Imaging mass spectrometry and MS/MS molecular networking reveals chemical interactions among cuticular bacteria and pathogenic fungi associated with fungus-growing ants.

The fungus-growing ant-microbe symbiosis is an ideal system to study chemistry-based microbial interactions due to the wealth of microbial interactions described, and the lack of information on the molecules involved therein. In this study, we employed a combination of MALDI imaging mass spectrometry (MALDI-IMS) and MS/MS molecular networking to study chemistry-based microbial interactions in this system. MALDI IMS was used to visualize the distribution of antimicrobials at the inhibition zone between bacteria associated to the ant Acromyrmex echinatior and the fungal pathogen Escovopsis sp. M

Environmental Sources of Bacteria Differentially Influence Host-Associated Microbial Dynamics.

Host-associated microbial dynamics are influenced by dietary and immune factors, but how exogenous microbial exposure shapes host-microbe dynamics remains poorly characterized. To investigate this phenomenon, we characterized the skin, rectum, and respiratory tract-associated microbiota in four aquarium-housed dolphins daily over a period of 6 weeks, including administration of a probiotic during weeks 4 to 6. The environmental bacterial sources were also characterized, including the animals' human handlers, the aquarium air and water, and the dolphins' food supply. Continuous microbial exposu

Friend or foe? Functional roles of Ixodes ricinus microbes.

The tick Ixodes ricinus is a major vector of multiple pathogens in Europe, yet the functional roles of its microbial communities and their impact on disease risk remain largely unexplored. Here, we propose a framework linking microbial transmission mode and microbial function to their effects on I. ricinus. We argue that transmission mode shapes the evolutionary pressures on microbes and, therefore, the nature and stability of their interactions with ticks. Building on the apparent absence of a single obligate nutritional symbiont in I. ricinus, we further propose that complementary and functi

Gut microbiota in phytopharmacology: A comprehensive overview of concepts, reciprocal interactions, biotransformations and mode of actions.

The dynamic and delicate interactions amongst intestinal microbiota, metabolome and metabolism dictates human health and disease. In recent years, our understanding of gut microbial regulation of intestinal immunometabolic and redox homeostasis have evolved mainly out of in vivo studies associated with high-fat feeding induced metabolic diseases. Techniques utilizing fecal transplantation and germ-free mice have been instrumental in reproducibly demonstrating how the gut microbiota affects disease pathogenesis. However, the pillars of modern drug discovery i.e. evidence-based pharmacological s

Light signaling-driven plant-microbiome interactions.

As sessile organisms, plants continuously perceive and adapt to dynamic light environments and complex microbial communities. Light serves not only as the energy source for photosynthesis, but also a key signal that regulates plant growth, development, and plant-microbe interactions. Through photoreceptor-mediated perception and downstream signaling networks, light modulates plant immunity and orchestrates beneficial microbial associations. This review summarizes how light signaling regulates plant-microbe interactions through three interconnected layers. First, photoreceptors and downstream f

Formation, architecture, and persistence of oral biofilms: recent scientific discoveries and new strategies for their regulation.

Complex microbial interactions occur on the surfaces within the oral cavity, where biofilms form highly organized ecosystems composed of diverse microbial communities and their metabolic products. These biofilms, typically located on the tooth surface or within the gingival sulcus, play a crucial role in both oral and systemic health. Recent studies have significantly improved our understanding of the mechanisms of biofilm formation, their structural characteristics, and their persistence over time. However, the intricate interactions between biofilms and the host, as well as their contributio

Nasal microenvironments and interspecific interactions influence nasal microbiota complexity and S. aureus carriage.

The indigenous microbiota of the nasal cavity plays important roles in human health and disease. Patterns of spatial variation in microbiota composition may help explain Staphylococcus aureus colonization and reveal interspecies and species-host interactions. To assess the biogeography of the nasal microbiota, we sampled healthy subjects, representing both S. aureus carriers and noncarriers at three nasal sites (anterior naris, middle meatus, and sphenoethmoidal recess). Phylogenetic compositional and sparse linear discriminant analyses revealed communities that differed according to site epit

Linking the Human Gut Microbiome to Inflammatory Cytokine Production Capacity.

Gut microbial dysbioses are linked to aberrant immune responses, which are often accompanied by abnormal production of inflammatory cytokines. As part of the Human Functional Genomics Project (HFGP), we investigate how differences in composition and function of gut microbial communities may contribute to inter-individual variation in cytokine responses to microbial stimulations in healthy humans. We observe microbiome-cytokine interaction patterns that are stimulus specific, cytokine specific, and cytokine and stimulus specific. Validation of two predicted host-microbial interactions reveal th

Multi-Omics Association Reveals the Effects of Intestinal Microbiome-Host Interactions on Fat Deposition in Broilers.

