BACKGROUND: Systemic lupus erythematosus (SLE) and idiopathic pulmonary fibrosis (IPF) share immune-inflammatory features, yet their convergent peripheral-blood transcriptomic signatures remain incompletely defined. We sought to identify shared blood gene programs linking SLE and IPF, prioritize robust cross-disease markers, and evaluate parsimonious diagnostic models with experimental and external assessments.
METHODS: Peripheral-blood transcriptomes were analyzed in GEO discovery cohorts (SLE: GSE49454; IPF: GSE33566). Differential expression (limma) and weighted gene co-expression network

Effective gene therapy for the severe hemoglobin (Hb) disorders, sickle-cell anemia and thalassemia, will require an efficient method to transfer, integrate, and express a globin gene in primary erythroid cells. To evaluate recombinant adeno-associated virus (rAAV) for this purpose, we constructed a rAAV vector encoding a human gamma-globin gene (pJM24/vHS432A gamma). Its 4725-nucleotide genome consists of two 180-bp AAV inverted terminal repeats flanking the core elements of hypersensitive sites 2, 3, and 4 from the locus control region of the beta-globin gene cluster, linked to a mutationall

BACKGROUND: Reliable qPCR analysis depends on stable endogenous controls, particularly in high-throughput pre-amplification workflows where technical bias may arise. The suitability of highly abundant 18 S rRNA as a reference gene in multiplex OpenArray® platforms remains debated. This study evaluated the stability of 18 S rRNA, its impact on co-amplified targets, and comparability between archived and newly manufactured primer pools.
METHODS: Plasma RNA from the Fenofibrate Intervention and Event Lowering in Diabetes (FIELD) trial was analysed using TaqMan OpenArray® following reverse transc

Development of the visual system is dependent upon precise regulation of cell fate specification. In the mammalian retina, a single pool of multipotent progenitor cells becomes competent to produce the seven major retinal cell classes in distinct but overlapping windows. MicroRNAs (miRNAs) have been implicated in controlling retinal progenitor competence and risk for retinal disease, but the specific contribution of individual miRNAs and how they may be regulated is still unclear. Here we characterize a deeply conserved gene regulatory unit that includes the miRNA, miR-9-2, and a retinal-disea

Mycoplasma pneumonia (MP), as a global infectious disease in sheep, seriously affects the production performance of sheep and economic benefits of sheep industry. However, current research on sheep resistance to MP remains limited. To address this gap and explore the potential epigenetic regulation of sheep MP resistant, this study employed high-throughput sequencing techniques (ATAC-Seq and CUT&Tag) to analyze epigenetic modifications in lung tissue from healthy and MP-affected sheep and reveal differential epigenetic landscapes associated with disease resistance. Integrating transcriptome an

The calcium-sensing receptor (CaSR) gene encodes a cell membrane G protein-coupled receptor (GPCR) which has a key role in maintaining the extracellular Ca2+ homeostasis. We aimed at correcting the compound heterozygous mutation in the 6th [c.1656delA, p.I554SfsX73] and 7th [c.2217 T > A, p.C739X] exons of the CASR gene which the original patient-derived iPSC line had. The mutation is associated with neonatal severe primary hyperparathyroidism of the patient. We generated and characterized a CRISP/Cas9-edited hiPSC line with the restored sequence in the sixth exon of the CASR gene, bearing onl

Most vertebrates develop distinct females and males, where sex is determined by repeatedly evolved environmental or genetic triggers. Undifferentiated sex chromosomes and large genomes have caused major knowledge gaps in amphibians. Only a single master sex-determining gene, the dmrt1-paralogue (dm-w) of female-heterogametic clawed frogs (Xenopus; ZW♀/ZZ♂), is known across >8740 species of amphibians. In this study, by combining chromosome-scale female and male genomes of a non-model amphibian, the European green toad, Bufo(tes) viridis, with ddRAD- and whole genome pool-sequencing, we reveal

A major barrier to HIV-1 cure is caused by the pool of latently infected CD4 T-cells that persist under combination antiretroviral therapy (cART). This latent reservoir is capable of producing replication-competent infectious viruses once prolonged suppressive cART is withdrawn. Inducing the reactivation of HIV-1 gene expression in T-cells harboring a latent provirus in people living with HIV-1 under cART may result in depletion of this latent reservoir due to cytopathic effects or immune clearance. Studies have investigated molecules that reactivate HIV-1 gene expression, but to date, no late

Tooth development involves the coordinated transcriptional regulation of extracellular matrix proteins produced by ameloblasts and odontoblasts. In this study, whole-genome ChIP-seq analysis was applied to identify the transcriptional regulatory gene targets of Sp6 in mesenchymal cells of the developing tooth. Bioinformatic analysis of a pool of Sp6 target peaks identified the consensus nine nucleotide binding DNA motif CTg/aTAATTA. Consistent with these findings, a number of enamel and dentin matrix genes including amelogenin (Amelx), ameloblastin (Ambn), enamelin (Enam) and dental sialophosp

Although it has been known for more than a decade that Marfan syndrome - a dominantly inherited connective tissue disorder characterized by tall stature, arachnodactyly, lens subluxation, and a high risk of aortic aneurysm and dissection - results from mutations in the FBN1 gene, which encodes fibrillin-1, the precise mechanism by which the pleiotropic phenotype is produced has been unclear. A report in this issue now proposes that loss of fibrillin-1 protein by any of several mechanisms and the subsequent effect on the pool of TGF-beta may be more relevant in the development of Marfan syndrom

