Site-Specific incorporation of lysine acetyl-methylation into proteins.

Lysine acetyl-methylation (Kam) is a novel protein post-translational modification (PTM) recently identified on histone H4, yet its biological functions on non-histone proteins remain largely unexplored. Here, we engineered an orthogonal Methanosarcina barkeri pyrrolysyl-tRNA synthetase (MbPylRS) variant and tRNACUAPyl pair for site-specific Kam incorporation into proteins in mammalian cells. Using this system, we identified endogenous Kam sites at K28 of adenylate kinase 2 (AK2) and K207 of pyruvate kinase M2 (PKM2) through proteomic analysis. Functional characterization revealed that Kam at

Sex-influenced DNA methylation differs by placental cell type.

BACKGROUND: Sex differences in the function and morphology of the human placenta can lead to sex differences in pregnancy outcomes. X chromosome inactivation (XCI) is the primary mechanism for dosage compensation between the sexes, and is strongly associated with X-chromosome promoter DNA methylation (DNAme) in somatic cells. However, in the placenta, low X-chromosome promoter DNAme has been reported. The placenta is a complex organ consisting of cells of different developmental origins, but the sex differences in DNAme by specific cell types have not been investigated. METHODS: We examined s

Research advancements in DNA methylation pertaining to ankylosing spondylitis.

Ankylosing spondylitis (AS) is a persistent autoimmune disorder marked by inflammation of the spine and sacroiliac joints, along with atypical bone development. In recent years, DNA methylation, a significant epigenetic modification, has become a pivotal element affecting AS pathogenesis, disease progression, and clinical diagnosis. This review summarizes what we know so far about abnormal DNA methylation patterns in AS-related genes like DKK1, ERAP1, PDCD1, FOXO1/3a, LGR6, and IRF5, as well as how these patterns affect gene expression. It examines the interaction between DNA methylation and e

Establishment of DNA methylation during primate germ cell development.

DNA methylation is almost completely erased throughout the genome in primordial germ cells, and then reestablished during mammalian germ cell development. In this study, we demonstrate that in three primate species-marmosets, macaques, and humans-de novo methylation occurs postnatally in prospermatogonia in males and growing oocytes in females. In monkey prospermatogonia, de novo methylation is a prolonged process spanning 6 months to 1 year, primarily occurring within the first year after birth. In human testes, this process may occur more slowly over an extended period. Single-cell bisulfite

DNA methylation biomarkers associated with early gastric cardia carcinogenesis.

Gastric cardia cancer (GCC) is an aggressive malignancy with poor prognosis, underscoring the need for better characterization of molecular alterations during early gastric cardia carcinogenesis. This study aimed to identify and validate tissue-based DNA methylation markers associated with early precancerous and neoplastic lesions of the gastric cardia. We integrated genome-wide DNA methylation data (850 K array) from 69 gastric cardia samples, including normal mucosa (n = 22), intestinal metaplasia (IM, n = 32), intraepithelial neoplasia (IEN, n = 7), and GCC (n = 8). Differential methylation

DNA Methylation: A Key Epigenetic Regulator of Cardiovascular Diseases.

CVDs arise from the interplay of multiple factors, with genetics and environmental exposures representing key drivers. Accumulating evidence over recent decades has unequivocally established that epigenetic modifications, most prominently DNA methylation, play a pivotal, non-redundant role in the initiation, development, and progression of CVDs. As a critical molecular bridge linking genetic predisposition, environmental insults, and the pathogenesis of CVDs, DNA methylation dynamically mediates crosstalk among these three components, thereby emerging as a core focus for dissecting the underly

Differential DNA Methylation and Delirium After Anesthesia and Surgery.

BACKGROUND: DNA methylation is an epigenetic modification that regulates gene expression in response to environmental exposures. We measured differential DNA methylation levels in blood before after general anesthesia and surgery in participants with and without postoperative delirium (POD) and postoperative neurocognitive disorder (PNCD). METHODS: Blood sampling, delirium assessment and cognitive testing were prospectively performed at baseline before non-cardiac, non-neurologic surgery, and at 24 hours (24h) and 6 weeks (6wk) thereafter in 94 participants comprising 13 with POD and 81 witho

ω-3PUFAs Inhibit Gallbladder Cancer Through Enhancing STK31 Methylation.

Gallbladder cancer (GBC) is an aggressive malignancy with limited treatment options. ω-3PUFAs have known anticancer activity, but their role in GBC remains unclear. The anti-GBC effects of ω-3PUFAs (DHA/EPA) were evaluated using in vitro assays and mouse xenograft models. Epigenetic changes were analyzed by RRBS, MSP, and MethyLight PCR. Downstream mechanisms were explored via proteomics, Co-IP, and Western blot. This study demonstrates that ω-3PUFAs suppress GBC progression by inducing promoter hypermethylation of STK31, which is an oncogene found in GBC by our previous study. MethyLight PCR

DNA methylation biomarkers for early detection of ovarian cancer.

