Development of High-Throughput Genomic Resources to Inform White-Tailed Deer Population and Disease Management.

White-tailed deer (Odocoileus virginianus) are the most abundant and widespread cervid in North America. Genetic data are used as a tool to monitor populations and make management decisions for this game species. However, the development and use of genomic tools that can generate a set of markers suitable for longitudinal genomic data collection, whether for management purposes or to study the demographic and evolutionary processes of widely distributed species, have been challenging. This is mainly due to the cost required to fully implement and interpret the data produced. Here, we generated

[Pentraxin 3].

Pentraxin 3 (PTX3) is a called as 'brand-new protein in traditional family' because it belongs with pentraxin family included C-reactive protein(CRP) or serum protein A (SAP), but the clinical papers published explosively in clinical situation in this 3 years. Unlike CRP, PTX3 express in atherosclerotic lesion which involve macrophages, neutrophils, dendritic cells, or smooth muscle cells, predominantly. Interestingly pitavastatin suppress PTX3 gene expression mostly in human endothelial cells among more than 6000 human genes. Therefore, we expect PTX3 to be a new biomarker for inflammatory va

Association of hidradenitis suppurativa (HS) with waist circumference: A bidirectional two-sample Mendelian randomization study of HS with metabolic syndrome.

Observational studies have suggested an associations between hidradenitis suppurativa (HS) and metabolic syndrome (MetS) and its components. However, it remains unclear whether the relationship is causal or not. Our study aimed to investigate the causal association of HS with MetS and its components. We performed a bidirectional, two-sample Mendelian randomization study using summary-level data from the most comprehensive genome-wide association studies of HS (n = 362 071), MetS (n = 291 107), waist circumference (n = 462 166), hypertension (n = 463 010) fasting blood glucose (FBG, n = 200 622

Cocaine'omics: Genome-wide and transcriptome-wide analyses provide biological insight into cocaine use and dependence.

We investigated the genetic and molecular architecture of cocaine dependence (CD) and cocaine use by integrating genome-/transcriptome-wide analyses. To prioritize candidates for follow-up investigation, we also sought to translate gene expression findings across species. Using data from the largest genome-wide association study (GWAS) of CD to date (n = 3176, 74% with CD), we assessed genomic heritability, gene-based associations, and tissue enrichment. We detected a significant single-nucleotide polymorphism heritability of 28% for CD and identified three genes (two loci) underlying this pre

[Cancer Genomic Medicine in Neuro-Oncology Practice].

Cancer genomic medicine is an integral component of neuro-oncology, enabling personalized treatments based on tumor-specific genomic alterations. In Japan, comprehensive genomic profiling (CGP) is performed using several tissue- and plasma-based platforms to detect genomic mutations, copy number alterations, gene fusions, tumor mutational burden, and other molecular biomarkers. Tissue-based assays are preferred for brain tumors because of the limited sensitivity of plasma testing. CGP results were interpreted by expert molecular tumor boards supported by the Center for Cancer Genomics and Adva

Comparative genomics: from genotype to disease phenotype in the leishmaniases.

Recent progress in sequencing the genomes of several Leishmania species, causative agents of cutaneous, mucocutaneous and visceral leishmaniasis, is revealing unusual features of potential relevance to parasite virulence and pathogenesis in the host. While the genomes of Leishmania major, Leishmania braziliensis and Leishmania infantum are highly similar in content and organisation, species-specific genes and mechanisms distinguish one from another. In particular, the presence of retrotransposons and the components of a putative RNA interference machinery in L. braziliensis suggest the potenti

Combined hyperlipidemia: familial but not (usually) monogenic.

PURPOSE OF REVIEW: Combined hyperlipidemia (CHL) is a complex phenotype that is commonly encountered clinically and is often associated with the expression of early heart disease. The affixed adjective 'familial' gives the impression that the trait is monogenic, like familial hypercholesterolemia. But despite significant efforts, genetic studies have yielded little evidence of single gene determinants of CHL. RECENT FINDINGS: Sophisticated linkage studies suggest that individual lipid components of the CHL phenotype - such as elevated LDL and triglyceride - each have several determinants that

Proteome and peptidome profiling of spider venoms.

