Mendelian randomization analysis with the GEO database: Exploring the molecular mechanism underlying insulin therapy for perioperative neurocognitive disorders.

Central insulin resistance is a significant factor in perioperative neurocognitive disorders (PND), yet the therapeutic effects and underlying molecular mechanisms of insulin remain unclear. We conducted a bidirectional Mendelian randomization (MR) study to investigate the causal relationships between insulin use and PND. The forward MR analysis revealed that insulin use considerably reduced the risk of delirium (odds ratio [OR] = 0.01, 95 % confidence interval [CI]: 0.0007-0.22, P = 0.003) and enhanced cognitive performance (OR = 8.03, 95 % CI: 2.83-22.78, P = 0.001). Importantly, the reverse

Mitochondrial autophagy-related gene signatures associated with myasthenia gravis diagnosis and immunity.

Myasthenia gravis (MG) is a common autoimmune disorder that causes skeletal muscle weakness. Most patients presented with skeletal muscle weakness and endurance decline. Mitophagy refers to removing and interpreting aging or damaged mitochondria in cells. This plays a vital role in maintaining cell homeostasis and normal function. This study explores the role of mitophagy-related genes (GM) in MG. Specifically, we collected the transcriptome data of MG and its control group from the GEO database (Gene Expression Omnibus database). The differentially expressed genes (DEGs) were identified by di

Automating candidate gene prioritization with large language models: from naive scoring to literature-grounded validation.

MOTIVATION: Identifying promising therapeutic targets from thousands of genes in transcriptomic studies remains a major bottleneck in biomedical research. While large language models (LLMs) show potential for gene prioritization, they suffer from hallucination and lack systematic validation against expert knowledge. RESULTS: The framework identified 609 sepsis-relevant genes with >94% filtering efficiency, demonstrating strong enrichment for inflammatory pathways including TNF-α signaling, complement activation, and interferon responses. Literature validation yielded 30 ultra-high confidence

Analysis of immune-related genes and potential therapeutic drugs in refractory lupus nephritis: Comparison with drug-sensitive lupus nephritis based on RNA transcription data.

Based on the gene expression omnibus database, the immune-related genes associated with refractory lupus nephritis (RLN) are analyzed by comparing the RNA expression data of drug-sensitive lupus nephritis (DLN) with that of RLN. Subsequently, potential therapeutic drugs were screened based on the identified genes. The RNA expression datasets related to DLN and RLN were sourced from the gene expression omnibus database. Differential analysis was performed to ascertain differentially expressed genes. These differentially expressed genes were then cross-referenced with immune-related genes obtain

An interactive web application for exploring systemic lupus erythematosus blood transcriptomic diversity.

In the field of complex autoimmune diseases such as systemic lupus erythematosus (SLE), systems immunology approaches have proven invaluable in translational research settings. Large-scale datasets of transcriptome profiling have been collected and made available to the research community in public repositories, but remain poorly accessible and usable by mainstream researchers. Enabling tools and technologies facilitating investigators' interaction with large-scale datasets such as user-friendly web applications could promote data reuse and foster knowledge discovery. Predicting cancer origins with a DNA methylation-based deep neural network model.

Cancer origin determination combined with site-specific treatment of metastatic cancer patients is critical to improve patient outcomes. Existing pathology and gene expression-based techniques often have limited performance. In this study, we developed a deep neural network (DNN)-based classifier for cancer origin prediction using DNA methylation data of 7,339 patients of 18 different cancer origins from The Cancer Genome Atlas (TCGA). This DNN model was evaluated using four strategies: (1) when evaluated by 10-fold cross-validation, it achieved an overall specificity of 99.72% (95% CI 99.69%-

Is useful research data usually shared? An investigation of genome-wide association study summary statistics.

Primary data collected during a research study is often shared and may be reused for new studies. To assess the extent of data sharing in favourable circumstances and whether data sharing checks can be automated, this article investigates summary statistics from primary human genome-wide association studies (GWAS). This type of data is highly suitable for sharing because it is a standard research output, is straightforward to use in future studies (e.g., for secondary analysis), and may be already stored in a standard format for internal sharing within multi-site research projects. HDVdb: A Comprehensive Hepatitis D Virus Database.

Hepatitis D virus (HDV) causes the most severe form of viral hepatitis, which may rapidly progress to liver cirrhosis and hepatocellular carcinoma (HCC). It has been estimated that 15-20 million people worldwide are suffering from the chronic HDV infection. Currently, no effective therapies are available to treat acute or chronic HDV infection. The remarkable sequence variability of the HDV genome, particularly within the hypervariable region has resulted in the provisional classification of eight major genotypes and various subtypes. We have developed a specialized database, HDVdb (http://hdv

A Portal to Visualize Transcriptome Profiles in Mouse Models of Neurological Disorders.

