AI Prediction of Future Antibiotics: Genome-Predicted Antimicrobial Peptides Are Stained with the Amino Acid Signature of Man-Made Synthetic Peptides.

This letter compares the amino acid signatures of natural and artificial intelligence (AI)-predicted antimicrobial peptides. While natural peptides from different sources possess distinct signatures, the amino acid compositions of peptides predicted from venoms, amphibians, insects, and bacteria shared a common feature with higher leucine, lysine, and arginine similar to those of man-made synthetic peptides. This stunning finding underscores the need of the right data set for improving future AI prediction of genomic antimicrobial peptides.

Bronchial epithelium repair by Esculentin-1a-derived antimicrobial peptides: involvement of metalloproteinase-9 and interleukin-8, and evaluation of peptides' immunogenicity.

The airway epithelium is seriously damaged upon pulmonary Pseudomonas aeruginosa infection, especially in cystic fibrosis (CF) sufferers. Therefore, the discovery of novel anti-infective agents accelerating healing of infected injured tissues is crucial. The antipseudomonal peptides esculentin-1a(1-21)NH2 and its diastereomer Esc(1-21)-1c (Esc peptides) hold promise in this respect. In fact, they stimulate airway epithelial wound repair, but no mechanistic insights are available. Here we demonstrated that this process occurs through promotion of cell migration by an indirect activation of epid

Skin peptides from anurans of the Litoria rubella Group: sequence determination using electrospray mass spectrometry. Opioid activity of two major peptides.

Many species of frogs of the genus Litoria secrete bioactive peptides from their skin glands. These peptides are normally host-defence compounds and may have one, or more of the following activities; smooth muscle contraction, analgesic, antimicrobial, antiviral, lymphocyte proliferator (immunomodulator) and neuronal nitric oxide synthase (nNOS) inactivation. Two frog species of the Litoria rubella Group that have been studied before, namely, Litoria electrica and Litoria rubella, are different from other species of the genus Litoria in that they produce small peptides that show neither membra

Dynamic co-evolution of peptides and chemical energetics, a gateway to the emergence of homochirality and the catalytic activity of peptides.

We propose a scenario for the dynamic co-evolution of peptides and energy on the primitive Earth. From a multi component system consisting of hydrogen cyanide, several carbonyl compounds, ammonia, alkyl amine, carbonic anhydride, borate and isocyanic acid, we show that the reversibility of this system leads to several intermediate nitriles, that irreversibly evolve to alpha-amino acids and N-carbamoyl amino acids via selective catalytic processes. On the primitive Earth these N-carbamoyl amino acids combined with energetic molecules (NOx) may have been the core of a molecular engine producing

Assessment of the Neuroprotective Effects of Arginine-Rich Protamine Peptides, Poly-Arginine Peptides (R12-Cyclic, R22) and Arginine-Tryptophan-Containing Peptides Following In Vitro Excitotoxicity and/or Permanent Middle Cerebral Artery Occlusion in Rats.

We have demonstrated that arginine-rich and poly-arginine peptides possess potent neuroprotective properties with arginine content and peptide positive charge being particularly critical for neuroprotective efficacy. In addition, the presence of other amino acids within arginine-rich peptides, as well as chemical modifications, peptide length and cell-penetrating properties also influence the level of neuroprotection. Against this background, we have examined the neuroprotective efficacy of arginine-rich protamine peptides, a cyclic (R12-c) poly-arginine peptide and a R22 poly-arginine peptide

The expanding role of peptides in cardiovascular care.

Peptides have emerged as key regulators of cardiovascular physiology and increasingly important tools in the diagnosis and management of cardiovascular disease (CVD). Endogenous peptide systems, including natriuretic peptides (NPs), the renin angiotensin system (RAS), and vasopressin, play central roles in maintaining vascular tone, fluid balance, and cardiac remodeling, while their dysregulation contributes to disease progression. Clinically, peptide-based biomarkers such as NPs and copeptin are widely used for diagnosis, risk stratification, and prognostic assessment. Beyond their diagnostic

Machine Learning-Based Development of Gadolinium Binding Peptides.

Gadolinium-based contrast agents (GBCAs) are indispensable tools in magnetic resonance imaging (MRI), yet their clinical use is limited by non-specific tissue accumulation, low molecular specificity, and safety concerns. Protein and peptide scaffolds provide a promising alternative because they can bind metal ions with high selectivity and enable precise molecular targeting. However, identifying short peptide motifs with optimal gadolinium (Gd3+) coordination and high relaxivity remains a major challenge. Here, we used a machine-learning-driven peptide evolution platform, the Protein Optimizat

PepGen: conditional generation of peptides for MHC binding.

