Drug Discovery's Blind Spot: Why Organoid-Artificial Intelligence Convergence Demands Integrated Governance.

Organoid-artificial intelligence (AI) platforms are increasingly central to drug discovery, yet they sit between two governance regimes. AI frameworks presume stable, well-characterized inputs, while organoid ethics focuses on donor consent, moral status, and tissue use, leaving downstream computational uses of organoid-derived data underregulated. This article argues that the convergence of living biological variability with algorithmic decision-making creates a governance vacuum in high-stakes preclinical contexts. The organoid-AI case is distinctive because two mature governance traditions,

Single-cell and spatial transcriptomic profiling of cardiac fibroblasts following myocardial infarction.

Cardiac fibroblasts (CFs) are key mediators of heart repair following myocardial infarction (MI). A specific CF subpopulation, termed Reparative Cardiac Fibroblasts (RCFs), has been shown to orchestrate scar formation and prevent ventricular rupture after MI. However, the timing of RCF appearance and the molecular events underlying this transition remain largely undefined. Here, we present a multi-modal dataset capturing the transcriptional dynamics of CFs during the early phase post-MI. Our integrative dataset combines bulk RNA sequencing, RNAscope in situ hybridization, and spatial transcrip

IDBac: an open-access web platform to identify bacteria and analyze relationships in culture collections using MALDI-TOF mass spectrometry.

The identification and analysis of bacteria is central to the microbiological sciences. While gene sequencing methods have been the standard to achieve this, use of MALDI-TOF mass spectrometry (MS), particularly in clinical microbiology, can provide high-throughput identification to the subspecies level. However, biotyping has yet to be adopted outside of clinical settings due to the lack of a centralized public database of MS protein signatures that would facilitate isolate identification via spectral comparison. Further, most current MALDI MS data analysis platforms lack meaningful ways to c

An integrated culturomic and genomic database and analysis platform for methanogenic archaea.

Methanogenic archaea research is challenged by limited strain resources, fragmented genomic data, inconsistent genome quality, substantial uncultured lineages, and difficulties in laboratory culturing, hindering advances in biogas production, climate mitigation, and microbial ecology. These archaea play crucial roles in global carbon cycling and anaerobic environments, yet scattered data and unculturable strains limit systematic studies and applications. To address this, we created MethArDB (Methanogenic Archaeal Genome Database), a specialized database for methanogenic archaea, compiling 3919

A portable retina fundus photos dataset for clinical, demographic, and diabetic retinopathy prediction.

This paper introduces mBRSET, the first publicly available diabetic retinopathy retina dataset captured using handheld retinal cameras in real-life, high-burden scenarios, comprising 5,164 images from 1,291 patients of diverse backgrounds. This dataset addresses the lack of ophthalmological data in low- and middle-income countries (LMICs) by providing a cost-effective and accessible solution for ocular screening and management. Portable retinal cameras enable applications outside traditional hospital settings, such as community health screenings and telemedicine consultations, thereby democrat

Human and mouse proteomics reveals the shared pathways in Alzheimer's disease and delayed protein turnover in the amyloidome.

Murine models of Alzheimer's disease (AD) are crucial for elucidating disease mechanisms but have limitations in fully representing AD molecular complexities. Here we present the comprehensive, age-dependent brain proteome and phosphoproteome across multiple mouse models of amyloidosis. We identified shared pathways by integrating with human metadata and prioritized components by multi-omics analysis. Collectively, two commonly used models (5xFAD and APP-KI) replicate 30% of the human protein alterations; additional genetic incorporation of tau and splicing pathologies increases this similarit

FuNTB: a functional network clustering tool for the analysis of genome-wide genetic variants in Mycobacterium tuberculosis.

MOTIVATION: Tuberculosis (TB), caused by Mycobacterium tuberculosis (Mtb), still claims around 1.25 million lives each year. The growing threat of drug resistance-often driven by single‑nucleotide polymorphisms (SNPs) in Mtb genomes underscores the need for high‑quality genomic data and powerful bioinformatics tools. We present FuNTB, a python‑based pipeline that detects non‑synonymous SNPs in Mtb and builds functional network clusters to reveal genotype-phenotype relationships. RESULTS: FuNTB profiles non‑synonymous SNPs at the gene level across user‑defined phenotypes, pinpointing both shar

ReSurveyGermany: Vegetation-plot time-series over the past hundred years in Germany.

