Activation of α-, β-, γ- δ-, ζ- and η- class of carbonic anhydrases with amines and amino acids: a review.

Eight genetically distinct carbonic anhydrase (EC 4.2.1.1) enzyme families (α-, β-, γ- δ-, ζ-, η-, θ- and ι-CAs) were described to date. On the other hand, 16 mammalian α-CA isoforms are known to be involved in many diseases such as glaucoma, edema, epilepsy, obesity, hypoxic tumors, neuropathic pain, arthritis, neurodegeneration, etc. Although CA inhibitors were investigated for the management of a variety of such disorders, the activators just started to be investigated in detail for their in vivo effects. This review summarizes the activation profiles of α-, β, γ-, δ-, ζ- and η- CAs from va

Association of breast and gut microbiota dysbiosis and the risk of breast cancer: a case-control clinical study.

BACKGROUND: Breast cancer ranks first in women, and is the second cause of death in this gender. In addition to genetics, the environment contributes to the development of the disease, although the factors involved are not well known. Among the latter is the influence of microorganisms and, therefore, attention is recently being paid to the mammary microbiota. We hypothesize that the risk of breast cancer could be associated with the composition and functionality of the mammary/gut microbiota, and that exposure to environmental contaminants (endocrine disruptors, EDCs) might contribute to alte

Insights into the Activities of Helicases from Thermococcales: The Cases of the RNA Helicase ASH-Ski2, the DNA Helicase Hel308, and the RNA:DNA Helicase Lhr2.

Helicases are versatile enzymes. Superfamily 2 (SF2) is the largest and most diverse group of helicases. SF2 helicases are involved in fundamental processes dealing with nucleic acids in the three domains of life and can be specific to DNA, RNA, or DNA:RNA hybrids. They are known to catalyze unwinding reactions in vitro or disrupt duplexes in vivo. More recently, it has emerged that they can also anneal single strands to form duplexes. Here, we describe biochemical assays used to investigate the activities of the Ski2-like helicases ASH-Ski2 and Hel308, as well as the Lhr-like helicase Lhr2 fr

Age-related shifts of dissolved hydrogen and its impact on rumen fermentation dynamics and microbial communities in goats (Capra hircus).

The rumen is a complex anaerobic fermentation ecosystem in which microbial communities undergo dynamic changes during host development, influencing fermentation efficiency, hydrogen utilization, and methane (CH₄) production. However, how rumen maturation reshapes hydrogen redistribution and the associated microbial interactions remains poorly understood. This study compared rumen fermentation characteristics, microbial communities (bacteria, archaea, fungi, and protozoa), and Gibbs free energy profiles between 0.5-year-old and 2-year-old goats to elucidate age-related changes in hydrogen metab

Exploring the Diversity and Metabolic Potential of CO2 fixation Mediated by RubisCO in Prokaryotes in the Japan Collection of Microorganisms.

A genome anal-ysis is essential for identifying valuable microbial resources for future applications. In the present study, we exami-ned potential CO2-fixing microorganisms based on the presence of the Calvin-Benson-Bassham (CBB) cycle using 6,262 bacterial and 487 archaeal genomes from available cultures in the Japan Collection of Microorganisms (JCM), a well-established culture collection, in October 2023. A total of 306 strains (147 genera, eight phyla) carried CBB cycle genes, and a literature survey showed that 74 genera had experimental evidence of autotrophic growth while 73 lacked supp

UPGG: expanding the taxonomic and functional diversity of the pig gut microbiome with an enhanced genome catalog.

The porcine gut microbiome is crucial for pig health and key to its production performance. However, genome-level analysis across multiple kingdoms remains limited. Here, we reconstructed the unified pig gastrointestinal genome (UPGG), including bacterial, archaeal, and annotated over 78 million non-redundant protein-coding genes using 5784 metagenome samples. We identified antibiotic resistance genes (ARGs) and mobile genetic elements (MGEs), and the distribution of 72,056 metabolic gene clusters within existing populations. We have constructed pan-genomes of 436 high-quality microbial specie

Sulfide stress tolerance as a controller of methane production in temperate wetlands.

