Structural insights into how GlcNAc-1-phosphotransferase directs lysosomal protein transport.

GlcNAc-1-phosphotransferase catalyzes the initial step in the formation of the mannose-6-phosphate tag that labels ∼60 lysosomal proteins for transport. Mutations in GlcNAc-1-phosphotransferase are known to cause lysosomal storage disorders such as mucolipidoses. However, the molecular mechanism of GlcNAc-1-phosphotransferase activity remains unclear. Mammalian GlcNAc-1-phosphotransferases are α2β2γ2 hexamers in which the core catalytic α- and β-subunits are derived from the GNPTAB (N-acetylglucosamine-1-phosphate transferase subunits alpha and beta) gene. Here, we present the cryo-electron mi

Wortmannilactones I-L, new NADH-fumarate reductase inhibitors, induced by adding suberoylanilide hydroxamic acid to the culture medium of Talaromyces wortmannii.

With the aim of finding more potential inhibitors against NADH-fumarate reductase (specific target for treating helminthiasis and cancer) from natural resources, Talaromyces wortmannii was treated with the epigenome regulatory agent suberoylanilide hydroxamic acid, which resulted in the isolation of four new wortmannilactones derivatives (wortmannilactones I-L, 1-4). The structures of these new compounds were elucidated based on IR, HRESIMS and NMR spectroscopic data analyses. These four new compounds showed potent inhibitory activity against NADH-fumarate reductase with the IC50 values rangin

Aminoglycoside antibiotics: structure, functions and effects on in vitro plant culture and genetic transformation protocols.

Plant transformation protocols generally involve the use of selectable marker genes for the screening of transgenic material. The bacterial gene nptII, coding for a neomycin phosphotransferase, and the hpt gene, coding for a hygromycin phosphotransferase, are frequently used. These enzymes detoxify aminoglycoside antibiotics by phosphorylation, thereby permitting cell growth in the presence of antibiotics. Nevertheless, the screening for transgenic regenerated shoots is often partial and difficult due to regeneration of escapes and chimeras. These difficulties can be caused, in part, by an inc

Interaction of nucleotide excision repair factors RPA and XPA with DNA containing bulky photoreactive groups imitating damages.

Interaction of nucleotide excision repair factors--replication protein A (RPA) and Xeroderma pigmentosum complementing group A protein (XPA)--with DNA structures containing nucleotides with bulky photoreactive groups imitating damaged nucleotides was investigated. Efficiency of photoaffinity modification of two proteins by photoreactive DNAs varied depending on DNA structure and type of photoreactive group. The secondary structure of DNA and, first of all, the presence of extended single-stranded parts plays a key role in recognition by RPA. However, it was shown that RPA efficiently interacts

Design and Synthesis of SAM Analogues for Labeling Substrates of ACP Transferases.

S-Adenosylmethionine (SAM) is an important cofactor in a variety of biochemical reactions. In addition to serving as a versatile methyl donor, the 3-amino-3-carboxypropyl (ACP) group of SAM is also involved in the biosynthesis of many important natural products including antibiotics and signaling molecules. We developed four SAM-based probes for labeling the substrates of the ACP transferases. SAM3 successfully labels the substrate of BjaI in the biosynthesis of isovaleryl homoserine lactone (IV-AHL), a quorum-sensing signaling molecule. SAM1 is capable of labeling the substrate of CntL in sta

Some additional features of one-wavelength anomalous dispersion.

By use of appropriate algebraic formulas, illustrations are given of several characteristics of one-wavelength anomalous-dispersion data, for the case that one predominant type of anomalous-scattering atom is present. It is shown that, when the structure of the anomalous scatterer is known, some simple algebraic formulas may be used to generate initial values of many phases associated with a macromolecular structure. In some cases, there may be enough phases determined to permit further refinement and extension by use of current techniques for doing so. Another calculation shows the virtue of

Structurally diverse diterpenoids from Euphorbia milii: Discovery and RORγt-binding evaluation.

Ten previously undescribed diterpenoids (1-10), representing four diverse architectural types, along with eight known analogs (11-18), were isolated from Euphorbia milii. Compounds 1-3 were characterized as ent-atisane diterpenoids, with 1 and 2 featuring a C-19-nor- and a 3,4-seco-19-nor-ent-atisane framework, respectively, and their plausible biosynthetic pathways were proposed. The remaining new isolates were established to be ent-pimarane (4-7), ent-abietane (8 and 9), and ent-verticillane (10) diterpenoids. Binding affinity assays revealed that compounds 6, 7, and 14 bound directly to ret

A Nurr1 Agonist Derived from the Natural Ligand DHI Induces Neuroprotective Gene Expression.

The dopamine metabolite 5,6-dihydroxyindole (DHI) has been discovered as a natural Nurr1 ligand with potential biological relevance and is an attractive lead for Nurr1 modulator development but exhibits chemical reactivity and weak potency. We have systematically explored the SAR of 5-chloroindole-6-carboxamide as a DHI mimetic scaffold and identified the first high-affinity (Kd 0.08-0.12 μM) ligands of the DHI binding site of Nurr1. An optimized Nurr1 agonist of this scaffold endowed with favorable physicochemical properties, high selectivity, and low toxicity emerges as a chemical tool to ex

Synthesis of Iron Porphyrin with Pendant Thiol Groups: Progress Toward a Model of the Heme/Cu Active Site of Sulfite Reductase.

The heme/Cu sulfite reductase bears a distal Cu metal coordinated to two cysteines. This enzyme catalyzes the reduction of sulfite to H2S. Very little is known about the electronic structure and reactivity of this enzyme. Synthetic modelling can allow access to the properties of the active site. However, installing thiolates on porphyrin rings is not adequately represented in the literature. In this paper, we describe a synthetic methodology to install multiple thiolates on porphyrin rings which can be used to bind a second metal. In addition, to the complexity of keeping several thiols adjace

Resonance assignment and secondary structure of DbpA protein from the European species, Borrelia afzelii.