Vegetation-plot resurvey data are a main source of information on terrestrial biodiversity change, with records reaching back more than one century. Although more and more data from re-sampled plots have been published, there is not yet a comprehensive open-access dataset available for analysis. Here, we compiled and harmonised vegetation-plot resurvey data from Germany covering almost 100 years. We show the distribution of the plot data in space, time and across habitat types of the European Nature Information System (EUNIS). In addition, we include metadata on geographic location, plot size

Digitizing UK analogue magnetogram records from large geomagnetic storms of the past two centuries.

Continuous geomagnetic records of the strength and direction of the Earth's field at the surface extend back to the 1840s. Over the past two centuries, eight observatories have existed in the United Kingdom, which measured the daily field variations using light-sensitive photographic paper to produce analogue magnetograms. Around 350,000 magnetograms have been digitally photographed at high resolution. However, converting the traces to digital values is difficult and time consuming as the magnetograms can have over-lapping lines, low quality recordings and obscure metadata for conversion to SI

LGR5 expressing skin fibroblasts define a major cellular hub perturbed in scleroderma.

Systemic sclerosis (scleroderma, SSc) is an incurable autoimmune disease with high morbidity and mortality rates. Here, we conducted a population-scale single-cell genomic analysis of skin and blood samples of 56 healthy controls and 97 SSc patients at different stages of the disease. We found immune compartment dysfunction only in a specific subtype of diffuse SSc patients but global dysregulation of the stromal compartment, particularly in a previously undefined subset of LGR5+-scleroderma-associated fibroblasts (ScAFs). ScAFs are perturbed morphologically and molecularly in SSc patients. Si

A meta-analysis of selected near-road air pollutants based on concentration decay rates.

Traffic-related air pollution has been associated with various health risks for human populations living near roadways. Understanding the relationship between traffic density and dispersion of vehicle-released air pollutants is important for assessing human exposure to near-road air pollutants. We performed a literature survey targeting publications containing measurement data of traffic-related air pollutants near roads with distance information on their concentration distribution. Concentration decay rates over down-wind distance away from major roads were calculated for black carbon (BC), c

CTX-M-65 Extended-Spectrum β-Lactamase-Producing Salmonella enterica Serotype Infantis, United States1.

Extended-spectrum β-lactamases (ESBLs) confer resistance to clinically important third-generation cephalosporins, which are often used to treat invasive salmonellosis. In the United States, ESBLs are rarely found in Salmonella. However, in 2014, the US Food and Drug Administration found blaCTX-M-65 ESBL-producing Salmonella enterica serotype Infantis in retail chicken meat. The isolate had a rare pulsed-field gel electrophoresis pattern. To clarify the sources and potential effects on human health, we examined isolates with this pattern obtained from human surveillance and associated metadata.

A Biomechanical Dataset of 1,798 Healthy and Injured Subjects During Treadmill Walking and Running.

Quantitative biomechanical gait analysis is an important clinical and research tool for injury and disease diagnosis and treatment. However, one major criticism is that gait analysis laboratories largely operate in isolation and there is a lack of benchmark datasets, which can be used to advance research and statistical methodologies. To address this, we present an open biomechanics dataset of n = 1798 healthy and injured, young and older adults during treadmill walking and/or running at a range of gait speeds. The full dataset is available on Figshare+ and data files are contained within a se

Investigating machine learning and natural language processing techniques applied for detecting eating disorders: a systematic literature review.

Recent developments in the fields of natural language processing (NLP) and machine learning (ML) have shown significant improvements in automatic text processing. At the same time, the expression of human language plays a central role in the detection of mental health problems. Whereas spoken language is implicitly assessed during interviews with patients, written language can also provide interesting insights to clinical professionals. Existing work in the field often investigates mental health problems such as depression or anxiety. However, there is also work investigating how the diagnosti

[Milieu Intérieur: understanding healthy immune system heterogeneity to move along the path towards personalized medicine].

The Milieu Intérieur project aims to define the boundaries of a healthy immune system in steady state and upon immune stimulation, and to elucidate environmental and hereditary determinants of its variability. The project is based on an in-depth immune phenotyping of 1 000 healthy donors. By correlating the cytometry measurements of peripheral blood immune cell composition in homeostasis, with the associated metadata, we have defined reference values of phenotypes related to sex and age, and found a significant impact of latent cytomegalovirus infection and smoking on measured phenotypes.
