Promotion of parallel DNA quadruplexes by a yeast telomere binding protein: a circular dichroism study.

Repressor-activator protein 1 (RAP1) has an essential role in the maintenance of yeast telomeres. Yeast telomeric DNA consists of simple repeated G-rich sequences that are bound by RAP1. We have found that RAP1, in addition to its known binding activity for double-stranded DNA, interacts with the G-rich strand containing guanine base (G)-tetrads. We show here using circular dichroism spectroscopy that RAP1 promotes the formation of one particular type of DNA quadruplex, parallel G4-DNA. Furthermore, RAP1 is able to bind to both preformed parallel and antiparallel DNA quadruplexes. These result

Following glucose oxidase activity by chemiluminescence and chemiluminescence resonance energy transfer (CRET) processes involving enzyme-DNAzyme conjugates.

A hybrid consisting of glucose oxidase-functionalized with hemin/G-quadruplex units is used for the chemiluminescence detection of glucose. The glucose oxidase-mediated oxidation of glucose yields gluconic acid and H(2)O(2). The latter in the presence of luminol acts as substrate for the hemin/G-quadruplex-catalyzed generation of chemiluminescence. The glucose oxidase/hemin G-quadruplex hybrid was immobilized on CdSe/ZnS quantum dots (QDs). The light generated by the hybrid, in the presence of glucose, activated a chemiluminescence resonance energy transfer process to the QDs, resulting in the

Triplex-quadruplex structural scaffold: a new binding structure of aptamer.

Apart from the canonical Watson-Crick duplex, nucleic acids can often form other structures, e.g. G-quadruplex and triplex. These structures give nucleic acid additional functions besides coding for genetic information. Aptamers are one type of functional nucleic acids that bind to specific targets with high selectivity and affinity by folding into special tertiary structures. Despite the fact that numerous aptamers have been reported, only a few different types of aptamer structures are identified. Here we report a novel triplex-quadruplex hybrid scaffold formed by a codeine binding aptamer (

Exploring Nucleic Acid Structure and Function with Molecular Dynamics and Fragment Molecular Orbital Methods.

In recent years, nucleic acid therapeutics have attracted increasing attention as a new modality for drug discovery and as a novel therapeutic approach for rare and intractable diseases. The G-quadruplex structure of nucleic acids is of interest as both a target in drug development and as a candidate for nucleic acid therapeutics, as it can inhibit replication, transcription, reverse transcription, translation, and elongation reactions. The G-quadruplex structures are known to undergo significant changes in both conformation and stability in response to environmental factors such as ionic conc

New Disubstituted Quindoline Derivatives Inhibiting Burkitt's Lymphoma Cell Proliferation by Impeding c-MYC Transcription.

The c-MYC oncogene is overactivated during Burkitt's lymphoma pathogenesis. Targeting c-MYC to inhibit its transcriptional activity has emerged as an effective anticancer strategy. We synthesized four series of disubstituted quindoline derivatives by introducing the second cationic amino side chain and 5-N-methyl group based on a previous study of SYUIQ-5 (1) as c-MYC promoter G-quadruplex ligands. The in vitro evaluations showed that all new compounds exhibited higher stabilities and binding affinities, and most of them had better selectivity (over duplex DNA) for the c-MYC G-quadruplex compa

Understanding the Interactions of Guanine Quadruplexes with Peptides as Novel Strategies for Diagnosis or Tuning Biological Functions.

Guanine quadruplexes (G4s) are nucleic acid structures exhibiting a complex structural behavior and exerting crucial biological functions in both cells and viruses. The specific interactions of peptides with G4s, as well as an understanding of the factors driving the specific recognition are important for the rational design of both therapeutic and diagnostic agents. In this review, we examine the most important studies dealing with the interactions between G4s and peptides, highlighting the strengths and limitations of current analytic approaches. We also show how the combined use of high-lev

G2-quadruplex in the 3'UTR of IE180 regulates Pseudorabies virus replication by enhancing gene expression.