Mismatch repair-proficient or microsatellite stable (MMRp/MSS) endometrial cancer derives limited benefit from immune checkpoint inhibitor monotherapy, and immune exclusion may reflect both barrier-like tumor-stromal programs and insufficient T cell/natural killer cell (T/NK-cell) effector activity. We integrated The Cancer Genome Atlas uterine corpus endometrial carcinoma (TCGA-UCEC), Clinical Proteomic Tumor Analysis Consortium (CPTAC)-UCEC, GSE17025, GSE21882, and GSE251923 to derive and evaluate an immune exclusion index (IEI) in candidate MMRp/MSS tumors. Synovial tissue plays a key role in osteoarthritis (OA) pathogenesis. Gene expression analysis is widely used to investigate underlying pathomechanisms; however, accurate normalization of target mRNA expression depends on the use of stable reference genes. This study evaluated the suitability of common reference genes for determining synovial tissue mRNA expression, considering various factors. In the synovial tissue of 20 patients with end-stage OA, the stability of the expression of 10 reference genes (GAPDH, RPLP0, YWHAZ, TBP, PPIA, EEF1A1, ACTB, HRPT1, SDHA, and RPL13A) was evaluated using

Spinal muscular atrophy (SMA) is a neuromuscular disorder caused by mutations in the survival motor neuron 1 (SMN1) gene. All patients have at least one copy of a paralog, SMN2, but a C-to-T transition in this gene results in exon 7 skipping in a majority of transcripts. Approved treatment for SMA involves promoting exon 7 inclusion in the SMN2 transcript or increasing the amount of full-length SMN by gene replacement with a viral vector. Increasing the pool of SMN2 transcripts and increasing their translational efficiency can be used to enhance splice correction. We sought to determine whethe

Haematopoietic stem cell transplantation (HSCT) is curative in sickle cell disease (SCD); however, the lack of available matched donors makes this therapy out of reach for the majority of patients with SCD. Alternative donor sources such as haploidentical HSCT expand the donor pool to nearly all patients with SCD, with recent data showing high overall survival, limited toxicities, and effective reduction in acute and chronic graft-versus-host disease (GVHD). Simultaneously, multiple gene therapy strategies are entering clinical trials with preliminary data showing their success, theoretically

Eighty enterococcal isolates (E. faecium, n = 38, E. faecalis, n = 42) from diseased farm animals (swine, cattle, poultry) in Lithuania have been studied for the prevalence of antibiotic resistance and for resistance and virulence genetic determinants. 86% of E. faecium and 71% of E. faecalis isolates were multidrug resistant (resistant to three or more unrelated antibiotics). Resistance to aminoglycosides, tetracycline and erythromycin was found most frequently in both species (61%, 69%) and was linked to aph(3')-IIIa, aac(6')-Ie-aph(2")-Ia, ant(6)-Ia (aminoglycoside resistance), tetM, tetL (

Interspecies gene transfer has been implicated as the major driving force for the evolution of penicillin resistance in Streptococcus pneumoniae. Genomic alterations of S. pneumoniae R6 introduced during four successive transformations with DNA of the high-level penicillin-resistant Streptococcus mitis B6 with beta-lactam selection have now been determined and the contribution of genes to high resistance levels was analysed genetically. Essential for high level resistance to penicillins of the transformant CCCB was the combination of murM(B) (6) and the 3' region of pbp2b(B) (6) . Sequences of

We have shown that the characteristics of tissue trees obtained by the hierarchical cluster analysis of DNA microarray data suggest the cellular expression patterns of genes in the gene clusters [J. Neurosci. Res. 74 (2003) 818]. We here identified three gene clusters containing 11 genes as a potential pool of candidate genes related to somatosensation in cranial structures such as the face, oral cavity and pharynx. To obtain the cellular expression profiles, eight genes other than three genes analyzed previously were subjected to in situ hybridization analysis. The results show that all of th

A gene encoding a 27-kDa antigenic protein from Paracoccidioides brasiliensis was cloned, sequenced, and characterized. A cDNA library of the mycelial phase was produced and packed in Uni-Zap-XR vector, lambda Zap II synthesis kit (Stratagene, La Jolla, Ca). The screening of the library was carried out using a pool of sera from paracoccidioidomycosis patients that had proven reactive in serological testing. Among 44,000 immuno-screened clones from the library, 2 were positive (clones 2 and 3). The former was not characterized further. The latter has a 1-kb DNA insert with an open reading frame

Ticks are obligate hematophagous arachnids that parasitize both humans and animals. While considerable research in Malaysia has focused on bacterial detection in ticks, knowledge of tick-borne Anaplasma, Ehrlichia and Brucella in farm ruminants remains limited. In this study, 1,241 ticks comprising of four species (Rhipicephalus microplus, Rhipicephalus haemaphysaloides, Haemaphysalis bispinosa, and Haemaphysalis wellingtoni) were collected from 674 farm ruminants across Peninsular Malaysia. The ticks were pooled and molecularly screened for Anaplasma and Ehrlichia using 16S rRNA gene primers,

Salicylic acid (SA) is a plant hormone essential for effective resistance to viral and non-viral pathogens. SA biosynthesis increases rapidly in resistant hosts when a dominant host resistance gene product recognizes a pathogen. SA stimulates resistance to viral replication, intercellular spread and systemic movement. However, certain viruses stimulate SA biosynthesis in susceptible hosts. This paradoxical effect limits virus titer and prevents excessive host damage, suggesting that these viruses exploit SA-induced resistance to optimize their accumulation. Recent work showed that SA productio
