Nanopore analysis of wild-type and mutant prion protein (PrP(C)): single molecule discrimination and PrP(C) kinetics.

Prion diseases are fatal neurodegenerative diseases associated with the conversion of cellular prion protein (PrP(C)) in the central nervous system into the infectious isoform (PrP(Sc)). The mechanics of conversion are almost entirely unknown, with understanding stymied by the lack of an atomic-level structure for PrP(Sc). A number of pathogenic PrP(C) mutants exist that are characterized by an increased propensity for conversion into PrP(Sc) and that differ from wild-type by only a single amino-acid point mutation in their primary structure. These mutations are known to perturb the stability

Evolutionary and functional dynamics of a leishmanolysin-like immune multigene family during early infection in Philasterides dicentrarchi.

INTRODUCTION: The evolutionary dynamics of multigene families are central to shaping host-parasite interactions and immune outcomes. In parasitic protists, expansion and diversification of surface-associated gene families enable immune evasion and host modulation, yet these mechanisms remain poorly understood in marine ciliates. Philasterides dicentrarchi, the causative agent of scuticociliatosis, provides a relevant model to investigate how gene family evolution contributes to parasite virulence and immune interaction. METHODS: We performed an integrated multi-omics analysis combining genome

Dynamic brain states during encoding and their post-encoding reinstatement predicts episodic memory in children.

Episodic memory, the ability to rapidly learn and explicitly remember past events and experiences, plays a critical role in children's academic learning and knowledge acquisition. The formation of lasting memories relies on the brain's ability to dynamically organize its activity. How these neural configurations unfold moment-by-moment across encoding and offline phases remains poorly understood. To probe these dynamics, we applied a novel Bayesian Switching Dynamic Systems approach, a hidden Markov model with automatic state detection, to fMRI data from children performing scene encoding foll

Transient increased risk of influenza infection following RSV infection in South Africa: findings from the PHIRST study, South Africa, 2016-2018.

BACKGROUND: Large-scale prevention of respiratory syncytial virus (RSV) infection may have ecological consequences for co-circulating pathogens, including influenza. We assessed if and for how long RSV infection alters the risk for subsequent influenza infection. METHODS: We analysed a prospective longitudinal cohort study conducted in South Africa between 2016 and 2018. For participating households, nasopharyngeal samples were taken twice weekly, irrespective of symptoms, across three respiratory virus seasons, and real-time polymerase chain reaction (PCR) was used to identify infection with

Phylum-Spanning Neuropeptide GPCR Identification and Prioritization: Shaping Drug Target Discovery Pipelines for Nematode Parasite Control.

Nematode parasites undermine human health and global food security. The frontline anthelmintic portfolio used to treat parasitic nematodes is threatened by the escalation of anthelmintic resistance, resulting in a demand for new drug targets for parasite control. Nematode neuropeptide signalling pathways represent an attractive source of novel drug targets which currently remain unexploited. The complexity of the nematode neuropeptidergic system challenges the discovery of new targets for parasite control, however recent advances in parasite 'omics' offers an opportunity for the in silico iden

Cleaning Genotype Data from Diversity Outbred Mice.

Data cleaning is an important first step in most statistical analyses, including efforts to map the genetic loci that contribute to variation in quantitative traits. Here we illustrate approaches to quality control and cleaning of array-based genotyping data for multiparent populations (experimental crosses derived from more than two founder strains), using MegaMUGA array data from a set of 291 Diversity Outbred (DO) mice. Our approach employs data visualizations that can reveal problems at the level of individual mice or with individual SNP markers. We find that the proportion of missing geno

Heart rate monitoring and therapeutic devices: A wavelet transform based approach for the modeling and classification of congestive heart failure.

Heart rate monitoring and therapeutic devices include real-time sensing capabilities reflecting the state of the heart. Current circuitry can be interpreted as a cardiac electrical signal compression algorithm representing the time signal information into a single event description of the cardiac activity. It is observed that some detection techniques developed for ECG signal detection like artificial neural network, genetic algorithm, Hilbert transform, hidden Markov model are some sophisticated algorithms which provide suitable results but their implementation on a silicon chip is very compl

Identification of G protein-coupled receptors in Schistosoma haematobium and S. mansoni by comparative genomics.

