We quantified internal processes that supply methylmercury from hypolimnetic reducing zones to the upper waters of a Hg-contaminated lake, Onondaga Lake, NY, USA. Diffusive transport continuously supplied methylmercury to the epilimnion under summer stratification, while fall mixing resulted in a pulsed release of methylmercury to the upper mixed waters. These processes were the main internal sources of methylmercury to the epilimnion, and together almost equaled the total external supply. The wind-driven entrainment represented an additional stochastic internal supply of methylmercury of appr

At active zones of chemical synapses, an arriving electric signal induces the fusion of vesicles with the presynaptic membrane, thereby releasing neurotransmitters into the synaptic cleft. After a fusion event, both the release site and the vesicle undergo a recovery process before becoming available for reuse again. Of central interest is the question which of the two restoration steps acts as the limiting factor during neurotransmission under high-frequency sustained stimulation. In order to investigate this problem, we introduce a non-linear reaction network which involves explicit recovery

Computational modeling plays an important role in a gamut of research fields. In affect research, continuous-time stochastic models are becoming increasingly popular. Recently, a non-linear, continuous-time, stochastic model has been introduced for affect dynamics, called the Affective Ising Model (AIM). The drawback of non-linear models like the AIM is that they generally come with serious computational challenges for parameter estimation and related statistical analyses. The likelihood function of the AIM does not have a closed form expression. Consequently, simulation based or numerical met

Polluted urban river sediments could be a sink of persistent and toxic polychlorinated biphenyls (PCBs) in urban areas and provide desired growth niches for organohalide-respiring bacteria (OHRB). In this study, microcosms were set up with surface sediments of nationwide polluted urban rivers in China, of which 164 cultures could dechlorinate tetrachloroethene (PCE) to dichloroethenes (DCEs) and to vinyl chloride and/or ethene. Further in vivo tests showed extensive PCB dechlorination with different pathways in 135 PCE pregrown cultures. Taking reductive dechlorination of PCB180 (2345-245-CB)

Multi-scale systems often exhibit a combination of stochastic and deterministic dynamics. In compartmental models, low occupancy compartments tend to exhibit stochastic dynamics while high occupancy compartments tend to follow deterministic dynamics. Representing both dynamics with existing methods is challenging. Failing to account for stochasticity in small populations can produce "atto-foxes", for example in the Lotka-Volterra ordinary differential equation (ODE) model. This limitation becomes problematic when studying the extinction of species or the clearance of infection, but it can be o

Groundwater organic pollution by LNAPLs is a global concern, and clarifying LNAPL pollutant fate is critical for remediation under unknown pollution source information. This study proposed an integrated framework combining pollution source identification, stochastic simulation and uncertainty analysis, which integrated data assimilation (ES) with Bayesian inference (DEMC(B)) to develop the ES-DEMC(B) algorithm for accurate inversion of LNAPL source information and acquisition of their posterior probability distributions. Based on the posterior distribution, Monte Carlo stochastic simulation wa

Tumor-macrophage aggregation mediated by the CSF-1/EGF paracrine loop involves spatial chemotaxis together with potentially history-dependent, delayed, and fluctuating cellular responses. This study asks how those three temporal mechanisms alter the classical aggregation model when they are represented in a common conservative numerical framework. The continuum system is extended by Caputo temporal derivatives, a discrete delay in the CSF-1 and EGF production terms, and component-wise multiplicative perturbations. Diffusive and chemotactic fluxes are discretized in conservative form, the Caput

The development of new regimens to treat tuberculosis (TB), the disease caused by Mycobacterium tuberculosis, is critical to improving patient outcomes and decreasing global infectious disease mortality. Early evaluation of candidate regimens in non-clinical models of TB, such as the relapsing mouse model (RMM), remains an important step in prioritizing the most efficacious regimens for further clinical evaluation. Although RMM studies may be informative, they are also animal-, labor-, and time-intensive to complete and represent a significant investment in time and resources during non-clinic

Seasonal disease outbreaks are common in many infectious diseases such as seasonal influenza, Zika, dengue fever, Lyme disease, malaria, and cholera. Seasonal outbreaks are often due to weather patterns affecting pathogens or disease-carrying vectors or by social behavior. We investigate disease emergence and extinction in seasonal stochastic epidemic models. Specifically, we study disease emergence through seasonally varying parameters for transmission, recovery, and vector births and deaths in time-nonhomogeneous Markov chains for SIR, SEIR, and vector-host systems. A branching process appro

PURPOSE: Transarterial radioembolization (TARE) procedures treat liver tumors by injecting radioactive microspheres into the hepatic artery. Currently, there is a critical need to optimize TARE towards a personalized dosimetry approach. To this aim, we present a novel microsphere dosimetry (MIDOS) stochastic model to estimate the activity delivered to the tumor(s), normal liver, and lung.
METHODS: MIDOS incorporates adult male/female liver computational phantoms with the hepatic arterial, hepatic portal venous, and hepatic venous vascular trees. Tumors can be placed in both models at user dis

