Atomic Resolution Homology Models and Molecular Dynamics Simulations of Plasmodium falciparum Tubulins.

Microtubules are tubulin polymers present in the eukaryotic cytoskeleton essential for structural stability and cell division that are also roadways for intracellular transport of vesicles and organelles. In the human malaria parasite Plasmodium falciparum, apart from providing structural stability and cell division, microtubules also facilitate important biological activities crucial for parasite survival in hosts, such as egression and motility. Hence, parasite structures and processes involving microtubules are among the most important drug targets for discovering much-needed novel Plasmodi

Molecular dynamics simulations of allosteric motions and competitive inhibition of the Zika virus helicase.

The 2015 Zika outbreak sparked major global concern and emphasized the reality and dangers still posed by mosquito borne pathogens. While efforts have been made to develop a vaccine and other therapeutics, there is still a great demand for antiviral drugs targeting Zika and other flaviviruses. The non-structural protein 3 (NS3) helicase is a vital component of the viral replication complex, tasked with unwinding the viral dsRNA molecule into single strands. Given this critical function, the Zika virus helicase is a potential therapeutic target and the focus of many ongoing research efforts. Us

Molecular Dynamics Simulations on Interindividual Variability of Intestinal Fluids: Impact on Drug Solubilization.

Efficient delivery of oral drugs is dependent on their solubility in human intestinal fluid, a complex and dynamic fluid that contains colloidal structures composed of small molecules. These structures solubilize poorly water-soluble compounds, increasing their apparent solubility, and possibly their bioavailability. In this study, we conducted coarse-grained molecular dynamics simulations with data from duodenal fluid samples previously acquired from five healthy volunteers. In these simulations, we observed the self-assembly of mixed micelles of bile salts, phospholipids, and free fatty acid

Insight into the Assembling Mechanism of Cryptococcus Capsular Glucuronoxylomannan Based on Molecular Dynamics Simulations.

Cryptococcus spp. is an invasive fungal pathogen and causes life-threatening cryptococcosis. Opportunistic cryptococcal infections among the immunocompromised population are mostly caused by Cryptococcus neoformans, whereas the geographical dissemination of Cryptococcus gattii in recent years has threatened lives of even immunocompetent people. The capsule, mainly composed of glucuronoxylomannan (GXM) polysaccharides, plays important roles in the virulence of Cryptococcus spp. The assembling mechanism of GXM polysaccharides into the capsule is little understood because of insufficient experime

Molecular dynamics simulations for nanoindentation response of nanotwinned FeNiCrCoCu high entropy alloy.

Twin boundary (TB) plays an important role on the plastic deformation of high entropy alloy (HEA). The strong effects of TB on the deformation response of HEA are revealed from atomic level based on the defect structure, shear strain and surface morphology, by comparing the nanoindentation behavior of nanotwinned FeNiCrCoCu HEA (nt-HEA) and single-crystal FeNiCrCoCu HEA (single-HEA). The plastic deformation of nt-HEA is mainly dominated by the dislocations slip confined by first twinning layer, the TB migration, the dislocation nucleation at TB and the stacking fault tetrahedron (SFT) formatio

Thermodynamic insights into the self-assembly of capped nanoparticles using molecular dynamic simulations.

Although the molecular modeling of self-assembling processes stands as a challenging research issue, there have been a number of breakthroughs in recent years. This report describes the use of large-scale molecular dynamics simulations with coarse grained models to study the spontaneous self-assembling of capped nanoparticles in chloroform suspension. A model system comprising 125 nanoparticles in chloroform evolved spontaneously from a regular array of independent nanoparticles to a single thread-like, ramified superstructure spanning the whole simulation box. The aggregation process proceede

Reversibility of prion misfolding: insights from constant-pH molecular dynamics simulations.

The prion protein (PrP) is the cause of a group of diseases known as transmissible spongiform encephalopathies (TSEs). Creutzfeldt-Jakob disease and bovine spongiform encephalopathy are examples of TSEs. Although the normal form of PrP (PrP(C)) is monomeric and soluble, it can misfold into a pathogenic form (PrP(Sc)) that has a high content of β-structure and can aggregate forming amyloid fibrils. The mechanism of conversion of PrP(C) into PrP(Sc) is not known but different triggers have been proposed. It can be catalyzed by a PrP(Sc) sample, or it can be induced by an external factor, such as

Membrane/Toxin Interaction Energetics via Serial Multiscale Molecular Dynamics Simulations.

Computing free energies of complex biomolecular systems via atomistic (AT) molecular dynamics (MD) simulations remains a challenge due to the need for adequate sampling and convergence. Recent coarse-grained (CG) methodology allows simulations of significantly larger systems (∼10(6) to 10(8) atoms) over longer (μs/ms) time scales. Such CG models appear to be capable of making semiquantitative predictions. However, their ability to reproduce accurate thermodynamic quantities remains uncertain. We have recently used CG MD simulations to compute the potential of mean force (PMF) or free energy pr

Predictions of hydration free energies from all-atom molecular dynamics simulations.

Here, we computed the aqueous solvation (hydration) free energies of 52 small drug-like molecules using an all-atom force field in explicit water. This differs from previous studies in that (1) this was a blind test (in an event called SAMPL sponsored by OpenEye Software) and (2) the test compounds were considerably more challenging than have been used in the past in typical solvation tests of all-atom models. Overall, we found good correlations with experimental values which were subsequently made available, but the variances are large compared to those in previous tests. We tested several di

Spontaneous formation of annular structures observed in molecular dynamics simulations of polyglutamine peptides.