Decorin binding proteins (Dbps) mediate attachment of spirochetes in host organisms during the early stages of Lyme disease infection. Previously, different binding mechanisms of Dbps to glycosaminoglycans have been elucidated for the pathogenic species Borrelia burgdorferi sensu stricto and B. afzelii. We are investigating various European Borrelia spirochetes and their interactions at the atomic level using NMR. We report preparative scale recombinant expression of uniformly stable isotope enriched B. afzelii DbpA in Escherichia coli, its chromatographic purification, and solution NMR assign

Targeting HsDHODH: Shape and machine-learning guided discovery and structural validation of SARS-CoV-2 antivirals.

The frequent emergence of novel RNA viruses and the rapid development of viral resistance highlight the urgent need for new antiviral therapies. In this study, we employed an integrated computational pipeline combining shape-based models, machine-learning (ML)-based models, and hotspot analysis to identify novel human dihydroorotate dehydrogenase (HsDHODH) inhibitors. A virtual screening (VS) campaign of the H3D chemical library identified H3D-002856 as the primary hit (IC50 = 2.92 ± 0.07 μM), which subsequently guided a similarity-based hit expansion (Tanimoto coefficient≥0.7) of 17 structura

Structure-Based Discovery and Development of Highly Potent Dihydroorotate Dehydrogenase Inhibitors for Malaria Chemoprevention.

Malaria remains a serious global health challenge, yet treatment and control programs are threatened by drug resistance. Dihydroorotate dehydrogenase (DHODH) was clinically validated as a target for treatment and prevention of malaria through human studies with DSM265, but currently no drugs against this target are in clinical use. We used structure-based computational tools including free energy perturbation (FEP+) to discover highly ligand efficient, potent, and selective pyrazole-based Plasmodium DHODH inhibitors through a scaffold hop from a pyrrole-based series. Optimized pyrazole-based c

Discovery of N-(2-benzyl-4-oxochroman-7-yl)-2-(5-(ethylsulfonyl) pyridin-2-yl) acetamide (b12) as a potent, selective, and orally available novel retinoic acid receptor-related orphan receptor γt inverse agonist.

The nuclear receptor retinoic acid receptor-related orphan receptor γ (RORγ, NR1F3, or RORc) exists in two isoforms, with one isoform (RORγ or RORc1) widely expressed in a variety of tissues, and the expression of the second isoform (RORγt or RORc2) restricted to the thymus and cells of the immune system. RORγt is a key regulator of the development and functions of T-helper 17 (Th17) cells. Clinical proof-of-concept (PoC) with small molecule inverse agonists of RORγt has been achieved with VTP-43742 (Phase II) for the treatment of psoriasis, and pre-clinical PoC for this mechanism has also bee

Discovery of novel N-sulfonamide-tetrahydroisoquinolines as potent retinoic acid receptor-related orphan receptor γt agonists.

Cancer immunotherapy has become a research hotspot in recent years. A variety of targets were developed for small molecule immuno-oncology agents, including retinoic acid-related orphan receptor gamma t (RORγt), chemokine receptor, stimulator of interferon genes (Sting), indoleamine 2,3-dioxygenase (IDO), toll-like receptors (TLR), etc. Among them, the retinoic acid receptor-related orphan receptor γt (RORγt) has gradually attracted more attention in these years. In particular, LYC-55716 (cintirorgon), a small molecule RORγt agonist developed by Lycera, has entered the phase II clinical study.

Assignment of the orphan nuclear receptor Nurr1 by NMR.

The orphan nuclear receptor Nurr1 has been implicated in a number of conditions including Parkinson's disease and Schizophrenia. As such, it is of interest to study its interactions with other proteins, possibly mediated by small molecules, considering possible use as a drug target. We produced (2)H, (15)N, (13)C labelled-Nurr1 to generate the backbone amide NH, carbonyl C', C(alpha) and C(beta) assignments. About 84.0% of residues could be assigned. Most of the 37 missing assignments fall in 3 regions of the protein. Two of these surround a putative ligand-binding region of Nurr1, suggesting

7-Amino-3-phenyl-2-methyl-pyrazolopyrimidine derivatives inhibit human rhinovirus replication.

Small molecules that exhibit broad-spectrum enteroviral inhibitory activity by targeting viral replication proteins are highly desired in antiviral drug discovery studies. To discover new human rhinovirus (hRV) inhibitors, we performed a high-throughput screening of 100,000 compounds from the Korea Chemical Bank library. This search led to identification of two phosphatidylinositol-4-kinase IIIβ (PI4KIIIβ) inhibitors having the pyrazolo-pyrimidine core structure, which display moderate anti-rhinoviral activity along with mild cytotoxicity. The results of a study aimed at optimizing the activit

Potential Doxorubicin-Mediated Dual-Targeting Chemotherapy in FANC/BRCA-Deficient Tumors via Modulation of Cellular Formaldehyde Concentration.

Doxorubicin (DOX) is a widely used classical broad-spectrum anticancer drug. The major mechanism of DOX-mediated anticancer activity at clinically relevant concentrations is believed to be via DNA double-strand breaks due to topoisomerase IIα. However, other mechanisms by which DOX causes cytotoxicity have been proposed, including formaldehyde-dependent virtual interstrand cross-linking (ICL) formation. In this study, a method was established whereby cytotoxicity caused by virtual ICL derived from DOX is turned on and off using a cell culture system. Using this strategy, DOX-mediated cytotoxic
