (IR)-induced cell death. However, CRC stem cells promote radioresistance and tumor cell survival through activating cell-cycle checkpoints to trigger the DNA damage response (DDR) and DNA repair after exposure to IR. A promising strategy to ove

A Comprehensive Biophysical Analysis of the Effect of DNA Binding Drugs on Protamine-induced DNA Condensation.

DNA condensation is a ubiquitous phenomenon in biology, yet the physical basis for it has remained elusive. Here, we have explored the mechanism of DNA condensation through the protamine-DNA interaction, and by examining on it the influence of DNA binding drugs. We observed that the DNA condensation is accompanied by B to Ψ-DNA transition as a result of DNA base pair distortions due to protamine binding, bringing about the formation of toroidal structure through coil-globule transition. The binding energetics suggested that electrostatic energy, bending energy and hydration energy must play cr

Inhibiting translesion DNA synthesis as an approach to combat drug resistance to DNA damaging agents.

OBJECTIVE: The long noncoding RNA (lnc) HAND2-AS1 is down-regulated and microRNA-1275 (miR-1275) is up-regulated in many types of cancers. However, their expressions and the relationship between HAND2-AS1 and miR-1275 in chronic myeloid leukemia (CML) remain unknown and to be further investigated. PATIENTS AND METHODS: Bone marrow samples from 30 CML patients and 10 healthy donors were collected; HAND2-AS1 and miR-1275 were detected by RT-PCR. The correlation between HAND2-AS1 and miR-1275 was analyzed. After lentiviral (LV) HAND2-AS1 and miR-1275 inhibitors were respectively transfected into

The DNA-binding box of human SPARTAN contributes to the targeting of Polη to DNA damage sites.

Inappropriate repair of UV-induced DNA damage results in human diseases such as Xeroderma pigmentosum (XP), which is associated with an extremely high risk of skin cancer. A variant form of XP is caused by the absence of Polη, which is normally able to bypass UV-induced DNA lesions in an error-free manner. However, Polη is highly error prone when replicating undamaged DNA and, thus, the regulation of the proper targeting of Polη is crucial for the prevention of mutagenesis and UV-induced cancer formation. Spartan is a novel regulator of the damage tolerance pathway, and its association with Ub

The effect of a methyl-deficient diet on the global DNA methylation and the DNA methylation regulatory pathways.

Methyl-deficient diets are known to induce various liver disorders, in which DNA methylation changes are implicated. Recent studies have clarified the existence of the active DNA demethylation pathways that start with oxidization of 5-methylcytosine (5meC) to 5-hydroxymethylcytosine by ten-eleven translocation (Tet) enzymes, followed by the action of base-excision-repair pathways. Here, we investigated the effects of a methionine-choline-deficient (MCD) diet on the hepatic DNA methylation of mice by precisely quantifying 5meC using a liquid chromatography-electrospray ionization-mass spectrome

BMI1 is recruited to DNA breaks and contributes to DNA damage-induced H2A ubiquitination and repair.

DNA damage activates signaling pathways that lead to modification of local chromatin and recruitment of DNA repair proteins. Multiple DNA repair proteins having ubiquitin ligase activity are recruited to sites of DNA damage, where they ubiquitinate histones and other substrates. This DNA damage-induced histone ubiquitination is thought to play a critical role in mediating the DNA damage response. We now report that the polycomb protein BMI1 is rapidly recruited to sites of DNA damage, where it persists for more than 8 h. The sustained localization of BMI1 to damage sites is dependent on intact

Crosslinking of DNA repair and replication proteins to DNA in cells treated with 6-thioguanine and UVA.

The DNA of patients taking immunosuppressive and anti-inflammatory thiopurines contains 6-thioguanine (6-TG) and their skin is hypersensitive to ultraviolet A (UVA) radiation. DNA 6-TG absorbs UVA and generates reactive oxygen species that damage DNA and proteins. Here, we show that the DNA damage includes covalent DNA-protein crosslinks. An oligonucleotide containing a single 6-TG is photochemically crosslinked to cysteine-containing oligopeptides by low doses of UVA. Crosslinking is significantly more efficient if guanine sulphonate (G(SO3))--an oxidized 6-TG and a previously identified UVA
