Taxifolin attenuates doxorubicin-induced heart, liver, and kidney toxicity in mice via targeting TLR4.

Doxorubicin (DOX) is an effective anthracycline chemotherapeutic agent widely used for treating lymphoma, leukemia, and sarcoma, but its clinical application is severely restricted by dose-dependent cardiotoxicity, hepatotoxicity, and nephrotoxicity. This study aimed to investigate the mechanisms underlying DOX-induced multi-organ toxicity and identify targeted therapeutic natural compounds through an integrated approach combining network toxicology, virtual screening, molecular docking, molecular dynamics simulation, and in vivo validation. Potential targets were obtained by intersecting drug

Mendelian randomization analysis with the GEO database: Exploring the molecular mechanism underlying insulin therapy for perioperative neurocognitive disorders.

Central insulin resistance is a significant factor in perioperative neurocognitive disorders (PND), yet the therapeutic effects and underlying molecular mechanisms of insulin remain unclear. We conducted a bidirectional Mendelian randomization (MR) study to investigate the causal relationships between insulin use and PND. The forward MR analysis revealed that insulin use considerably reduced the risk of delirium (odds ratio [OR] = 0.01, 95 % confidence interval [CI]: 0.0007-0.22, P = 0.003) and enhanced cognitive performance (OR = 8.03, 95 % CI: 2.83-22.78, P = 0.001). Importantly, the reverse

Backyard Proteomics: A Case Study with the Black Widow Spider.

Nearly all methods of mass-spectrometry-based proteomics rely on knowing the proteome of the species. In less studied organisms without annotated genomes, it can seem impossible to perform proteomic analysis. In this study, we sought to answer the question: does enough information exist to do proteomics on any organism we want? As a case study, we started with material available due to an infestation of a home with black widow spiders. Thanks to the recent publication of an annotated genome for one species of black widow spider, we were able to identify 5502 protein groups and assign putative

Literature data based systems pharmacology uncovers the essence of "body fire" in traditional Chinese medicine: A case by Huang-Lian-Jie-Du-Tang.

ETHNOPHARMACOLOGY RELEVANCE: Like other concepts in traditional Chinese medical theory, "body fire", a concept that has already been well-known and widely used in describing the symptoms and the treatment of corresponding diseases, is, however, still under suspicions in the western medicine due to its vague essence and symptoms. Presently, Huang-Lian-Jie-Du-Tang (HLJDT), a typical popular TCM formula in cleansing the "body fire", is studied as a probe by a systems pharmacology method we produced, with purpose to explore the mechanisms of the potion, as well as to interpret the essence of "body

Proteome analysis of the leukocytes from the American alligator (Alligator mississippiensis) using mass spectrometry.

Mass spectrometry was used in conjunction with gel electrophoresis and liquid chromatography, to determine peptide sequences from American alligator (Alligator mississippiensis) leukocytes and to identify similar proteins based on homology. The goal of the study was to generate an initial database of proteins related to the alligator immune system. We have adopted a typical proteomics approach for this study. Proteins from leukocyte extracts were separated using two-dimensional gel electrophoresis and the major bands were excised, digested and analyzed by on-line nano-LC MS/MS to generate pept

Capillary electrophoresis/tandem mass spectrometry for analysis of proteins from two-dimensional sodium dodecyl sulfate polyacrylamide gel electrophoresis.

Capillary electrophoresis/time-of-flight mass spectrometry(CE/TOFMS) has been used for analysis of in-gel digests of protein spots excised from two-dimensional sodium dodecyl sulfate polyacrylamide gel electrophoresis (2-D SDS-PAGE). An off-line purification and preconcentration procedure with a Zip Tip is used before CE/TOFMS analysis which allows for detection of protein spots with <1 picomole of material from 2-D gels. The off-line procedure provides sufficient purification for analysis while maintaining the quality of the CE separation. Using this procedure, several proteins from Coomassie

Integration of deep transcriptome and proteome analyses reveals the components of alkaloid metabolism in opium poppy cell cultures.

BACKGROUND: Papaver somniferum (opium poppy) is the source for several pharmaceutical benzylisoquinoline alkaloids including morphine, the codeine and sanguinarine. In response to treatment with a fungal elicitor, the biosynthesis and accumulation of sanguinarine is induced along with other plant defense responses in opium poppy cell cultures. The transcriptional induction of alkaloid metabolism in cultured cells provides an opportunity to identify components of this process via the integration of deep transcriptome and proteome databases generated using next-generation technologies. RESULTS:

The APOA1-SNCA Axis as a Molecular Bridge Between CKD and Parkinson's Disease: A Systems Biology Model of Kidney-to-Brain Propagation via Exosomal Pathways.

Chronic kidney disease (CKD) is an established risk factor for Parkinson's disease (PD), but the molecular mechanisms linking these two conditions remain elusive. We performed a systems biology analysis by retrieving high-confidence gene-disease associations from DisGeNET v7.0 (PD: score ≥ 0.8, EI ≥ 0.4; CKD: score ≥ 0.6, EI ≥ 0.4) and constructing a protein-protein interaction (PPI) network via STRING v11.5 (confidence ≥ 0.700). Direct "molecular bridges" between CKD and PD proteins were identified and validated using independent databases. To corroborate biological feasibility, candidate pro

Molecular insights of KMT2D and clinical aspects of Kabuki syndrome type 1.

BACKGROUND: Kabuki syndrome type 1 (KS1), a rare multisystem congenital disorder, presents with characteristic facial features, intellectual disability, persistent fetal fingertip pads, skeletal abnormalities, and postnatal growth delays. KS1 results from pathogenic variants in the KMT2D gene, which encodes a histone methyltransferase protein involved in chromatin remodeling, promoter and enhancer regulation, and scaffold formation during early development. KMT2D also mediates cell signaling pathways, responding to external stimuli and organizing effector protein assembly. Research on KMT2D's

Tubulin Zone Occupancy by PDB-Deposited Colchicine Binding Site Inhibitors.

Microtubules are key pharmacological targets in clinical and agricultural contexts. Their dynamic assembly is essential for cell function, making tubulin polymerization a prime target for treating cancer, inflammation, and parasitic diseases, as well as for use as herbicides and fungicides in agricultural applications. The colchicine binding site (COLbs) is among the most studied, known for binding structurally diverse compounds across three zones (Z1-Z3). All colchicine-site ligands bind the central region Z2, with some extending into Z1 or Z3, which differ in hydrophobicity and electronic pr

Expression of HOXA10 Gene in Women with Endometriosis: A Systematic Review.

The homeobox A10 (HOXA10) gene is known to be related to endometriosis; however, due to a lack of knowledge/evidence in the pathogenesis of endometriosis, the mechanisms that link HOXA10 to endometriosis still need to be clarified. This review addresses the difference in the expression of the HOXA10 gene in endometriotic women versus non-endometriotic women across populations by country and discusses its influences on women's fertility. An organized search of electronic databases was conducted in Scopus, ScienceDirect, PubMed, and Web of Science. The keywords used were (HOXA10 OR "homeobox A10

Bioinformatics analysis of the genes associated with co-occurrence of heart failure and lung cancer.

Deaths of non-cardiac causes in patients with heart failure (HF) are on the rise, including lung cancer (LC). However, the common mechanisms behind the two diseases need to be further explored. This study aimed to improve understanding on the co-occurrence of LC and HF. In this study, gene expression profiles of HF (GSE57338) and LC (GSE151101) were comprehensively analyzed using the Gene Expression Omnibus database. Functional annotation, protein-protein interaction network, hub gene identification, and co-expression analysis were proceeded when the co-differentially expressed genes in HF and
