Gaugefixer: overcoming parameter non-identifiability in models of sequence-function relationships.

BACKGROUND: Mathematical models of sequence-function relationships are widely used in computational biology. A key challenge when interpreting these models is that many different choices for model parameters can encode the same sequence-function relationship. These ambiguities, called "gauge freedoms," must be removed before parameter values can be meaningfully interpreted. Doing this requires imposing additional mathematical constraints on parameter values, a process called "fixing the gauge." We recently developed mathematical methods for fixing the gauge of a large class of commonly used mo

Bioengineering strategies for improving the immunogenicity of mRNA vaccines.

Messenger RNA (mRNA) vaccines have reshaped modern vaccinology by enabling rapid antigen design, scalable manufacturing, and coordinated induction of humoral and cellular immunity. Their clinical success has established mRNA as a versatile platform for infectious diseases, cancer immunotherapy, and emerging therapeutic applications. However, expansion into cardiovascular, neurodegenerative, autoimmune, and metabolic disorders imposes indication-specific requirements that cannot be addressed by uniform design strategies. Vaccine performance depends not only on antigen output, but also on how RN

Population genetic evolution analysis of tsaoko stripe mosaic virus and development of RT-PCR and real-time RT-PCR detection methods for strains discrimination.

Tsaoko stripe mosaic virus (TkSMV) has been identified as the predominant viral pathogen of Amomum tsaoko in Yunnan province of China. This virus induced various foliar symptoms including chlorosis, stripe mosaic and necrosis, while some infected A. tsaoko plants remain asymptomatic. Comprehensive investigation of the population genetic structure and molecular detection protocols for TkSMV is crucial for elucidating its evolutionary dynamics, epidemiology, and disease control strategies. Phylogenetic analysis based on 15 full-length genomic sequences and 29 coat protein (CP) gene fragments re

High-Level Drug-Resistant Mutations among HIV-1 Subtype A6 and CRF02_AG in Kazakhstan.

HIV incidence in Kazakhstan increased by 73% between 2010 and 2020, with an estimated 35,000 people living with HIV (PLHIV) in 2020. The development of antiretroviral drug resistance is a major threat to effective antiretroviral therapy (ART), yet studies on the prevalence of drug resistance in Kazakhstan are sparse. In this study on the molecular epidemiology of HIV in Kazakhstan, we analyzed 968 partial HIV-1 pol sequences that were collected between 2017 and 2020 from PLHIV across all regions of Kazakhstan, covering almost 3% of PLHIV in 2020. Sequences predominantly represented subtypes A6

Integrated immunoinformatics and subtractive proteomics approach for multi-epitope vaccine designing to combat S. pneumoniae TIGR4.

Streptococcus pneumoniae is one of the major precarious pathogens accountable for over 1.2 million fatalities annually. The key drivers for pneumococcal vaccine development involve high morbidity and mortality in over one million cases, especially in very young children and the elderly. In this study, immunoinformatics was integrated with subtractive proteomics to find antigenic proteins for designing a multi-epitope vaccine against S. pneumoniae. As prospective vaccine targets, the developed pipeline identified two antigenic proteins, i.e., penicillin-binding protein and ATP synthase subunit.

Characterization of four novel genomic regions of uropathogenic Escherichia coli highly associated with the extraintestinal virulent phenotype: a jigsaw puzzle of genetic modules.

Extraintestinal pathogenic Escherichia coli (ExPEC) are a major cause of urinary tract infections, sepsis, and neonatal meningitis. A variety of virulence factors in these strains is encoded by mobile genetic elements, such as transposons or pathogenicity islands (PAIs). Using subtractive cloning of ExPEC genomes, we recently detected short DNA fragments, which were significantly associated with the extraintestinal virulent phenotype. In this study, we identified four novel genomic DNA regions of the highly virulent uropathogenic E. coli strain JS299 carrying these previously identified DNA fr

The first two mitochondrial genomes for the genus Ramaria reveal mitochondrial genome evolution of Ramaria and phylogeny of Basidiomycota.