Wetlands are a major source of methane emissions and contribute to the observed increase in atmospheric methane over the last 20 years. Methane production in wetlands is the final step of carbon decomposition performed by anaerobic archaea. Although hydrogen/carbon dioxide and acetate are the substrates most often attributed to methanogenesis, other substrates-such as methylated compounds-may additionally play important roles in driving methane production in wetland systems. Here we conducted mesocosm experiments combined with genome-resolved metatranscriptomics to investigate the impact of di

Ferrous activated sodium percarbonate for controlling sulfide and methane production in sewer sediment.

Methane (CH4) and hydrogen sulfide (H2S) production from sewers are significantly driven by microbial activities in anaerobic sediments. This study proposes a novel ferrous activated sodium percarbonate advanced oxidation process to inhibit CH4 and H2S production. By targeting microbial activity in the top layer (0-2 cm), the process achieved 74.8 ± 4.3 % and 60.5 ± 2.5 % reductions in CH4 and H2S production, respectively. The generated free radicals (O2-, OH, and CO32-) compromised cellular integrity and disrupted intracellular enzyme systems. Enhanced hydrolytic enzyme activities and inhibit

Microbial ecology of acidic, biogenic gypsum: community structure and distribution of extremophiles on freshly formed and relict sulfate deposits in a hydrogen sulfide-rich cave.

UNLABELLED: Sulfate minerals are abundant on the Martian surface, and many of these evaporite deposits are thought to have precipitated from acidic fluids. On Earth, gypsum (CaSO4•2H2O) and other sulfates sometimes form under acidic conditions, so exploring the extremophilic life that occurs in these mineral environments can help evaluate the astrobiological potential of acid sulfate depositional settings. Here, we characterized the microbial communities associated with acidic gypsum deposits in a sulfuric acid cave, where sulfate precipitation is driven by sulfide-oxidizing bacteria and archa

Elevated CO2 and goethite inhibited anaerobic oxidation of methane in paddy soils.

Microbially mediated anaerobic oxidation of methane (AOM) regulates methane (CH4) fluxes. Increases in the global atmospheric carbon dioxide (CO2) concentration and iron oxide rich in paddy soils influence AOM. However, the response and mechanisms between these two processes and AOM remain unclear. Here, we investigated the coupling of elevated atmospheric CO2 concentrations (ambient CO2 + 200 ppm) and goethite with AOM via 13CH4 isotope tracer techniques and explored the dynamics of bacterial and archaeal communities by high-throughput sequencing. The coupling of 13CH4 with electron acceptors

Repeated applications of fipronil, propyzamide and flutriafol affect soil microbial functions and community composition: A laboratory-to-field assessment.

Pesticides play an important role in conventional agriculture by controlling pests, weeds, and plant diseases. However, repeated applications of pesticides may have long lasting effects on non-target microorganisms. Most studies have investigated the short-term effects of pesticides on soil microbial communities at the laboratory scale. Here, we assessed the ecotoxicological impact of fipronil (insecticide), propyzamide (herbicide) and flutriafol (fungicide) on (i) soil microbial enzymatic activities, (ii) potential nitrification, (iii) abundance of the fungal and bacterial community and key f

Phylogenomic analysis of novel Diaforarchaea is consistent with sulfite but not sulfate reduction in volcanic environments on early Earth.

The origin(s) of dissimilatory sulfate and/or (bi)sulfite reducing organisms (SRO) remains enigmatic despite their importance in global carbon and sulfur cycling since at least 3.4 Ga. Here, we describe novel, deep-branching archaeal SRO populations distantly related to other Diaforarchaea from two moderately acidic thermal springs. Dissimilatory (bi)sulfite reductase homologs, DsrABC, encoded in metagenome assembled genomes (MAGs) from spring sediments comprise one of the earliest evolving Dsr lineages. DsrA homologs were expressed in situ under moderately acidic conditions. MAGs lacked genes

Methods for Determining and Understanding Serpin Structure and Function: X-Ray Crystallography.