RNA secondary structure elements in the mRNA 3'-untranslated regions (3'UTR) play important roles in post-transcriptional regulation. RNA structure elements in the viral RNA provide valuable model for studying diverse regulation mechanisms. Herpesvirus genomes are double-stranded DNA with GC-rich sequences, which can be transcribed into abundant GC-rich RNAs. It is valuable to explore the structures and function of those GC-rich RNAs. We identified a G2-quadruplex-forming sequence named PQS18-1 in the 3'UTR of the unique immediate early gene of Pseudorabies virus (PRV), an important member of

Aminoglycoside binding to Oxytricha nova telomeric DNA.

Telomeric DNA sequences have been at the center stage of drug design for cancer treatment in recent years. The ability of these DNA structures to form four-stranded nucleic acid structures, called G-quadruplexes, has been perceived as target for inhibiting telomerase activity vital for the longevity of cancer cells. Being highly diverse in structural forms, these G-quadruplexes are subjects of detailed studies of ligand-DNA interactions of different classes, which will pave the way for logical design of more potent ligands in future. The binding of aminoglycosides was investigated with Oxytric

Differential interaction of Fluorescein-β-cyclodextrin conjugate to quadruplex kit22 DNA: Inclusion of Berberine and modulation of binding.

Clinical applicability of G-quadruplexes as anticancer drugs is an area of current interest. Identification of supramolecular systems for selective targeting G-quartets is particularly intriguing. In this work, the DNA binder Berberine is encapsulated inside the molecular cavity of the synthesised host structure, Fluoresecein-β-cyclodextrin conjugate. The host: guest complex is characterized and the mode of binding is optimized using two dimensional rotating-frame Overhauser effect spectroscopy. The conjugate is examined for its binding to quadruplex DNAs viz., kit22, myc22, telo24 and the dup

Stability of G/C DNA Tetraplexes at Physiological pH Formed at the Promoter-UTR Intersection of the RAP2C Gene: Structural Multitude of a G/C Rich Genomic Segment.

Genomic guanine-rich segments are prone to adopting self-associated noncanonical structures termed G-quadruplex structures. An overabundance of reports reveals their existence prevalently at important genomic locations, including oncogenic promoters, exonic regions, immunoglobulin switch regions, telomeres, etc. Undeniably, these structures have been the subject of curiosity for many decades, leading to mounting evidence suggestive of their involvement in key cellular processes. Herein, we identified a 45-mer G-rich segment containing G5 tracts, present at the intersection of the promoter and

Synthesis, characterization, and DNA binding of a novel ligand and its Cu (II) complex.

A novel naphthalene-2,3-diamine-2-salicylaldehyde (NS) ligand and its mononuclear copper(II) complex (CuNS) have been synthesized and structurally characterized. The UV–vis absorption and emission spectra of NS showed obvious changes on addition of Cu2+ solution. The interaction of the compounds with calf thymus DNA and G-quadruplex DNA were investigated by spectroscopic methods and thermal melting assay. The nucleolytic cleavage activity of the compounds was investigated on double-stranded circular pBR322 plasmid DNA and G-quadruplex DNA by electrophoretic mobility shift assay. The results sh

The Diet-Multiple Sclerosis Connection: Oxidative Stress and Emerging Mechanisms.

Multiple sclerosis (MS) is an autoimmune neuroinflammatory disease resulting in myelin degeneration and progressive disability. Oxidative stress plays a crucial role in MS pathogenesis and progression. Nuclear factor erythroid 2-related factor 2 (Nrf2) is a master regulator of the antioxidant mechanisms and its upregulation is associated with beneficial effects in MS. Among the environmental factors influencing MS onset and progression, diet represents a promising non-pharmacological strategy to modulate Nrf2, potentially improving MS outcomes. Indeed, several natural compounds present in Medi

Multi-triggered Supramolecular DNA/Bipyridinium Dithienylethene Hydrogels Driven by Light, Redox, and Chemical Stimuli for Shape-Memory and Self-Healing Applications.