In the present study, we assembled and analyzed the mitogenomes of two Ramaria species. The assembled mitogenomes of Ramaria cfr. rubripermanens and R. rubella were circularized, with sizes of 126,497 bp and 143,271 bp, respectively. Comparative mitogenome analysis showed that intron region contributed the most (contribution rate, 43.74%) to the size variations of Ramaria mitogenomes. The genetic contents, gene length, tRNAs, and codon usages of the two Ramaria mitogenomes varied greatly. In addition, the evolutionary rates of different core protein coding genes (PCGs) in Phallomycetidae mitog

Biased Mutation and Selection in RNA Viruses.

RNA viruses are responsible for some of the worst pandemics known to mankind, including outbreaks of Influenza, Ebola, and COVID-19. One major challenge in tackling RNA viruses is the fact they are extremely genetically diverse. Nevertheless, they share common features that include their dependence on host cells for replication, and high mutation rates. We set out to search for shared evolutionary characteristics that may aid in gaining a broader understanding of RNA virus evolution, and constructed a phylogeny-based data set spanning thousands of sequences from diverse single-stranded RNA vir

Transcript analysis for variant classification resolution in a child with primary ciliary dyskinesia.

Transcriptional analysis can be utilized to reconcile variants of uncertain significance, particularly those predicted to impact splicing. Laboratory analysis of the predicted mRNA transcript may allow inference of the in vivo impact of the variant and aid prediction of its clinical significance. We present a patient with classical features of primary ciliary dyskinesia (PCD) who was identified to have compound heterozygous variants in the DNAH11 gene (c.10691 + 2T > C, c.13523_13543dup21) via trio whole-exome sequencing in 2013. These variants were originally classified as Mutation and Likely

Base Distribution in Dengue Nucleotide Sequences Differs Significantly from Other Mosquito-Borne Human-Infecting Flavivirus Members.

INTRODUCTION: Among the mosquito-borne human-infecting flavivirus species that include Zika, West Nile, yellow fever, Japanese encephalitis and Dengue viruses, the Zika virus is found to be closest to Dengue virus, sharing the same clade in the Flavivirus phylogenetic tree. We consider these five flaviviruses and on closer examination in our analyses, the nucleotide sequences of the Dengue viral genes (envelope and NS5) and genomes are seen to be quite widely different from the other four flaviviruses. We consider the extent of this distinction and determine the advantage and/or disadvantage s

Conservative evolution of genetic and genomic features in Caenorhabditis becei, an experimentally tractable gonochoristic worm.

Caenorhabditis nematodes represent a promising model clade for evolutionary genetics and genomics, but research has focused on the three androdioecious species, those with self-fertile hermaphrodites, all in the Elegans Group of species. The majority of Caenorhabditis species are gonochorists, with males and females, characterized by inconveniently high heterozygosity and inbreeding depression. We have identified C. becei, a Japonica Group species from Panamá, as an experimentally tractable gonochorist. We describe a new chromosomal genome assembly of a healthy inbred C. becei reference strain

A roadmap for developing Venezuelan equine encephalitis virus (VEEV) vaccines: Lessons from the past, strategies for the future.

Venezuelan equine encephalitis (VEE) is a zoonotic infectious disease caused by the Venezuelan equine encephalitis virus (VEEV), which can lead to severe central nervous system infections in both humans and animals. At present, the medical community does not possess a viable means of addressing VEE, rendering the prevention of the virus a matter of paramount importance. Regarding the prevention and control of VEEV, the implementation of a vaccination program has been recognized as the most efficient strategy. Nevertheless, there are currently no licensed vaccines or drugs available for human u

An evolutionary insight into Severe Acute Respiratory Syndrome Coronavirus 2 Omicron variant of concern.

Severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) is a novel virus that belongs to the family Coronaviridae. This virus produces a respiratory illness known as coronavirus disease 2019 (COVID-19) and is to blame for the pandemic of COVID-19. Due to its massive circulation around the world and the capacity of mutation of this virus, genomic studies are much needed in to order to reveal new variants of concern (VOCs). On November 26th, 2021, the WHO announced that a new SARS-CoV-2 VOC, named Omicron, had emerged. In order to get insight into the emergence, spread and evolution of Omic

Antisense Oligonucleotide-mediated Suppression of Muscle Glycogen Synthase 1 Synthesis as an Approach for Substrate Reduction Therapy of Pompe Disease.