Deciphering the X-ray crystal structures of serine protease inhibitors (serpins) and serpin complexes has been an integral part of understanding serpin function and inhibitory mechanisms. In addition, high-resolution structural information of serpins derived from the three domains of life (bacteria, archaea, and eukaryotic) and viruses has provided valuable insights into the hereditary and evolutionary history of this unique superfamily of proteins. This chapter will provide an overview of the predominant biophysical method that has yielded this information, X-ray crystallography. In addition,

Evaluation of peat and sawdust as permeable reactive barrier materials for stimulating in situ biodegradation of trichloroethene.

Two low cost solid organic materials, sawdust and peat, were tested in laboratory batch microcosm and flow-through column experiments to determine their suitability for application in permeable reactive barriers (PRBs) supporting biodegradation of trichloroethene (TCE). In microcosms with peat, TCE (∼30μM) was sequentially and completely degraded to cis-dichloroethene (cDCE), vinyl chloride, and ethene through reductive dechlorination. In microcosms with sawdust, reductive dechlorination of TCE stopped at cDCE and high methane production (up to 3000μM) was observed. 16S rRNA gene copy numbers

Archaeobacterial ether lipid liposomes (archaeosomes) as novel vaccine and drug delivery systems.

Liposomes are artificial, spherical, closed vesicles consisting of one or more lipid bilayer(s). Liposomes made from ester phospholipids have been studied extensively over the last 3 decades as artificial membrane models. Considerable interest has been generated for applications of liposomes in medicine, including their use as diagnostic reagents, as carrier vehicles in vaccine formulations, or as delivery systems for drugs, genes, or cancer imaging agents. The objective of this article is to review the properties and potential applications of novel liposomes made from the membrane lipids of A

The ecological dynamics of skin microbiota in skin health and diseases.

SUMMARYThe skin microbiome, consisting of bacteria, fungi, viruses, and archaea, plays a crucial role in maintaining skin health by regulating immune responses, preserving barrier function, and influencing metabolic processes. Dysbiosis in the microbiome is linked to dermatological diseases such as atopic dermatitis (AD), psoriasis, and acne, with specific microbes, such as Staphylococcus aureus and Cutibacterium acnes, either promoting or protecting against disease. This review summarizes recent advances in understanding the composition and functions of the skin microbiome, its interaction wi

Bacteria at Work - Experimental and Theoretical Studies Reveal the Catalytic Mechanism of Ectoine Synthase.

Ectoine synthase (EctC) catalyses the ultimate step of ectoine biosynthesis, a kosmotropic compound produced as compatible solute by many bacteria and some archaea or eukaryotes. EctC is an Fe2+-dependent homodimeric cytoplasmic protein. Using Mössbauer spectroscopy, molecular dynamics simulations and QM/MM calculations, we determined the most likely coordination number and geometry of the Fe2+ ion and proposed a mechanism of the EctC-catalysed reaction. Most notably, we show that apart from the three amino acids binding to the iron ion (Glu57, Tyr84 and His92), one water molecule and one hydr

The chemosensory systems of Vibrio cholerae.

Vibrio cholerae, the causative agent of the acute diarrheal disease cholera, is able to thrive in diverse habitats such as natural water bodies and inside human hosts. To ensure their survival, these bacteria rely on chemosensory pathways to sense and respond to changing environmental conditions. These pathways constitute a highly sophisticated cellular control system in Bacteria and Archaea. Reflecting the complex life cycle of V. cholerae, this organism has three different chemosensory pathways that together contain over 50 proteins expressed under different environmental conditions. Production of volatile derivatives of metal(loid)s by microflora involved in anaerobic digestion of sewage sludge.

Gases released from anaerobic wastewater treatment facilities contain considerable amounts of volatile methyl and hydride derivatives of metals and metalloids, such as arsine (AsH(3)), monomethylarsine, dimethylarsine, trimethylarsine, trimethylbismuth (TMBi), elemental mercury (Hg(0)), trimethylstibine, dimethyltellurium, and tetramethyltin. Most of these compounds could be shown to be produced by pure cultures of microorganisms which are representatives of the anaerobic sewage sludge microflora, i.e., methanogenic archaea (Methanobacterium formicicum, Methanosarcina barkeri, Methanobacterium
