Metabarcoding study of potential pathogens and zoonotic risks associated with dog feces in Seoul, South Korea.

BACKGROUND: A significant portion of South Korea's population, approximately a quarter, owns pets, with dogs being the most popular choice among them. However, studies analyzing the fecal organism communities of dogs in South Korea are lacking, and limited efforts have been exerted to identify pathogens with potential zoonotic implications. Therefore, this study aimed to investigate potential pathogens using metabarcoding analysis and evaluate the risk of zoonotic diseases in dog feces in Seoul, South Korea. METHODOLOGY: Fecal samples were collected from both pet and stray dogs in the Mapo di

Genetic identification and subsequent LC-QTOF MS analysis of plant remains (Oenanthe spp.) could prove the cause of an undetermined sudden death.

In recent years, recorded cases related to forensic botany and, in particular, of plant poisoning have become rare. We report on the medicolegal characteristics of an undetermined sudden death (USD) of a woman in which scene there were remnants of a vegetal peeling. After the autopsy, macroscopic findings reported multiorgan failure and requested the investigation of the cause of death. Postmortem blood was firstly investigated on cyanide toxicity presumptively coming from a yucca-like root; however, found cyanide levels were under normality. Because of the lack of morphological features of th

Molecular classification of rumen fluke eggs in fecal specimens from Suphanburi Province, Thailand, based on cytochrome C oxidase subunit 1.

Rumen fluke infections have been known to cause paramphistomiasis in both wild and domestic animals worldwide. Occasionally, coinfections of rumen flukes (Carmyerius, Fischoederius, and Paramphistomum) with liver flukes (Fasciola) have been observed due to the similar life cycles that these two species share. This study involved an alternative approach that was developed to classify and distinguish rumen fluke eggs from other genera by using the polymerase chain reaction (PCR) method based on cytochrome c oxidase subunit 1 (COI). Thirty-eight fecal specimens of Bos taurus from Suphanburi Provi

Parasitological and malacological surveys reveal urogenital schistosomiasis on Mafia Island, Tanzania to be an imported infection.

To confirm the local endemicity of Schistosoma haematobium on Mafia Island, Tanzania, conjoint parasitological and malacological surveys were undertaken in July 2006 with parasitological investigations supplemented with case-history questionnaires. A total of 238 children (125 girls and 113 boys, mean age of 13.9 years) across 9 primary schools were examined. The prevalence of micro-haematuria and egg-patent infection was 18.1% (CI95=9.6-33.6) and 4.2% (CI95=1.9-7.6), respectively but a strong female bias was observed for micro-haematuria (5.6F:1M) contrasting with a strong male bias for the p

Deep mitochondrial DNA lineage divergences within Alberta populations of Dermacentor albipictus (Acari: Ixodidae) do not indicate distinct species.

The winter tick Dermacentor albipictus (Packard) has a single-host life cycle that allows it to reach severe infestation levels on ungulates, particularly moose. Genotypic variation within these and related ticks has been a source of taxonomic confusion, although the continuity in their morphology and life history has generally been interpreted as indicating the existence of a single species. To further investigate this variation, we sequenced regions of two mitochondrial DNA (mtDNA) genes (COI and 16S rDNA),two nuclear genes (lysozyme and ITS-2), and two bacterial markers from Francisella-lik

CUBED: Universal combinatorial barcoding platform for highly multiplexed digital PCR.

Highly multiplexed molecular assays are essential for applications ranging from pathogen detection to genetic and copy number analysis. Here, we introduce CUBED (Combinatorial Universal Barcode End-point Digital PCR), a platform that enables simultaneous detection and quantification of numerous nucleic acid targets in a single reaction using standard endpoint digital PCR instruments. CUBED combines combinatorial color barcoding with multi-amplitude probe labeling to expand multiplexing capacity beyond the limits imposed by fluorescence channel count. An integrated error-detection scheme minimi

Pattern-Filter structural validation of single-cell RNA-seq reads reduces artifactual barcodes and improves biological resolution.

