Variants in FtsJ RNA 2'-O-Methyltransferase 3 and Growth Hormone 1 are associated with small body size and a dental anomaly in dogs.

Domesticated dogs show unparalleled diversity in body size across breeds, but within breeds variation is limited by selective breeding. Many heritable diseases of dogs are found among breeds of similar sizes, suggesting that as in humans, alleles governing growth have pleiotropic effects. Here, we conducted independent genome-wide association studies in the small Shetland Sheepdog breed and discovered a locus on chromosome 9 that is associated with a dental abnormality called maxillary canine-tooth mesioversion (MCM) (P = 1.53 × 10-7) as well as two body size traits: height (P = 1.67 × 10-5) a

Breeding pure and crossbreeds of European cattle breeds for milk production improvement under tropical climate conditions-a review.

The aim of this review was to present the breeding status of pure or crossbreeds of European cattle with African indigenous cattle in order to improve milk yield in African tropical conditions. As the African indigenous breeds are characterized by small size, low body weight (300-450 kg) and low production performances (less than 1000 kg per lactation), short lactation length (205-240 days), etc., the crossbreeding with pure European cattle was done in order to ameliorate production performances especially milk and beef production. As results, it was seen that F1 offspring improved output prod

Integration of multi-omics data reveals cis-regulatory variants that are associated with phenotypic differentiation of eastern from western pigs.

BACKGROUND: The genetic mechanisms that underlie phenotypic differentiation in breeding animals have important implications in evolutionary biology and agriculture. However, the contribution of cis-regulatory variants to pig phenotypes is poorly understood. Therefore, our aim was to elucidate the molecular mechanisms by which non-coding variants cause phenotypic differences in pigs by combining evolutionary biology analyses and functional genomics. RESULTS: We obtained a high-resolution phased chromosome-scale reference genome with a contig N50 of 18.03 Mb for the Luchuan pig breed (a represe

Copy number variation detection in Chinese indigenous cattle by whole genome sequencing.

Copy number variation (CNV) refers to a kind of structural variation, having functional and evolutionary effects on phenotypes. Thus far, further elucidation of the CNVs in different Chinese indigenous cattle breeds by whole genome sequencing have yet not been done. In this study, a comprehensive genomic analysis was performed on 75 cattle individuals including six Chinese indigenous cattle breeds and two non-native specialized beef cattle breeds. Based on the 11,486 CNVRs discovered, population analysis was performed, showed that all the cattle breeds clustered in to three clades, consistent

Analysis of microsatellites and parentage testing in saltwater crocodiles.

Fifteen microsatellite loci were evaluated in farmed saltwater crocodiles for use in parentage testing. One marker (C391) could not be amplied. For the remaining 14, the number of alleles per locus ranged from two to 16, and the observed heterozygosities ranged from 0.219 to 0.875. The cumulative exclusion probability for all 14 loci was .9988. the 11 loci that showed the greatest level of polymorphism were used for parentage testing, with an exclusion probability of .9980. With these 11 markers on 107 juveniles from 16 known breeding pairs, a 5.6% pedigree error rate was detected. This level

An updated molecular toolkit for genomics-assisted breeding of waxy sorghum [Sorghum bicolor (L.) Moench].

Several mutations of the sorghum [Sorghum bicolor (L.) Moench] GRANULE-BOUND STARCH SYNTHASE (GBSS) gene [Sobic.010G022600; commonly known as Waxy (Wx)] result in a low amylose:amylopectin starch ratio. Recessive waxy (wx) alleles improve starch digestibility in ethanol production, human foods and beverages, and animal feed. However, breeding waxy sorghum is challenging due to reliance on traditional PCR markers for genotyping, which are not amenable to next-generation sequencing (NGS). Most commercial breeding programs use high-throughput genotyping and genomic selection in large, segregating

A PAX3 insertion in the Celestial breed and certain feline breeding lines with dominant blue eyes.

During the last 60 years many inherited traits in domestic outbred cats were selected and retained giving birth to new breeds characterised by singular coat or morphological phenotypes. Among them, minimal white spotting associated with blue eyes was selected by feline breeders to create the Altai, Topaz, and Celestial breeds. Various established breeds also introduced this trait in their lineages. The trait, that was confirmed as autosomal dominant by breeding data, was first described in domestic cats from Kazakhstan and Russia, in British shorthair and British longhair from Russia, and in M

Integrated transcriptomic and microbiomic analyses reveal mechanisms of Decapod iridescent virus 1 resistance in Macrobrachium rosenbergii.

Selective breeding for DIV1-resistant Macrobrachium rosenbergii is an effective strategy to mitigate aquaculture losses; however, the underlying resistance mechanisms remain poorly understood. In this study, approximately 2,300 prawns from 46 families were subjected to a DIV1 challenge test. Based on survival rate, viral load, histopathological observations, and viral gene detection in the transcriptome, one resistant family (R27-1) and one susceptible family (S2-2) were identified. Hepatopancreas transcriptomic (RNA-Seq) and gut microbiome analyses were conducted on samples at 0, 24, and 48 h

Breeding jassid-resistant okra (Abelmoschus esculentus): from morpho-biochemical traits to precision breeding.