MOTIVATION: Peptide-MHC II binding drives adaptive immunity, yet discovery of novel binder peptides remains challenging due to open binding grooves of MHC-II that accommodate variable-length peptides. While discriminative models perform well, they are unfeasible for generation via enumeration due to vast peptide space (2013≈8×1016 for peptides of length 13 amino acids). Generative AI approaches could accelerate binder design to enable vaccines targeted to particular MHC-II alleles or optimize other peptide chemical properties. RESULTS: We introduce PepGen, the first protein language model for

Lipidated peptides and the limits of chemical control.

Peptide lipidation is widely employed to enhance the apparent biological performance of peptide-based systems by improving stability, membrane association, and systemic persistence. However, increased potency is often interpreted uncritically as evidence of improved molecular design. This Perspective highlights that lipidation can reshape peptide behaviour by partially shifting functional control from sequence-encoded molecular recognition toward context-dependent effects in which membrane interactions, carrier binding, supramolecular assembly, and residence time play an increasingly important

Optimizing Amphipathic Antimicrobial Peptides via Helical Wheel Rotation.

Antimicrobial peptides (AMPs) have emerged as promising candidates for combating drug-resistant pathogens and certain cancer types. However, their therapeutic applications are often limited by undesired hemolytic activity, while many AMPs exhibit only moderate potency. Herein, the "helical wheel rotation" strategy as a simple, cost-effective, and modular approach to optimize the pharmacological properties of amphipathic α-helical AMPs without altering their amino acid composition is explored. Using BP52 as a model peptide, six rotational variants (BP52-A1 to BP52-A6) and two sequence-modified

The Contribution of Human Antimicrobial Peptides to Fungi.

Various species of fungi can be detected in the environment and within the human body, many of which may become pathogenic under specific conditions, leading to various forms of fungal infections. Antimicrobial peptides (AMPs) are evolutionarily ancient components of the immune response that are quickly induced in response to infections with many pathogens in almost all tissues. There is a wide range of AMP classes in humans, many of which exhibit broad-spectrum antimicrobial function. This review provides a comprehensive overview of the mechanisms of action of AMPs, their distribution in the

Antimicrobial peptides derived from human ameloblastin targeting biofilms.

Oral biofilm-related diseases, such as dental caries and periodontitis, remain among the most prevalent global health issues and are increasingly complicated by antibiotic resistance and biofilm persistence, which limit the effectiveness of conventional treatments. This study addresses the challenges by exploring antimicrobial peptides (AMPs) derived from ameloblastin (AMBN), a protein integral to dental biomineralization and categorized as an intrinsically disordered protein. In humans, the AMBN gene encodes two isoforms, ISO I and ISO II, with distinct but not fully understood functions. Fou

The role of glucagon-like peptides in osteosarcopenia.

Various metabolic abnormalities, including obesity, insulin resistance, hypertension, dyslipidemia, hyperthyroidism and low vitamin D levels, have been linked to both osteopenia and sarcopenia. Osteosarcopenia is also commonly observed in older age groups, notably in postmenopausal women. Glucagon-like peptide-1 (GLP-1), a labile incretin secreted from the intestinal L-cells, stimulates insulin secretion and sensitivity, making it an effective anti-diabetic medication. GLP-1 binds to its receptor, the GLP-1 receptor, a G-protein-coupled receptor, and leads to the stimulation of adenylate cycla

Citrullinated peptides as drug candidates for rheumatoid arthritis.

Rheumatoid arthritis (RA) involves a breakdown of immune tolerance to citrullinated proteins, leading to chronic inflammation and joint damage. Despite advances in treatment, achieving long-term remission remains a major challenge. Restoring immune tolerance to citrullinated proteins represents a promising strategy to halt disease progression and establish lasting remission. This review examines the potential of using citrullinated proteins or peptides to reestablish immune tolerance in RA. It explores the potential role of anti-citrullinated protein antibodies (ACPAs) in disease pathology and

Cyclic peptides as ligands for competition binding assays.

Cyclic peptides are a class of ligands readily discovered from nucleic acid-encoded libraries by affinity-based screening methodologies developed in recent years. Advancing these cyclic peptide ligands into drug candidates has been limited, often due to the peptide's poor pharmaco-dynamic and -kinetic properties such as cell permeability and metabolic stability. However, their broad protein surface complementarity and straightforward discovery methods make cyclic peptides ideal assay ligand probes to enable high throughput screening (HTS) assays against protein targets that were traditionally