Pompe disease is an autosomal recessive disorder caused by a deficiency of acid α-glucosidase (GAA; EC 3.2.1.20) and the resultant progressive lysosomal accumulation of glycogen in skeletal and cardiac muscles. Enzyme replacement therapy using recombinant human GAA (rhGAA) has proven beneficial in addressing several aspects of the disease such as cardiomyopathy and aberrant motor function. However, residual muscle weakness, hearing loss, and the risks of arrhythmias and osteopenia persist despite enzyme therapy. Here, we evaluated the relative merits of substrate reduction therapy (by inhibiti

Comparative and phylogenomic analyses of 19 Petrocodon (Gesneriaceae) species from the Guizhou karst plateau, China, featuring 13 newly assembled chloroplast genomes.

BACKGROUND: The "terrestrial island" effect of the karst landscape in southwest China drives plant diversification, with Petrocodon (Gesneriaceae) being a highly specialized representative. Frequent taxonomic revisions and severe morphological convergent evolution obscure its intrageneric phylogeny. Given the low resolution of traditional markers for radiated taxa and the scarcity of molecular data from the Guizhou karst plateau, we analyzed 19 Petrocodon complete chloroplast genomes (plastomes) to characterize genomic structures, resolve interspecific relationships, and identify highly variab

CRISPR-Cas9 precision editing of kinetochore protein phosphosite codons in Leishmania mexicana.

Leishmania mexicana, like other trypanosomatids, possess a unique kinetochore-the protein complex crucial for chromosome segregation during mitosis. To investigate the functional significance of specific phosphorylation sites on essential kinetochore proteins, we adapted a selection-free precision editing strategy using CRISPR-Cas9 in Leishmania mexicana promastigotes. Our method targeted genomic DNA with 160-bp double-stranded DNA repair templates and guide RNAs to introduce targeted modifications. We focused on six phosphosites within the kinetochore proteins KKT2, KKT4, and KKT7, generating

B-cell epitope mapping of Orthoflavivirus zikaense in mother-newborn immune interaction reveals postnatal immune signatures.

In 2015, the Orthoflavivirus zikaense (ZIKV) outbreak in Brazil caught the attention of the global community as a public health emergency. ZIKV, an Orthoflavivirus transmitted by Aedes mosquitoes, initially identified in 1947, has evolved from a historically inconspicuous pathogen to a significant public health concern. Beyond mild symptoms resembling Dengue fever, severe conditions such as microcephaly and Guillain-Barré syndrome have been linked to the infection caused by ZIKV. In regions already burdened by arboviruses such as Orthoflavivirus denguei (DENV), the co-circulation of these path

The Genome of Plasmodium gonderi: Insights into the Evolution of Human Malaria Parasites.

Plasmodium species causing malaria in humans are not monophyletic, sharing common ancestors with nonhuman primate parasites. Plasmodium gonderi is one of the few known Plasmodium species infecting African old-world monkeys that are not found in apes. This study reports a de novo assembled P. gonderi genome with complete chromosomes. The P. gonderi genome shares codon usage, syntenic blocks, and other characteristics with the human parasites Plasmodium ovale s.l. and Plasmodium malariae, also of African origin, and the human parasite Plasmodium vivax and species found in nonhuman primates from

Bi-allelic truncating variants in CASP2 underlie a neurodevelopmental disorder with lissencephaly.

Lissencephaly (LIS) is a malformation of cortical development due to deficient neuronal migration and abnormal formation of cerebral convolutions or gyri. Thirty-one LIS-associated genes have been previously described. Recently, biallelic pathogenic variants in CRADD and PIDD1, have associated with LIS impacting the previously established role of the PIDDosome in activating caspase-2. In this report, we describe biallelic truncating variants in CASP2, another subunit of PIDDosome complex. Seven patients from five independent families presenting with a neurodevelopmental phenotype were identifi