Okra, an economically important vegetable in tropical and subtropical regions, faces severe yield constraints due to sap-sucking pests, particularly jassids (Amrasca spp.). These insects cause hopper burn, leaf curling, and chlorosis, leading to estimated yield losses of 30-100% under severe infestation. Farmers' heavy reliance on chemical control to manage these insects poses environmental, economic, and health risks, underscoring the need for host-plant resistance as a sustainable component of integrated pest management. Successful breeding for jassid resistance requires in-depth knowledge o

Comparative study of gastrointestinal tract size in three parent breeds for the production of dual-purpose organic chickens.

An alternative to culling male hatchlings of layers is breeding dual-purpose chickens. One breeding objective is the ability to digest low-quality feed. Certain measurements of the gastrointestinal tract may be useful indicators of this ability. The present study compared the gastrointestinal tract of adult hens of two layer-type breeds (White Rock (WR), New Hampshire (NH)) and the meat-type ÖTZ (Ökologische Tierzucht gGmbH) Bresse Gauloise (BR), used for the production of dual-purpose organic chickens. Flocks had the same housing and feeding conditions. At slaughter at 19 months, the body wei

Uncovering the architecture of production-driven introgression in Cinisara cattle breed.

BACKGROUND: Local livestock breeds play a pivotal role in maintaining agricultural sustainability, conserving biodiversity, and preserving cultural heritage. These breeds often possess unique genetic characteristics tailored to their specific environments. The Cinisara is a dual-purpose local cattle breed of Podolian origin, primarily farmed in western Sicily, Italy. However, reports of spurious crossbreeding with cosmopolitan breeds aimed at improving the breed productivity exist. To assess the conservation status and ongoing selective pressures on this unique breed, we genotyped 71 unrelated

Genetic Basis of Myxomatous Mitral Valve Disease in Cavalier King Charles Spaniel Dogs-A Review.

Myxomatous mitral valve disease (MMVD) is the most prevalent cardiac disorder in small and toy breed dogs, with the Cavalier King Charles Spaniel (CKCS) showing exceptionally high predisposition and early onset of the disease. MMVD is characterized by progressive mitral valve degeneration, volume overload, and eventual development of congestive heart failure (CHF). Given the strong hereditary component in CKCS, considerable research has focused on elucidating the genetic basis of MMVD in this breed. This review article summarizes the current state of knowledge on the phenotypic features, inher

The levels of artificial insemination and missing sire information make genomic selection not always beneficial in meat sheep.

Numerous meat sheep breeding programs in developed and developing countries are characterized by incomplete sire information and a predominant use of natural matings. These two parameters potentially affect the benefit of genomic selection (GS), especially for the selection of a late-in-life trait. Using stochastic simulations, the genetic gains obtained using genomic and conventional strategies for a maternal trait were evaluated in meat sheep population. Natural mating and artificial insemination (AI)-based designs, inspired by the current diversity of designs used for French meat sheep bree

Genotype and haplotype analysis of the AZGP1 gene in cattle.

Zinc-a2-glycoprotien (AZGP1) involved in lipid metabolism and associated with adipose tissue atrophy in cachexia. And it also related to sperm motility and in turn fertilization. To ascertain whether there were mutations in the bovine AZGP1 gene, this study investigated variation of the AZGP1 gene through PCR-SSCP and sequencing. Four missense mutations were identified in 649 cattle from six independent populations. Haplotype frequencies and linkage disequilibrium (LD) coefficients of these SNPs in three Chinese indigenous cattle breeds were analyzed. One LD block was found in three cattle bre

Development of a 10K breeder-friendly SNP chip for faba bean.

INTRODUCTION: Faba bean breeding and genomics have seen steady progress in recent years, supported by genome sequences and high-density genotyping platforms. These tools have been valuable for trait mapping, diversity assessment, and genomic research, but they have limited routine use in breeding programs due to their relatively high cost. Recent progress in establishing an optimized, cost-efficient genotyping-by-sequencing protocol tailored to the large and complex faba bean genome has created the foundation for a more accessible genotyping solution. METHODS: Using this approach, we explored

Whole-genome sequencing reveals the artificial selection and local environmental adaptability of pigeons (Columba livia).

To meet human needs, domestic pigeons (Columba livia) with various phenotypes have been bred to provide genetic material for our research on artificial selection and local environmental adaptation. Seven pigeon breeds were resequenced and can be divided into commercial varieties (Euro-pigeon, Shiqi, Shen King, Taishen, and Silver King), ornamental varieties (High Fliers), and local varieties (Tarim pigeon). Phylogenetic analysis based on population resequencing showed that one group contained local breeds and ornamental pigeons from China, whereas all commercial varieties were clustered togeth

Advances in Genome Editing for Plant Disease Resistance Breeding.

Plant diseases remain a major constraint to crop productivity and global food security. Conventional breeding has long been used to develop resistant cultivars through the introgression of resistance traits from wild relatives and the selection of favorable phenotypes. However, this process is often slow and limited by linkage drag, known genetic diversity, intrinsic genetic limitations, and the rapid evolution of pathogen populations. Molecular breeding strategies, including marker-assisted selection and genomic selection, have improved the precision of resistance breeding but still rely on e