Single-cell RNA sequencing (scRNA-seq) pipelines rely on the assumption that sequencing reads possess correct structural architecture, a premise we show is incomplete. Standard quantification tools treat errors exclusively as base mismatches, failing to identify structural aberrations arising from off-target priming or nonspecific amplification. We demonstrate that these pervasive artifacts, reads lacking essential anchor motifs like poly(T) tracts, linkers, or template-switching oligos, generate large numbers of spurious barcodes, artificially inflate cell counts, and substantially affect bio

Comparing DADA2 and OTU clustering approaches in studying the bacterial communities of atopic dermatitis.

Introduction. The pathogenesis of atopic dermatitis (AD) is not yet fully understood, but the bacterial composition of AD patients' skin has been shown to have an increased abundance of Staphylococcus aureus. More recently, coagulase-negative Staphylococcus (CoNS) species were shown to be able to inhibit S. aureus, but further studies are required to determine the effects of Staphylococcus community variation in AD.Aim. Here we investigated whether analysing metabarcoding data with the more recently developed DADA2 approach improves metabarcoding analyses compared to the previously used operat

Vertebrate-Aedes aegypti and Culex quinquefasciatus (Diptera)-arbovirus transmission networks: Non-human feeding revealed by meta-barcoding and next-generation sequencing.

BACKGROUND: Aedes aegypti mosquito-borne viruses including Zika (ZIKV), dengue (DENV), yellow fever (YFV), and chikungunya (CHIKV) have emerged and re-emerged globally, resulting in an elevated burden of human disease. Aedes aegypti is found worldwide in tropical, sub-tropical, and temperate areas. The characterization of mosquito blood meals is essential to understand the transmission dynamics of mosquito-vectored pathogens. METHODOLOGY/PRINCIPAL FINDINGS: Here, we report Ae. aegypti and Culex quinquefasciatus host feeding patterns and arbovirus transmission in Northern Mexico using a metaba

Pathogenicity, population genetics and dissemination of Bacillus anthracis.

Bacillus anthracis, the etiological agent of anthrax, procures its particular virulence by a capsule and two AB type toxins: the lethal factor LF and the edema factor EF. These toxins primarily disable immune cells. Both toxins are translocated to the host cell by the adhesin-internalin subunit called protective antigen PA. PA enables LF to reach intra-luminal vesicles, where it remains active for long periods. Subsequently, LF translocates to non-infected cells, leading to inefficient late therapy of anthrax. B. anthracis undergoes slow evolution because it alternates between vegetative and l

Metagenomic evidence for taxonomic dysbiosis and functional imbalance in the gastrointestinal tracts of children with cystic fibrosis.

Cystic fibrosis (CF) results in inflammation, malabsorption of fats and other nutrients, and obstruction in the gastrointestinal (GI) tract, yet the mechanisms linking these disease manifestations to microbiome composition remain largely unexplored. Here we used metagenomic analysis to systematically characterize fecal microbiomes of children with and without CF, demonstrating marked CF-associated taxonomic dysbiosis and functional imbalance. We further showed that these taxonomic and functional shifts were especially pronounced in young children with CF and diminished with age. Importantly, t

Evidence that head and body lice on homeless persons have the same genotype.

Источник пометил публикацию как отозванную

Human head lice and body lice are morphologically and biologically similar but have distinct ecologies. They were shown to have almost the same basic genetic content (one gene is absent in head lice), but differentially express certain genes, presumably responsible for the vector competence. They are now believed to be ecotypes of the same species (Pediculus humanus) and based on mitochondrial studies, body lice have been included with head lice in one of three clades of human head lice (Clade A). Here, we tested whether head and body lice collected from the same host belong to the same popula

Reappraisal of Hydatigera taeniaeformis (Batsch, 1786) (Cestoda: Taeniidae) sensu lato with description of Hydatigera kamiyai n. sp.