Spider venoms are an important source of novel molecules with different pharmacological properties. Recent technological developments of proteomics, especially mass spectrometry, have greatly promoted the systematic analysis of spider venom. The enormous diversity of venom components between spider species and the lack of complete genome sequence, and the limited database of protein and peptide sequences make spider venom profiling a challenging task and special considerations for technical strategies are required. This review highlights recently used methods for spider venom profiling. In gen

A principal component approach to improve association testing with polygenic risk scores.

Polygenic risk scores (PRSs) have become an increasingly popular approach for demonstrating polygenic influences on complex traits and for establishing common polygenic signals between different traits. PRSs are typically constructed using pruning and thresholding (P+T), but the best choice of parameters is uncertain; thus multiple settings are used and the best is chosen. Optimization can lead to inflated Type I error. Permutation procedures can correct this, but they can be computationally intensive. Alternatively, a single parameter setting can be chosen a priori for the PRS, but choosing s

Genome-wide genetic associations with IFNγ response to smallpox vaccine.

Smallpox is a deadly and debilitating disease that killed hundreds of millions of people in the past century alone. The use of Vaccinia virus-based smallpox vaccines led to the eradication of smallpox. These vaccines are remarkably effective, inducing the characteristic pustule or "take" at the vaccine site in >97 % of recipients, and inducing a wide spectrum of long-lasting humoral and cellular immune responses. The mechanisms behind inter-individual vaccine-response variability are likely to involve host genetic variation, but have not been fully characterized. We report here the first small

Hypoxia impedes differentiation of cranial neural crest cells into derivatives relevant for craniofacial development.

Orofacial clefts are the second-most prevalent congenital malformation. Risk factors are multifactorial and include genetic components, but also environmental factors. One environmental factor is hypoxia during pregnancy, caused for instance by tobacco smoking, medication or living at high altitudes. We here show that hypoxia has only modest effects on proliferating cranial neural crest cells (CNCC), but dramatically influences their differentiation potential. We detected massive perturbations in their differentiation to chondrocytes, osteoblasts and smooth muscle cells. The transcriptional in

The two-component signal transduction system and its regulation in Candida albicans.

Candida albicans, which can cause superficial and life-threatening systemic infections, is the most common opportunistic fungal pathogen in the human microbiome. The two-component system is one of the most important C. albicans signal transduction pathways, regulating the response to oxidative and osmotic stresses, adhesion, morphogenesis, cell wall synthesis, virulence, drug resistance, and the host-pathogen interactions. Notably, some components of this signaling pathway have not been found in the human genome, indicating that the two-component system of C. albicans can be a potential target

Comparative genomics and molecular characterization of a multidrug-resistant Corynebacterium glucuronolyticum isolated for the first time from the human genitourinary tract in Latin America.

Although Corynebacterium glucuronolyticum has been associated with human infections, its pathogenic potential remains poorly understood. Here, we describe the first case in Latin America of C. glucuronolyticum isolated from the human urogenital tract. The strain, designated IHP2022, was identified by MALDI-TOF MS (99% probability) and exhibited resistance to benzylpenicillin, clindamycin, and tetracycline, characterizing a multidrug-resistant (MDR) phenotype. Genomic analysis revealed a 2.88-Mb genome with 59.04% G + C content and no plasmids. Comparative genomic analysis, including 11 other p

Defining a tandem repeat catalog and variation clusters for genome-wide analyses and population databases.

Tandem repeat (TR) catalogs are important components of repeat genotyping studies because they define the genomic coordinates and expected motifs of all TR loci being analyzed. In recent years, genome-wide studies have used catalogs ranging in size from fewer than 200,000 to over 7 million loci. These catalogs differed not only in which loci were included but often also in their definitions of TR locus boundaries and motifs. Now, with multiple groups developing public databases of TR variation in large population cohorts, there is a risk that the use of divergent repeat catalogs will lead to c

Species-aware interpretation of vancomycin-related genomic signals in poultry-derived Enterococcus spp.: a confirmatory phenotyping and whole-genome sequencing framework for One Health surveillance.

BACKGROUND: Poultry-associated enterococci are relevant to One Health surveillance, yet interpreting vancomycin-related genomic signals requires careful consideration of species biology and detection confidence. METHODS: We analyzed broth microdilution MIC data for 218 poultry-origin Enterococcus isolates from an archival strain bank in Hungary and paired these data with whole-genome sequencing (WGS) for 73 isolates with linked MIC records. Vancomycin MICs for isolates previously flagged as showing elevated vancomycin MICs and/or phenotype-genotype discordant profiles were re-tested in three