Multi-triggered DNA/bipyridinium dithienylethene (DTE) hybrid carboxymethyl cellulose (CMC)-based hydrogels are introduced. DTE exhibits cyclic and reversible photoisomerization properties, switching between the closed state (DTEc), the electron acceptor, and the open isomer (DTEo) that lacks electron acceptor properties. One system introduces a dual stimuli-responsive hydrogel containing CMC chains modified with electron donor dopamine sites and self-complementary nucleic acids. In the presence of DTEc and the CMC scaffold, a stiff hydrogel is formed, cooperatively stabilized by dopamine/DTEc

Photoelectrochemical biosensing of disease marker on p-type Cu-doped Zn0.3Cd0.7S based on RCA and exonuclease III amplification.

In this work, a new "signal-on" split-type photoelectrochemical (PEC) sensing platform for prostate-specific antigen (PSA) detection was successfully constructed using p-type Cu-doped Zn0.3Cd0.7S as the photosensitive semiconductor material and target-triggered rolling circle amplification (RCA) for signal amplification. The signal derived from Cu-doped Zn0.3Cd0.7S was amplified by hemin/G-quadruplex. Upon target PSA introduction, the aptamer-primer probe (apt-pri) was captured by capture antibody-conjugated magnetic bead (MB-mAb) to form the sandwiched MB-mAb/PSA/apt-pri. The complex could

Ensemble-Based Precision Refinement of All-Atom Nucleic Acid Force Fields Guided by NMR NOE Pair-Distance Measurements.

Accurately modeling nucleic acid structure and dynamics remains challenging for all-atom simulations, especially for noncanonical motifs such as small loops and G-quadruplexes. Despite these advances, current all-atom classical force fields often fail to reproduce ensembles consistent with high-resolution experimental data. We present a systematic refinement strategy for AMBER-based force fields that incorporates nuclear Overhauser effect distance data from NMR experiments within an ensemble-averaged optimization framework. By selectively tuning van der Waals interaction pairs, this approach m

A label-free photoelectrochemical aptasensor for facile and ultrasensitive mercury ion assay based on a solution-phase photoactive probe and exonuclease III-assisted amplification.

In typical photoelectrochemical (PEC) biosensing assays, electrodes are generally modified with photoactive probes and/or target recognition probes, which makes the processes complicated, time-consuming, and difficult to achieve excellent reproducibility. Hence, to overcome such shortcomings, we propose here an immobilization-free and label-free PEC aptasensor using solution-phase methylene blue (MB) as the PEC signal probe. Based on the unique T-Hg2+-T base pairs, and the diffusivity difference between free MB molecules and the MB/G-quadruplex composite towards the ITO electrode surface with

A supramolecular hydrogel dressing with antibacterial, immunoregulation, and pro-regeneration ability for biofilm-associated wound healing.

Chronic wound treatment has emerged as a significant healthcare concern worldwide due to its substantial economic burden and the limited effectiveness of current treatments. Effective management of biofilm infections, regulation of excessive oxidative stress, and promotion of tissue regeneration are crucial for addressing chronic wounds. Hydrogel stands out as a promising candidate for chronic wound treatment. However, its clinical application is hindered by the difficulty in designing and fabricating easily and conveniently. To overcome these obstacles, we present a supermolecular G-quadruple

Results of the phase I CCTG IND.231 trial of CX-5461 in patients with advanced solid tumors enriched for DNA-repair deficiencies.

CX-5461 is a G-quadruplex stabilizer that exhibits synthetic lethality in homologous recombination-deficient models. In this multicentre phase I trial in patients with solid tumors, 40 patients are treated across 10 dose levels (50-650 mg/m2) to determine the recommended phase II dose (primary outcome), and evaluate safety, tolerability, pharmacokinetics (secondary outcomes). Defective homologous recombination is explored as a predictive biomarker of response. CX-5461 is generally well tolerated, with a recommended phase II dose of 475 mg/m2 days 1, 8 and 15 every 4 weeks, and dose limiting ph