Isolated ventricular cardiomyocytes exhibit substantial cell-to-cell variability, even when obtained from the same small volume of myocardium. In this study, we investigated the possibility that cardiomyocyte responses to β-adrenergic stimulus are also highly heterogeneous. To achieve the throughput and measurement duration desired for these experiments, we designed and validated a novel microwell system that immobilizes and uniformly orients isolated adult cardiomyocytes. In this configuration, detailed drug responses of dozens of cells can be followed for intervals exceeding 1 h. At the conc

It is estimated that 20-97% of all dengue infections could be asymptomatic. I used SIR models to investigate the epidemiological role of such infections, by adding an asymptomatic class (SAIR models). Upon infection in one of the models, a human becomes either symptomatic or asymptomatic. In the other, a human becomes asymptomatic and may progress to being symptomatic. The robustness of results from these models is examined by incorporating the mosquito-vector into one of the models, followed by simulating epidemic dynamics stochastically. Results from the first two models were very similar, w

The mutation rate of a well adapted population is prone to reduction so as to have a lower mutational load. We aim to understand the role of epistatic interactions between the fitness affecting mutations in this process. Using a multitype branching process, the fixation probability of a single non-mutator emerging in a large asexual mutator population is analytically calculated here. The mutator population undergoes deleterious mutations at constant, but at a much higher rate than that of the non-mutator. We find that antagonistic epistasis lowers the chances of mutation rate reduction, while

BACKGROUND: Infectious diseases such as SARS and H1N1 can significantly impact people's lives and cause severe social and economic damages. Recent outbreaks have stressed the urgency of effective research on the dynamics of infectious disease spread. However, it is difficult to predict when and where outbreaks may emerge and how infectious diseases spread because many factors affect their transmission, and some of them may be unknown.
METHODS: One feasible means to promptly detect an outbreak and track the progress of disease spread is to implement surveillance systems in regional or national

Exposure to whole-body vibration (WBV) presents an occupational health risk and several safety standards obligate to measure WBV. The high cost of direct measurements in large epidemiological studies raises the question of the optimal sampling for estimating WBV exposures given by a large variation in exposure levels in real worksites. This paper presents a new approach to addressing this problem. A daily exposure to WBV was recorded for 9-24 days among 48 all-terrain vehicle drivers. Four data-sets based on root mean squared recordings were obtained from the measurement. The data were modelle

A stochastic SIRS epidemic model with nonlinear incidence rate and varying population size is formulated to investigate the effect of stochastic environmental variability on inter-pandemic transmission dynamics of influenza A. Sufficient conditions for extinction and persistence of the disease are established. In the case of persistence, the existence of endemic stationary distribution is proved and the distance between stochastic solutions and the endemic equilibrium of the corresponding deterministic system in the time mean sense is estimated. Based on realistic parameters of influenza A in

Dengue fever is a mosquito-borne viral disease with 100 million people infected annually. A novel strategy for dengue control uses the bacterium Wolbachia to invade dengue vector Aedes mosquitoes. As the impact of environmental heterogeneity on Wolbachia spread dynamics in natural areas has been rarely quantified, we develop a model of differential equations for which the environmental conditions switch randomly between two regimes. We find some striking phenomena that random regime transitions could drive Wolbachia to extinction from certain initial states confirmed Wolbachia fixation in homo

First return maps of interspike intervals for biological neurons that generate repetitive bursts of impulses can display stereotyped structures (neuronal signatures). Such structures have been linked to the possibility of multicoding and multifunctionality in neural networks that produce and control rhythmical motor patterns. In some cases, isolating the neurons from their synaptic network reveals irregular, complex signatures that have been regarded as evidence of intrinsic, chaotic behavior. We show that incorporation of dynamical noise into minimal neuron models of square-wave bursting (eit

BACKGROUND: The evolution of drug resistance in malaria parasites highlights a need to identify and evaluate strategies that could extend the useful therapeutic life of anti-malarial drugs. Such strategies are deployed to best effect before resistance has emerged, under conditions of great uncertainty.
METHODS: Here, the emergence and spread of resistance was modelled using a hybrid framework to evaluate prospective strategies, estimate the time to drug failure, and weigh uncertainty. The waiting time to appearance was estimated as the product of low mutation rates, drug pressure, and parasit

Several stochastic models, with various degrees of complexity, have been proposed to model the neuronal activity from different parts of the human brain. In this paper, we use an Ornstein-Uhlenbeck Process (OUP) to model the spike activity recorded from the thalamus of a patient suffering from Essential Tremor at the time of implantation of the electrodes for Deep Brain Stimulation. From the recorded data, which contains information about the spike times of a single neuron, we identify the model parameters of the OUP.We then use these parameters to numerically simulate the inter-spike interval