Ovarian cancer (OC) remains difficult to detect at an early stage, and current screening approaches using CA125 and transvaginal ultrasonography have not demonstrated sufficient benefit for population screening. DNA methylation is a promising biomarker class because epigenetic alterations may arise early in tumourigenesis, can be detected in circulating cell-free DNA (cfDNA), and may provide tissue-of-origin information. This review critically evaluates recent evidence on DNA methylation biomarkers for early OC detection. PubMed/MEDLINE, Web of Science, and Scopus were searched for studies pub

New perspectives on DNA methylation modifications in ocular diseases.

The methylation of DNA is a prevalent epigenetic modification that plays a crucial role in the pathological progression of ocular diseases. DNA methylation can regulate gene expression, thereby affecting cell function and signal transduction. Ophthalmic diseases are a kind of complex diseases, and their pathogenesis involves many factors such as genetic, environmental and individual differences. In addition, inflammation, oxidative stress and lipid metabolism, which abnormal DNA methylation is closely related to, are also considered to be major factors in eye diseases. The current understandin

DNA methylation mechanisms in the maturing and ageing oocyte.

Oocyte maturation involves both nuclear and cytoplasmic processes that are critical for the acquisition of oocyte competence. Granulosa cells, surrounding the oocyte, play a pivotal role in the maturation process, with mechanisms such as cAMP signaling significantly influencing oocyte development. Epigenetic mechanisms - including DNA methylation and its oxidative derivatives, histone post-translational modifications and chromatin remodeling - interfere with the accessibility of transcription factors to regulatory regions of the genome, such as promoter regions of genes, hence generally regula

DNA methylation predicts infection risk in kidney transplant recipients.

Kidney transplantation (KTx) is the method of choice for treating kidney failure. Identifying biomarkers predictive of transplant (Tx) outcomes is critical to optimize KTx; however, the immunosuppressive therapies required after KTx must also be considered. We applied targeted bisulfite sequencing (TBS-seq) to PBMCs isolated from 90 patients, with samples collected pre- and post-Tx (day 90), to measure DNA methylation changes. Our findings indicate that the PBMC DNA methylome is significantly affected by induction immunosuppression with anti-thymocyte globulin (ATG). We discovered that the ris

Role of METTL16 in PPARγ methylation and osteogenic differentiation.

Osteoporosis, a prevalent bone disease, is characterized by the deterioration of bone tissue microstructure and imbalanced osteogenesis. The regulatory role of PPARγ m6A methylation mediated by METTL16 remains poorly elucidated. This study utilized advanced single-cell RNA sequencing (scRNA-seq) and Bulk RNA-seq techniques to explore how METTL16 influences the osteogenic differentiation of Bone Marrow-Derived Mesenchymal Stem Cells (BMSCs) and its implication in osteoporosis. The research revealed that METTL16 enhances the suppression of osteogenic differentiation in BMSCs, while PPARγ is asso

Whole genome DNA methylation profiles define Meniere's disease subclusters.

Meniere disease (MD) is a cochleo-vestibular syndrome defined by episodes of vertigo associated with tinnitus and sensorineural hearing loss. While MD immune response has been linked to autoinflammation and type 2 cytokines, other molecular mechanisms such as DNA methylation have an emerging yet underexplored role in MD pathophysiology. To understand the role of DNA methylation in MD, we performed whole-genome bisulphite sequencing in MD patients (n = 40) and controls (n = 13) and used differentially methylated cytosines (DMCs) to define clusters, cell types, and biochemical pathways in MD. We

Methylation profiles at birth linked to early childhood obesity.

Childhood obesity represents a significant global health concern and identifying risk factors is crucial for developing intervention programs. Many 'omics' factors associated with the risk of developing obesity have been identified, including genomic, microbiomic, and epigenomic factors. Here, using a sample of 48 infants, we investigated how the methylation profiles in cord blood and placenta at birth were associated with weight outcomes (specifically, conditional weight gain, body mass index, and weight-for-length ratio) at age six months. Methylation in cornea and corneal diseases: a systematic review.

Corneal diseases are among the primary causes of blindness and vision loss worldwide. However, the pathogenesis of corneal diseases remains elusive, and diagnostic and therapeutic tools are limited. Thus, identifying new targets for the diagnosis and treatment of corneal diseases has gained great interest. Methylation, a type of epigenetic modification, modulates various cellular processes at both nucleic acid and protein levels. Growing evidence shows that methylation is a key regulator in the pathogenesis of corneal diseases, including inflammation, fibrosis, and neovascularization, making i

Prediction of brain metastasis development with DNA methylation signatures.

Brain metastases (BMs) are the most common and among the deadliest brain tumors. Currently, there are no reliable predictors of BM development from primary cancer, which limits early intervention. Lung adenocarcinoma (LUAD) is the most common BM source and here we obtained 402 tumor and plasma samples from a large cohort of patients with LUAD with or without BM (n = 346). LUAD DNA methylation signatures were evaluated to build and validate an accurate model predicting BM development from LUAD, which was integrated with clinical factors to provide comprehensive patient-specific BM risk probabil