BACKGROUND: Schistosomiasis is a parasitic disease affecting ~200 million people worldwide. Schistosoma haematobium and S. mansoni are two relatively closely related schistosomes (blood flukes), and the causative agents of urogenital and hepatointestinal schistosomiasis, respectively. The availability of genomic, transcriptomic and proteomic data sets for these two schistosomes now provides unprecedented opportunities to explore their biology, host interactions and schistosomiasis at the molecular level. A particularly important group of molecules involved in a range of biological and developm

Temporal classification of multichannel near-infrared spectroscopy signals of motor imagery for developing a brain-computer interface.

There has been an increase in research interest for brain-computer interface (BCI) technology as an alternate mode of communication and environmental control for the disabled, such as patients suffering from amyotrophic lateral sclerosis (ALS), brainstem stroke and spinal cord injury. Disabled patients with appropriate physical care and cognitive ability to communicate with their social environment continue to live with a reasonable quality of life over extended periods of time. Near-infrared spectroscopy is a non-invasive technique which utilizes light in the near-infrared range (700 to 1000

Altered brain dynamic in cirrhotic patients without overt hepatic encephalopathy: State and trait features.

Neurocognitive impairment, a prevalent complication in cirrhosis, correlates with disruptions in static functional connectivity(FC) of the brain. This study aims to explore altered spatiotemporal properties of blood oxygen-level dependent(BOLD) signals and elucidate their association with neurocognitive changes in cirrhotic patients. Between March 2023 and February 2025, we recruited 77 cirrhotic patients and 66 healthy controls(HCs) accompanied by resting-state functional magnetic resonance imaging(rs-fMRI) acquisition. Neurocognitive function was evaluated by psychometric hepatic encephalopa

Brain states recur across diverse narrative contexts during longitudinal viewing.

What does the brain do during the continuous, varied experience of watching a story unfold? One account holds that the brain traverses a finite repertoire of recurring states, but whether that repertoire is a stable property of the individual or is reshaped by each new experience has not been tested across diverse naturalistic content within the same person. We characterized the dynamic brain-state repertoire in six individuals who watched the television series Friends across its six seasons during fMRI (up to ~146 episodes, ~54 hours per person). For each individual we fit a sticky hierarchic

A novel comprehensive non-invasive prenatal testing system for the simultaneous detection of single-gene disorders, chromosomal structural rearrangements, and aneuploidy.

OBJECTIVES: Invasive prenatal diagnosis is recommended for high-risk pregnancies, but many decline due to potential complications. To date, no non-invasive prenatal testing (NIPT) simultaneously detects monogenic diseases, balanced chromosomal rearrangements (BCRs), and aneuploidies. We developed a comprehensive NIPT to detect monogenic diseases, aneuploidies, and BCRs concurrently. METHODS: We recruited eight families at risk for both monogenic disorders and BCRs. A custom capture-based single nucleotide polymorphism (SNP) panel targeting ∼60,000 loci was synthesized for target sequencing. P

Genome-wide characterization and cold-responsive expression profile of Rab GTPases and their regulatory proteins in O. rufipogen.

The DXWR genome was found to contain 44 OrRabs. Most of the cold-activated OrRab genes belong to the RabA/Rab11 group, with OrRab11B3 the most strongly induced gene in DXWR. Dongxiang wild rice (Oryza rufipogon Griff., DXWR), the wild rice species distributed at the highest latitude, exhibits significantly greater cold tolerance than cultivated rice, making it a valuable genetic resource for enhancing cold resistance in domesticated varieties. While previous studies in Arabidopsis thaliana have shown that members of the Rab gene family-encoding small GTP-binding proteins-are regulated by cold

Uncovering heterogeneous intercommunity disease transmission from neutral allele frequency time series.