The common cat tapeworm Hydatigera taeniaeformis is a complex of three morphologically cryptic entities, which can be differentiated genetically. To clarify the biogeography and the host spectrum of the cryptic lineages, 150 specimens of H. taeniaeformis in various definitive and intermediate hosts from Eurasia, Africa and Australia were identified with DNA barcoding using partial mitochondrial cytochrome c oxidase subunit 1 gene sequences and compared with previously published data. Additional phylogenetic analyses of selected isolates were performed using nuclear DNA and mitochondrial genome

Ophthalmomyiasis Case Caused by Two Blow Fly (Diptera: Calliphoridae) Species in North America.

Ophthalmomyiasis is the result of fly larvae feeding on the tissues of the eye. Commonly associated with poor hygiene and open wounds, this condition is rare and often stigmatized. Treatment can be straightforward, and full recovery is common. Identifying the species responsible for ophthalmomyiasis is important for the medical, forensic, and entomological communities. Here, we present a case of ophthalmomyiasis where 30-40 blow fly (Diptera: Calliphoridae) larvae were removed from the eye of a human male. A representative subsample of five larvae was used for taxonomic identification via two

Quantifying rapid bacterial evolution and transmission within the mouse intestine.

Due to limitations on high-resolution strain tracking, selection dynamics during gut microbiota colonization and transmission between hosts remain mostly mysterious. Here, we introduced hundreds of barcoded Escherichia coli strains into germ-free mice and quantified strain-level dynamics and metagenomic changes. Mutations in genes involved in motility and metabolite utilization are reproducibly selected within days. Even with rapid selection, coprophagy enforced similar barcode distributions across co-housed mice. Whole-genome sequencing of hundreds of isolates revealed linked alleles that dem

A new species of Leporinus (Characiformes: Anostomidae) from the rio Jequitinhonha, eastern Brazil.

A new species of Leporinus (Characiformes: Anostomidae) is described from tributaries of the upper rio Jequitinhonha basin, eastern Brazil, based on morphological and molecular evidence. The new species is distinguished from congeners by the unique combination of three premaxillary and four dentary teeth, 12 scale rows around the caudal peduncle, three large dark midlateral blotches on the body, and a conspicuous red spot on the posterior portion of the upper lip. It is further characterized by its reduced body size, with the largest known specimen reaching only 128.6 mm of standard length, an

Population identification and divergence threshold in Psoroptidae based on ribosomal ITS2 and mitochondrial COI genes.

Psoroptidae mites are a type of small mites with a wide range of hosts. The proliferation of Psoroptidae mites could cause symptoms such as severe itching, atopic dermatitis, and hair loss in infected animals. If severely infected, death can also occur. The morphological classification and identification of Psoroptidae mites is problematic due to the overlapping geographical distribution. In addition, there is no divergence threshold for molecular classification and identification. To solve this problem, gDNA was extracted from individual Psoroptes and Otodectes mites (China) for amplification

Genetic diversity within Schistosoma haematobium: DNA barcoding reveals two distinct groups.

BACKGROUND: Schistosomiasis in one of the most prevalent parasitic diseases, affecting millions of people and animals in developing countries. Amongst the human-infective species S. haematobium is one of the most widespread causing urogenital schistosomiasis, a major human health problem across Africa, however in terms of research this human pathogen has been severely neglected. METHODOLOGY/PRINCIPAL FINDINGS: To elucidate the genetic diversity of Schistosoma haematobium, a DNA 'barcoding' study was performed on parasite material collected from 41 localities representing 18 countries across A

Genetic confirmation of Octopus insularis (Leite and Haimovici, 2008) in South Florida, United States using physical features and de novo genome assembly.

The distribution of octopuses within the Octopus vulgaris species complex remains inadequately understood. Species determination can be complex and involves characterizing a specimen's physical features and comparing its genetic makeup to other populations. In this study, we present the first genetic confirmation of Octopus insularis (Leite and Haimovici, 2008) inhabiting the coastal waters of the Florida Keys, United States. We employed visual observations to identify species-specific body patterns of three wild-caught octopuses and used de novo genome assembly to confirm their species. All t