Growing evidence indicates that gut microbiota factors cannot be viewed as independent in the occurrence of obesity. Because the gut microbiome is highly dimensional and complex, studies on interactions between gut microbiome and host in obesity are still rare. To explore the relationship of gut microbiome-host interactions with obesity, we performed multi-omics associations of gut metagenome, intestinal transcriptome, and host obesity phenotypes in divergently selected obese-lean broiler lines. Metagenomic shotgun sequencing generated a total of 450 gigabases of clean data from 80 intestinal

From traditional retting to precision bioprocessing: microbial ecology, enzymatic selectivity, and systems biology of jute retting.

Jute is one of the world's most important lignocellulosic fibre crops, yet its commercial value remains highly dependent on retting, a biologically mediated fibre extraction process still largely governed by empirical practices and variable environmental conditions. Recent advances in microbial ecology, enzymology, molecular biology, and bioprocess engineering have transformed retting from a traditional post-harvest operation into a controllable lignocellulosic bioconversion process. This review synthesizes current understanding of the structural organization of jute bast fibres, selective deg

Tissue-specific and sex-dependent microbiome structure in East African cattle ticks (Amblyomma gemma and Rhipicephalus pulchellus) and their bovine hosts.

Ticks and their vertebrate hosts share intimate ecological interactions that shape microbial community composition, with implications for tick fitness and pathogen transmission. However, the extent and specificity of tick-host microbial interactions remain poorly understood, particularly in East African tick species. Here, we characterised microbial communities across multiple tissue types from two economically important tick species (Amblyomma gemma and Rhipicephalus pulchellus) and their shared bovine host using 16S rRNA V1-V2 gene sequencing. We profiled haemolymph, midgut, salivary glands,

Microbiome and cancer: mechanistic insights, diagnostic potential, and therapeutic strategies.

The human microbiome is now recognized as an active and dynamic participant in cancer biology rather than a passive bystander. Increasing evidence demonstrates that microbial dysbiosis contributes to tumor initiation and progression through chronic inflammation, genotoxic toxin production, metabolic reprogramming, immune modulation, and direct reshaping of the tumor microenvironment. Specific microbial factors including colibactin, Bacteroides fragilis toxin, CagA, and Fusobacterium adhesins intersect with canonical oncogenic pathways. Linking microbial activity to genomic instability and immu

Chemical interactions between filter-feeding mussels and Ulvaprolifera: The role of dissolved organic matter and secondary metabolites in growth promotion and competition inhibition of algal species.

This review examines the chemical and ecological interactions between filter-feeding mussels and the green macroalga Ulva prolifera in integrated multi-trophic aquaculture (IMTA) systems. Mussels are crucial for nutrient recycling, as they filter water and release bioavailable compounds such as ammonium (NH4+), urea (CO(NH2)2), and dissolved organic matter (DOM). These compounds promote Ulva growth and enhance microbial activity. In turn, U. prolifera produces sulfated polysaccharides, phenolics, and halogenated metabolites that can influence microbial communities, suppress competitors, and po

How to Show the Real Microbial Biodiversity? A Comparison of Seven DNA Extraction Methods for Bacterial Population Analyses in Matrices Containing Highly Charged Natural Nanoparticles.

A DNA extraction that comprises the DNA of all available taxa in an ecosystem is an essential step in population analysis, especially for next generation sequencing applications. Many nanoparticles as well as naturally occurring clay minerals contain charged surfaces or edges that capture negatively charged DNA molecules after cell lysis within DNA extraction. Depending on the methodology of DNA extraction, this phenomenon causes a shift in detection of microbial taxa in ecosystems and a possible misinterpretation of microbial interactions. With the aim to describe microbial interactions and t

Micronutrients, the gut microbiota, and infection susceptibility in infants.

Micronutrient deficiencies are common during infancy, particularly in settings with a high burden of infectious diseases. At the same time, the developing infant gut microbiota is a key determinant of susceptibility to infection from both resident pathobionts and incoming enteric pathogens. Recent human and experimental studies suggest that micronutrients regulate this developing microbial ecosystem in a highly context-dependent manner, with effects varying according to developmental stage, nutritional status, intestinal location, and environmental exposure. In this review, we synthesise curre

The Microbiome Sets the Stage for Cholera.

Interactions between the eukaryotic host, microbiome members, and invading pathogens help to shape disease outcomes. Using the Drosophila model, Fast et al. identified that Vibrio cholerae acts to inhibit epithelial renewal through complex interactions between the type VI secretion system of V. cholerae and the microbial community of the fly.