The COVID-19 pandemic has underscored the need for accurate epidemic forecasting to predict pathogen spread, evolution, and evaluate intervention strategies. Forecast reliability hinges on detailed knowledge of disease transmission across population segments, which may be inferred from contact surveys or mobility data. However, these indirect approaches make it difficult to estimate rare transmissions between socially or geographically distant communities. We show that the steep ramp-up of genome sequencing surveillance during the pandemic can be leveraged to directly identify transmission pat

Population-level detection of early loss of kidney function: 7-year follow-up of a young adult cohort at risk of Mesoamerican nephropathy.

BACKGROUND: Mesoamerican nephropathy is a leading contributor to premature mortality in Central America. Efforts to identify the cause are hampered by difficulties in distinguishing associations with potential initiating factors from common exposures thought to exacerbate the progression of all forms of established chronic kidney disease (CKD). We explored evidence of disease onset or departure from the healthy estimated glomerular filtration rate distribution [departure from ∼eGFR(healthy)] in an at-risk population. METHODS: Two community-based cohorts (adults aged 18-30 years, n = 351 and 4

Spontaneous State Detection Using Time-Frequency and Time-Domain Features Extracted From Stereo-Electroencephalography Traces.

As a minimally invasive recording technique, stereo-electroencephalography (SEEG) measures intracranial signals directly by inserting depth electrodes shafts into the human brain, and thus can capture neural activities in both cortical layers and subcortical structures. Despite gradually increasing SEEG-based brain-computer interface (BCI) studies, the features utilized were usually confined to the amplitude of the event-related potential (ERP) or band power, and the decoding capabilities of other time-frequency and time-domain features have not been demonstrated for SEEG recordings yet. Alterations in resting-state network dynamics along the Alzheimer's disease continuum.

Human brain activity is intrinsically organized into resting-state networks (RSNs) that transiently activate or deactivate at the sub-second timescale. Few neuroimaging studies have addressed how Alzheimer's disease (AD) affects these fast temporal brain dynamics, and how they relate to the cognitive, structural and metabolic abnormalities characterizing AD. We aimed at closing this gap by investigating both brain structure and function using magnetoencephalography (MEG) and hybrid positron emission tomography-magnetic resonance (PET/MR) in 10 healthy elders, 10 patients with subjective cognit

SVM-based prediction of propeptide cleavage sites in spider toxins identifies toxin innovation in an Australian tarantula.

Spider neurotoxins are commonly used as pharmacological tools and are a popular source of novel compounds with therapeutic and agrochemical potential. Since venom peptides are inherently toxic, the host spider must employ strategies to avoid adverse effects prior to venom use. It is partly for this reason that most spider toxins encode a protective proregion that upon enzymatic cleavage is excised from the mature peptide. In order to identify the mature toxin sequence directly from toxin transcripts, without resorting to protein sequencing, the propeptide cleavage site in the toxin precursor m

The phosphoproteome of bloodstream form Trypanosoma brucei, causative agent of African sleeping sickness.

The protozoan parasite Trypanosoma brucei is the causative agent of human African sleeping sickness and related animal diseases, and it has over 170 predicted protein kinases. Protein phosphorylation is a key regulatory mechanism for cellular function that, thus far, has been studied in T.brucei principally through putative kinase mRNA knockdown and observation of the resulting phenotype. However, despite the relatively large kinome of this organism and the demonstrated essentiality of several T. brucei kinases, very few specific phosphorylation sites have been determined in this organism. Prediction and overview of the RpoN-regulon in closely related species of the Rhizobiales.

BACKGROUND: In the rhizobia, a group of symbiotic Gram-negative soil bacteria, RpoN (sigma54, sigmaN, NtrA) is best known as the sigma factor enabling transcription of the nitrogen fixation genes. Recent reports, however, demonstrate the involvement of RpoN in other symbiotic functions, although no large-scale effort has yet been undertaken to unravel the RpoN-regulon in rhizobia. We screened two complete rhizobial genomes (Mesorhizobium loti, Sinorhizobium meliloti) and four symbiotic regions (Rhizobium etli, Rhizobium sp.