Annular structures have been observed experimentally in aggregates of polyglutamine-containing proteins and other proteins associated with diseases of the brain. Here we report the observation of annular structures in molecular-level simulations of large systems of model polyglutamine peptides. A system of 24 polyglutamine chains 16 residues long at a concentration of 5 mM spontaneously formed large beta sheets which curved to form tube-like annular structures that resemble beta barrels. This work was accomplished by extending the PRIME model to polyglutamine. PRIME is an off-lattice, unbiased

Redox-Dependent Vibrational Energy Flow in Amicyanin Revealed by Molecular Dynamics Simulations.

Understanding how redox events influence intraprotein energy flow is essential for elucidating the dynamical basis of biological electron transfer. Here, we investigate redox-dependent vibrational energy redistribution in the type I copper protein amicyanin using atomistic molecular dynamics simulations combined with time-correlation and cross-correlation analyses of residue-resolved energy fluctuations. Energy-difference time series constructed for the Cu+ and Cu2+ states were used to characterize vibrational spectra, dynamical couplings, and ensemble-based energy-transfer pathways originatin

Benchmarking the Ligand-HER2 Interactions Using Machine Learning and Molecular Dynamics Simulations.

Understanding the inhibitor-HER2 interaction mechanism remains a critical challenge in combating breast cancer. In the present work, the role of five critical residues that are deeply located in the HER2 active site was recognized. To win the race against time in learning the activities of the HER2 tyrosine kinase protein, we employed a stepwise computational procedure including a machine learning predictive regression model, atomistic molecular dynamics (MD) simulations, and the umbrella sampling MD method. A systematic mining of a data set of 8 million chemical compounds allowed us to finall

Molecular dynamic simulation of FimD ssDNA aptamers and development of SPR aptasensor for Salmonella.

For more than a century, non-typhoidal Salmonella has been recognised as a major foodborne pathogen, responsible for human illness underscoring its continued importance to public health. In the current study, we employed molecular dynamic simulation and Surface Plasmon Resonance (SPR) biosensing based experimental approaches to assess the interaction between the ssDNA aptamers (DFRM13, DFRM110, DFRM29, DFRM33, and DFRM39) and Salmonella FimD usher protein. The docking studies revealed superior binding performance for DFRM13-FimD complex based on its low RMSD (0.7 ± 0.4 nm) and z-score (-1.9) v

Molecular dynamics simulations to investigate Mycobacterium tuberculosis DNA-gyrase-fluoroquinolone complexes.

The widespread use of fluoroquinolone antibiotics to treat Mycobacterium tuberculosis (Mtb) infections has led to a rise in fluoroquinolone-resistant Mtb strains, mainly due to specific mutations in the target DNAgyrase. To overcome this resistance and develop treatment alternatives, a deeper understanding of fluoroquinolone's mechanism of action is necessary. In this study we performed molecular dynamics (MD) simulations on experimentally derived complexes of wild-type and Ala90Ser mutated Mtb DNA gyrase with three fluoroquinolones - moxifloxacin, gatifloxacin, and levofloxacin. The differenc

Discovery of Potential GPRC5D Inhibitors through Virtual Screening and Molecular Dynamics Simulations.

G protein-coupled receptor family C, group 5, member D (GPRC5D), a member of the G protein-coupled receptor (GPCR) family, has recently emerged as a promising target for immunotherapy in hematologic malignancies, particularly multiple myeloma. However, no systematic virtual screening studies have been conducted to identify small-molecule inhibitors targeting GPRC5D. To address this gap, a multistep computational screening strategy is developed that integrates Protein-Ligand Affinity prediction NETwork (PLANET), a GPU-accelerated version of AutoDock Vina (Vina-GPU), molecular mechanics/generali

Investigating glass transition in a PA6T/66 copolymer through molecular dynamics simulations.

Tailoring copolymer composition is a key strategy for enhancing the thermal and mechanical performance of semi-aromatic polyamides. In this work, we investigate the thermal behavior of poly(hexamethylene terephthalamide-co-hexamethylene adipamide) (PA6T/66) copolymers by probing their glass transition temperature (Tg), a critical parameter governing material stability. Classical molecular dynamics simulations reveal Tg trends across PA6T/66 systems with varying molar ratios of poly(terephthaloyl hexylenediamine) (PA6T), in alignment with experimental data obtained from temperature-dependent de

A comprehensive exploration of Na+ ion transport in NaSICONs using molecular dynamics simulations.

Scandium-substituted Na1+x+y Sc y Zr2-y Si x P3-x O12 NaSICONs have emerged as promising electrolyte materials for all-solid-state sodium batteries. However, the comprehensive investigation of these multi-element structures is challenging due to their vast compositional space, leading to a limited number of compositions explored thus far. In this study, we address this issue by employing low-cost, yet high-precision force field molecular dynamics simulations based on density functional theory to investigate the Na+ mobility and resulting conductivity in Na1+x+y Sc y Zr2-y Si x P3-x O12 (0 ≤ x

Mechanisms of Atomic Oxygen Erosion in Fluorinated Polyimides Investigated by Molecular Dynamics Simulations.

Traditional polyimides have highly conjugated structures, causing significant coloration under visible light. Fluorinated colorless polyimides, known for their light weight and excellent optical properties, are considered ideal for future aerospace optical lenses. However, their lifespan in low Earth orbit is severely limited by high-density atomic oxygen (AO) erosion, and the degradation behavior of fluorinated polyimides under AO exposure is not well understood. This study uses reactive molecular dynamics simulations to model two fluorinated polyimides, PMDA-TFMB and 6FDA-TFMB, with differen