Target nomination for drug development has been a major challenge in the path to finding a cure for several neurological disorders. Comprehensive transcriptome profiles have revealed brain gene expression changes associated with many neurological disorders, and the functional validation of these changes is a critical next step. Model organisms are a proven approach for the elucidation of disease mechanisms, including screening of gene candidates as therapeutic targets. Frequently, multiple models exist for a given disease, creating a challenge to select the optimal model for validation and fun

[A Case of Recurrent Malignant Lymphoma Occurring at an Implanted Central Venous Port].

A man in his 40s presented with fever and nasal congestion. NK-T cell lymphoma was pathologically diagnosed. A central venous(CV)port was implanted via a right subclavian approach. Four months later, redness and swelling were observed around the implanted CV port. Initially, an infection of the CV port was suspected, and the CV port was removed. Regardless of the removal of the port, the wound healing was refractory, and an ulcer formed. Surgical biopsy from the ulcer showed skin infiltration of NK-T cell lymphoma. In cases ofref ractory wound healing around an implanted CV port in patients wi

The antiSMASH database version 2: a comprehensive resource on secondary metabolite biosynthetic gene clusters.

Natural products originating from microorganisms are frequently used in antimicrobial and anticancer drugs, pesticides, herbicides or fungicides. In the last years, the increasing availability of microbial genome data has made it possible to access the wealth of biosynthetic clusters responsible for the production of these compounds by genome mining. antiSMASH is one of the most popular tools in this field. The antiSMASH database provides pre-computed antiSMASH results for many publicly available microbial genomes and allows for advanced cross-genome searches. The current version 2 of the anti

Spatial analyzes of HLA data in Rio Grande do Sul, south Brazil: genetic structure and possible correlation with autoimmune diseases.

BACKGROUND: HLA genes are the most polymorphic of the human genome and have distinct allelic frequencies in populations of different geographical regions of the world, serving as genetic markers in ancestry studies. In addition, specific HLA alleles may be associated with various autoimmune and infectious diseases. The bone marrow donor registry in Brazil is the third largest in the world, and it counts with genetic typing of HLA-A, -B, and -DRB1. Since 1991 Brazil has maintained the DATASUS database, a system fed with epidemiological and health data from compulsory registration throughout the

Genetic Barrier to Direct Acting Antivirals in HCV Sequences Deposited in the European Databank.

BACKGROUND & AIMS: Development of resistance results from mutations in the viral genome, and the presence of selective drug pressure leads to the emergence of a resistant virus population. The aim of this study was to analyze the impact of genetic variability on the genetic barrier to drug resistance to DAAs. METHODS: The genetic barrier was quantified based on the number and type of nucleotide mutations required to impart resistance, considering full-length HCV NS3, NS5A and NS5B regions segregated by genotype into subtypes 1a, 1b, 2a, 2b and 3a. This study analyzeds 789 NS3 sequences, 708 s

Cryptosporidium hominis gene catalog: a resource for the selection of novel Cryptosporidium vaccine candidates.

Human cryptosporidiosis, caused primarily by Cryptosporidium hominis and a subset of Cryptosporidium parvum, is a major cause of moderate-to-severe diarrhea in children under 5 years of age in developing countries and can lead to nutritional stunting and death. Cryptosporidiosis is particularly severe and potentially lethal in immunocompromised hosts. Biological and technical challenges have impeded traditional vaccinology approaches to identify novel targets for the development of vaccines against C. hominis, the predominant species associated with human disease. We deemed that the existence

De novo transcriptome assembly with ABySS.

MOTIVATION: Whole transcriptome shotgun sequencing data from non-normalized samples offer unique opportunities to study the metabolic states of organisms. One can deduce gene expression levels using sequence coverage as a surrogate, identify coding changes or discover novel isoforms or transcripts. Especially for discovery of novel events, de novo assembly of transcriptomes is desirable. RESULTS: Transcriptome from tumor tissue of a patient with follicular lymphoma was sequenced with 36 base pair (bp) single- and paired-end reads on the Illumina Genome Analyzer II platform. We assembled appro

Histoplasma capsulatum at the host-pathogen interface.

Histoplasma capsulatum is the most common cause of invasive fungal pulmonary disease worldwide. The interaction of H. capsulatum with a host is a complex, dynamic process. Severe disease most commonly occurs in individuals with compromised immunity, and the increasing utilization of immunomodulators in medicine has revealed significant risks for reactivation disease in patients with latent histoplasmosis. Fortunately, there are well developed molecular tools and excellent animal models for studying H. capsulatum virulence and numerous recent advances have been made regarding the pathogenesis o
